Cardiovascular disease is the most common mortality risk in the industrialized world. Myocardial infarction (MI) results in the irreversible loss of cardiac muscle, triggering pathophysiological remodelling of the ventricle and development of heart failure. Insufficient myocardial capillary density within the surviving myocardium after MI has been identified as a critical event in this process, although the underlying molecular signalling pathways of cardiac angiogenesis are mechanistically not well understood. The discovery of microRNAs (miRNAs, miRs), small non-coding RNAs with 19-25 nucleotides in length, has introduced a new level of the regulation of cardiac signalling pathways. MiRNAs regulate gene expression post-transcriptionally by binding to their complementary target messenger RNAs (mRNAs) and represent promising therapeutic targets for gene therapy. Here, it is shown that cardiac miR-24 is primarily expressed in cardiac endothelial cells and upregulated following MI in mice and hypoxic conditions in vitro. Enhanced miR-24 expression induces endothelial cell apoptosis and impairs endothelial capillary network formation. These effects on endothelial cell biology are at least in part mediated through targeting of transcription factor GATA2, histone deacetylase H2A.X, p21-activated kinase PAK4 and Ras p21 protein activator RASA1. Mechanistically, target repression abolishes respective and secondary downstream signalling cascades. Here it is shown that endothelial GATA2 is an important mediator of cell cycle, apoptosis and angiogenesis at least in part by regulation of cytoprotective heme oxygenase 1 (HMOX1). Moreover, additional control of endothelial apoptosis is achieved by the direct miR-24 target PAK4. Its kinase function is essential for anti-apoptotic Bad phosphorylation in endothelial cells. In a mouse model of MI, blocking of endothelial miR-24 by systemic administration of a specific antagonist (antagomir) enhances capillary density in the infarcted heart and preserves cardiac function. The current findings indicate miR-24 to act as a critical regulator of endothelial cell apoptosis and angiogenesis. Modulation of miR-24 may be potentially a suitable strategy for therapeutic intervention in the setting of ischemic heart diseases.
Die chronische Herzinsuffizienz stellt nach wie vor eine der häufigsten Todesursachen weltweit dar. Trotz intensiver Forschung ist es bisher nicht möglich die pathophysiologischen Prozesse aufzuhalten. Es wird nach neuen Strategien gesucht, hier therapeutisch eingreifen zu können. Kleine nicht-kodierende RNAs, sogenannte microRNAs (miRNAs), wurden als wichtige Faktoren bei verschiedenen Herzkrankheiten beschrieben. Die Mehrzahl der bisherigen Studien fokussierte sich dabei auf die am stärksten deregulierten miRNAs im erkrankten Herz. In einer automatisierten Analyse im 96 Well-Format untersuchten wir 230 miRNAs auf ihr Potential, in das Größenwachstum von primären Kardiomyozyten einzugreifen. Aus den miRNAs mit den größten Effekten selektierten wir diejenigen, die eine hohe endogene Expression aufwiesen, und unterzogen sie einem Validierungsprozess. Hier konnten wir die Effekte aller pro- (miR-22, miR-30c, miR-30d, miR-212, miR-365) und anti-hypertrophen (miR-27a, miR-27b, miR-133a) miRNAs bestätigen. Die Mehrzahl dieser miRNAs wurde hiermit erstmalig beschrieben, dass sie eine wichtige Rolle beim Größenwachstum von Kardiomyozyten spielen. Sie wären daher interessante Kandidaten für detaillierte funktionelle Studien mit dem Ziel ihr therapeutisches Potential zu evaluieren. In einem früheren genetischen Screen zur Identifizierung von kardialen, sezernierten Faktoren wurde der Protease Inhibitor 16 (PI16) entdeckt, der sich im insuffizienten Herz durch eine starke Akkumulation auszeichnet. Gegenstand des zweiten Teils dieser Arbeit war es, eine Mauslinie zu generieren, in der PI16 global oder konditionell mit Hilfe des Cre/LoxP-Systems ausgeschaltet werden kann. Nach Elektroporation des Pi16floxneo Targeting Vektors in embryonale Stammzellen und Blastozysteninjektion erhielten wir eine Mauslinie, die Träger der zielgerichteten Modifikation des Pi16 Allels war. Mit der globalen genetischen Deletion des LoxP-flankierten Abschnitts von Exon 3 bis 4 konnten wir die Expression des Pi16 Gens komplett unterbinden. Die PI16 Defizienz führte weder im Herz noch in anderen Organen per se zu pathologischen Veränderungen. Zudem war unbekannt, dass PI16 in der gesunden Maus in der kardialen Fibroblastenfraktion enthalten sowie in den Zilien der Epididymis und der Trachea und im Lumen der Schilddrüse lokalisiert ist. Im insuffizienten Herz bestätigten wir eine Akkumulation von PI16, die sich vor allem auf die fibrotischen Bereiche beschränkte. Das lässt Grund zur Annahme, dass die kardiale Funktion von PI16 erst dann offensichtlich wird, wenn man die defizienten Mäuse zukünftig entsprechenden Stressmodellen aussetzt. Das wird zu einem umfassenden Verständnis der kardialen Funktion von PI16 und dessen Potential als therapeutisches Zielmolekül führen.
Formation oft the central nervous system (CNS) from multipotent neuronal stem cells (NSCs) requires a tightly controlled, step-wise activation of the neuronal gene expression program. Expression of neuronal genes at the transition from neural stem cell to mature neuron (i. e. neuronal cell differentiation) is controlled by the Repressor element 1 (RE1) silencing transcription factor (REST) complex. As a master transcriptional regulator, the REST-complex specifically inhibits expression of neuronal genes in non-neuronal tissues and neuronal progenitor cells. Differentiation of NSCs to mature neurons requires the activation of genes controlled by the REST-complex, but how abrogation of REST-complex mediated repression is achieved during neurogenesis is only poorly understood. MicroRNAs (miRNAs) are a class of small regulatory RNAs that posttranscriptionally control target gene expression. Binding of miRNAs to target sequences in the 3’UTR of mRNAs, leads either to degradation or translational inhibition of the mRNA. Distinct neuronal miRNAs (e.g. miR-124) were shown to modulate REST-complex activity by silencing expression of REST-complex components. Interestingly, these miRNAs are also under transcriptional control of the REST-complex and inactivation of the REST-complex precedes their expression. Hence, additional factors are required for derepression of neuronal genes at the onset of neurogenesis. In this study function of the miR-26 family during neurogenesis of the zebrafish (Danio rerio) was analyzed. Computational target prediction revealed a number of REST-complex components as putative miR-26 targets. One of these predicted target genes, the C-terminal domain small phosphatase 2 (Ctdsp2) was validated as an in vivo target for miR-26b. Ctdsps are important cofactors of REST and suppress neuronal gene expression by dephosphorylating the C-terminal domain (CTD) of RNA polymerase II (Pol II). Interestingly, miR-26b is encoded in an intron of the ctdsp2 primary transcript and is cotranscribed together with its host gene. Hence, miR-26b modulates expression of its host gene ctdsp2 in an intrinsic negative autoregulatory loop. This negative autoregulatory loop is inactive in NSCs because miR-26b biogenesis is inhibited at the precursor level. Generation of mature miR-26b is activated during neurogenesis, where it suppresses Ctdsp2 protein expression and is required for neuronal cell differentiation in vivo. Strikingly, miR-26b is expressed prior to miR-124 during neuronal cell differentiation. Thus, it is reasonable to speculate about a function of miR-26b in early events of neurogenesis. In line with this assumption, knockdown of miR-26b in zebrafish embryos results in downregulation of REST-complex controlled neuronal genes and a block in neuronal cell differentiation, most likely due to aberrant regulation of Ctdsp2 expression. This is evident by reduced numbers of secondary motor neurons compared to control siblings. In contrast, motor neuron progenitor cells and glia cells were not affected by depletion of miR-26b.This study identifies the ctdsp2/miR-26b autoregulatory loop as the first experimentally validated interaction between an intronic miRNA and its host gene transcript. Silencing of ctdsp2 by miR-26b in neurons is possible because biogenesis of the ctdsp2 mRNA and mature mir-26b is uncoupled at the posttranscriptional level. Furthermore the obtained data indicate a cell type specific role for miR-26b in vertebrate neurogenesis and CNS development.
Das Prostatakarzinom (PCa) ist weltweit das häufigste Malignom des Mannes mit weiter steigenden Inzidenz. Leider ist es bisher mit den gebräuchlichen Prognosefaktoren nicht möglich, diesen klinisch sehr heterogenen Tumor vor einer chirurgischen Therapie hinsichtlich des postoperativen Rezidivrisikos zu charakterisieren. Die Einführung neuer, hochsensitiver Biomarker, die diese Aufgabe zuverlässig erfüllen können, stellt vor allem für die Entwicklung individualisierter Therapieregimes von Patienten mit einem high-risk-PCa eine aktuelle Herausforderung dar. MicroRNAs rückten in den letzten Jahren als potentielle Biomarker zunehmend in den wissenschaftlichen Fokus. Sie stellen kleine RNA-Moleküle dar, welche posttranskriptionell die Genexpression in Organismen steuern und auch in der Regulation von Tumorsuppressoren und Onkogenen eine Rolle spielen. Differentielle Expressionslevels verschiedener RNAs wurden in sehr vielen Tumorentitäten, wie auch dem PCa beobachtet. Vorarbeiten aus unserem Labor zeigten, dass zwei microRNAs, miR-205 und miR-221, im PCa sehr stark unterexprimiert werden. Im Falle von mir-221 konnte zudem bereits eine Korrelation mit dem klinischen Verlauf und der Prognose des high-risk-PCa dargestellt werden. Aufbauend auf diesen Vorarbeiten sollte in einem Teilprojekt der vorliegenden Arbeit die tumorsuppressive Funktion von miR-221 im PCa untersucht werden. Mittels transienter Überexpression von miR-221 in PCa-Zelllinien konnte die Bedeutung von miR-221 als Regulator der Proliferation in PCa-Zellen beschrieben werden. Um die molekulare Wirkweise von miR-221 weiter darzustellen, wurde die posttranskriptionelle Inhibierung von p27kip1 und c-kit, zwei bekannten miR-221-Zielgenen, untersucht. In sogenannten Luciferase-Assays konnte eine direkte Interaktion von miR-221 mit definierten Sequenzen im 3‘-untranslatierten Bereich (=3‘UTR) beider Gene nachgewiesen werden. Erwartungsgemäß wurde aber in primären PCa-Tumoren, die anders wie viele andere Tumorentitäten eine reduzierte miR-221-Expression aufwiesen, keine Überexpression des potentiellen Tumorsuppressors p27kip1 beobachtet. Somit ist nachgewiesen, dass miR-221 zwar prinzipiell den Tumorsuppressor p27kip1 regulieren kann, dass allerdings dieser Mechanismus in primären PCa für die Regulation des Tumorsuppressors p27kip1 keine übergeordnete Rolle spielt. Anders verhält es sich bei dem potentiellen Onkogen c-kit. Die von mir druchgeführten Untersuchungen können erstmals eine direkte Interaktion von c-kit und miR-221 in PCa-Zellen nachweisen. Somit kann die beschriebene Proliferations-inhibierung und Apoptoseinduktion nach ektopischer miR-221-Überexpression im Zellmodell mit einer miR-221-vermittelten c-kit-Inhibierung in Zusammenhang gebracht werden. Dieses Ergebnis wird durch den Nachweise einer inversen Assoziation der mir-221- und ckit-Expression in primären PCa-Fällen untermauert (nicht gezeigte Ergebnisse). Betrachtet man diese Ergebnisse in Zusammenhang mit der bekannten tumor-progressiven Funktionen von c-kit, könnte durch die fehlende/reduzierte miR-221-Inhibierung der c-kit-Translation die Entstehung und Progression vieler PCas erklärt werden. In einem zweiten Projektansatz wurde die Bedeutung und Funktion von miR-205 als möglicher Tumorsuppressor im PCa untersucht. Dabei kann gezeigt werden, dass mir-205 ebenfalls in der Lage ist, nach transienter Überexpression die Proliferation von PCa-Zellen zu inhibieren. Um molekulare Mechanismen und Wirkweisen von mir-205 zu untersuchen, wurden im Zellmodell die Expression der Onkogene HER2/neu und HER3, beides vorausgesagte miR-205-Zielgene, analysiert. Es konnte gezeigt werden, dass in PCa-Zellen die Unterexpression von HER3 und HER/neu mit der ektopischen Überexpression von miR-205 assoziiert ist. Die HER2/neu-Expression konnte zusätzlich auch im primären Tumor mit der miR-205-Expression invers assoziiert werden, wodurch die Regulation dieses Zielgens auf nativer Ebene verifiziert wurde. Ein weiterer Fokus dieser Arbeit konzentrierte sich auf die Fragestellung, ob sich miR-205 als Prognosemarker im high-risk-PCa eignen könnte. Hierzu wurden in einem etablierten high-risk-PCa-Studienkollektiv die Expression von mir-205 analysiert und anschließend Korrelations- und Überlebensanalysen durchgeführt. Es konnte statistisch keine Assoziation zwischen der miR-205-Expression und verschiedenen Prognoseparametern, die in der Klinik präoperativ prognostische Vorraussagekraft besitzen, hergestellt werden. Allerdings fiel auf, dass Karzinome, die miR-205 relativ schwach herabregulierten, ein signifikant schlechteres prognostisches Outcome und Überlebensnachteile zeigten, im Vergleich zu Tumoren, die eine starke miR-205-Regulation aufweisen. Somit konnten im Hochrisikokollektiv mit Hilfe der miR-205-Expressionsanalyse Karzinome identifiziert werden, die ein erhöhtes Rezidivrisiko aufweisen. Die hier vorgelegten Untersuchungen stellen also erste Hinweise dar, dass miR-205 als unabhängiger prognostischer Marker im PCa Verwendung finden könnte. Zusammenfassend kann in der vorgelegten Arbeit gezeigt werden, dass die microRNAs miR-205 und miR-221 zwei tumorsuppressive RNAs im PCa darstellen. Eine mögliche zukünftige Implementation der Expressionsanalysen von miR-221 und/oder miR-205 als Progressionsmarker stellt eine vielversprechende Möglichkeit dar, in Zukunft die Prognose und vielleicht auch die Therapie des PCa zu verbessern.
Atherosclerosis is accepted to be a chronic inflammatory disease of the arterial vessel wall. Several cellular subsets of the immune system are involved in its initiation and progression, such as monocytes, macrophages, T and B cells. Recent research has demonstrated that dendritic cells (DCs) contribute to atherosclerosis, too. DCs are defined by their ability to sense and phagocyte antigens, to migrate and to prime other immune cells, such as T cells. Although all DCs share these functional characteristics, they are heterogeneous with respect to phenotype and origin. Several markers have been used to describe DCs in different lymphoid and non-lymphoid organs; however, none of them has proven to be unambiguous. The expression of surface molecules is highly variable depending on the state of activation and the surrounding tissue. Furthermore, DCs in the aorta or the atherosclerotic plaque can be derived from designated precursor cells or from monocytes. In addition, DCs share both their marker expression and their functional characteristics with other myeloid cells like monocytes and macrophages. The repertoire of aortic DCs in healthy and atherosclerotic mice has just recently started to be explored, but yet there is no systemic study available, which describes the aortic DC compartment. Because it is conceivable that distinct aortic DC subsets exert dedicated functions, a detailed description of vascular DCs is required. The first part of this thesis characterizes DC subsets in healthy and atherosclerotic mice. It describes a previously unrecognized DC subset and also sheds light on the origin of vascular DCs. In recent years, microRNAs (miRNAs) have been demonstrated to regulate several cellular functions, such as apoptosis, differentiation, development or proliferation. Although several cell types have been characterized extensively with regard to the miRNAs involved in their regulation, only few studies are available that focus on the role of miRNAs in DCs. Because an improved understanding of the regulation of DC functions would allow for new therapeutic options, research on miRNAs in DCs is required. The second part of this thesis focuses on the role of the miRNA cluster miR- 17~92 in DCs by exploring its functions in healthy and atherosclerotic mice. This thesis clearly demonstrates for the first time an anti-inflammatory and atheroprotective role for the miR17-92 cluster. A model for its mechanism is suggested.
While TGF-β is able to regulate miRNA expression in numerous cell types, TGF-β-dependent changes in the miRNA profile of CD8+ T cells had not been studied before. Considering that TGF-β suppresses CD8+ T cell effector functions in numerous ways, we wondered whether induction of immune-regulatory miRNAs could add to the known transcriptional effects of TGF-β on immune effector molecules. In this study, we used miRNA arrays, deep sequencing and qRT-PCR to identify miRNAs that are modulated by TGF-β in human CD8+ T cells. Having found that the TGF-β-dependent downregulation of NKG2D surface expression in NK cells and CD8+ T cells does not go along with a corresponding reduction in mRNA levels, this pathway appeared to be a possible target of TGF-β-inducible miRNAs. However, this hypothesis could not be confirmed by miRNA reporter assays. Instead, we observed that DAP10 transcription is suppressed by TGF-β which in turn negatively affects NKG2D surface expression. In spite of promising preliminary experiments, technical difficulties associated with the transfection of primary NK cells and NK cell lines unfortunately precluded the final proof of this hypothesis.
Instead, we focused on the TGF-β-induced changes in the miRNome of CD8+ T cells and confirmed the induction of the miR-23a cluster members, namely miR-23a, miR-27a and miR-24 by three different techniques. Searching for potential targets of these miRNAs which could contribute to the immunosuppressive action of TGF-β in T cells, we identified and confirmed a previously unknown regulation of IFN-γ mRNA by miR-27a and miR-24. Newly generated miRNA reporter constructs further revealed that LAMP1 mRNA is a target of miR-23a. Upon modulation of the miR-23a cluster in CD8+ T cells by the respective miRNA antagomirs and mimics, significant changes in IFN-γ expression confirmed the functional relevance of our findings. Effects on CD107a/LAMP1 expression were, in contrast, rather minimal. Still, overexpression of the miR-23a cluster attenuated the cytotoxic activity of antigen-specific CD8+ T cells. Taken together, these functional data reveal that the miR-23a cluster not only is induced by TGF-β, but also exerts a suppressive effect on CD8+ T-cell effector functions, even in the absence of TGF-β signaling.
Atherosklerose ist eine chronisch-entzündliche Gefäßerkrankung. Dabei sind alle entscheidenden Zellen des angeborenen und adaptiven Immunsystems involviert. Besonders dendritische Zellen (DCs) expandieren subendothelial während der Progression einer Atherosklerose. Diese können Antigene aufnehmen und daraufhin Zytokine produzieren oder andere Immunzellen aktivieren. MicroRNAs (miRNAs) sind kleine nicht-kodierende Stränge aus Ribonukleinsäure, welche als weitere Ebene der Genregulation wichtige Zellvorgänge beeinflussen können. Diese Arbeit zeigt mögliche Zielproteine des miRNA 17-92 Clusters in dendritischen Zellen auf und schlägt mögliche Modelle vor, wie dadurch Zellvorgänge von DCs in der Atherosklerose reguliert werden könnten.
MicroRNAs are endogenous ≈22 nt long non coding RNA molecules that modulate gene expression
at the post transcriptional level by targeting mRNAs for cleavage or translational repression.
MicroRNA-mRNA interaction involves a contiguous and perfect pairing within complementary
sites usually in the 3’ UTR of the target mRNA. Heart failure is associated with myocyte
hypertrophy and death, due to compensatory pathological remodeling and minimal functional repair
along with microRNA deregulation.
In this study, we identified candidate microRNAs based on their expression strength in
cardiomyocytes and by their ability to regulate hypertrophy. Expression profiling from early and
late stages of heart failure showed several deregulated microRNAs. Of these microRNAs, miR-378
emerged as a potentially interesting microRNA that was highly expressed in the mouse heart and
downregulated in the failing heart. Antihypertrophic activity of miR-378 was first observed by
screening a synthetic miR library for morphologic effects on cardiomyocytes, and validated in vitro proving the tight control of hypertrophy by this miR. We combined bioinformatic target prediction analysis and microarray analysis to identify the targets of miR-378. These analyses suggested that factors of the MAP kinase pathway were enriched among miR-378 targets, namely MAPK1 itself (also termed ERK2), the insulin-like growth factor receptor 1 (IGF1R), growth factor receptor bound protein 2 (GRB2) and kinase suppressor of ras 1 (KSR1). Regulation of these targets by miR-378 was then confirmed by mRNA and protein expression analysis. The use of luciferase reporter constructs with natural or mutated miR-378 binding sites further validated these four proteins as direct targets of miR-378. RNA interference with MAPK1 and the other three targets prevented the prohypertrophic effect of antimiR-378, suggesting that they functionally relate to miR-378. In vivo restoration of disease induced loss of miR-378 in a pressure overload mouse model of hypertrophy using adeno associated virus resulted in partial attenuation cardiac hypertrophy and significant improvement in cardiac function along with reduced expression of the four targets in heart.
We conclude from these findings that miR-378 is an antihypertrophic microRNA in cardiomyocytes, and the main mechanism underlying this effect is the suppression of the MAP kinase-signaling pathway on four distinct levels. Restoration of disease-associated loss of miR-378 through cardiomyocyte-targeted AAV-miR-378 may prove as an effective therapeutic strategy in myocardial disease.
Dynamic interactions and their changes are at the forefront of current research in bioinformatics and systems biology. This thesis focusses on two particular dynamic aspects of cellular adaptation: miRNA and metabolites.
miRNAs have an established role in hematopoiesis and megakaryocytopoiesis, and platelet miRNAs have potential as tools for understanding basic mechanisms of platelet function. The thesis highlights the possible role of miRNAs in regulating protein translation in platelet lifespan with relevance to platelet apoptosis and identifying involved pathways and potential key regulatory molecules. Furthermore, corresponding miRNA/target mRNAs in murine platelets are identified. Moreover, key miRNAs involved in aortic aneurysm are predicted by similar techniques. The clinical relevance of miRNAs as biomarkers, targets, resulting later translational therapeutics, and tissue specific restrictors of genes expression in cardiovascular diseases is also discussed.
In a second part of thesis we highlight the importance of scientific software solution development in metabolic modelling and how it can be helpful in bioinformatics tool development along with software feature analysis such as performed on metabolic flux analysis applications. We proposed the “Butterfly” approach to implement efficiently scientific software programming. Using this approach, software applications were developed for quantitative Metabolic Flux Analysis and efficient Mass Isotopomer Distribution Analysis (MIDA) in metabolic modelling as well as for data management. “LS-MIDA” allows easy and efficient MIDA analysis and, with a more powerful algorithm and database, the software “Isotopo” allows efficient analysis of metabolic flows, for instance in pathogenic bacteria (Salmonella, Listeria). All three approaches have been published (see Appendices).
Neuropathic pain, caused by neuronal damage, is a severely impairing mostly chronic condition. Its underlying molecular mechanisms have not yet been thoroughly understood in their variety. In this doctoral thesis, I investigated the role of microRNAs (miRNAs) in a murine model of peripheral neuropathic pain. MiRNAs are small, non-coding RNAs known to play a crucial role in post-transcriptional gene regulation, mainly in cell proliferation and differentiation. Initially, expression patterns in affected dorsal root ganglia (DRG) at different time points after setting a peripheral nerve lesion were studied. DRG showed an increasingly differential expression pattern over the course of one week. Interestingly, a similar effect, albeit to a smaller extent, was observed in corresponding contralateral ganglia. Five miRNA (miR-124, miR-137, miR-183, miR-27b, and miR-505) were further analysed. qPCR, in situ hybridization, and bioinformatical analysis point towards a role for miR-137 and -183 in neuropathic pain as both were downregulated. Furthermore, miR-137 is shown to be specific for non-peptidergic non-myelinated nociceptors (C fibres) in DRG. As the ganglia consist of highly heterocellular tissue, I also developed a neuron-specific approach. Primarily damaged neurons were separated from intact adjacent neurons using fluorescence-activated cell-sorting and their gene expression pattern was analysed using a microarray. Thereby, not only were information obtained about mRNA expression in both groups but, by bioinformatical tools, also inferences on miRNA involvement. The general expression pattern was consistent with previous findings. Still, several genes were found differentially expressed that had not been described in this context before. Among these are corticoliberin or cation-regulating proteins like Otopetrin1. Bioinformatical data conformed, in part, to results from whole DRG, e.g. they implied a down-regulation of miR-124, -137, and -183. However, these results were not significant.
In summary, I found that a) miRNA expression in DRG is influenced by nerve lesions typical of neuropathic pain and that b) these changes develop simultaneously to over-expression of galanin, a marker for neuronal damage. Furthermore, several miRNAs (miR-183, -137) exhibit distinct expression patterns in whole-DRG as well as in neuron-specific approaches. Therefore, further investigation of their possible role in initiation and maintenance of neuropathic pain seems promising.
Finally, the differential expression of genes like Corticoliberin or Otopetrin 1, previously not described in neuropathic pain, has already resulted in follow-up projects.
microRNAs in chronic pain

Chronic pain is a common problem in clinical practice, not well understood clinically, and frequently tough to satisfactorily diagnose. Because the pathophysiology is so complex, finding effective treatments for people with chronic pain has been overall less than successful and typically reduced to an unsatisfactory trial-and-error process, all of which translates into a significant burden to society. Knowledge of the mechanisms underlying the development of chronic pain, and moreover why some patients experience pain and others not, may aid in developing specific treatment regimens. Although nerve injuries are major contributors to pain chronification, they cannot explain the entire phenomenon. Considerable research has underscored the importance of the immune system for the development and maintenance of chronic pain, albeit the exact factors regulating inflammatory reactions remain unclear. Understanding the putative molecular and cellular regulator switches of inflammatory reactions will open novel opportunities for immune modulatory analgesics with putatively higher specificity and less adverse effects. It has become clear that small, non- coding RNA molecules known as microRNAs are in fact potent regulators of many thousands of genes and possibly cross-communicate between cellular pathways in multiple systems acting as so-called “master-switches”. Aberrant expression of miRNAs is now implicated in numerous disorders, including nerve injuries as well as in inflammatory processes. Moreover, compelling evidence supports the idea that miRNAs also regulate pain, and in analogy to the oncology field aid in the differential diagnosis of disease subtypes. In fact, first reports describing characteristic miRNA expression profiles in blood or cerebrospinal fluid of patients with distinct pain conditions are starting to emerge, however evidence linking specific miRNA expression profiles to specific pain disorders is still insufficient. The present thesis aimed at first, identifying specific miRNA signatures in two distinct chronic pain conditions, namely peripheral neuropathies of different etiologies and fibromyalgia syndrome. Second, it aimed at identifying miRNA profiles to better understand potential factors that differentiate painful from painless neuropathies and third, study the mechanistic role of miRNAs in the pathophysiology of pain, to pave the way for new druggable targets.
Three studies were conducted in order to identify miRNA expression signatures that are characteristic for the given chronic pain disorder. The first study measured expression of miR-21, miR-146a and miR-155 in white blood cells, skin and nerve biopsies of patients with peripheral neuropathies. It shows that peripheral neuropathies of different etiologies are associated with increased peripheral miR-21 and miR-146a, but decreased miR-155 expression. More importantly, it was shown that painful neuropathies have increased sural nerve miR-21 and miR-155 expression, but reduced miR-146a and miR-155 expression in distal skin of painful neuropathies. These results point towards the potential use of miRNAs profiles to stratify painful neuropathies. The seconds study extends these findings and first analyzed the role of miR-132-3p in patients and subsequently in an animal model of neuropathic pain. Interestingly, miR-132-3p was upregulated in white blood cells and sural nerve biopsies of patients with painful neuropathies and in animals after spared nerve injury. Pharmacologically modulating the expression of miR-132-3p dose-dependently reversed pain behavior and pain aversion, indicating the pro-nociceptive effect of miR-132-3p in chronic pain. This study thus demonstrates the potential analgesic impact by modulating miRNA expression. Fibromyalgia is associated with chronic widespread pain and, at least in a subgroup, impairment in small nerve fiber morphology and function. Interestingly, the disease probably comprises subgroups with different underlying pathomechanisms. In accordance with this notion, the third study shows that fibromyalgia is associated with both aberrant white blood cell and cutaneous miRNA expression. Being the first of its kind, this study identified miR-let-7d and its downstream target IGF-1R as potential culprit for impaired small nerve fiber homeostasis in a subset of patients with decreased intra-epidermal nerve fiber density. The work presented in this thesis is a substantial contribution towards the goal of better characterizing chronic pain based on miRNA expression signatures and thus pave the way for new druggable targets.
microRNA-221 und ihr Einfluss auf Zytokin-vermittelte Signalwege im Hochrisiko-Karzinom der Prostata

Der klinische Verlauf von Prostatakarzinom(PCa)-Erkrankungen ist extrem unterschiedlich und lässt sich mit den bisher üblichen Verfahren wie der feingeweblichen Beurteilung der Prostatastanzbiopsie bzw. des OP-Präparates und der PSA-Wert-Bestimmung nur unzureichend vorhersagen. Für eine bessere Versorgung von PCa-Patienten sind deshalb neuartige Marker notwendig, die das individuelle Progressions-Risiko bestimmen. Ein hoffnungsvoller Ansatz sind miRNA-Vertreter als Prognose-Parameter. Besonders interessant in dieser Hinsicht ist miR-221, die im PCa-Gewebe signifikant niedriger exprimiert wird. Jedoch existieren für diese in den meisten Neoplasien als Onkogen betrachtete miRNA kaum Erklärungsansätze für eine tumorsuppressive Funktion im PCa.
Die vorliegende Arbeit konnte mit Hilfe von Microarray-basierten Expressionsanalysen und deren bioinformatischer Auswertung sowie zell- und molekularbiologischen Experimenten erstmals zeigen, dass miR-221 das protektive Interferon-Signal in PCa-Zellen stärkt und auf diese Weise deren Proliferation hemmt. Daneben konnten zwei prominente Inhibitoren dieses Signals, IRF2 und SOCS3, als neue Zielgene von miR-221 in vitro nachgewiesen und eine Korrelation von miR-221 mit diesen Zielgenen auch in PCa-Nativmaterial identifiziert werden. Somit konnte erstmals ein Mechanismus der – vorher lediglich aufgrund der Herabregulation in PCa-Nativmaterial postulierten – tumorsuppressiven Funktion von miR-221 im Rahmen der PCa-Entstehung und -Progression dargestellt werden.
Eine Aktivierung des JAK / STAT-vermittelten Interferon-Signals durch miR-221 erscheint auch in einem breiteren infektiologischen Kontext interessant – sind doch zahlreiche Virenarten wie das HI-Virus, Hepatitis- und Herpesviren in der Lage, die zelluläre miR-221-Expression zu vermindern und auf diese Weise wohl das antivirale Interferon-Signal zu umgehen. Die Erhöhung der zellulären miR-221-Spiegel könnte nach diesem Prinzip auch Interferon-basierte Therapie-Strategien unterstützen bzw. erst ermöglichen.
Für das PCa müssen weitere experimentelle sowie klinisch-translationale Untersuchungen zeigen, ob miR-221 als Bestandteil einer Biomarker-Signatur dazu beiträgt, Patienten mit einem letalen PCa frühzeitig zu identifizieren und der dringend notwendigen Primärtherapie bzw. einer adjuvanten Behandlung zuzuführen. Im Gegenzug könnte zahlreichen Patienten, deren (hohe) miR-221-Expression im Tumorgewebe einen günstigeren Verlauf prognostiziert, die übermäßige Therapie erspart werden.
MicroRNAs sind kurze, nicht-kodierende Ribonukleinsäuren, die eine wichtige Rolle bei der Genregulation spielen. Sie sind an vielen physiologischen Prozessen beteiligt und werden als vielversprechende Kandidaten für eine neue Generation von Biomarkern gehandelt. Die Quantifizierung von miRNAs aus Blut oder anderen Körperflüssigkeiten verspricht eine frühe Diagnose verschiedener Krankheitsbilder. Dazu zählen neben zahlreichen Krebsformen unter anderem auch Autoimmun- oder Herz-Kreislauferkrankungen. Um diese Biomarker schnell, sensitiv und spezifisch detektieren zu können, werden geeignete Detektionssysteme benötigt. Dabei liegt ein besonderer Fokus auf der Entwicklung von Point-of-Care-Systemen, die eine automatisierte Durchführung mit einfacher Handhabung verlangen.
Mikrochips können als leistungsfähige technische Hilfsmittel für eine robuste und miniaturisierte Signalerfassung an biochemischen Grenzflächen dienen. Auf der Grundlage eines CMOS-Chips mit einem Sensorarray aus interdigitalen Gold-Elektroden sollte in dieser Arbeit eine quantitative und multiplexfähige miRNA-Detektionsmethode mit elektrochemischer Signaltransduktion entworfen und untersucht werden. Weitere wichtige Zielfaktoren waren eine einfache und schnelle Durchführbarkeit, eine hohe Spezifität und eine gute Sensitivität bei gleichzeitigem Verzicht auf Amplifikation und Vormarkierung des Ausgangsmaterials.
Es wurden verschiedene Methoden entworfen, überprüft, untersucht, optimiert und weiterentwickelt. Das beste Ergebnis wurde letztlich mit einem als Sandwich-Ligations-Methode bezeichneten Verfahren erzielt. Dabei wird zunächst ein aus zwei doppelsträngigen Assay-Komponenten und der Ziel-miRNA bestehender dreiteiliger Hybridisierungskomplex gebildet, der eine beidseitige spezifische Ligation der miRNA mit einem auf der Sensoroberfläche immobilisierten Fängerstrang und einem enzymmarkierten Reporterstrang vermittelt. Durch einen anschließenden Waschschritt werden alle überschüssigen Markierungen vom Detektionsbereich entfernt, so dass bei der Detektion nur Reporterenzyme ausgelesen werden, die über die Ziel-miRNA kovalent mit dem immobilisierten Strang verbunden sind. Dieses Signal ist daher proportional zur Ausgangskonzentration der gesuchten miRNA.
Die Methode wurde mit Hilfe von synthetischen miRNAs etabliert und optimiert. Sie erreichte eine analytische Sensitivität von unter 1 pM Ziel-Nukleinsäure bei einer Gesamt-Versuchsdauer von nur 30 Minuten. Konzentrationsreihen demonstrierten einen linearen dynamischen Messbereich zwischen 1 pM und 1 nM, der eine verlässliche Quantifizierung der detektierten miRNAs in diesem Bereich ermöglicht. Die sehr gute Spezfifität des Assays zeigte sich bei der Untersuchung des Einflusses verschiedener IsomiRs auf das Messergebnis sowie im Rahmen von Experimenten mit miRNAs der let-7-Familie. Dabei konnten Ziel-Nukleinsäuren mit Einzelbasenunterschieden klar differenziert werden. Die Multiplexfähigkeit der vorgestellten Methode wurde durch die gleichzeitige Quantifizierung von bis zu acht miRNAs auf einem CMOS-Chip demonstriert, zuzüglich Kontrollen.
Die Validierung der Detektionsmethode erfolgte mit Gesamt-RNA-Extrakten aus Vollblutproben. Dazu wurde ein kardiales Panel aus acht miRNAs, die auf Basis von Studien zu zirkulierenden miRNAs bei Herzerkrankungen ausgewählt wurden, festgelegt. Mit Hilfe der entsprechenden optimierten Detektionskomponenten wurden aus Spenderblut gewonnene endogene miRNAs analysiert. Dabei zeigte sich für fünf der acht Kandidaten sowohl eine solide Korrelation zwischen eingesetzter Gesamt-RNA-Menge und Messsignal, als auch eine gute Reproduzierbarkeit der Ergebnisse.
Die Konzentrationen der übrigen drei miRNAs lagen nah am unteren Detektionslimit und lieferten daher keine verlässlichen Daten. Mit Hilfe sogenannter branched DNA zur Signalamplifikation könnte bei Bedarf die Sensitivität des Assays noch verbessert werden, was durch weitere Experimente dieser Arbeit demonstriert wurde.
Ein Vergleichsexperiment zwischen der Sandwich-Ligations-Methode und qRT-PCR zeigte nur eine schwache Korrelation der Messergebnisse. Dies ist jedoch konsistent mit anderen Studien zur Vergleichbarkeit unterschiedlicher Detektionsmethoden.
Abschließend wurden die miRNAs des kardialen Panels in Gesamt-RNA-Extrakten aus Vollblut von Herzinfarktpatienten und Kontrollen mit der entwickelten Detektionsmethode analysiert und die Ergebnisse verglichen. Dabei konnten Abweichungen in den Konzentrationen von miR-15a und miR-425 aufgedeckt werden. Eine entsprechende diagnostische Untersuchung mit der hier vorgelegten und validierten Detektionsmethode könnte eine Alternative oder Ergänzung zu aktuell eingesetzten proteinbasierten Tests bieten.
For the differentiation of a embryonic stem cells (ESCs) to neuronal cells (NCs) a complex and coordinated gene regulation program is needed. One important control element for neuronal differentiation is the repressor element 1 silencing transcription factor (REST) complex, which represses neuronal gene expression in non-neuronal cells. Crucial effector proteins of the REST complex are small phosphatases such as the CTDSPs (C-terminal domain small phosphatases) that regulate polymerase II activity by dephosphorylating the C-terminal domain of the polymerase, thereby repressing target genes. The stepwise inactivation of REST, including the CTDSPs, leads to the induction of a neuron-specific gene program, which ultimately induces the formation of neurons. The spatio-temporal control of REST and its effector components is therefore a crucial step for neurogenesis.
In zebrafish it was shown that the REST-associated CTDSP2 is negatively regulated by the micro RNA (miR) -26b. Interestingly, the miR-26b is encoded in an intron of the primary transcript of CTDSP2. This gives the fundament of an intrinsic regulatory negative feedback loop, which is essential for the proceeding of neurogenesis. This feedback loop is active during neurogenesis, but inactive in non-neuronal cells. The reason for this is that the maturation of the precursor miR (pre-miR) to the mature miR-26 is arrested in non neuronal cells, but not in neurons. As only mature miRs are actively repressing genes, the regulation of miR-26 processing is an essential step in neurogenesis.
In this study, the molecular basis of miR-26 processing regulation in the context of neurogenesis was addressed. The mature miR is processed from two larger precursors: First the primary transcript is cleaved by the enzyme DROSHA in the nucleus to form the pre-miR. The pre-miR is exported from the nucleus and processed further through the enzyme DICER to yield the mature miR. The mature miR can regulate gene expression in association with the RNA-induced silencing complex (RISC).
Multiple different scenarios in which miR processing was regulated were proposed and experimentally tested. Microinjection studies using Xenopus leavis oocytes showed that slowdown or blockage of the nucleo-cytoplasmic transport are not the reason for delayed pre-miR-26 processing. Moreover, in vitro and in vivo miR-processing assays showed that maturation is most likely regulated through a in trans acting factor, which blocks processing in non neuronal cells.
Through RNA affinity chromatographic assays using zebrafish and murine lysates I was able to isolate and identify proteins that interact specifically with pre-miR-26 and could by this influence its biogenesis. Potential candidates are FMRP/FXR1/2, ZNF346 and Eral1, whose functional characterisation in the context of miR-biogenesis could now be addressed.
The second part of my thesis was executed in close colaboration with the laboratory of Prof. Albrecht Müller. The principal question was addressed how miR-26 influences neuronal gene expression and which genes are primarily affected. This research question could be addressed by using a cell culture model system, which mimics ex vivo the differentiation of ESCs to NCs via neuronal progenitor.
For the functional analysis of miR-26 knock out cell lines were generated by the CRISPR/Cas9 technology. miR-26 deficient ESC keep their pluripotent state and are able to develop NPC, but show major impairment in differentiating to NCs. Through RNA deep sequencing the miR-26 induced transcriptome differences could be analysed.
On the level of mRNAs it could be shown, that the expression of neuronal gene is downregulated in miR-26 deficient NCs. Interestingly, the deletion of miR-26 leads to selectively decreased levels of miRs, which on one hand regulate the REST complex and on the other hand are under transcriptional control by REST themself. This data and the discovery that induction of miR-26 leads to enrichment of other REST regulating miRs indicates that miR-26 initiates neurogenesis through stepwise inactivation of the REST complex.
The obligate intracellular pathogen Chlamydia trachomatis is the causative agent of
trachoma related blindness and the sexually transmitted pelvic inflammatory disease.
Being an obligate intracellular pathogen, C. trachomatis has an intricate dependency
on the survival of the host cell. This relationship is indispensible owing to the fact that
the pathogen spends a considerable fraction of its biphasic lifecycle within a
cytoplasmic vacuole inside the host cell, the so-called chlamydial inclusion. The
cellular apoptotic-signalling network is governed by several finely tuned regulatory
cascades composed of pro- and anti-apoptotic proteins that respond to changes in
the cellular homeostasis. In order to facilitate its intracellular survival, Chlamydia has
been known to inhibit the premature apoptosis of the host cell via the stabilization of
several host anti-apoptotic proteins such as cIAP2 and Mcl-1. While the pro- and
anti-apoptotic proteins are the major regulators of the host apoptotic signalling
network, a class of the small non-coding RNAs called microRNAs (miRNAs) has
increasingly gained focus as a new level of regulatory control over apoptosis.
This work investigates the changes in the host miRNA expression profile post
Chlamydia infection using a high throughput miRNA deep sequencing approach.
Several miRNAs previously associated with the modulation for apoptotic signalling
were differentially expressed upon Chlamydia infection in human endothelial cells. Of
the differentially regulated miRNAs, miR-30c-5p was of particular interest since it had
been previously shown to target the tumor suppressor protein p53. Our lab and
others have previously demonstrated that Chlamydia can downregulate the levels of
p53 by promoting its proteasomal degradation. This work demonstrates that
Chlamydia infection promotes p53 downregulation by increasing the abundance of
miR-30c-5p and a successful infection cycle is hindered by a loss of miR-30c-5p.
Over the last decade, dedicated research aimed towards a better understanding of
apoptotic stimuli has greatly improved our grasp on the subject. While extrinsic
stress, deprivation of survival signals and DNA damage are regarded as major
proponents of apoptotic induction, a significant responsibility lies with the
mitochondrial network of the cell. Mitochondrial function and dynamics are crucial to
cell fate determination and dysregulation of either is decisive for cell survival and
pathogenesis of several diseases. The ability of the mitochondrial network to perform
its essential tasks that include ATP synthesis, anti-oxidant defense, and calcium
homeostasis amongst numerous other processes critical to cellular equilibrium is tied
closely to the fission and fusion of individual mitochondrial fragments. It is, thus,

unsurprising that mitochondrial dynamics is closely linked to apoptosis. In fact, many
of the proteins involved regulation of mitochondrial dynamics are also involved in
apoptotic signalling. The mitochondrial fission regulator, Drp1 has previously been
shown to be transcriptionally regulated by p53 and is negatively affected by a miR-
30c mediated inhibition of p53. Our investigation reveals a significant alteration in the
mitochondrial dynamics of Chlamydia infected cells affected by the loss of Drp1. We
show that loss of Drp1 upon chlamydial infection is mediated by the miR-30c-5p
induced depletion of p53 and results in a hyper-fused architecture of the
mitochondrial network.
While it is widely accepted that Chlamydia depends on the host cell metabolism for
its intracellular growth and development, the role of mitochondria in an infected cell,
particularly with respect to its dynamic nature, has not been thoroughly investigated.
This work attempts to illustrate the dependence of Chlamydia on miR-30c-5p induced
changes in the mitochondrial architecture and highlight the importance of these
modulations for chlamydial growth and development.
microRNA-Genexpressionsprofile in Blut-, Haut- und Nervenproben von Patienten mit Polyneuropathien

Die Polyneuropathie (PNP) ist die häufigste Störung des peripheren Nervensystems bei Erwachsenen. Die Suche nach der Ursache bleibt in vielen Fällen erfolglos, ist aber unverzichtbar, da die Therapiewahl von der Ätiologie der Erkrankung abhängt. Geeignete Biomarker könnten die Differentialdiagnose unter Umständen erleichtern. microRNAs (miRNAs) sind in dieser Hinsicht vielversprechend, da in vielen Studien bei Nervende- und regenerationsprozessen sowie in neuropathischen Schmerzmodellen eine Dysregulation beschrieben wurde.
In dieser Studie wurde die Expression zweier miRNAs, miR-103a und miR-let-7d, sowie eines Zielmoleküls der miR-103a, des Kalziumkanals Cav1,2, in einer großen Kohorte von PNP-Patienten unterschiedlicher Ätiologie in Blut, Haut- und Nervenbiopsien untersucht. Insgesamt wurden 116 Patienten und 22 Kontroll-probanden in die Studie eingeschlossen. Nach der Isolation von RNA aus weißen Blutzellen (WBC), Haut- und Nervenbiopsien folgte die Expressionsbestimmung mittels qRT-PCR.
Während sich jeweils Unterschiede zwischen PNP-Patienten und Kontrollen und zwischen Patienten mit entzündlicher und solchen mit nicht-entzündlicher PNP zeigten, wurden keine Unterschiede in der Expression zwischen den ätiologischen Subgruppen oder zwischen Patienten mit schmerzhafter und schmerzloser PNP festgestellt. In den Nervenbiopsien der Patientenkohorte ergab sich eine inverse Korrelation der miR-103a und ihrem Zielgen Cacna1c, die darauf hinweisen könnte, dass Cacna1c von der miR-103a negativ reguliert wird.
Da in unserer Patientenkohorte keine Unterschiede zwischen den PNP-Subgruppen auftraten, scheint der Einsatz der miR-103a und miR-let-7d als diagnostische Biomarker zur ätiologischen Einordnung einer PNP nicht gerechtfertigt. Dennoch deuten unsere Ergebnisse auf eine mögliche Rolle der untersuchten miRNAs bei Entstehung und Verlauf von PNP hin. Für ein tieferes pathophysiologisches Verständnis der miRNAs vor allem bei entzündlichen Neuropathien, könnte die Untersuchung von weiteren miRNAs und Zielgenen Aufschluss geben.
SLC6A2-regulierende microRNAs bei Angsterkrankungen: Genexpressions- und Assoziationsuntersuchungen

Angsterkrankungen sind häufige Krankheitsbilder mit bislang nicht vollständig geklärter multifaktorieller Ätiologie. Neben Umwelt- und psychosozialen Faktoren zeigen Studien eine signifikante familiäre Häufung und lassen eine genetische Komponente mit einer Heritabilität in einem Bereich von 30-60 % vermuten. Da hierbei am ehesten von einem komplexen Zusammenspiel verschiedenster Gene mit unterschiedlicher Relevanz auszugehen ist, stellen miRNAs eine bedeutende Größe dar, da sie es vermögen auf transkriptioneller Ebene Einfluss auf die Regulierung einer Vielzahl von Genen zu nehmen.
Verschiedene Aspekte liefern Hinweise darauf, dass eine Neurotransmitterdysregulation eine wichtige Komponente in der Pathogenese von Angsterkrankungen einnimmt – insbesondere veränderte noradrenerge Signalwege sind hierbei entscheidend beteiligt. Dies macht den Noradrenalin-Transporter bzw. SLC6A2 zu einem interessanten Kandidatengen, und stellt die Bezugsgröße der angestellten Untersuchungen in dieser Arbeit dar. miRNAs, welche die SLC6A2-Expression modulieren, können somit Einfluss auf zentrale Verarbeitungswege von Angst nehmen.
Im ersten Teil der vorliegenden Arbeit wurden potentielle miRNA-Regulatoren von SLC6A2 in silico ermittelt und in einem weiteren Schritt in vitro überprüft. Zehn der miRNAs (hsa-miR-378g, hsa-miR-330-5p, hsa-miR-4781-5p, hsa-miR664b-3p, hsa-miR-4715-3p, hsa-miR-579-3p, hsa-miR-3921, hsa-miR-3622b-5p, hsa-miR-4773, hsa-miR-532-3p) zeigten hierbei eine relevante Abnahme der Luciferase-Aktivität als Hinweis auf ihre funktionelle Relevanz und stellen damit die Basis der nachfolgenden Untersuchungen dar.
Im zweiten Teil der Arbeit wurden Einzelbasenpolymorphismen im Bereich der zuvor ermittelten miRNA-Gene sowie eines SNP innerhalb der 3’-UTR von SLC6A2 mittels Fall-Kontroll-Studie in einer Population von Patienten mit Panikstörung und entsprechenden Kontrollen untersucht. Eine nominelle Assoziation ließ sich für das (minor) T-Allel von rs2910931 (stromaufwärts von MIR579) (p-allel = 0,004) sowie das (major) A-Allel von rs2582372 (p-allel = 0,023) feststellen. In Einklang hiermit ließ sich weiterhin für rs2910931 eine signifikante Assoziation zwischen der Anzahl der (minor) T-Allele und dem ASI-Wert (β = 0,371, p = 0,029, 95 %-CI 0,039-0,702) sowie dem ACQ-Wert (β = 0,012, p = 0,041, 95 %-CI 0,000-0,023) ermitteln. Somit zeigt sich eine Einflussnahme der genetischen Variante um MIR579 auf die Feinmodulation der Noradrenalin-Homöostase als möglichem ätiopathogenetischen Faktor von Angsterkrankungen.
Die Arbeit befasst sich mit der experimentellen Untersuchung der MicroRNA-Expression in klarzelligen Nierenzellkarzinomen. Dabei konnte gezeigt werden, dass Tumoren gegenüber normalem Nierengewebe über ein spezifisches Expressionsprofil verfügt. Unter den differententiell exprimierten MicroRNAs fand sich auch miR-21. Aufgrund der durch sie regulierten Gene konnte gezeigt werden, dass ein möglicher Zusammenhang zwischen der Expression von miR-21 und der Genese der klarzelligen Nierenzellkarzinoms besteht.
Wilms tumor (WT) or nephroblastoma is the most common kidney tumor in childhood. Several genetic alterations have been identified in WT over the past years. However, a clear-cut underlying genetic defect has remained elusive. Growing evidence suggests that miRNA processing genes play a major role in the formation of pediatric tumors, including WT.
We and others have identified the microprocessor genes DROSHA and DGCR8 as key players in Wilms tumorigenesis. Exome sequence analysis of a cohort of blastemal-type WTs revealed the recurrent hotspot mutations DROSHA E1147K and DGCR8 E518K mapping to regions important for catalyic activity and RNA-binding. These alterations were expected to affect processing of miRNA precursors, ultimately leading to altered miRNA expression. Indeed, mutated tumor samples were characterized by distinct miRNA patterns. Notably, these mutations have been observed almost exclusively in WT, suggesting that they play a specific role in WT formation.
The aim of the present work was to first examine the mutation frequency of DROSHA E1147K and DGCR8 E518K in a larger cohort of WTs, and to further characterize these microprocessor gene mutations as potential oncogenic drivers for WT formation.
Screening of additional 700 WT samples by allele-specific PCR revealed a high frequency of DROSHA E1147K and DGCR8 E518K mutations, with the highest incidence found in tumors of high-risk histology. DROSHA E1147K was heterozygously expressed in all cases, which strongly implies a dominant negative effect. In contrast, DGCR8 E518K exclusively exhibited homozygous expression, suggestive for the mutation to act recessive.
To functionally assess the mutations of the microprocessor complex in vitro, I generated stable HEK293T cell lines with inducible overexpression of DROSHA E1147K, and stable mouse embryonic stem cell (mESC) lines with inducible overexpression of DGCR8 E518K. To mimic the homozygous expression observed in WT, DGCR8 mESC lines were generated on a DGCR8 knockout background. Inducible overexpression of wild-type or mutant DROSHA in HEK293T cells showed that DROSHA E1147K leads to a global downregulation of miRNA expression. It has previously been shown that the knockout of DGCR8 in mESCs also results in a significant downregulation of canonical miRNAs. Inducible overexpression of wild type DGCR8 rescued this processing defect. DGCR8 E518K on the other hand, only led to a partial rescue. Differentially expressed miRNAs comprised members of the ESC cell cycle (ESCC) and let-7 miRNA families whose antagonism is known to play a pivotal role in the regulation of stem cell properties. Along with altered miRNA expression, DGCR8-E518K mESCs exhibited alterations in target gene expression potentially affecting various biological processes.
We could observe decreased proliferation rates, most likely due to reduced cell viability. DGCR8-E518K seemed to be able to overcome the block of G1-S transition and to rescue the cell cycle defect in DGCR8-KO mESCs, albeit not to the full extent like DGCR8-wild-type. Moreover, DGCR8-E518K appeared to be unable to completely block epithelial-to-mesenchymal transition (EMT). Embryoid bodies (EBs) with the E518K mutation, however, were still able to silence the self-renewal program rescuing the differentiation defect in DGCR8-KO mESCs.
Taken together, I could show that DROSHA E1147K and DGCR8 E518K are frequent events in WT with the highest incidence in high-risk tumor entities. Either mutation led to altered miRNA expression in vitro confirming our previous findings in tumor samples. While the DROSHA E1147K mutation resulted in a global downregulation of canonical miRNAs, DGCR8 E518K was able to retain significant activity of the microprocessor complex, suggesting that partial reduction of activity or altered specificity may be critical in Wilms tumorigenesis.
Despite the significant differences found in the miRNA and mRNA profiles of DGCR8 E518K and DGCR8-wild-type mESCs, functional analysis showed that DGCR8 E518K could mostly restore important cellular functions in the knockout and only slightly differed from the wild-type situation. Further studies in a rather physiological environment, such as in a WT blastemal model system, may additionally help to better assess the subtle differences between DGCR8 E518K and DGCR8 wild-type observed in our mESC lines. Together with our findings, these model systems may thus contribute to better understand the role of these microprocessor mutations in the formation of WT.
Das Urothelkarzinom ist das zweithäufigste urologische Malignom mit weltweit steigender Inzidenz. Nach initial kurativ intendierter transurethraler Resektion des Tumors zeigt bislang immer noch jeder vierte Patient einen Progress im Verlauf mit einem erhöhten Risiko einer Metastasierung, ohne dass hierfür verlässliche prognostische Marker zur Verfügung stehen. Mithilfe eines solchen (Bio)markers könnte beim Urothelkarzinom eine frühzeitige Diagnostik von Hochrisikokarzinomen ermöglicht, die Therapieplanung verbessert und somit das Risiko einer Metastasierung und erhöhten Mortalität gesenkt werden. Als mögliche Biomarker rücken micro-RNAs über ihre posttranskriptionelle Regulierung in den Fokus onkologischer Forschung. Mithilfe einer Datenbankrecherche wurden 7 verschiedene micro-RNAs (miR-9, -21, -29c, -145, -200c, -205, -221) selektioniert, welchen bereits in unterschiedlichen Malignomen eine Rolle in der Karzinogenese nachgewiesen werden konnte. Ein Einfluss dieser miRs im Urothelkarzinom war bislang noch nicht suffizient beschrieben, sodass anhand einer Expressionsanalyse in der vorliegenden Arbeit ein Biomarker für einen Progress untersucht werden sollte. Hierfür wurde ein archiviertes Gewebekollektiv, bestehend aus NMIBC, MIBC und benignem Referenzmaterial verwendet und die mittels RT-PCR ermittelte miR-Expression mit klinischen Parametern sowie Follow-up-Daten korreliert.
Letztlich konnte für unterschiedliche micro-RNAs ein Einfluss auf das Urothelkarzinom im untersuchten Kollektiv nachgewiesen werden und somit deren Bedeutung als Onko-miRs im Urothelkarzinom gestärkt werden. Aufbauend auf diesen Ergebnissen wurden die NMIBC retrospektiv anhand der Follow-up-Daten in zwei prognostisch unterschiedliche Subgruppen unterteilt und die Expressionsdaten miteinander verglichen. Es konnte gezeigt werden, dass sowohl miR-29c als auch miR-145 in prognostisch ungünstigeren NMIBC mit einem muskelinvasiven Rezidiv im Verlauf eine signifikant niedrigere Expression im untersuchten Kollektiv aufwiesen. Anhand eines in der Regressionsanalyse ermittelten Schwellenwertes konnte in der Kaplan-Meier-Analyse sowohl ein erhöhtes progressionsfreies Überleben als auch eine niedrigere tumorassoziierte Mortalität in den NMIBC mit einer miR-Expression unterhalb des ermittelten Schwellenwertes gezeigt werden. Somit wurde im untersuchten Kollektiv ein Marker ermittelt, welcher anhand der miR-29c und -145-Expression eine Unterteilung in prognostisch günstige und ungünstige Gruppen ermöglicht. In einem zweiten unabhängigen Validierungskollektiv wurden miR-29c und -145 auf ihre zuvor erhobene prognostische Aussagekraft untersucht. Hierbei konnte miR-145 als prognoserelevanter Biomarker nicht validiert werden. Für miR-29c konnte hingegen erneut eine niedrige Expression mit einer schlechteren klinischen Prognose assoziiert werden. Zudem konnte der zuvor ermittelte Schwellenwert auch in dem zweiten Kollektiv und miR-29c somit als Prognosemarker in den untersuchten Kollektiven validiert werden.
In der Zellkultur konnte die tumorsuppressive Funktion der miR-29c weiter bestätigt werden. So zeigte sich in ektopisch miR-29c-überexprimierten Urothelkarzinomzellen eine signifikant niedrigere Proliferations- und Migrationsrate. Um die posttranskriptionelle Funktion der tumorsuppressiven miR-29c weiter abzuklären, konnte LOXL2 als ein solides Zielgen der miR-29c mittels RT-PCR-Analysen identifiziert werden.
Anhand dieser Ergebnisse konnten vor allem miR-29c tumorsuppressive Eigenschaften im Urothelkarzinom zugeschrieben werden. Im untersuchten Gewebekollektiv stellt die miR-29c einen relevanten Progressionsmarker dar, welcher im Rahmen prospektiver Studien weiter validiert werden könnte. Eine Implementierung der miR-29c-Expressionsanalyse in die Diagnostik der NMIBC ist somit insgesamt ein vielversprechender Ansatz um eine rasche Diagnose von Hochrisikokarzinomen zu stellen und folglich einer frühzeitigen Therapie zugänglich zu machen.
Das Mammakarzinom ist weltweit die häufigste krebsbedingte Todesursache bei Frauen. Fortschritte in der Therapie ermöglichen zwar eine Verlängerung der Lebens- dauer, jedoch kommt es dadurch vermehrt zur Bildung von Metastasen im zentralen Nervensystem (ZNS). Die Diagnostik und Behandlung von ZNS-Metastasen sind be- grenzt und die Lebensqualität sowie Lebensdauer der Betroffenen nimmt bei zerebraler Metastasierung rapide ab. Ziel aktueller Forschungsprojekte ist daher, Biomarker zu identifizieren, die Hinweise auf eine Brustkrebserkrankung oder Metastasierung liefern. So soll eine kostengünstige, risikoarme und minimalinvasive Methode etabliert werden, die zuverlässige Daten über die Prognose und dementsprechende Therapien erbringt. Diese Arbeit hatte daher die Absicht, mithilfe von qPCR Expressionsprofile von miRNAs aus Serumproben von Brustkrebspatientinnen zu erstellen und deren Funktion als prog- nostische Biomarker für eine Metastasierung ins ZNS zu erweisen. Anhand von Metas- tasierung und Rezeptorstatus wurden die Proben in Untergruppen eingeteilt und statis- tisch mit einer gesunden Kontrollgruppe verglichen.
Insgesamt zeigte sich bei 26 miRNAs eine signifikante Dysregulation der Expression bei mindestens einer der Untergruppen. Insbesondere bei ZNS-Metastasen war das Expres- sionsmuster bei miRNA-122-5p, miRNA-296-5p, miRNA-490-3p und miRNA-576-3p sig- nifikant erhöht, während die Expression von miRNA-130a-3p, miRNA-148b-3p und miRNA-326 signifikant reduziert war. Basierend auf den Übereinstimmungen unserer Er- gebnisse mit den Daten bisheriger Forschungsprojekten wiesen vier miRNAs eine po- tenzielle Funktion als Biomarker für Metastasen auf: miRNA-122-5p, miRNA-490-3p und miRNA-130a-3p, miRNA-326. Bei ZNS-Metastasen zeigten besonders miRNA-122-5p und miRNA-490-3p statistisch relevante Veränderungen.
Um den Einfluss von miRNAs auf den gesamten Körper darzustellen, wurde mithilfe ver- schiedener Datenbanken nach entsprechenden Zielgenen und Signalwegen für die 26 identifizierten miRNAs recherchiert. Neben dem Einfluss auf Stoffwechselwege und Er- krankungen, zeigte sich bei acht Targets ein Zusammenhang mit der Entstehung von Krebs.
Ergänzend zur Identifikation von miRNA-Expressionsprofilen wurden Zellkulturversuche mit zerebralen Endothel- (cerebEND) und Brustkrebszellen (4T1) durchgeführt. Verwendet wurden zwei cerebEND- und eine 4T1-Zellreihe von Mäusen, von denen eine ce- rebEND-Kultur zuvor in der Arbeitsgruppe Burek mit einem miRNA-210-Vektor trans- fiziert wurde.
Studien belegen den Einfluss von miRNA-210 auf den mitochondrialen Stoffwechsel, Angiogenese, Reaktionen auf DNA-Schäden, Apoptose und Zellüberleben sowie auf die Proteine BRCA1, PARP1 und E-Cadherin und schreiben ihr damit eine Funktion in der Krebsentstehung und Metastasierung zu.
Zur Bestimmung der Proliferation und Aktivität der transfizierten cerebEND-210-Zellen im Verhältnis zur unbehandelten Kontrolle, wurden BrdU-Proliferationsassays und MTT- Assays mit verschiedenen Zellzahlen durchgeführt. Bei der Untersuchung der Prolifera- tion zeigte sich in beiden Versuchen eine erhöhte Aktivität der cerebEND-210-Zellen, da miRNA-210 vermutlich auch hier das Zellüberleben gesichert hat. Zudem wurde die An- heftung der Brustkrebszellen an den zerebralen Endothelzellen im Adhäsionsversuchs überprüft. Hierbei wurde eine Abnahme der Adhäsion der cerebEND-210-Zellen beo- bachtet. Vermutet wird eine Veränderung des Phänotyps der Rezeptorbindungen der cerebEND-210-Zellen.
Die Ergebnisse der Zellkulturversuche dienen als Grundlage für weitere Experimente.
Gene expression in eukaryotic cells is regulated by the combinatorial action of numerous gene-regulatory factors, among which microRNAs (miRNAs) play a fundamental role at the post-transcriptional level. miRNAs are single-stranded, small non-coding RNA molecules that emerge in a cascade-like fashion via the generation of primary and precursor miRNAs. Mature miRNAs become functional when incorporated into the RNA induced silencing complex (RISC). miRNAs guide RISCs to target mRNAs in a sequence-specific fashion. To this end, base-pairs are usually formed between the miRNA seed region, spanning nucleotide positions 2 to 8 (from the 5' end) and the 3'UTR of the target mRNA. Once miRNA-mRNA interaction is established, RISC represses translation and occasionally induces direct or indirect target mRNA degradation. Interestingly, miRNAs are expressed not only in every multicellular organism but are also encoded by several viruses, predominately by herpesviruses. By controlling both, cellular as well as viral mRNA transcripts, virus-encoded miRNAs confer many beneficial effects on viral growth and persistence. Murine cytomegalovirus (MCMV) is a ß-herpesvirus and so far, 29 mature MCMV-encoded miRNAs have been identified during lytic infection. Computational analysis of previously conducted photoactivated ribonucleotide-enhanced individual nucleotide resolution crosslinking immunoprecipitation (PAR-iCLIP) experiments identified a read cluster within the 3' untranslated region (3'UTR) of the immediate early 3 (IE3) transcript in MCMV. Based on miRNA target predictions, two highly abundant MCMV miRNAs, namely miR-m01-2-3p and miR-M23-2-3p were found to potentially bind to two closely positioned target sites within the IE3 PAR-iCLIP peak. To confirm this hypothesis, we performed luciferase assays and showed that activity values of a luciferase fused with the 3'UTR of IE3 were downregulated in the presence of miR-m01- 2 and miR-M23-2. In a second step, we investigated the effect of pre-expression of miR-m01-2 and miR-M23-2 on the induction of virus replication. After optimizing the transfection procedure by comparing different reagents and conditions, plaque formation was monitored. We could demonstrate that the replication cycle of the wild-type but not of our MCMV mutant that harbored point mutations in both miRNA binding sites within the IE3-3'UTR, was significantly delayed in the presence of miR-m01-2 and miR-M23-2. This confirmed that miR-m01-2 and miR-M23-2 functionally target the major transcription factor IE3 which acts as an indispensable regulator of viral gene expression during MCMV lytic infection. Repression of the major immediate early genes by viral miRNAs is a conserved feature of cytomegaloviruses. The functional role of this type of regulation can now be studied in the MCMV mouse model.
Im Rahmen der Progression des klarzelligen Nierenzellkarzinoms kann es zur Invasion der Vena cava durch einen Tumorthrombus (ccRCC/TT) kommen. Allerdings besteht auch in diesem fortgeschrittenen Stadium eine deutliche Heterogenität bezüglich des klinischen Verlaufs. Während sich mit bekannten Verfahren die Prognose bislang unzureichend vorhersagen ließ, gelang es in Vorarbeiten mittels im Tumorgewebe erfasster miRNA-Expressionen, ein Überlebensklassifikationsmodell auf Basis eines Kombinierten Risikoscores (miR-21, miR-126, miR-221) zu konzipieren. Hierdurch konnte das postoperative Überleben von ccRCC/TT Patienten des Würzburger Universitätsklinikums retrospektiv vorhergesagt werden.
In der vorliegenden Arbeit war es möglich, mit Hilfe molekularbiologischer und biostatistischer Methoden das vorbeschriebene Modell erfolgreich an einem unabhängigen, größeren Regensburger ccRCC/TT Patientenkollektiv zu validieren. Am Tumor verstorbene Patienten konnten erneut einer klinisch relevanten High-Risk-Gruppe bzw. einer prognostisch günstigeren Gruppe zugeordnet werden. MiR-21 und miR-126 waren erneut statistisch signifikant mit der Fernmetastasierung und dem tumorbedingten Versterben assoziiert. MiR-21 präsentierte sich sowohl in der am Tumor verstorbenen als auch in der fernmetastasierten Patientengruppe deutlich überexprimiert, während die Expression von miR-126 stark vermindert war. Die neu untersuchte miR-205 zeigte sich in der fernmetastasierten sowie nodal positiven Patientengruppe hochreguliert, ein geringer Zusammengang mit dem tumorbedingten Versterben konnte hergestellt werden.
Im zweiten Ansatz gelang es relevante miRNA-Expressionsunterschiede zwischen Seren Würzburger ccRCC-Patienten mit und ohne Invasion des Gefäßsystems sowie tumorfreien Kontrollen zu identifizieren.
Die langfristige Herausforderung besteht darin, das validierte Überlebensklassifikationsmodell derart weiterzuentwickeln, dass es supportive klinische Anwendung in der Therapieplanung finden kann.
mRNA is co- or post-transcriptionally processed from a precursor mRNA to a mature mRNA. In addition to 5'capping and splicing, these modifications also include polyadenylation, the addition of a polyA tail to the 3'end of the mRNA. In recent years, alternative polyadenylation in particular has increasingly been taken into account as a mechanism for regulating gene expression. It is assumed that approximately 70-75 % of human protein coding genes contain alternative polyadenylation signals, which are often located within intronic sequences of protein-coding genes. The use of such polyadenylation signals leads to shortened mRNA transcripts and thus to the generation of C-terminal shortened protein isoforms.
Interestingly, the majority of microRNAs, small non-coding RNAs that play an essential role in post-transcriptional gene regulation, are also encoded in intronic sequences of protein-coding genes and are co-transcriptionally expressed with their host genes. The biogenesis of microRNA has been well studied and is well known, but mechanisms that may influence the expression regulation of mature microRNAs are just poorly understood.
In the presented work, I aimed to investigate the influence of alternative intronic polyadenylation on the biogenesis of microRNAs. The human ion channel TRPM1 could already be associated with melanoma pathogenesis and truncated isoforms of this protein have already been described in literature. In addition, TRPM1 harbors a microRNA, miR211, in its sixth intron, which is assumed to act as a tumor suppressor. Since both, TRPM1 and miR211 have already been associated with melanoma pathogenesis, the shift towards truncated transcripts during the development of various cancers is already known and it has been shown that certain microRNAs play a crucial role in the development and progression of melanoma, melanoma cell lines were used as an in vitro model for these investigations.
