Although much attention has been devoted to the identification of phosphorylation sites in murine BAD (mBAD), little data are available with respect to phosphorylation of human BAD (hBAD) protein. In this work, we investigated the quantitative contribution of BAD targeting kinases in phosphorylating serines 75, 99 and 118 of hBAD (Chapter 3.1). Our results indicate that RAF kinases phosphorylate hBAD in vivo at these established serine residues. RAF-induced phosphorylation of hBAD was not prevented by MEK inhibitors but could be reduced to control levels by use of the RAF inhibitor Sorafenib (BAY 43-9006). Consistently, expression of active RAF suppressed apoptosis induced by hBAD and the inhibition of colony formation caused by hBAD could be prevented by RAF. In addition, using surface plasmon resonance technique we analyzed the direct consequences of hBAD phosphorylation by RAF with respect to complex formation of BAD with 14-3-3 proteins and Bcl-XL. Phosphorylation of hBAD by active RAF promotes 14-3-3 protein association, whereby the phosphoserine 99 represents the major binding site. Furthermore, we demonstrate in this work that hBAD forms channels in planar bilayer membranes in vitro. This pore-forming capacity is dependent on phosphorylation status and interaction with 14-3-3 proteins. Additionally, we show that hBAD pores possess a funnel-shaped geometry that can be entered by ions and non-charged molecules up to 200 Da (Chapter 3.2). Since both lipid binding domains of hBAD (LBD1 and LBD2) are located within the C-terminal region, we investigated this part of the protein with respect to its structural properties (Chapter 3.3). Our results demonstrate that the C-terminus of hBAD possesses an ordered β-sheet structure in aqueous solution that adopts helical disposition upon interaction with lipid membranes. Additionally, we show that the interaction of the C-terminal segment of hBAD with the BH3 domain results in the formation of permanently open pores, whereby the phosphorylation of serine 118 proved to be necessary for effective pore-formation. In contrast, phosphorylation of serine 99 in combination with 14-3-3 association suppresses formation of channels. These results indicate that the C-terminal part of hBAD controls hBAD function by structural transitions, lipid binding and phosphorylation. Using mass spectrometry we identified in this work, besides the established in vivo phosphorylation sites at serines 75, 99 and 118, several novel hBAD phosphorylation sites (serines 25, 32/34, 97, 124 and 134, Chapter 3.1). To further analyze the regulation of hBAD function, we investigated the role of these newly identified phosphorylation sites on BAD-mediated apoptosis. We found that in contrast to the N-terminal phosphorylation sites, the C-terminal serines 124 and 134 act in an anti-apoptotic manner (Chapter 3.4). Our results further indicate that RAF kinases and PAK1 effectively phosphorylate BAD at serine 134. Notably, in the presence of wild type hBAD, co-expression of survival kinases, such as RAF and PAK1, leads to a strongly increased proliferation, whereas substitution of serine 134 by alanine abolishes this process. Furthermore, we identified hBAD serine 134 to be strongly involved in survival signaling in B-RAF-V600E containing tumor cells and found phosphorylation of this residue to be crucial for efficient proliferation in these cells. These methods are applied to analyse versa-tile biological systems: lipid membrane bilayers stabilized by an intercalated single wall carbon nanotube and retroviral proteins such as HIV protease and integrase. HIV-1 integrase has nuclear localization signals (NLS) which play a crucial role in nuclear import of viral preintegration complex (PIC). However, the detailed mechanisms of PIC formation and its nuclear transport are not known. Previously it was shown that NLSs bind to the cell transport machinery e.g. proteins of nuclear pore complex such as transportins. I investigated the interaction of this viral protein HIV-1 integrase with proteins of the nuclear pore complex such as transportin-SR2 (Shityakov et al., 2010). I showed that the transportin-SR2 in nuclear import is required due to its interaction with the HIV-1 integrase. I analyzed key domain interaction, and hydrogen bond formation in transportin-SR2. These results were discussed in comparison to other retroviral species such as foamy viruses to better understand this specific and efficient retroviral trafficking route. The retroviral nuclear import was next analyzed in experiments regarding the retroviral ability to infect nondividing cells. To accomplish the gene transfer task successfully, ret-roviruses must efficiently transduce different cell cultures at different phases of cell cycle. However, promising and safe foamy viral vectors used for gene transfer are unable to effi-ciently infect quiescent cells. This drawback was due to their inability to create a preintegra-tion complex (PIC) for nuclear import of retroviral DNA. On the contrary, the lentiviral vec-tors are not dependant on cell cycle. In the course of reverse transcription the polypurine tract (PPT) is believed to be crucial for PIC formation. In this thesis, I compared the transduction frequencies of PPT modified FV vectors with lentiviral vectors in nondividing and dividing alveolar basal epithelial cells from human adenocarcinoma (A549) by using molecular cloning, transfection and transduction techniques and several other methods. In contrast to lentiviral vectors, FV vectors were not able to effi-ciently transduce nondividing cell (Shityakov and Rethwilm, unpublished data). Despite the findings, which support the use of FV vectors as a safe and efficient alternative to lentiviral vectors, major limitation in terms of foamy-based retroviral vector gene transfer in quiescent cells still remains. Many attempts have been made recently to search for the potential molecules as pos-sible drug candidates to treat HIV infection for over decades now. These molecules can be retrieved from chemical libraries or can be designed on a computer screen and then synthe-sized in a laboratory. Most notably, one could use the computerized structure as a reference to determine the types of molecules that might block the enzyme. Such structure-based drug design strategies have the potential to save off years and millions of dollars compared to a more traditional trial-and-error drug development process. After the crystal structure of the HIV-encoded protease enzyme had been elucidated, computer-aided drug design played a pivotal role in the development of new compounds that inhibit this enzyme which is responsible for HIV maturation and infectivity. Promising repre-sentatives of these compounds have recently found their way to patients. Protease inhibitors show a powerful sustained suppression of HIV-1 replication, especially when used in combi-nation therapy regimens. However, these drugs are becoming less effective to more resistant HIV strains due to multiple mutations in the retroviral proteases. In computational drug design I used molecular modelling methods such as lead ex-pansion algorithm (Tripos®) to create a virtual library of compounds with different binding affinities to protease binding site. In addition, I heavily applied computer assisted combinato-rial chemistry approaches to design and optimize virtual libraries of protease inhibitors and performed in silico screening and pharmacophore-similarity scoring of these drug candidates. Further computational analyses revealed one unique compound with different protease bind-ing ability from the initial hit and its role for possible new class of protease inhibitors is dis-cussed (Shityakov and Dandekar, 2009). A number of atomistic models were developed to elucidate the nanotube behaviour in lipid bilayers. However, none of them provided useful information for CNT effect upon the lipid membrane bilayer for implementing all-atom models that will allow us to calculate the deviations of lipid molecules from CNT with atomistic precision. Unfortunately, the direct experimental investigation of nanotube behaviour in lipid bilayer remains quite a tricky prob-lem opening the door before the molecular simulation techniques. In this regard, more de-tailed multi-scale simulations are needed to clearly understand the stabilization characteristics of CNTs in hydrophobic environment. The phenomenon of an intercalated single-wall carbon nanotube in the center of lipid membrane was extensively studied and analyzed. The root mean square deviation and root mean square fluctuation functions were calculated in order to measure stability of lipid mem-branes. The results indicated that an intercalated carbon nanotube restrains the conformational freedom of adjacent lipids and hence has an impact on the membrane stabilization dynamics (Shityakov and Dandekar, 2011). On the other hand, different lipid membranes may have dissimilarities due to the differing abilities to create a bridge formation between the adherent lipid molecules. The composition of sandstones, and heavy mineral analysis point to pre-existing sedimentary, low, middle to upper rank metamorphic, and plutonic rocks of the Kalmard, Posht-e-Badam, Bayazeh, and Zarand-Kerman areas as the source rocks. According to the diagram of WELTJE et al. (1998), most samples from the Middle-Upper Jurassic rocks suggest a moderate to high elevation of the source area, and indicate a semi-arid and mediterranean to sub-humid climate. In the Qt-F-L ternary diagrams of DICKINSON et al. (1983), most point counting data from the Lower Siliciclastic Member and the top of the Hojedk Formation plot in the recycled orogen (Quartzose recycled) area of the diagram. The sandstones in this area can be interpreted as being derived from the Mid-Cimmerian Movements. Sixteen different types of siliciclastic-carbonate, and evaporatic sedimentary environments have been recognized. Thirty-nine macroinvertebrate taxa have been identified. Ten ichnotaxa have been taxonomically described from the Middle to Upper Jurassic rocks. Quite likely, before rotation of CEIM which were associated with counterclockwise block-rotation, equivalent rocks of the Bidou Formation occurred along the tectonic zone between the Yazd and the Tabas blocks (probably during the Middle Jurassic to Lower Cretaceous). However, from the Cretaceous onwards, most of the Bidou Formation has been removed by a combination of strike-slip and reverse movements of the Kashmar-Kerman tectonic zone. Roughly, these block-rotation movements occurred after the Cretaceous. Based on this fact, it is reasonable to argue that, explicit identification of types of changes such as deletions, additions, transpositions, and mutations should be part of the collation process. The identification could be carried out by an interpretation module after alignment has taken place. Unfortunately existing collation software such as CollateX1 and Juxta2's collation engine do not have interpretation modules. In fact they implement the Gothenburg model [1] for collation process which does not include an interpretation unit. Currently both CollateX and Juxta's collation engine do not distinguish in their critical apparatus between the types of changes, and do not offer statistics about those changes. This paper presents a model for both integrated and distributed collation processes that improves the Gothenburg model. The model introduces an interpretation component for computing and distinguishing between the types of changes that documents could have undergone. Moreover two architectures implementing the model in order to solve the problem of interactive collation are discussed as well. Each architecture uses CollateX library, and provides on the one hand preprocessing functions for transforming input documents into CollateX input format, and on the other hand a post-processing module for enabling interactive collation. The first essay proposes a theoretical model that highlights the crucial role that unions have played throughout history in making workplaces safer. Firms traditionally oppose better health standards. Workplace safety is costly for firms but increases the average health of workers and thereby the aggregate labour supply. A laissez-faire approach in which firms set safety standards is suboptimal as workers are not fully informed of health risks associated with their jobs. Safety standards set by better-informed trade unions are output and welfare increasing. The second essay extends the model to a two-country world consisting of the capital-rich "North" and the capital-poor "South". The North has trade unions that set high OHS standards. There are no unions in the South and OHS standards are low. Trade between these two countries can imply a reduction in safety standards in the North, lowering the positive welfare effects of trade. Moreover, when trade unions are also established in the South, northern OHS standards might be further reduced. The third essay studies the impact of unions on OHS from an empirical perspective. It focuses on one component of OHS: occupational injuries. A literature summary including 25 empirical studies shows that most studies associate unions with less fatal occupational injuries. This is in perfect line with the anecdotal evidence and the basic model from the first essay. However, the literature summary also shows that most empirical studies associate unions with more nonfatal occupational injuries. This puzzling result has been explained in the literature by (1) lower underreporting in unionized workplaces, (2) unions being more able to organize hazardous workplaces, and (3) unionized workers preferring higher wages at the expense of better working conditions. Using individual-level panel data, this essay presents evidence against all these three explanations. However, it cannot reject the hypothesis that workers reduce their precautionary behaviour when they join a trade union. Hence, the puzzle seems to be due to a strong moral hazard effect. Once deeper understanding is achieved, one would like to organize and manage her/his knowledge in such a way that, it could be easily remembered and efficiently transmitted to others. In this paper, books organized in terms of chapters consisting of verses, are considered as the source of knowledge to be modeled. The knowledge model consists of verses with their metadata and semantic annotations. The metadata represent the multiple perspectives of knowledge modeling. Verses with their metadata and annotations form a meta-model, which will be published on a web Mashup. The meta-model with linking between its elements constitute a knowledge base. An XML-based annotation system breaking down the learning process into specific tasks, helps constructing the desired meta-model. The system is made up of user interfaces for creating metadata, annotating chapters' contents according to user selected semantics, and templates for publishing the generated knowledge on the Internet. The proposed software system improves comprehension and retention of knowledge contained in religious texts through modeling and visualization. The system has been applied to the Quran, and the result obtained shows that multiple perspectives of information modeling can be successfully applied to religious texts. Moreover it would be visually impossible to instantly figure out the overall distribution of the retrieved verses in the Quran. As consequence reading and analyzing the verses would be tedious and unintuitive. In this study a combination of interactive scatter plots and tables has been developed to assist analysis and understanding of the search result. Retrieved verses are clustered by chapters, and a weight is assigned to each cluster according to number of verses it contains, so that users could visually identify most relevant areas, and figure out the places of revelation of the verses.
