Durch stetige Entwicklung der Mikroskopiemethoden in den letzten Jahrzehnten ist es nun möglich Strukturen und Abläufe in biologischen Systemen detaillierter darzustellen als mit der von Abbe entdeckten maximalen Auflösungsgrenze. Oft werden dabei Fluoreszenzmarker benutzt, welche die unsichtbare Welt der Mikrobiologie und deren biochemische Prozesse illuminieren. Diese werden entweder durch Expression, wie z.B. das grün fluoreszierende Protein (GFP), in das zu untersuchende Objekt eingebracht oder durch klassische Markierungsmethoden mithilfe von fluoreszierenden Immunkonjugaten installiert. Jedoch gewinnt eine alternative Strategie, die von der interdisziplinären Zusammenarbeit zwischen Chemikern, Physikern und Biologen profitiert, immer mehr an Bedeutung – die bioorthogonale Click-Chemie. Sie ermöglicht eine effiziente Fluoreszenzmarkierung der biologischen Strukturen unter minimalem Eingriff in die Abläufe der Zelle. Dazu müssen allerdings sowohl Farbstoffe als auch die biologisch aktiven Substanzen chemisch modifiziert werden, da nur dadurch die Bioorthogonalität gewährleistet werden kann.
Mittlerweile existiert eine breite Palette an fluoreszierenden Farbstoffen, die das komplette sichtbare Spektrum abdecken und sich für diverse Mikroskopiemethoden eignen. Allerdings gibt es zwei Farbstoffklassen, die sich aus der gesamten Fülle abheben und sich für hochauflösende bildgebende Experimente auf Einzelmolekülebene eignen. Zum einen ist es die Farbstofffamilie der Cyanine und insbesondere der wasserlöslichen Pentamethincyanine, die reversibel und kontrolliert zum Photoschalten animiert werden können und in der stochastisch optischen Rekonstruktionsmikroskopie Anwendung finden. Zum anderen ist es die Gruppe, der Rhodamine und Fluoresceine, die zu Xanthenfarbstoffen gehören und sich durch gute photophysikalische Eigenschaften auszeichnen.
Trotz der Beliebtheit stellt ihre Darstellung immer noch eine Herausforderung dar und limitiert deren Einsatz. Deshalb war es notwendig im Rahmen der vorliegenden Arbeit Möglichkeiten zur Syntheseoptimierung beider Farbstoffklassen zu finden, damit diese im Folgenden weiterentwickelt und an die biologische Fragestellung angepasst werden können. Die Arbeit unterteilt sich deshalb in Relation an die oben genannten Farbstoffklassen in zwei Bereiche. Im ersten Teil wurden Projekte basierend auf den wasserlöslichen Pentamethincyaninen behandelt. Im zweiten Teil beschäftigte sich die Arbeit mit Projekten, die auf Xanthen-Farbstoffen aufbauen.
Bioorthogonal funktionalisierte Sphingolipide zur Evaluierung von Lipiddynamiken \(in\) \(vivo\)

In der Kontrolle von viralen oder bakteriellen Infektionen spielen Sphingolipide eine essentielle Rolle[335-336], weshalb sich inzwischen die Forschung vermehrt an Sphingolipiden und -analoga als Wirkstoffen gegen die verschiedensten Erreger beschäftigt.[9] Dabei finden in der Synthese und Identifikation potentieller Wirkstoffe auch clickchemiebasierte Ansätze Anwendung.[224] Allerdings ist die Wirkweise von sphingolipidbasierten Pharmaka auch in viraler und mikrobieller Pathogenese bisher ungeklärt.
Mit der Entdeckung der CuAAC[112-113] sowie deren modernen Varianten und Alternativen, die gemeinsam unter dem Begriff Clickchemie zusammengefasst werden, ist es möglich, die strukturellen Änderungen von Biomolekülen klein zu halten und durch spätere Konjugation mit Farbstoffen Fluoreszenspektroskopie zu ermöglichen.[339-340] Während in den letzten Jahren die Clickchemie breite Anwendung zur Modifikation von Proteinen[130], Kohlenhydraten[341] und DNA[340] gefunden hat blieben Lipide lange unbeachtet[342], was vor allem auch für Sphingolipide gilt.
In dieser Arbeit werden bioorthogonal funktionalisierte Sphingolipide und -analoga vorgestellt, um die Vielseitigkeit der Clickchemie auf das Feld der Sphingolipide zu übertragen. Die clickfähigen Lipidanaloga ermöglichen detaillierte Einblicke in die dynamische Organisation von Sphingolipiden bei Infektionsprozessen und ihr Einsatz als therapeutische Wirkstoffe oder zur Generierung von antibakteriellen Oberflächenbeschichtungen wurden untersucht.
Die dargestellten azidmodifizierten Sphingolipide und –analoga konnten in Zusammenarbeit mit Kooperationspartnern, bezüglich ihrer Verwendung in Visualisierungsexperimenten und antibakteriellen Eigenschaften untersucht werden.
Die Ceramidderivate konnten genutzt werden, um den Einfluss von Kettenlänge und Position des Azides der acylierten Säure auf die in vivo-Konjugation mit dem Fluoreszenzfarbstoff DBCO-Sulfo-Cy5 in Jurkatzellen genauer zu untersuchen.[211]
Auch konnten azidfunktionalisierte Ceramide auf ihre Eignung zur Visualisierung von Ceramiddynamiken während T-Stimulation untersucht werden.[205] In diesem Zusammenhang sind visualisierbare Ceramide von besonderer Bedeutung, da die T-Zellstimulation die ASM-Aktivierung zur Folge hat, die wiederum Ceramide freisetzt.
Mit dem azidmodifizierten Phytosphingosinderivat gelang es erstmals ein azidmodifiziertes Sphingolipid nach Inkubation von Arabidopsis thaliana Setzlingen mittels CuAAC mit einem Fluoreszenzfarbstoff zu konjugieren.[258]
Des Weiteren konnten die azidfunktionalisierten N-Oleoylserinole in verschiedenen Zelltypten erfolgreich eingebaut und selektiv mit Fluoreszenzfarbstoff visualisiert werden. Kofärbungen mit GFP-PKCζ und Antikörpermarkierungen von Ceramid sowie PKCζ zeigten, dass es sich bei den Enantiomeren um ceramidimitierende Lipidanaloga handelt. Somit eignen sich diese N-Oleoylserinolanaloga, um die Interaktion von Ceramiden mit der Proteinkinase Cζ zu untersuchen.
Da viele natürliche Sphingolipide antibakterielle Eigenschaften aufweisen, konnte in Kooperation mit Jérôme Becam der Einsatz azidmodifizierter Ceramide als Wirkstoff gegen Neisseria meningitidis, Neisseria gonorrhoeae sowie Escherichia coli und Staphylococcus aureus untersucht werden. ωN3-C6-Cer zeigt gute bakterizide Eigenschaften gegen Neisseria meningitidis und Neisseria gonorrhoeae, ohne dabei toxisch gegenüber den Wirtszellen zu sein. Die Ceramidanaloga αN3-C6-Cer, αN3-C16-Cer und ωN3-C16-Cer weisen keine antibakteriellen Eigenschaften auf, aber sie wurden effizient in die Membran der Neisseriae eingebaut und konnten ebenfalls erfolgreich bioorthogonal markiert werden. Des Weiteren zeigten hochauflösende dSTORM-Aufnahmen der Bakterien, im Gegensatz zu Humanzellen, eine homologe Verteilung der konjugierten Ceramide. Da Ceramide eine wichtige Rolle in der Infektionsbekämpfung spielen, sind die in dieser Arbeit synthetisierten azidmodifizierten Ceramide wertvolle Werkzeuge, um die Interaktion von Bakterien mit Humanzellen zu untersuchen.
Außerdem konnte im Rahmen dieser Arbeit erfolgreich eine innovative Methode entwickelt werden, um alkinpräsentierende Linker auf die Oberfläche von Nunc Covalink 96 Microtiterplatten kovalent zu binden und die Alkine konnten anschließend mittels CuAAC mit den in dieser Arbeit synthetisierten azidfunktionalisierten Lipiden zu konjugiert werden. Ziel der Methode war es potentielle Moleküle für bakterizide Oberflächenmodifikationen zu identifizieren. Mittels solcher Oberflächenmodifikationen soll die Biofilmbildung in Endotrachealtuben verhindert, und damit die Entstehung von beatmungsassozierten Pneumonien unterbunden werden. Die lipidmodifizierten Microtiterplatten sollen zukünftig auch genutzt werden, um sphingolpidaffine Proteine aus Zelllysaten zu identifizieren.
Site-directed bioorthogonal conjugation techniques have substantially advanced research in numerous areas. Their exceptional value reflects in the extent of applications, that have been realized with spacial-controlled bioorthogonal reactions. Specific labeling of surfaces, proteins, and other biomolecule allows for new generations of drug delivery, tracking, and analyzing systems. With the continuous advance and refinement of available methods, this field of research will become even more relevant in the time to come. Yet, as individual as the desired purpose is, as different can be the most suitable modification strategy. In this thesis, two different bioconjugation approaches, namely CuAAC and factor XIIIa mediated ligation, are used in distinct application fields, featuring eGFP as a model protein showcasing the advantages as well as the challenges of each technique.
The introduction of a unique accessible functionality is the most critical feature of a site-specific reaction, and the first considerable hurdle to clear. While most surfaces, peptides, or small molecules might require less expenditure to modulate, equipping large biomolecules like proteins with additional traits requires careful consideration to preserve the molecule’s stability and function. Therefore, the first section of this project comprises the engineering of eGFP via rational design. Initially, wild-type eGFP was subcloned, expressed, and characterized to serve as a reference value for the designed variants. Subsequently, eGFP was mutated and expressed to display a recognition site for factor XIIIa. Additionally, a second mutant harbored a TAG-codon to enable amber codon suppression and consequently the incorporation of the alkyne bearing unnatural amino acid Plk to support a CuAAC reaction. Fluorescence spectroscopy was used to confirm that the fluorescent properties of all expressed muteins were identically equal to wild-type eGFP, which is a reliable marker for the intact barrel structure of the protein. Trypsin digestion and HPLC were deployed to confirm each protein variant's correct sequence and mass.
The second part of this work focuses on the conjugation of cargo molecules deploying the chosen approaches. Solid-phase peptide synthesis was used to create a peptide that served as a lysine donor substrate in the crosslinking mechanism of FXIIIa. Additionally, the peptide was provided with a cysteine moiety to allow for highly flexible and simple loading of desired cargo molecules via conventional thiol-Michael addition, thus establishing an adaptive labeling platform. The effective ligation was critically reviewed and confirmed by monitoring the exact mass changes by HPLC. Protocols for attaching payloads such as biotin and PEG to the linker peptide were elaborated. While the biotin construct was successfully conjugated to the model protein, the eGFP-PEG linkage was not achieved judging by SDS-PAGE analysis. Furthermore, featuring isolated peptide sequences, the properties of the FXIIIa-mediated reaction were characterized in detail. Relative substrate turnover, saturation concentrations, by-product formation, and incubation time were comprehensively analyzed through HPLC to identify optimal reaction conditions. CuAAC was successfully used to label the Plk-eGFP mutein with Azide-biotin, demonstrated by western blot imaging.
Within the last part of this study, the application of the conjugation systems was extended to different surfaces. As regular surfaces do not allow for immediate decoration, supplementary functionalization techniques like gold-thiol interaction and silanization on metal oxides were deployed. That way gold-segmented nanowires and Janus particles were loaded with enoxaparin and DNA, respectively. Nickel and cobalt nanowires were modified with silanes that served as linker molecules for subsequent small molecule attachment or PEGylation. Finally, the eGFP muteins were bound to a particle surface in a site-specific manner. Beads displaying amino groups were utilized to demonstrate the effective use of FXIIIa in surface modification. Moreover, the bead’s functional moieties were converted to azides to enable CuAAC “Click Chemistry” and direct comparison. Each modification was analyzed and confirmed through fluorescence microscopy.
Neisseria gonorrhoeae are Gram-negative bacteria with diplococcal shape. As an obligate human pathogen, it is the causative agent of gonorrhoea, a sexually transmitted disease. Gonococci colonize a variety of mucosal tissues, mainly the urogenital tract in men and women. Occasionally N. gonorrhoeae invades the bloodstream, leading to disseminated gonococcal infection. These bacteria possess a repertoire of virulence factors, which expression patterns can be adapted to the environmental conditions of the host. Through the accumulation of antibiotic resistances and in absence of vaccines, some neisserial strains have the potential to spread globally and represent a major public health threat. Therefore, it is necessary to understand the exact molecular mechanisms underlying the successful infection and progression of gonococci within their host. This deeper understanding of neisserial infection and survival mechanisms is needed for the development of new therapeutic agents.
In this work, the role of host-cell sphingolipids on the intracellular survival of N. gonorrhoeae was investigated. It was shown that different classes of sphingolipids strongly interact with invasive gonococci in epithelial cells. Therefore, novel and highly specific clickable sphingolipid analogues were applied to study these interactions with this pathogen. The formation of intra- and extracellular sphingosine vesicles, which were able to target gonococci, was observed. This direct interaction led to the uptake and incorporation of sphingosine into the neisserial membrane. Together with in vitro results, sphingosine was identified as a potential bactericidal reagent as part of the host cell defence. By using different classes of sphingolipids and their clickable analogues, essential structural features, which seem to trigger the bacterial uptake, were detected. Furthermore, effects of key enzymes of the sphingolipid signalling pathway were tested in a neutrophil infection model.
In conclusion, the combination of click chemistry and infection biology made it possible to shed some light on the dynamic interplay between cellular sphingosine and N. gonorrhoeae. Thereby, a possible “catch-and-kill” mechanism could have been observed.
The development of cellular life on earth is coupled to the formation of lipid-based biological membranes. Although many tools to analyze their biophysical properties already exist, their variety and number is still relatively small compared to the field of protein studies. One reason for this, is their small size and complex assembly into an asymmetric tightly packed lipid bilayer showing characteristics of a two-dimensional heterogenous fluid. Since membranes are capable to form dynamic, nanoscopic domains, enriched in sphingolipids and cholesterol, their detailed investigation is limited to techniques which access information below the diffraction limit of light. In this work, I aimed to extend, optimize and compare three different labeling approaches for sphingolipids and their subsequent analysis by the single-molecule localization microscopy (SMLM) technique direct stochastic optical reconstruction microscopy (dSTORM). First, I applied classical immunofluorescence by immunoglobulin G (IgG) antibody labeling to detect and quantify sphingolipid nanodomains in the plasma membrane of eukaryotic cells. I was able to identify and characterize ceramide-rich platforms (CRPs) with a size of ~ 75nm on the basal and apical membrane of different cell lines. Next, I used click-chemistry to characterize sphingolipid analogs in living and fixed cells. By using a combination of fluorescence microscopy and anisotropy experiments, I analyzed their accessibility and configuration in the plasma membrane, respectively. Azide-modified, short fatty acid side chains, were accessible to membrane impermeable dyes and localized outside the hydrophobic membrane core. In contrast, azide moieties at the end of longer fatty acid side chains were less accessible and conjugated dyes localized deeper within the plasma membrane. By introducing photo-crosslinkable diazirine groups or chemically addressable amine groups, I developed methods to improve their immobilization required for dSTORM. Finally, I harnessed the specific binding characteristics of non-toxic shiga toxin B subunits (STxBs) and cholera toxin B subunits (CTxBs) to label and quantify glycosphingolipid nanodomains in the context of Neisseria meningitidis infection. Under pyhsiological conditions, these glycosphingolipids were distributed homogenously in the plasma membrane but upon bacterial infection CTxB detectable gangliosides accumulated around invasive Neisseria meningitidis. I was able to highlight the importance of cell cycle dependent glycosphingolipid expression for the invasion process. Blocking membrane accessible sugar headgroups by pretreatment with CTxB significantly reduced the number of invasive bacteria which confirmed the importance of gangliosides for bacterial uptake into cells. Based on my results, it can be concluded that labeling of sphingolipids should be carefully optimized depending on the research question and applied microscopy technique. In particular, I was able to develop new tools and protocols which enable the characterization of sphingolipid nanodomains by dSTORM for all three labeling approaches.
Biomolecules are difficult to investigate in their native environment. The vast complexity of cellular systems and seldom availability of chemical reactions compatible with the physiological milieu make it a challenging task. Bioorthogonal chemical reactions serve as a key to achieve selective ligation, whose components must react rapidly and selectively with each other under physiological conditions in the presence of the plethora of functionalities necessary to sustain life. In this dissertation, we focused on the synthesis of chemical reporters and probe molecules for bioorthogonal labeling through click reaction. Initially, sialic acid derivatives with a linker containing terminal alkyne functionality were synthesized. After the synthesis of azide derivatives of fluorescent dyes as counter partners, they were conjugated with sialic acids through Cu(I) catalyzed alkyne azide cycloaddition (CuAAC). The successful in vitro conjugation of Sia and fluorescent dyes was followed by metabolic tagging of human larynx carcinoma (HEp-2) and the carcinoma of Chinese hamster ovary (CHOK1) with alkynated Sia that were subsequently ligated with fluorescein azide. Finally, the stained cells were subjected to fluorescent microscopy to obtain their images. To enable the click reaction compatible to in vivo applications, the reactivity of cyclooctyne was enhanced by two different approaches. In a first approach, following the Bertozzi’s strategy, two fluorine atoms were introduced adjacent to the alkyne to lower the LUMO. In a second strategy the ring strain of cyclooctyne was attempted to be enhanced by the introduction of an amide group. In addition, glutarimide derivatives with free amino and carboxylic acid functional groups were synthesized by domino-Michael addition-cyclization-reaction.
In the context of this work, important trends in the influence of the metal center, coligand, and alkyne reaction partner on the iClick reaction of square-planar palladium(II) and platinum(II) complexes with a N^N^N, C^N^N, or S^N^N coordination sphere and a number of internal as well as terminal alkynes were elaborated. Preliminary bioactivity studies on a human cancer cell line gave low micromolar EC50 values, for the most promising compound comparable to cisplatin serving as a reference drug. The further application of the iClick reaction to bioconjugation will be explored in future work.
Chimeric antigen receptors (CARs) are able to specifically direct T cells to tumor antigens and therapy with anti-CD19 CARs has already cured cancer patients with B-cell lymphomas who have undergone long-term therapy non-successful. Despite this impressive result, the therapy is currently only approved as a last treatment option for blood cancers due to its life-threatening deficiencies. For patient safety and to enable additional application such as the treatment of solid tumors, CAR-T cells must be controllable, e. g. by chemically programmable CARs (cpCARs) regulated by hapten-like compounds.
This thesis reports the synthesis and characterization of such hapten-like compounds. In the first step, seven different warheads with two different spacers were bound to biotin in order to find a suitable warhead for programming the cpCAR.
In a second step, synthetic routes for the three pharmacophores folate, c(RGD), and an RGD peptidomimetic were developed. The routes allow the modification of the pharmacophores with one of the warheads from the first step. CuAAC was chosen as a bioorthogonal approach to link pharmacophores and warheads.
In total, three different pharmacophores were modified with the 1,3-diketone motif of compound 21 leading to 112, 113 and 128. Activation of the T-cell signaling cascade was tested after binding of these hapten-like compounds to the cpCAR in the presence of suitable target structures. For 112, only a slight, non-significant, activation of the T-cell signaling cascade was observed, whereas for 113 and 128, a significant activation of the T-cell signaling cascade was observed.
The poor solubility of the folate compounds led to alternative strategies. Folic acid was exchanged by pteroic acid and the bifunctional, linear compounds were enlarged to trifunctional dendrimers.
Besides the reported regioisomer in 112, a second one, which was not reported to date, occurred by the cyclization of the linear RGD pentapeptide leading to 113.
After the reported synthesis of an RGD peptidomimetic analogous to 128 could not be reproduced, a new synthetic route was developed. It also consists of 17 steps, but reduces the number of linear steps from 13 to 10. Moreover, the developed route contains an asymmetric hydrogenation step and is, compared to the published one, more flexible by the use of the copper-catalyzed azide-alkyne cycloaddition (CuAAC). In addition, an unknown reaction was observed. Instead of the formation of a Schiff base in the reductive amination of 129, an insertion of propargylamine occurred forming 131. The reaction is almost quantitative and in high purity. After requiring no purification, it could be predestined for industrial purposes, such as the synthesis of N-functionalized 1,2-dihydroquinolines or as a building block with various orthogonal functional groups.
Besides the sulfonamide 16, the diketone (21, 27, 31) and lactam compounds (39 – 41), experiments on adapter molecules with further warheads were performed. In the synthesis of a proadapter approach, in which the warhead is formed only after the retro-aldol reaction catalyzed by the mAb, 6 of 10 steps were successfully performed. A newly developed synthesis to keto-sulfonyl and keto-sulfoxide compounds could not be completed but was performed on a small scale to the point of keto-sulfonyl and keto-sulfoxide. Furthermore, a universal synthesis route was designed to allow the introduction of the warhead at the end of the synthesis by acylation. Thus, after 5 shared steps, 3 of them in quantitative yield, different warheads may be introduced. Moreover, this also facilitates the purification and the analysis of the compounds by the absence of tautomerism or labile groups. However, the acylation experiments were not successful with either the acid cyanide or the Weinreb amide.
In summary, this thesis has proven that the 1,3-diketone motif is a suitable warhead for programming the cpCAR, which was developed by Hudecek et al. (unpublished data). The hapten-like compounds 112, 113 and 128 simultaneously bind to integrin ${\alpha}_v{\beta}_3$ and the cpCAR activating the T-cell signaling cascade. The modular synthesis strategy and the use of the bioorthogonal CuAAC allow straightforward access to these valuable immunotherapeutics but revealed the need for an additional purification step to remove copper ions.
In dieser Arbeit wurde die Kupfer(I)-katalysierte Cycloaddition von Alkinen und Aziden ("Click-Chemie") als effiziente, vielseitige und milde Reaktion für die Funktionalisierung von Nanodiamantpartikeln etabliert. Es wurden verschiedene Alkin- oder Azid-funktionalisierte Nanodiamantsysteme hergestellt und deren Reaktivität in Click-Reaktionen anhand vielfältiger Beispiele demonstriert. Hierzu wurden neben einfachen Testverbindungen auch komplexere Substanzen (z. B. ein Mannose-Derivat, Polytriazole, Fluoreszenzfarbstoffe, ein Thiazolium-Organokatalysator) durch Triazolsynthese immobilisiert. Zusätzlich wurde eine Methode entwickelt, die die Herstellung funktionalisierter und vollständig dispergierter Nanodiamant-Primärteilchen ermöglicht, wobei gezeigt wurde, dass dieser Weg auch für die Funktionalisierung durch Click-Chemie geeignet ist. Die Analyse der Nanodiamantpartikel erfolgte u. a. durch FT-IR, TGA, Elementaranalyse, Partikelgrößen- und Zetapotentialbestimmung, NMR, HR-TEM, UV / Vis sowie Fluoreszenzspektroskopie und -mikroskopie.
Die Lokalisationsmikroskopie ist eine neue, vielversprechende Methode der hochauflösenden Fluoreszenzmikroskopie. Sie ermöglicht detaillierte Einblicke in die Organisation und den strukturellen Aufbau von Zellen. Da die Vorbereitung der Proben und das Aufnehmen der Bilder im Vergleich zu herkömmlichen Methoden höhere Anforderungen stellt, mussten ihr Potential und ihre Zuverlässigkeit erst noch überzeugend gezeigt werden. Bis vor kurzem wurde das Auflösungsvermögen vor allem an Mikrotubuli gezeigt, deren filamentöse Struktur allerdings schon in konfokalen Bildern zu erkennen ist. Deswegen wurde in dieser Dissertation der Kernporenkomplex (NPC), dessen Struktur in der konventionellen Fluoreszenzmikroskopie nicht auflösbar ist, als Modellstruktur für die hochauflösende Fluoreszenzmikroskopie eingeführt.
Dazu wurden Kernporenkomplexe aus Kernhüllen von Xenopus laevis Oocyten mit dSTORM (direct stochastic optical reconstruction microscopy), einer Methode der Lokalisationsmikroskopie, hochaufgelöst. Damit konnte nun erstmals die Achtfachsymmetrie dieses Proteinkomplexes lichtmikroskopisch dargestellt werden. Desweiteren konnte der Zentralkanal mit einem Durchmesser von ca. 40 nm aufgelöst werden. Die Daten eigneten sich außerdem für eine automatisierte Bildanalyse nach dem sogenannten "particle averaging" - einer aus der Elektronenmikroskopie bekannten Methode, um eine Durchschnittsstruktur zu ermitteln.
Darüber hinaus wurden Zweifach-Färbungen von NPCs benutzt, um verschiedene Ansätze für Zweifarben-Aufnahmen mit dSTORM zu testen. Neben dem mittlerweile standardmäßig benutzten, sequentiellen Ansatz mit zwei spektral getrennten Farbstoffen, wurde auch ein simultaner Ansatz mit zwei spektral überlappenden Farbstoffen erfolgreich angewandt. Auch für 3D-Messungen mit den Ansätzen Biplane und Astigmatismus eignete sich die Markierung der Kernhülle. Hier wurden jedoch A6-Zellen benutzt und die Krümmung des Zellkerns über die gefärbten Kernporen dargestellt.
dSTORM-Messungen können nicht nur an fixierten, sondern auch in lebenden Zellen durchgeführt werden. Hierzu eignen sich vor allem sehr immobile Proteine, wie H2B oder Lamin C. Anhand von SNAP-Tag- und Halo-Tag-Konstrukten konnte gezeigt werden, dass sich kommerziell erhältliche, organische Farbstoffe auch in endogener zellulärer Umgebung schalten lassen, wodurch Lebendzell-Aufnahmen mit dSTORM möglich sind.
Ein weiterer Teil dieser Arbeit befasst sich mit korrelativen Aufnahmen aus dSTORM und Rasterelektronenmikroskopie (SEM). Hierzu wurden Xenopus laevis Kernhüllen zuerst mit dSTORM hochaufgelöst und danach für die EM präpariert. Anschließend wurden zugehörige Bereiche am Rasterelektronenmikroskop aufgenommen. Mit den erhaltenen korrelativen Bildern konnte gezeigt werden, dass sich dSTORM und SEM bei geeigneten Proben durchaus kombinieren lassen. Proteine können somit spezifisch markiert und im Rahmen ihrer strukturellen Umgebung mit nahezu molekularer Auflösung dargestellt werden.
Da hochwertige Aufnahmen eine ausgereifte Probenpräparation voraussetzen, darf deren Etablierung nicht zu kurz kommen. Unter dieser Prämisse wurde ein optimiertes Markierungsprotokoll mit dem Namen ClickOx entwickelt. Mit ClickOx bleibt bei der kupferkatalysierten Azid-Alkin-Cycloaddition die Feinstruktur von Aktinfilamenten, sowie die Fluoreszenz fluoreszierender Proteine, deutlich sichtbar erhalten. Während bei den klassischen Click-Protokollen auf Grund der Entstehung von reaktiven Sauerstoff-Spezies (ROS) feine zelluläre Strukturen, wie Aktinfilamente, angegriffen oder zerstört werden, schützt das neue Protokoll mit enzymatischem Sauerstoffentzug Proteine und somit Strukturen vor Reaktionen mit ROS. Das unterstreicht, wie wichtig es ist auch sogenannte "etablierte" Protokolle weiterzuentwickeln, denn bestimmte Nebeneffekte in Präparationen werden unter Umständen erstmals in der Hochauflösung sichtbar.
Ein weiterer Aspekt war die Untersuchung des Einflusses von D1 auf die Chromatinorganisation. Mit verschiedenen mikroskopischen Methoden konnten Hinweise auf eine mögliche DNA-Cross-Linking-Fähigkeit dieses Proteins gesammelt werden. Hier wurde die Einzelmolekülinformation der dSTORM-Filme genutzt, um unterschiedliche Grade von DNA- bzw. Chromatin-Akkumulation zu vergleichen. Die Ergebnisse deuten darauf hin, dass wildtypisches D1 DNA vernetzen kann. Dies erfolgt über die sogenannten AT-Haken-Motive. Sobald diese alle durch Mutation funktionsunfähig gemacht werden - wie bei der verwendeten R10xG-Mutante - lässt sich keine Akkumulation der DNA mehr beobachten. Neben der Chromatinaggregation durch D1-Expression konnte in FRAP-Experimenten gezeigt werden, dass nur die "echten" AT-Haken eine hohe Affinität zum Chromatin aufweisen, die sogenannten "potentiellen" hingegen nicht.
