However, opisthokonts do not encompass the full diversity of eukaryotes. Thus, it is necessary to broaden the research focus to other organisms to gain a comprehensive understanding of basic cellular processes shared across the tree of life. In this sense, Trypanosoma brucei, a unicellular eukaryote, emerges as a viable alternative. The collaborative efforts in genome sequencing and protein tagging over the past two decades have significantly expanded our knowledge on this organism and have provided valuable tools to facilitate a more detailed analysis of this parasite. Nevertheless, numerous questions still remain. The survival of T. brucei within the mammalian host is intricately linked to the endo-lysosomal system, which plays a critical role in surface glycoprotein recycling, antibody clearance, and plasma membrane homeostasis. However, the dynamics of the duplication of the endo-lysosomal system during T. brucei proliferation and its potential relationship with plasma membrane growth remain poorly understood. Thus, as the primary objective, this thesis explores the endo-lysosomal system of T. brucei in the context of the cell cycle, providing insights on cell surface growth, endosome duplication, and clathrin recruitment. In addition, the study revisits ferritin endocytosis to provide quantitative data on the involvement of TbRab proteins (TbRab5A, TbRab7, and TbRab11) and the different endosomal subpopulations (early, late, and recycling endosomes, respectively) in the transport of this fluid-phase marker. Notably, while these subpopulations function as distinct compartments, different TbRabs can be found within the same region or structure, suggesting a potential physical connection between the endosomal subpopulations. The potential physical connection of endosomes is further explored within the context of the cell cycle and, finally, the duplication and morphological plasticity of the lysosome are also investigated. Overall, these findings provide insights into the dynamics of plasma membrane growth and the coordinated duplication of the endo-lysosomal system during T. brucei proliferation. The early duplication of endosomes suggests their potential involvement in plasma membrane growth, while the late duplication of the lysosome indicates a reduced role in this process. The recruitment of clathrin and TbRab GTPases to the site of endosome formation supports the assumption that the newly formed endosomal system is active during cell division and, consequently, indicates its potential role in plasma membrane homeostasis. Furthermore, considering the vast diversity within the Trypanosoma genus, which includes ~500 described species, the macroevolution of the group was investigated using the combined information of the 18S rRNA gene sequence and structure. The sequence-structure analysis of T. brucei and other 42 trypanosome species was conducted in the context of the diversity of Trypanosomatida, the order in which trypanosomes are placed. An additional analysis focused on Trypanosoma highlighted key aspects of the group's macroevolution. To explore these aspects further, additional trypanosome species were included, and the changes in the Trypanosoma tree topology were analyzed. The animals live in habitats within marine, freshwater and terrestrial ecosystems allover the world. Tardigrades are polyextremophiles. They are capable to resist extreme temperature, pressure or radiation. In the event of desiccation, tardigrades enter a so-called tun stage. The reason for their great tolerance capabilities against extreme environmental conditions is not discovered yet. Our Funcrypta project aims at finding answers to the question what mechanisms underlie these adaption capabilities particularly with regard to the species Milnesium tardigradum. The first part of this thesis describes the establishment of expressed sequence tags (ESTs) libraries for different stages of M. tardigradum. From proteomics data we bioinformatically identified 144 proteins with a known function and additionally 36 proteins which seemed to be specific for M. tardigradum. The generation of a comprehensive web-based database allows us to merge the proteome and transcriptome data. Therefore we created an annotation pipeline for the functional annotation of the protein and nucleotide sequences. Additionally, we clustered the obtained proteome dataset and identified some tardigrade-specific proteins (TSPs) which did not show homology to known proteins. Moreover, we examined the heat shock proteins of M. tardigradum and their different expression levels depending on the actual state of the animals. In further bioinformatical analyses of the whole data set, we discovered promising proteins and pathways which are described to be correlated with the stress tolerance, e.g. late embryogenesis abundant (LEA) proteins. Besides, we compared the tardigrades with nematodes, rotifers, yeast and man to identify shared and tardigrade specific stress pathways. An analysis of the 50 and 30 untranslated regions (UTRs) demonstrates a strong usage of stabilising motifs like the 15-lipoxygenase differentiation control element (15-LOX-DICE) but also reveals a lack of other common UTR motifs normally used, e.g. AU rich elements. The second part of this thesis focuses on the relatedness between several cryptic species within the tardigrade genus Paramacrobiotus. Therefore for the first time, we used the sequence-structure information of the internal transcribed spacer 2 (ITS2) as a phylogenetic marker in tardigrades. This allowed the description of three new species which were indistinguishable using morphological characters or common molecular markers like the 18S ribosomal ribonucleic acid (rRNA) or the Cytochrome c oxidase subunit I (COI). In a large in silico simulation study we also succeeded to show the benefit for the phylogenetic tree reconstruction by adding structure information to the ITS2 sequence. Next to the genus Paramacrobiotus we used the ITS2 to corroborate a monophyletic DO-group (Sphaeropleales) within the Chlorophyceae. Additionally we redesigned another comprehensive database—the ITS2 database resulting in a doubled number of sequence-structure pairs of the ITS2. Yet, with ribosomal genes, information for phylogenetic studies may not only be retained from the primary sequence, but also from the secondary structure. Software that is able to cope with two dimensional data and designed to answer taxonomic questions has been recently developed and published as a new scientific pipeline. This thesis is concerned with expanding this pipeline by a tool that facialiates the annotation of a ribosomal region, namely the ITS2. We were also able to show that this states a crucial step for secondary structure phylogenetics and for data allocation of the ITS2-database. This resulting freely available tool determines high quality annotations. In a further study, the complete phylogenetic pipeline has been evaluated on a theoretical basis in a comprehensive simulation study. We were able to show that both, the accuracy and the robustness of phylogenetic trees are largely improved by the approach. The second major part of this thesis concentrates on case studies that applied this pipeline to resolve questions in taxonomy and ecology. We were able to determine several independent phylogenies within the green algae that further corroborate the idea that secondary structures improve the obtainable phylogenetic signal, but now from a biological perspective. This approach was applicable in studies on the species and genus level, but due to the conservation of the secondary structure also for investigations on the deeper level of taxonomy. An additional case study with blue butterflies indicates that this approach is not restricted to plants, but may also be used for metazoan phylogenies. The importance of high quality phylogenetic trees is indicated by two ecological studies that have been conducted. By integrating secondary structure phylogenetics, we were able to answer questions about the evolution of ant-plant interactions and of communities of bacteria residing on different plant tissues. Finally, we speculate how phylogenetic methods with RNA may be further enhanced by integration of the third dimension. This has been a speculative idea that was supplemented with a small phylogenetic example, however it shows that the great potential of structural phylogenetics has not been fully exploited yet. Altogether, this thesis comprises aspects of several different biological disciplines, which are evolutionary biology and biodiversity research, community and invasion ecology as well as molecular and structural biology. Further, it is complemented by statistical approaches and development of informatical software. Phylogenetisch wird B. petrii an die Basis der Gattung Bordetella eingeordnet und ist in evolution{\"a}rer Hinsicht deshalb interessant, weil er sowohl f{\"u}r orthologe Gene bestimmter Virulenzfaktoren der pathogenen Bordetellen kodiert als auch typische Eigenschaften von Umweltkeimen aufweist und somit eine Art Bindeglied darstellt. Da B. petrii ein orthologes BvgAS-System besitzt (der Hauptregulator der Virulenzgenexpression in den pathogenen Bordetellen), wurde dessen Struktur im Rahmen dieser Arbeit mittels in silico Analysen untersucht. Dabei konnte gezeigt werden, dass eine Konservierung nur auf Aminos{\"a}ureebene deutlich zu erkennen ist und der Response Regulator BvgA von B. petrii die st{\"a}rkste Konservierung aufweist. Desweiteren besitzt B. petrii Gene f{\"u}r zwei Histidinkinasen, BvgS1 und BvgS2, sowie ein separates Gen, welches f{\"u}r eine Hpt-Dom{\"a}ne kodiert. Weitere putative Virulenzfaktoren von B. petrii geh{\"o}ren in die Gruppe der Adh{\"a}sionsfaktoren. Diese Faktoren spielen bei den „klassischen" Bordetellen im Infektionszyklus eine wichtige Rolle f{\"u}r die Anheftung z.B. an die Epithelzellen des Respirationstraktes. Um ein m{\"o}gliches pathogenes Potential von B. petrii absch{\"a}tzen zu k{\"o}nnen, wurden vergleichende Zellkulturstudien mit B. bronchiseptica durchgef{\"u}hrt. Dabei konnte gezeigt werden, dass B. petrii um den Faktor 7,5 weniger in Makrophagen aufgenommen wird. Hinweise auf die Funktionalit{\"a}t des BvgAS-Systems in B. petrii wurden durch Proteomstudien mit einer BvgA-Mutante erhalten, und deuten darauf hin, dass das BvgAS-System in B. petrii m{\"o}glicherweise eine Funktion in der Respirationskontrolle haben k{\"o}nnte. Im Rahmen der Genomsequenzierung wurden acht genomische Inseln beschrieben, die in dieser Arbeit hinsichtlich ihrer Struktur und ihrem Excisionsverhalten untersucht wurden. Es konnte gezeigt werden, dass die genomischen Inseln, mit Ausnahme der Insel GI0, in verschiedenen Kombinationen, als ringf{\"o}rmige Intermediate aus dem B. petrii Genom ausgeschnitten werden k{\"o}nnen. Vier der genomischen Inseln (GI1-GI3 und GI6) weisen strukturelle {\"A}hnlichkeiten zu einer Familie syntenischer genomischer Inseln auf, zu denen auch das clc-Element von Pseudomonas sp. Strain B13 z{\"a}hlt. Die gr{\"o}ßte {\"A}hnlichkeit zum clc-Element weist die Insel GI3 von B. petrii auf. Diese beiden Inseln haben ann{\"a}hernd die gleiche Gr{\"o}ße und besitzen Gene zu Abbau von 3-Chlorobenzoat (3-CBA). Die Untersuchung der Stabilit{\"a}t von GI3 ergab, dass nach 125-150 Generationen nur noch 1,5 \% der Bakterien die Insel GI3 enthielten. Desweiteren konnte die {\"U}bertragung der Insel GI3 von B. petrii auf B. bronchiseptica PS2 gezeigt und der Integrationsbereich bestimmt werden. Diese Variation in der soziogenetischen Struktur der Kolonien erzeugt eine hohe Varianz an Verwandschaftsgraden innerhalb von Kolonien, und kann eine Hauptkomponente darstellen, welche die Evolution verschiedenster Koloniecharakteristika vorantreibt. Um die Variabilit{\"a}t intrakolonialer Verwandschaftsgrade innerhalb der Gattung Pogonomyrmex genau zu bestimmen, wurde f{\"u}r ausgew{\"a}hlte Mitglieder der Gattung, n{\"a}mlich f{\"u}r P. (sensu stricto) rugosus, P. (sensu stricto) badius and P. (Ephebomyrmex) pima, mit Hilfe der Technik des DNA-Fingerabdruckes die Anzahl an Matrilinien und Patrilinien bestimmt. Es wurde versucht die Evolution dieser Koloniecharakteristika vor dem Hintergrund einer Phylogenie zu erkl{\"a}ren. Zu diesem Zweck wurde ein Gen-Stammbaum f{\"u}r 39 Arten der Gattung Pogonomyrmex erstellt. Die Artabdeckung betrug 83\% bei den Nord-Amerikanischen, und 43\% bei den S{\"u}d-Amerikanischen Arten. Effektive Mehrfachpaarung von K{\"o}niginnen wurde f{\"u}r P. rugosus (me=4.1) und P. badius (me=6.7) best{\"a}tigt. Zus{\"a}tzlich wurde gezeigt, dass beide Arten monogyn sind. Diese Ergebnisse best{\"a}tigen Verhaltensbeobachtungen von Mehrfachpaarungen in diesen Arten. Mittlerweile ist Mehrfachpaarung in 9 Pogonomyrmex Arten bekannt (bei 3 Arten durch Verhaltensbeobachtungen - bei 6 Arten durch genetischen Nachweis). In P. (E.) pima hingegen waren alle der untersuchten K{\"o}niginnen einfach gepaart (me=1.0). Daher k{\"o}nnte es sein, dass Mehrfachpaarung entweder fr{\"u}h in der Evolution der Gattung Pogonomyrmex entstand und nachtr{\"a}glich in der Untergattung Ephebomyrmex verloren wurde (Plesiomorphie-Hypothese), oder sie entstand zum ersten mal in der Untergattung Pogonomyrmex sensu stricto (Apomorphie-Hypothese). In P. huachucanus, einer Art, die basal zu dem Nord-Amerikanischen sensu stricto Komplex ist, k{\"o}nnten die im Vergleich zu ihren sensu stricto Verwandten geringeren effektiven Paarungsh{\"a}ufigkeiten der K{\"o}niginnen (J. Gadau and C.-P. Strehl, unver{\"o}ffentlicht) einen Wechsel von Monandrie zu Polyandrie im Verlauf der Entstehung der fortschrittlicheren sensu stricto Arten widerspiegeln, was die Apomorphie-Hypothese unterst{\"u}tzen w{\"u}rde. Die intrakolonialen Verwandtschaftsgrade sind dennoch in P. (E.) pima niedrig. Dies ist m{\"o}glicherweise auf mehrere reproduktive K{\"o}niginnen (Polygynie) zur{\"u}ckzuf{\"u}hren. Polygynie ist ebenfalls dokumentiert f{\"u}r mindestens vier weitere Arten der Untergattung Ephebomyrmex, mit genetischer Evidenz allerdings bisher nur f{\"u}r P. (E.) pima. Es k{\"o}nnte sein, dass es einen evolution{\"a}ren Ausgleich (trade-off) zwischen Polyandrie und Polygynie innerhalb der Untergattung Ephebomyrmex gab, und daher beide Untergattungen eine hohe genetische Vielfalt innerhalb der Kolonien behielten. Diese hohe genetische Vielfalt k{\"o}nnte einer der Gr{\"u}nde sein f{\"u}r den Erfolg und die Radiation der Gattung Pogonomyrmex in Trockengebieten. Evolution k{\"o}nnte eine hohe genetische Vielfalt von Pogonomyrmex Kolonien beg{\"u}nstigt haben, da sie den Kolonien hilft die Organisation der Kolonie und die Effizienz mit der externe Aufgaben ausgef{\"u}hrt werden zu verbessern. Wenigstens in P. badius konnte eine Verkn{\"u}pfung zwischen Patrilinien und physischem Polyethismus gefunden werden, was auf eine Verbesserung der Kolonieorganisation mit Hilfe von Polyandrie hindeutet. Dar{\"u}ber hinaus k{\"o}nnten die dargelegten extremen Polyandrie- Werte den P. badius-Weibchen helfen die M{\"o}glichkeit der Inzucht aufgrund eingeschr{\"a}nkter Ausbreitung zu bew{\"a}ltigen. Eine eingeschr{\"a}nkte Ausbreitung wird auch in P. (E.) pima durch fl{\"u}gellose, intermorphe K{\"o}niginnen beobachtet. Jedoch wird bei P. (E.) pima die Inzucht durch Auskreuzen mittels M{\"a}nnchen m{\"o}glicherweise verhindert, da keine signifikante Inzucht gefunden wurde. In den vorliegenden Gen-Stammb{\"a}umen war die Untergattung Pogonomyrmex Ephebomyrmex von der Untergattung Pogonomyrmex sensu stricto getrennt. Daher k{\"o}nnte es sein, dass P. Ephebomyrmex in den Status einer Gattung erhoben wird, auch aufgrund distinkter morphologischer und lebensgeschichtlicher Charaktere. F{\"u}r eine pr{\"a}zise taxonomische Revision m{\"u}sste allerdings eine breite Erg{\"a}nzung an Arten vorgenommen werden. Es wurde in P. rugosus Kolonien normalerweise eine geringe Anzahl von unverwandten Arbeiterinnen vorgefunden, die m{\"o}glicherweise aus Brutraub ausgewachsener Kolonien auf G{\"u}ndungs-Kolonien stammen. Es ist allseits bekannt, dass die meisten Gr{\"u}ndungskolonien von benachbarten, ausgewachsenen Kolonien der eigenen Art zerst{\"o}rt werden, aber es wurde bisher angenommen, dass die Brut dieser Kolonien ebenfalls zerst{\"o}rt wurde.
