Shiga Toxin-produzierende Escherichia coli (STEC) verursachen Diarrhöen und hämorrhagische Colitis. Als lebensbedrohliche Komplikation können sie ein hämolytisch-urämisches Syndrom auslösen. Bisher identifizierte Virulenz-faktoren der STEC sind auf Bakteriophagen, Plasmiden und Pathogenitätsinseln kodiert. Bei der Mehrzahl der klinischen STEC-Isolate konnte die Pathogen-itätsinsel LEE (locus of enterocyte effacement) nachgewiesen werden. Der LEE ist stromabwärts des Gens für eine Selenocystein-tRNA (selC) ins Chromosom integriert. Ziel der vorliegenden Arbeit war die Charakterisierung von STEC, denen der LEE fehlt und die funktionelle Analyse von potentiellen Virulenz-assoziierten Genen. Dabei wurde eine Fokussierung auf Gene vorgenommen, die im Bereich der selC-Region vorkommen. Mittels PCR wurde zunächst überprüft, ob bei den LEE-negativen STEC-Stämmen Fremd-DNA in der selC-Region integriert ist. Hierzu wurden 35 LEE-negative STEC getestet. Bei 13 Stämmen konnte eine Insertion von Fremd-DNA gezeigt werden. Von einem dieser Stämme (E. coli 4797/97, Serovar O91:H-) wurde aus einer Genbank ein die selC-Region enthaltendes DNA-Fragment identifiziert. Ein 37,7 kb großes Fragment dieses Cosmids wurde vollständig sequenziert. Die Analyse der gesamten Sequenz ergab 30 offene Leserahmen mit Längen zwischen 95 und 4092 bp. Der G+C-Gehalt betrug 47,4%. An mehreren Stellen wurden Bereiche mit hoher Homologie zu verschiedenen Insertionssequenzen, inverted repeats und Integrasen gefunden. Drei Leserahmen hatten eine hohe Homologie zu bereits bekannten Genen. Hierbei handelt es sich um die iha- , btuB- und espP-Gene von E. coli. Das iha-Gen kodiert für ein Adhärenz-vermittelndes Protein, btuB für den Vitamin B12 Rezeptor und espP für eine Serinprotease. Bei den iha-Adhäsinen und Serinproteasen handelt es sich um potentielle Pathogenitätsfaktoren. Der sequenzierte Bereich hat somit die charakteristischen Eigenschaften einer Pathogenitätsinsel: Die Präsenz von mehreren Pathogenitätsgenen und mobilen Elementen (Insertionselemente, Integrasen), die Lokalisation nahe an tRNA-Genen sowie ein veränderter G+C-Gehalt gegenüber dem Restgenom. Zur weiteren Charakterisierung des espI-Genprodukts wurde espI subkloniert. Bei der Untersuchung von Kulturüberständen zeigte sich, dass der Subklon DH5/pzh4 ein Protein von etwa 110 kDa sezernierte. In weiteren Experimenten konnte gezeigt werden, dass die Serinprotease des Stammes 4797/97 als 140,8 kDa großes Vorläuferprotein synthetisiert und während des anschließenden Exportvorganges sowohl N-terminal als auch C-terminal prozessiert wird. Das C-terminale Ende wirkt als Translokator durch die äußere Membran, wo es nach Abspaltung des reifen EspI-Proteins verbleibt. Das reife Protein weist eine Größe von 110,5 kDa auf. Der hier gezeigte Transportmechanismus ist charakteristisch für sogenannte Autotransporter-Proteine. Trotz der hohen Sequenzhomologie zur IgA1-Protease von Neisseria gonorrhoeae, die als Prototyp der Autotransporter-Proteine gilt, konnte für EspI keine Proteaseaktivität gegenüber IgA gezeigt werden. EspI weist auch hohe Sequenzhomologie zu Exoproteinen von Shigella flexneri (SepA, Mucinase und SigA), EHEC (EspP) und vogelpathogenen E. coli (Tsh) auf, allerdings konnte keines der Substrate dieser Proteasen von EspI gespalten werden. Dagegen konnte eine proteolytische Aktivität gegenüber Schweine-Pepsin A und Apolipoprotein A1 nachgewiesen werden. Die putative Virulenz und räumliche Nähe der Gene espI, btuB und iha macht diese Region zum interessantesten Stück der im Rahmen dieser Arbeit identifizierten neuen Pathogenitätsinsel. Eine PCR-Untersuchung zur Verbreitung dieser Gene zeigte, dass diese Region bei LEE-negativen STEC weit verbreitet ist. Inwieweit diese Pathogenitätsinsel einen Einfluss auf die Virulenz von STEC hat, muss in weiteren Experimenten geklärt werden.
Die Cystein-Proteasen der Säuger und Parasiten wurden erst in den letzten zwei Jahrzehnten als pharmazeutisch/medizinisches Target erkannt. Die genauen Aufgaben der einzelnen Enzyme dieser sehr umfangreichen und ständig wachsenden Protease-Familie bleiben zwar teilweise noch unbekannt, es ist jedoch klar, dass ihre Aufgabe nicht nur der unspezifische Protein-Abbau ist. Das Ziel der vorliegenden Arbeit waren die Synthese einer Reihe peptidomimetischer Inhibitoren mit elektrophilem Aziridin-2,3-dicarbonsäure-Baustein und deren Testung an den Proteasen Cathepsin B (human), Cathepsin L (Paramecium tetraurelia), Falcipain-2 (Plasmodium falciparum) und Rhodesain (Trypanosoma brucei rhodesiense). Die Verbindungen sind als irreversible Inhibitoren der Proteasen konzipiert. Der Aziridin-Baustein als Elektrophil wird durch den Cystein-Rest des aktiven Zentrums der Proteasen angegriffen, es erfolgt eine nucleophile Ringöffnung und damit die irreversible Alkylierung der Proteasen. Die Aziridin-Bausteine wurden entweder stereoselektiv aus Tartraten oder als Racemate aus Fumaraten dargestellt. Durch NMR-spektroskopische Versuche wurde der Mechanismus der Epimerisierung der als Intermediate der stereoselektiven Synthese auftretenden Azidoalkohole aufgeklärt. Die N-Acylierung des Aziridin-Bausteins mit den Aminosäuren bzw. Dipeptiden erfolgte über Segmentkopplungen oder über eine schrittweise Anknüpfung der Aminosäuren. Es wurden dabei verschiedenste Methoden der Peptidchemie eingesetzt. Die Hemmkonstanten der synthetisierten Substanzen wurden in einem kontinuierlichen fluorimetrischen Mikrotiterplatten-Assay bei Inhibitor-Konzentrationen von 0.35 - 140 µM ermittelt. Als Substrat diente für alle Enzyme Z-Phe-Arg-AMC. Der Nachweis der Irreversibilität der Hemmung wurde durch Dialyse-Versuche und die Affinitätsmarkierung von Cathepsin L und Falcipain 2 mit Hilfe eines Biotin-markierten Inhibitors erbracht. Bei Inhibitoren, die eine zeitabhängige Hemmung aufweisen, wurden die Alkylierungskonstanten (ki –Werte) ermittelt. Diese sind im Vergleich zu den Konstanten der Epoxysuccinyl-Peptide ca. 1000x kleiner, was frühere Untersuchungen bestätigt. Aus den ermittelten Dissoziationskonstanten (Ki) ist die Selektivität für Cathepsin-L-ähnliche Proteasen eindeutig. Dabei wird die Reihenfolge RD > CL > FP >>> CB gefunden. Der beste Inhibitor für alle Enzyme ist die Substanz 116C (BOC-(S)-Leu-(S)-Azy-(S,S)-Azi(OBn)2), für die Hemmkonstanten im unteren micromolaren bzw. sogar nanomolaren Bereich gefunden werden. Unter den Substanzen finden sich auch einige, die für einzelne Enzyme selektiv sind. Für CL sind es die Verbindungen 517C, 105G, Z-023B, 023A; für CB 034A und 013B und für RD 112C, 222C, 105B, 013A. Dabei gibt es zwei Inhibitoren (105A, 517G), die selektiv nur die parasitären Enzyme FP und RD hemmen. Die Analyse der Struktur-Wirkungs-Beziehungen ergab, dass in Abhängigkeit von den Substituenten am Aziridinring (Benzylester, Ethylester, Disäure), von den Substituenten am Aziridin-Stickstoff (Phe-Ala, Leu-Xxx, Gly-Xxx, Xxx = cyclische Aminosäure) und der Stereochemie unterschiedliche Bindungsmodi vorliegen müssen. Erste Docking-Versuche, die in Kooperation mit der Arbeitsgruppe Baumann (Institut für Pharmazie und LMC, Universität Würzburg) durchgeführt wurden, bestätigen dies. Postuliert wird für Inhibitoren, die die Sequenz Leu-Pro enthalten, eine Bindung an die S`- Seite von Cathepsin L. Dies erklärt die Selektivität dieser Inhibitoren, denn innerhalb der S`-Substratbindungstaschen finden sich die größten strukturellen Unterschiede zwischen Cathepsin B und den Cathepsin-L-ähnlichen Proteasen. Im Gegensatz dazu wird für eines der Phe-Ala-Derivate eine Bindung an die S-Taschen postuliert, die zwischen den einzelnen Proteasen geringere strukturelle Unterschiede aufweisen. Dieser Inhibitor hemmt, wie fast alle Phe-Ala-Derivate, dementsprechend auch Cathepsin B besser als die Leu-Xxx-Derivate. In Rahmen einer Kooperation mit der Arbeitsgruppe Engels Institut für Organische Chemie, Universität Würzburg) wurden quantenchemische Rechnungen durchgeführt, die u.a. den Einfluss von Substituenten auf die Kinetik und Thermodynamik der nucleophilen Ringöffnung untersuchten. Vorhergesagt wurde, dass Substituenten am Aziridin-Stickstoff, die den Übergangzustand stabilisieren (N-Formyl), zu einer besseren Hemmung führen sollten. Das darauf hin synthetisierte N-Formylaziridin-2,3-dicarboxylat 008B weist eine etwa 5000x bessere Hemmung von CL auf als das nicht-formylierte Diethylaziridin-2,3-dicarboxylat. Die gezielt als "affinity label" entwickelte Biotin-markierte Verbindung 999C wurde zur Identifizierung von Cystein-Proteasen, die von Plasmodium falciparum exprimiert werden, eingesetzt (Kooperation mit der Arbeitsgruppe Gelhaus/Leippe, Institut für Zoologie, Universität Kiel).
The SARS virus is the etiological agent of the severe acute respiratory syndrome, a deadly disease that caused more than 700 causalities in 2003. One of its viral proteins, the SARS coronavirus main protease, is considered as a potential drug target and represents an important model system for other coronaviruses. Despite extensive knowledge about this enzyme, it still lacks an effective anti-viral drug. Furthermore, it possesses some unusual features related to its active-site region. This work gives atomistic insights into the SARS coronavirus main protease and tries to reveal mechanistic aspects that control catalysis and inhibition. Thereby, it applies state-of-the-art computational methods to develop models for this enzyme that are capable to reproduce and interpreting the experimental observations. The theoretical investigations are elaborated over four main fields that assess the accuracy of the used methods, and employ them to understand the function of the active-site region, the inhibition mechanism, and the ligand binding. The testing of different quantum chemical methods reveals that their performance depends partly on the employed model. This can be a gas phase description, a continuum solvent model, or a hybrid QM/MM approach. The latter represents the preferred method for the atomistic modeling of biochemical reactions. A benchmarking uncovers some serious problems for semi-empirical methods when applied in proton transfer reactions. To understand substrate cleavage and inhibition of SARS coronavirus main protease, proton transfer reactions between the Cys/His catalytic dyad are calculated. Results show that the switching between neutral and zwitterionic state plays a central role for both mechanisms. It is demonstrated that this electrostatic trigger is remarkably influenced by substrate binding. Whereas the occupation of the active-site by the substrate leads to a fostered zwitterion formation, the inhibitor binding does not mimic this effect for the employed example. The underlying reason is related to the coverage of the active-site by the ligand, which gives new implications for rational improvements of inhibitors. More detailed insights into reversible and irreversible inhibition are derived from in silico screenings for the class of Michael acceptors that follow a conjugated addition reaction. From the comparison of several substitution patterns it becomes obvious that different inhibitor warheads follow different mechanisms. Nevertheless, the initial formation of a zwitterionic catalytic dyad is found as a common precondition for all inhibition reactions. Finally, non-covalent inhibitor binding is investigated for the case of SARS coranavirus main protease in complex with the inhibitor TS174. A novel workflow is developed that includes an interplay between theory and experiment in terms of molecular dynamic simulation, tabu search, and X-ray structure refinement. The results show that inhibitor binding is possible for multiple poses and stereoisomers of TS174.
Nitrogen-regulated pathogenesis describes the expression of virulence attributes as direct response to the quantity and quality of an available nitrogen source. As consequence of nitrogen availability, the opportunistic human fungal pathogen Candida albicans changes its morphology and secretes aspartic proteases [SAPs], both well characterized virulence attributes. C. albicans, contrarily to its normally non-pathogenic relative Saccharomyces cerevisiae, is able to utilize proteins, which are considered as abundant and important nitrogen source within the human host. To assimilate complex proteinaceous matter, extracellular proteolysis is followed by uptake of the degradation products through dedicated peptide transporters (di-/tripeptide transporters [PTRs] and oligopeptide transporters [OPTs]). The expression of both traits is transcriptionally controlled by Stp1 - the global regulator of protein utilization - in C. albicans. The aim of the present study was to elucidate the regulation of virulence attributes of the pathogenic fungus C. albicans by nitrogen availability in more detail. Within a genome wide binding profile of Stp1, during growth with proteins, more than 600 Stp1 target genes were identified, thereby confirming its role in the usage of proteins, but also other nitrogenous compounds as nitrogen source. Moreover, the revealed targets suggest an involvement of Stp1 in the general adaption to nutrient availability as well as in the environmental stress response. With the focus on protein utilization and nitrogen-regulated pathogenesis, the regulation of the major secreted aspartic protease Sap2 - additionally one of the prime examples of allelic heterogeneity in C. albicans - was investigated in detail. Thereby, the heterogezygous SAP2 promoter helped to identify an unintended genomic alteration as the true cause of a growth defect of a C. albicans mutant. Additionally, the promoter region, which was responsible for the differential activation of the SAP2 alleles, was delimited. Furthermore, general Sap2 induction was demonstrated to be mediated by distinct cis-acting elements that are required for a high or a low activity of SAP2 expression. For the utilization of proteins as nitrogen source it is also crucial to take up the peptides that are produced by extracellular proteolysis. Therefore, the function and importance of specific peptide transporters was investigated in C. albicans mutants, unable to use peptides as nitrogen source (opt1Δ/Δ opt2Δ/Δ opt3Δ/Δ opt4Δ/Δ opt5Δ/Δ ptr2Δ/Δ ptr22Δ/Δ septuple null mutants). The overexpression of individual transporters in these mutants revealed differential substrate specificities and expanded the specificity of the OPTs to dipeptides, a completely new facet of these transporters. The peptide-uptake deficient mutants were further used to elucidate, whether indeed proteins and peptides are an important in vivo nitrogen source for C. albicans. It was found that during competitive colonization of the mouse intestine these mutants exhibited wild-type fitness, indicating that neither proteins nor peptides are primary nitrogen sources required to efficiently support growth of C. albicans in the mouse gut. Adequate availability of the preferred nitrogen source ammonium represses the utilization of proteins and other alternative nitrogen sources, but also the expression of virulence attributes, like Sap secretion and nitrogen-starvation induced filamentation. In order to discriminate, whether ammonium availability is externally sensed or determined inside the cell by C. albicans, the response to exterior ammonium concentrations of ammonium-uptake deficient mutants (mep1Δ/Δ mep2Δ/Δ null mutants) was investigated. This study showed that presence of an otherwise suppressing ammonium concentration did not inhibit Sap2 proteases secretion and arginine-induced filamentation in these mutants. Conclusively, ammonium availability is primarily determined inside the cell in order to control the expression of virulence traits. In sum, the present work contributes to the current understanding of how C. albicans regulates expression of virulence-associated traits in response to the presence of available nitrogen sources - especially proteins and peptides - in order to adapt its lifestyle within a human host.
Chlamydia trachomatis is an obligate intracellular human pathogen that grows inside a membranous, cytosolic vacuole termed an inclusion. Septins are a group of 13 GTP-binding proteins that assemble into oligomeric complexes and that can form higher-order filaments. We report here that the septins SEPT2, -9, -11, and probably -7 form fibrillar structures around the chlamydial inclusion. Colocalization studies suggest that these septins combine with F actin into fibers that encase the inclusion. Targeting the expression of individual septins by RNA interference (RNAi) prevented the formation of septin fibers as well as the recruitment of actin to the inclusion. At the end of the developmental cycle of C. trachomatis, newly formed, infectious elementary bodies are released, and this release occurs at least in part through the organized extrusion of intact inclusions. RNAi against SEPT9 or against the combination of SEPT2/7/9 substantially reduced the number of extrusions from a culture of infected HeLa cells. The data suggest that a higher-order structure of four septins is involved in the recruitment or stabilization of the actin coat around the chlamydial inclusion and that this actin recruitment by septins is instrumental for the coordinated egress of C. trachomatis from human cells. The organization of F actin around parasite-containing vacuoles may be a broader response mechanism of mammalian cells to the infection by intracellular, vacuole-dwelling pathogens. IMPORTANCE Chlamydia trachomatis is a frequent bacterial pathogen throughout the world, causing mostly eye and genital infections. C. trachomatis can develop only inside host cells; it multiplies inside a membranous vacuole in the cytosol, termed an inclusion. The inclusion is covered by cytoskeletal "coats" or "cages," whose organization and function are poorly understood. We here report that a relatively little-characterized group of proteins, septins, is required to organize actin fibers on the inclusion and probably through actin the release of the inclusion. Septins are a group of GTP-binding proteins that can organize into heteromeric complexes and then into large filaments. Septins have previously been found to be involved in the interaction of the cell with bacteria in the cytosol. Our observation that they also organize a reaction to bacteria living in vacuoles suggests that they have a function in the recognition of foreign compartments by a parasitized human cell.
Alle Retroviren prozessieren ihre Pol- und Strukturproteine mit Hilfe der viralen Protease. In dieser Arbeit wurden zentrale Mechanismen der Regulation der foamyviralen Protease untersucht und charakterisiert. Dazu wurde eine chromatographische Virusreinigungsmethode entwickelt und die relative Pol- und Env-Enkapsidierung bestimmt. Foamyviren enthalten weniger Pol als andere Retroviren aber deutlich mehr Env als humane Immunodefizienzviren. Die Pol-Inkorporation könnte durch die limitierte Prozessierung mit nur einer einzigen Schnittstelle in Gag und Pol kompensiert werden. Deshalb wurde untersucht, ob die foamyvirale Protease ein beschränktes Schnittstellenrepertoire aufweist. In Zellkulturen sind die Schnitt-stellenpositionen P2’ und P2 auf die Aminosäurereste Valin und Valin/Asparagin beschränkt. Demnach hat die foamyvirale Protease ein eingeschränkteres Schnittstellenrepertoire als die Protease des humanen Immunodefizienzvirus. Weiterhin wurde hier gezeigt, dass die vollständige reverse Transkription die Prozessierung von Gag voraussetzt und Proteaseaktivität-defiziente oder Gag-Schnittstellen-defiziente Viren keine vollständige cDNA bilden können. Demnach kompensieren Foamyviren die niedrige Proteasekonzentration, indem sie sicherstellen, dass die reverse Transkription erst nach der Gag-Maturation vollendet werden kann.
Weiterhin wird bei humanen Immunodefizienzviren durch die Gag-Maturation die essenzielle Mobilität der wenigen Env-Trimere auf der Hüllmembran getriggert. Die erstmals in dieser Arbeit bei Foamyviren quantifizierte Env-Menge ergab, dass Foamyviren 28 mal mehr Env- pro Gag-Molekül als humane Immunodefizienzviren besitzen. Wahrscheinlich dient dieser hohe Env-Gehalt der Kompensation der eingeschränkten Env-Mobilität, die durch die limitierte Gag-Prozessierung an nur einer carboxyterminalen Schnittstelle verursacht wird.
Da für die Aktivierung der foamyviralen Protease virale Ribonukleinsäure benötigt wird, wurde untersucht, welche Pol-Domänen für die Aktivierung der Protease benötigt werden. Im Gegensatz zur Integrase, deren Deletion in reduzierter Proteaseaktivität resultierte, war die funktionelle RNaseH-Domäne essenziell für die Gag-Prozessierung. Die Substitution der foamyviralen RNaseH durch RNaseH-Domänen von anderen Retroviren resultierte in genomunabhängiger Proteaseaktivität in Zellen und genomabhängiger Proteaseaktivität in den rekombinanten Viren. Demnach scheint die dimerstabilisierende Funktion der RNaseH durch direkte Protein-Protein-Interaktion oder durch unspezifische RNA-Bindung verursacht zu werden.
The facile synthesis and detailed investigation of a class of highly potent protease inhibitors based on 1,4-naphthoquinones with a dipeptidic recognition motif (HN-l-Phe-l-Leu-OR) in the 2-position and an electron-withdrawing group (EWG) in the 3-position is presented. One of the compound representatives, namely the acid with EWG = CN and with R = H proved to be a highly potent rhodesain inhibitor with nanomolar affinity. The respective benzyl ester (R = Bn) was found to be hydrolyzed by the target enzyme itself yielding the free acid. Detailed kinetic and mass spectrometry studies revealed a reversible covalent binding mode. Theoretical calculations with different density functionals (DFT) as well as wavefunction-based approaches were performed to elucidate the mode of action.
Neisseria gonorrhoeae (GC) is a human specific pathogenic bacterium. Currently, N. gonorrhoeae developed resistance to virtually all the available antibiotics used for treatment. N. gonorrhoeae starts infection by colonizing the cell surface, followed by invasion of the host cell, intracellular persistence, transcytosis and exit into the subepithelial space. Subepithelial bacteria can reach the bloodstream and disseminate to other tissues causing systemic infections, which leads to serious conditions such as arthritis and pneumonia. A number of studies have well established the host-pathogen interactions during the initial adherence and invasion steps. However, the mechanism of intracellular survival and traversal is poorly understood so far. Hence, identification of novel bacterial virulence factors and host factors involved in the host-pathogen interaction is a crucial step in understanding disease development and uncovering novel therapeutic approaches. Besides, most of the previous studies about N. gonorrhoeae were performed in the conventional cell culture. Although they have provided insights into host-pathogen interactions, much information about the native infection microenvironment, such as cell polarization and barrier function, is still missing.
This work focused on determining the function of novel bacterial virulence factor NGFG_01605 and host factor (FLCN) in gonococcal infection. NGFG_01605 was identified by Tn5 transposon library screening. It is a putative U32 protease. Unlike other proteins in this family, it is not secreted and has no ex vivo protease activity. NGFG_01605 knockout decreases gonococcal survival in the epithelial cell. 3D models based on T84 cell was developed for the bacterial transmigration assay. NGFG_01605 knockout does not affect gonococcal transmigration.
The novel host factor FLCN was identified by shRNA library screening in search for factors that affected gonococcal adherence and/or internalization. We discovered that FLCN did not affect N. gonorrhoeae adherence and invasion but was essential for bacterial survival. Since programmed cell death is a host defence mechanism against intracellular pathogens, we further explored apoptosis and autophagy upon gonococcal infection and determined that FLCN did not affect apoptosis but inhibited autophagy. Moreover, we found that FLCN inhibited the expression of E-cadherin. Knockdown of E- cadherin decreased the autophagy flux and supported N. gonorrhoeae survival. Both non-polarized and polarized cells are present in the cervix, and additionally, E-cadherin represents different polarization properties on these different cells. Therefore, we established 3-D models to better understand the functions of FLCN. We discovered that FLCN was critical for N. gonorrhoeae survival in the 3-D environment as well, but not through inhibiting autophagy. Furthermore, FLCN inhibits the E-cadherin expression and disturbs its polarization in the 3-D models. Since N. gonorrhoeae can cross the epithelial cell barriers through both cell-cell junctions and transcellular migration, we further explored the roles FLCN and E-cadherin played in transmigration. FLCN delayed N. gonorrhoeae transmigration, whereas the knockdown of E-cadherin increased N. gonorrhoeae transmigration.
In summary, we revealed roles of the NGFG_01605 and FLCN-E-cadherin axis play in N. gonorrhoeae infection, particularly in relation to intracellular survival and transmigration. This is also the first study that connects FLCN and human-specific pathogen infection.
