During an investigation into the substrate specificity and processing of subtilisin Carlsberg from Bacillus licheniformis, two major independent findings were made: (i) as has been shown previously, a stretch of five amino acids (residues 97-101 of the mature enzyme) that loops out into the binding cleft is involved in substrate binding by subtilisin Carlsberg. In order to see whether this loop element also determines substrate specificity, the coding region for these five amino acids was deleted from the cloned gene for subtilisin Carlsberg by site-directed mutagenesis. Unexpectedly the resulting mutant preproenzyme (P42c, M<sub>r</sub>=42 kDa) was not processed to the mature form (M<sub>r</sub> = 30 kDa) and was not released into the medium by a proteasedeficient B. subtilis host strain; rather, it accumulated in the cell membrane. This result demonstrates that the integrity of this loop element, which is very distant from the processing cleavage sites in the preproenzyme, is required for secretion of subtilisin Carlsberg. (ii) In culture supernatants from B. subtilis harbouring the cloned wild-type subtilisin Carlsberg gene the transient appearance (at 0-3 h after onset of stationary phase) of a processing intermediate (P38c, M<sub>r</sub> = 38 kDa) oftbis protease could be demonstrated. P38c very probably represents a genuine proform of subtilisin Carlsberg.
Das Proto-Onkoprotein Myc ist an der Entstehung und Aufrechterhaltung einer Vielzahl humaner Tumore entscheidend beteiligt. In der vorliegenden Arbeit wurde Serin 227 in Fbw7 als Ziel für eine PI3K-abhängige Phosphorylierung identifiziert. Diese Phosphorylierung führt zur Stabilisierung von Fbw7 und steigert die Fähigkeit von Fbw7, Substratproteine zu ubiquitinieren und abzubauen. Um die Bedeutung von Usp28 in der Myc-induzierten Tumorentstehung und in der normalen Gewebehomöostase zu untersuchen, wurde ein konditionales Knockout-Mausmodell für Usp28 charakterisiert. Mäuse mit einer Keimbahndeletion von Usp28 sind lebensfähig, fertil und phänotypisch unauffällig. Weder in Organen der Usp28-negativen Tiere, noch in entsprechenden murinen embryonalen Fibroblasten kann eine Destabilisierung von Myc festgestellt werden. Allerdings zeigen Fibroblasten mit heterozygotem Usp28-Verlust einen Proliferationsdefekt und in Eμ-Myc-Lymphomen dieses Genotyps werden tendenziell niedrigere Myc-Proteinmengen gefunden. Das tumorfreie Überleben ist bei den Eμ-Myc; Usp28 +/- Tieren verlängert.
The molecular architecture of the meiotic chromosome axis as revealed by super-resolution microscopy

During meiosis proteins of the chromosome axis are important for monitoring chromatin structure and condensation, for pairing and segregation of chromosomes, as well as for accurate recombination. They include HORMA-domain proteins, proteins of the DNA repair system, synaptonemal complex (SC) proteins, condensins and cohesins. To understand more about their function in shaping the meiotic chromosome it is crucial to establish a defined model of their molecular architecture. Up to now their molecular organization was analysed using conventional methods, like confocal scanning microscopy (CLSM) and transmission electron microscopy (TEM). Unfortunately, these techniques are limited either by their resolution power or their localization accuracy. In conclusion, a lot of data on the molecular organization of chromosome axis proteins stays elusive. For this thesis the molecular structure of the murine synaptonemal complex (SC) and the localization of its proteins as well as of three cohesins was analysed with isotropic resolution, providing new insights into their architecture and topography on a nanoscale level. This was done using immunofluorescence labelling in combination with super-resolution microscopy, line profiles and average position determination. The results show that the murine SC has a width of 221.6 nm ± 6.1 nm including a central region (CR) of 148.2 nm ± 2.6 nm. In the CR a multi-layered organization of the central element (CE) proteins was verified by measuring their strand diameters and strand distances and additionally by imaging potential anchoring sites of SYCP1 (synaptonemal complex protein 1) to the lateral elements (LEs). We were able to show that the two LEs proteins SYCP2 and SYCP3 do co-localize alongside their axis and that there is no significant preferential localization towards the inner LE axis of SYCP2.
The presented results also predict an orderly organization of murine cohesin complexes (CCs) alongside the chromosome axis in germ cells and support the hypothesis that cohesins in the CR of the SC function independent of CCs.
In the end new information on the molecular organization of two main components of the murine chromosome axis were retrieved with nanometer precision and previously unknown details of their molecular architecture and topography were unravelled.
Zusammenfassung
In der Regenerativen Medizin sind polymerbasierte Biomaterialien von großer Bedeutung für
die Entwicklung und Anwendung verbesserter bzw. neuer Therapien. Die Erforschung der
Oberflächeneigenschaften von Biomaterialien, welche als Implantate eingesetzt werden, ist
eine grundlegende Voraussetzung für deren erfolgreichen Einsatz. Die Protein-Oberflächen-
Interaktion geschieht initial, sobald ein Implantat mit Körperflüssigkeiten oder mit Gewebe
in Kontakt kommt, und trägt maßgeblich zur direkten Wechselwirkung von Implantat und
umgebenden Zellen bei. Dieser Prozess wird in der vorliegenden Arbeit an Gelatine untersucht.
Daher bestand ein Ziel darin, stabile, nanometerdünne Gelatineoberflächen herzustellen
und darauf die Adsorption von humanen Plasmaproteinen und bakteriellen Proteinen zu
analysieren.
Die Abscheidung der Gelatinefilme in variabler Schichtdicke auf zuvor mit PPX-Amin modifizierten
Oberflächen wurde unter Verwendung eines Rotationsbeschichters durchgeführt.
Um stabile Hydrogelfilme zu erhalten, wurden die Amingruppen der disaggregierten Gelatinefibrillen
untereinander und mit denen der Amin-Modifizierung durch ein biokompatibles
Diisocyanat quervernetzt. Dieser Prozess lieferte einen reproduzierbaren und chemisch stabilen
Gelatinefilm, welcher durch die substratunabhängige Amin-Modifizierung kovalent auf
unterschiedlichste Oberflächen aufgebracht werden konnte. Die durch den Herstellungsprozess
präzise eingestellte Schichtdicke (Nano- bzw. Mikrometermaßstab) wurde mittels Ellipsometrie
und Rasterkraftmikroskopie ermittelt. Die ebenso bestimmte Rauheit war unabhängig
von der Schichtdicke sehr gering. Gelatinefilme, die auf funktionalisierte und strukturierte
Proben aufgebracht wurden, konnten durch Elektronenmikroskopie dargestellt werden. Mit
Hilfe der Infrarot-Reflexions-Absorptions-Spektroskopie wurden die Gelatinefilme im Hinblick
auf ihre Stabilität chemisch charakterisiert. Zur Quantifizierung der Adsorption humaner
Plasmaproteine (Einzelproteinlösungen) und komplexer Proteingemische aus steril filtrierten
Kulturüberständen des humanpathogenen Bakteriums Pseudomonas aeruginosa wurde die
Quarzkristall-Mikrowaage mit Dissipationsüberwachung eingesetzt. Hiermit konnte nicht
nur die adsorbierte Menge an Proteinen auf dem Gelatinehydrogel bzw. Referenzoberflächen
(Gold, PPX-Amin, Titan), sondern auch die viskoelastischen Eigenschaften des adsorbierten
Proteinfilms bestimmt werden. Allgemein adsorbierte auf dem Gelatinehydrogel eine geringere
Proteinmasse im Vergleich zu den Referenzoberflächen. Circa ein Viertel der adsorbierten
Proteine migrierte in die Poren des gequollenen Gels und veränderte dessen viskoelastische
Eigenschaften. Durch anschließende MALDI-ToF/MS- und MS/MS-Analyse konnten die bakteriellen
Proteine auf den untersuchten Oberflächen identifiziert und untereinander verglichen
werden. Hierbei zeigten sich nur geringfügige Unterschiede in der Proteinzusammensetzung.
Zudem wurde eine Sekundärionenmassenspektrometrie mit Flugzeitanalyse an reinen Gelatinefilmen
und an mit humanen Plasmaproteinen beladenen Gelatinefilmen durchgeführt.
Durch eine anschließende multivariante Datenanalyse konnte zwischen den untersuchten
Proben eindeutig differenziert werden. Dieser Ansatz ermöglicht es, die Adsorption von
unterschiedlichen Proteinen auf proteinbasierten Oberflächen markierungsfrei zu untersuchen
und kann zur Aufklärung der in vivo-Situation beitragen. Darüber hinaus bietet dieser
Untersuchungsansatz neue Perspektiven für die Gestaltung und das schnelle und effiziente
Screening von unterschiedlichen Proteinzusammensetzungen.
Biomaterialien können jedoch nicht nur als Implantate oder Implantatbeschichtungen eingesetzt
werden. Im Bereich des drug delivery und der Depotarzneimittel sind biologisch
abbaubare Polymere, aufgrund ihrer variablen Eigenschaften, von großem Interesse. Die
Behandlung von bakteriellen und fungalen Pneumonien stellt insbesondere bei Menschen mit
Vorerkrankungen wie Cystische Fibrose oder primäre Ziliendyskinesie eine große Herausforderung
dar. Oral oder intravenös applizierte Wirkstoffe erreichen die Erreger aufgrund der
erhöhten Zähigkeit des Bronchialsekretes oft nicht in ausreichender Konzentration. Daher
besteht ein weiteres Ziel der vorliegenden Arbeit darin, mittels electrohydrodynamic cojetting
mikrometergroße, inhalierbare, wirkstoffbeladene Partikel mit zwei Kompartimenten
(Janus-Partikel) herzustellen und deren Eignung für die therapeutische Anwendung bei
Lungeninfektionen zu untersuchen.
Durch das in dieser Arbeit entwickelte Lösungsmittelsystem können Janus-Partikel aus
biologisch abbaubaren Co-Polymeren der Polymilchsäure (Poly(lactid-co-glycolid), PLGA)
hergestellt und mit verschiedenen Wirkstoffen beladen werden. Darunter befinden sich ein
Antibiotikum (Aztreonam, AZT), ein Antimykotikum (Itraconazol, ICZ), ein Mukolytikum
(Acetylcystein, ACC) und ein Antiphlogistikum (Ibuprofen, IBU). Die Freisetzung der eingelagerten
Wirkstoffe, mit Ausnahme von ICZ, konnte unter physiologischen Bedingungen
mittels Dialyse und anschließender Hochleistungsflüssigkeitschromatographie gemessen werden.
Die Freisetzungsrate wird von der Kettenlänge des Polymers beeinflusst, wobei eine
kürzere Kettenlänge zu einer schnelleren Freisetzung führt. Das in die Partikel eingelagerte
Antimykotikum zeigte in vitro eine gute Wirksamkeit gegen Aspergillus nidulans. Durch das
Einlagern von ICZ in die Partikel ist es möglich diesen schlecht wasserlöslichen Wirkstoff in
eine für Patienten zugängliche und wirksame Applikationsform zu bringen. In Interaktion mit
P. aeruginosa erzielten die mit Antibiotikum beladenen Partikel in vitro bessere Ergebnisse
als der Wirkstoff in Lösung, was sich in einem in vivo-Infektionsmodell mit der Wachsmotte
Galleria mellonella bestätigte. AZT-beladene Partikel hatten gegenüber einer identischen
Wirkstoffmenge in Lösung eine 27,5% bessere Überlebensrate der Wachsmotten zur Folge.
Des Weiteren hatten die Partikel keinen messbaren negativen Einfluss auf die Wachsmotten.
Dreidimensionale Atemwegsschleimhautmodelle, hergestellt mit Methoden des Tissue Engineerings,
bildeten die Basis für Untersuchungen der Partikel in Interaktion mit humanen
Atemwegszellen. Die Untersuchung von Apoptose- und Entzündungsmarkern im Überstand
der 3D-Modelle zeigte diesbezüglich keinen negativen Einfluss der Partikel auf die humanen
Zellen. Diese gut charakterisierten und standardisierten in vitro-Testsysteme machen es
möglich, Medikamentenuntersuchungen an menschlichen Zellen durchzuführen. Hinsichtlich
der histologischen Architektur und funktionellen Eigenschaften der 3D-Modelle konnte eine
hohe in vitro-/in vivo-Korrelation zu menschlichem Gewebe festgestellt werden. Humane
Mucine auf den 3D-Modellen dienten zur Untersuchung der schleimlösenden Wirkung von
ACC-beladenen Partikeln. Standen diese in räumlichem Kontakt zu den Mucinen, wurde deren
Zähigkeit durch das freigesetzte ACC herabgesetzt, was qualitativ mittels histologischen
Methoden bestätigt werden konnte.
Die in dieser Arbeit entwickelten Herstellungsprotokolle dienen als Grundlage und können
für die Synthese ähnlicher Systeme, basierend auf anderen Polymeren und Wirkstoffen,
modifiziert werden. Gelatine und PLGA erwiesen sich als vielseitig einsetzbare Werkstoffe
und bieten eine breite Anwendungsvielfalt in der Regenerativen Medizin, was die erzielten
Resultate bekräftigen.
Bakterien müssen ständig in der Lage sein auf Veränderungen in ihrer Umwelt reagieren zu können. Zur Wahrnehmung dieser Veränderungen haben sich unterschiedliche Signaltransduktionssysteme entwickelt. Ein weit verbreiteter und gut charakterisierter Mechanismus zur Signaltransduktion sind die so genannten Zwei-Komponentensysteme. Im Genom von H. pylori konnten nur wenige Bestandteile von Zwei-Komponentensystemen identifiziert werden. Dazu zählen neben dem Chemotaxis-System lediglich drei Histidin-Kinasen, ArsS, CrdS und FlgS, und fünf Response-Regulatoren HP1021, HP1043, ArsR, CrdR und FlgR, die vermutlich Transkriptions-regulatorische Funktionen haben. Zwei der Response-Regulatoren, HP1043 und ArsR als essentiell für das Überleben von H. pylori, während HP1021 einen deutlichen Einfluss auf das Zellwachstum hat, da ein Wachstums-Defekt zu erkennen ist, wenn das entsprechende Gen hp1021 deletiert wird. Eine Deletion von arsS, dem Gen der zugehörigen Histidin-Kinase von ArsR, hat unter Standard-Wachstumsbedingungen keine Auswirkung auf das Zellwachstum von H. pylori. Diese Beobachtung spricht für die Hypothese, dass der Response-Regulator ArsR die Transkription zweier unterschiedlicher Sets von Zielgenen kontrolliert. Demzufolge reguliert der Response-Regulator ArsR nach Säure-induzierter Phosphorylierung durch ArsS die Transkription von Genen, die zur Säureresistenz beitragen, während ArsR im nicht-phosphorylierten Zustand die Transkription von weiteren Zielgenen kontrolliert, von denen mindestens eines für das Zellwachstum essentiell sein sollte. Das durch ArsR~P kontrollierte Regulon konnte bereits weitgehend charakterisiert werden allerdings sind die Zielgene des unphosphorylierten Regulators bislang unbekannt. In der vorliegenden Arbeit konnte die zuvor beschriebene Hypothese bestätigt werden, da gezeigt wurde, dass ein Derivat von ArsR, mit einer Mutation der Phosphorylierungsstelle D52 zu N52, das wildtypische Protein bezüglich des Zellwachstums unter Standardbedingungen funktionell ersetzen kann. Für die Response-Regulatoren HP1021 und HP1043 konnte bislang keine zugehörige Histidin-Kinase identifiziert werden und interessanterweise findet man in der Receiver-Domäne dieser Response-Regulatoren atypische Abweichungen von der Konsensus-Sequenz. Um die Bedeutung dieser atypischen Primärsequenzen für die Funktion dieser Response-Regulatoren zu untersuchen wurden mutierte H. pylori-Stämme konstruiert, die ausschließlich Derivate von HP1021 bzw. HP1043 exprimieren, die in ihrer Receiver-Sequenz der Konsensus-Sequenz entsprachen. Da diese Mutanten sich bezüglich ihres Zellwachstums nicht vom Wildtyp unterscheiden, konnte nachgewiesen werden, dass die atypischen Receiver-Sequenzen der beiden Response-Regulatoren nicht entscheidend für die Funktionen der Response-Regulatoren sind. Weiterhin konnten Indizien dafür gesammelt werden, dass HP1021 und HP1043 hinsichtlich ihrer Aktivierung vermutlich vom üblichen Zwei-Komponentenparadigma abweichen. Derivate von HP1021 und HP1043 mit Mutationen ihrer putativen atypischen Phosphorylierungsstelle sind in der Lage ihre wildtypischen Pendants hinsichtlich der bekannten Phänotypen funktionell zu ersetzen. Somit ist eine Phosphorylierung der Receiver-Domäne dieser Response-Regulatoren keine Voraussetzung für ein normales Zellwachstum von H. pylori. Diese Hypothese wird gestützt durch die Beobachtung, dass ein Ortholog von HP1043 aus C. jejuni CJ0355, das natürlicherweise an der potentiellen Phosphorylierungsstelle einen nicht phosphorylierbaren Aminosäurerest trägt, HP1043 in seiner Funktion ersetzen kann. Es konnte gezeigt werden, dass in vitro keine Phosphorylierung durch radioaktiv markiertes Acetylphosphat stattfindet und dass ein H. pylori-Stamm mit einer Deletion der Gene pta und ackA, welche Proteine kodieren, die bei der Synthese von zellulärem Acetylphosphat benötigt werden, einen normalen Wachstums-Phänotyp zeigt. Zusätzlich konnten in einer massenspektrometrischen Analyse des Proteins HP1021, welches nach Zweidimensionaler Gelelektrophorese von Gesamtzellproteinlysaten aus H. pylori isoliert wurde, keine Hinweise auf eine Serinphosphorylierung entdeckt werden. Es ist daher fraglich ob in vivo eine funktionell relevante Phosphorylierung stattfindet. Die Mechanismen zur Modulation der Regulator-Aktivität von HP1043 und HP1021 bleiben unklar. In der vorliegenden Arbeit konnte demonstriert werden, dass eine strikte Transkriptionskontrolle nicht für die Zellwachstums-assoziierten Funktionen von HP1021 von Bedeutung ist. Dagegen wurden Hinweise darauf erzielt, dass die Expression von HP1043 auf einem posttranskriptionellen und/oder auf einem posttranslationellen Level reguliert wird. Es waren bislang keine Zielgene von HP1021 bekannt. Durch vergleichende Zweidimensionale Gelelektrophorese der H. pylori Stämme 26695 und 26695 1021Δ konnten einige potentielle Zielgene des Response-Regulators HP1021 identifiziert werden.
In der vorliegenden Arbeit konnte die essentielle Beteiligung von Caspasen im Zelltodmodell der AKR 2B-Mausfibroblasten nachgewiesen und ihre Aktivitäten charakterisiert werden. AKR 2B-Mausfibroblasten stellen eine subklonierte und gut charakterisierte Zellinie dar, in der durch Entzug des Serums der Zelltod induziert wird. Während des Zelltods sterben innerhalb von 6h etwa 50 Prozent einer dichtearretierten Kultur. Die überlebenden Zellen bleiben von diesem Mangelzustand für mindestens weitere 48h unbeeinflußt, benötigen aber zum Überleben eine Proteinneusynthese. Der Zelltod zeigt für eine Apoptose typische morphologische Veränderungen der Zelle, obwohl apoptotische Charakteristika, wie die oligonukleosomale Fragmentierung der DNA oder die Aufnahme der zerfallenen Zelle durch benachbarte Zellen, ausbleiben. Mittels unterschiedlicher Methoden konnte die Expression von mRNA aller für den apoptotischen Prozeß bekannten relevanten Caspasen in den AKR 2B-Mausfibroblasten nachgewiesen werden. Die Caspasen-1, -2, -3, -6 und -9 liegen in ihrer zymogenen Form konstitutiv in den Zellen vor. Mit Ausnahme der Caspase-9 konnte die durch Serumentzug induzierte Spaltung dieser Caspasen in Untereinheiten und somit ihre Aktivierung nicht detektiert werden. Die wesentliche Beteiligung dieser Cystein-Proteasen wurde jedoch durch den protektiven Effekt spezifischer Inhibitoren und den Nachweis ihrer spezifischen Aktivität bestimmt. Die Charakterisierung dieser enzymatischen Aktivitäten lieferte Hinweise zur Identität der aktivierten Caspasen. Neben einer konstitutiven VEIDase- und IETDase-Aktivität wird 3h nach Entzug des Serums eine DEVDase maximal aktiviert. Das Gemisch an Caspase-Aktivitäten wird durch eine DEVDase dominiert. Diese Aktivität wird zum größten Teil durch nur ein Enzym gestellt, wie durch eine Affinitätsmarkierung und 2D-Gelelektrophorese gezeigt wurde. KM- und Ki-Wert-Bestimmungen der DEVDase deuten darauf hin, daß dieses Enzym typische Effektoreigenschaften, wie die der Caspase-3, besitzt. Daneben werden Lamine während des Zelltods in AKR 2B-Mausfibroblasten abgebaut, was auf eine aktivierte Caspase-6 hinweist. Die enzymatischen Charakteristika dieser Protease weichen aber von den in AKR 2B-Mausfibroblasten festgestellten Werten deutlich ab, so daß man ihr nur eine untergeordnete Rolle im Caspasen-Gemisch zuordnen kann. Eine mehrfach chromatographische Reinigung der Aktivität bietet die beste Grundlage für eine anschließende Sequenzierung der Caspase mit dem Ziel ihrer Identifizierung. Durch die Expression des viralen Caspase-Inhibitors CrmA konnte eine tragende Rolle der Caspase-8 und damit des Rezeptor-vermittelten Weges in der Initiierung des apoptotischen Programms in AKR 2B-Mausfibroblasten ausgeschlossen werden. Gleiches gilt für den mitochondrial-vermittelten Weg, für dessen Beteiligung, bis auf die Spaltung der Caspase-9, keine Hinweise vorliegen. Der Weg, der zur Aktivierung der DEVDase führt, ist Ziel gegenwärtiger Untersuchungen. Substanzen, die Signalwege aktivieren PDGF-BB, TPA, Forskolin und 8Br-cAMP) oder auch Substanzen, deren Verbindung zu Signalwegen noch weitgehend offen ist, schützen die Zellen vor dem Zelltod. Der protektive Effekt dieser Signalwege konzentriert sich in einem Konvergenzpunkt, der auf noch unbekannte Weise die Aktivierung der Effektor-Caspasen blockiert. Die Identität dieses Konvergenzpunktes und von ihm ausgehenden protektiven Weges ist Ziel weiterer Untersuchungen. So ist es möglicherweise dieser Weg, der zum Überleben von 50 Prozent der AKR 2B-Mausfibroblasten während des Serumentzugs wesentlich beiträgt.
The vertebrate spinal cord is composed of billions of neurons and glia cells, which are formed in a highly coordinated manner during early neurogenesis. Specification of these cells at distinct positions along the dorsoventral (DV) axis of the developing spinal cord is controlled by a ventrally located signaling center, the medial floor plate (MFP). Currently, the origin and time frame of specification of this important organizer are not clear. During my PhD thesis, I have analyzed the function of the novel secreted growth factor Midkine-a (Mdka) in zebrafish. In higher vertebrates, mdk and the related factor pleiotrophin (ptn) are widely expressed during embryogenesis and are implicated in a variety of processes. The in-vivo function of both factors, however, is unclear, as knock-out mice show no embryonic phenotype. We have isolated two mdk co-orthologs, mdka and mdkb, and one single ptn gene in zebrafish. Molecular phylogenetic analyses have shown that these genes evolved after two large gene block duplications. In contrast to higher vertebrates, zebrafish mdk and ptn genes have undergone functional divergence, resulting in mostly non-redundant expression patterns and functions. I have shown by overexpression and knock-down analyses that Mdka is required for MFP formation during zebrafish neurulation. Unlike the previously known MFP inducing factors, mdka is not expressed within the embryonic shield or tailbud but is dynamically expressed in the paraxial mesoderm. I used epistatic and mutant analyses to show that Mdka acts independently from these factors. This indicates a novel mechanism of Mdka dependent MFP formation during zebrafish neurulation. To get insight into the signaling properties of zebrafish Mdka, the function of both Mdk proteins and the candidate receptor Anaplastic lymphoma kinase (Alk) have been compared. Knock-down of mdka and mdkb resulted in the same reduction of iridophores as in mutants deficient for Alk. This indicates that Alk could be a putative receptor of Mdks during zebrafish embryogenesis. In most vertebrate species a lateral floor plate (LFP) domain adjacent to the MFP has been defined. In higher vertebrates it has been shown that the LFP is located within the p3 domain, which forms V3 interneurons. It is unclear, how different cell types in this domain are organized during early embryogenesis. I have analyzed a novel homeobox gene in zebrafish, nkx2.2b, which is exclusively expressed in the LFP. Overexpression, mutant and inhibitor analyses showed that nkx2.2b is activated by Sonic hedgehog (Shh), but repressed by retinoids and the motoneuron-inducing factor Islet-1 (Isl1). I could show that in zebrafish LFP and p3 neuronal cells are located at the same level along the DV axis, but alternate along the anteroposterior (AP) axis. Moreover, these two different cell populations require different levels of HH signaling and nkx2.2 activities. This provides new insights into the structure of the vertebrate spinal cord and suggests a novel mechanism of neural patterning.
Bei einer Vielzahl neuromuskulärer und neurodegenerativer Erkrankungen spielen Fehlfunktionen der Mitochondrien eine wichtige Rolle. Da die Proteine der Atmungsketten-komplexe sowohl durch die mitochondriale DNA als auch durch das Kerngenom codiert werden, können Mutationen in beiden Genomen die Auslöser dieser Erkrankungen darstellen. Veränderungen der mitochondrialen DNA lassen sich - im Gegensatz zum Kerngenom - bisher nicht korrigieren, weshalb bei einem großen Teil der Erkrankungen nur die Symptome und nicht die Auslöser behandelt werden können. Das grundlegende Problem stellt dabei der Transport der DNA in die Mitochondrien dar. Ziel dieser Arbeit war es, mit Hilfe von physikalischen Transfektionsmethoden exogene DNA in die Mitochondrien menschlicher Kulturzellen einzubringen. Dazu wurden unterschiedliche Vektoren hergestellt, die in Mitochondrien das an die Mitochondrien angepasste grün fluoreszierende mtEGFP exprimieren sollen. Die Expressionsfähigkeit und Prozessierung dieser Konstrukte konnte in in-vitro-Assays mit einem Mitochondrienextrakt nachgewiesen werden. Bei Transfektionsversuchen mit der Gene Gun gelang es erstmals, exogene Plasmid-DNA in die Mitochondrien menschlicher Zellen einzubringen. Das durch die transfizierten Vektoren exprimierte mtEGFP konnte am Fluoreszenzmikroskop eindeutig in den Mitochondrien der Zellen lokalisiert werden. Eine Transfektion mit Hilfe magnetischer Partikel erwies sich jedoch nicht als zielführend, da die die Partikel eine Eigenfluoreszenz aufwiesen, die eine Detektion der mtEGFP-Expression verhinderten. Eine wichtige Voraussetzung für die Transfektion von Mitochondrien durch mechanische Methoden wie die Mikroinjektion ist die reversible Induktion von Megamitochondrien, da sie erst in diesem Zustand penetriert werden können. Durch eine Ansäuerung des Kulturmediums mit Natriumacetat bzw. Essigsäure konnten Mitochondrien erzeugt werden, die beinahe die Größe des Zellkerns aufwiesen und somit ideale Bedingungen für die Mikroinjektion darstellen. Bei den anschließenden Mikroinjektionsversuchen mit den hergestellten mitochondrialen Expressionsvektoren wurden wiederum Zellen mit eindeutig grün fluoreszierenden Mitochondrien gefunden. Zusammenfassend wurden im Rahmen dieser Arbeit erstmalig menschliche Mitochondrien mit exogener DNA transfiziert. Dies stellt einen grundlegenden Schritt für die Entwicklung neuer Therapieformen bei mitochondrialen Myopathien dar. Zuvor müssen die Transfektionsmethoden jedoch noch weiter optimiert werden, um eine höhere Transfektionseffizienz zu erreichen.
The fruit fly Drosophila is a prime model in circadian research, but still little is known about its circadian regulation of metabolism. Daily rhythmicity in levels of several metabolites has been found, but knowledge about hydrophobic metabolites is limited. We here compared metabolite levels including lipids between period\(^{01}\) (per\(^{01}\)) clock mutants and Canton-S wildtype (WT\(_{CS}\)) flies in an isogenic and non-isogenic background using LC–MS. In the non-isogenic background, metabo-lites with differing levels comprised essential amino acids, kynurenines, pterinates, glycero(phospho)lipids, and fatty acid esters. Notably, detectable diacylglycerols (DAG) and acylcarnitines (AC), involved in lipid metabolism, showed lower levels in per\(^{01}\) mutants. Most of these differences disappeared in the isogenic background, yet the level differences for AC as well as DAG were consistent for fly bodies. AC levels were dependent on the time of day in WTCS in phase with food consumption under LD conditions, while DAGs showed weak daily oscillations. Two short-chain ACs continued to cycle even in constant darkness. per\(^{01}\) mutants in LD showed no or very weak diel AC oscillations out of phase with feeding activity. The low levels of DAGs and ACs in per\(^{01}\) did not correlate with lower total food consumption, body mass or weight. Clock mutant flies showed higher sensitivity to starvation independent of their background-dependent activity level. Our results suggest that neither feeding, energy storage nor mobilisation is significantly affected in per\(^{01}\) mutants, but point towards impaired mitochondrial activity, supported by upregulation of the mitochondrial stress marker 4EBP in the clock mutants
Zars and co-workers were able to localize an engram of aversive olfactory memory to the mushroom bodies of Drosophila (Zars et al., 2000). In this thesis, I followed up on this finding in two ways. Inspired by Zars et al. (2000), I first focused on the whether it would also be possible to localize memory extinction.While memory extinction is well established behaviorally, little is known about the underlying circuitry and molecular mechanisms. In extension to the findings by Zars et al (2000), I show that aversive olfactory memories remain localized to a subset of mushroom body Kenyon cells for up to 3 hours. Extinction localizes to the same set of Kenyon cells. This common localization suggests a model in which unreinforced presentations of a previously learned odorant intracellularly antagonizes the signaling cascades underlying memory formation. The second part also targets memory localization, but addresses appetitive memory. I show that memories for the same olfactory cue can be established through either sugar or electric shock reinforcement. Importantly, these memories localize to the same set of neurons within the mushroom body. Thus, the question becomes apparent how the same signal can be associated with different events. It is shown that two different monoamines are specificaly necessary for formation of either of these memories, dopamine in case of electric shock and octopamine in case of sugar memory, respectively. Taking the representation of the olfactory cue within the mushroom bodies into account, the data suggest that the two memory traces are located in the same Kenyon cells, but in separate subcellular domains, one modulated by dopamine, the other by octopamine. Taken together, this study takes two further steps in the search for the engram. (1) The result that in Drosophila olfactory learning several memories are organized within the same set of Kenyon cells is in contrast to the pessimism expressed by Lashley that is might not be possible to localize an engram. (2) Beyond localization, a possibible mechanism how several engrams about the same stimulus can be localized within the same neurons might be suggested by the models of subcellular organisation, as postulated in case of appetitive and aversive memory on the one hand and acquisition and extinction of aversive memory on the other hand.
The development of ethanol tolerance is due to changes in synaptic plasticity. Since the mechanisms mediating synaptic plasticity are probably defective in the mutant hangAE10, it was a goal of the present study to find out how HANG contributes to synaptic plasticity. In particular, it was important to clarify in which neuronal process HANG plays a role. Antibody stainings against HANG revealed that the protein is localized in all neuronal nuclei of larval and adult brains; the staining is absent in hangAE10, thus confirming that this P-element insertion stock is a protein null for HANG. Detailed analysis of the subnuclear distribution of HANG showed that HANG immunoreactivity is enriched at distinct spots in the nucleus in a speckled pattern; these speckles are found at the inside of the nuclear membrane and do not colocalize with chromatin nor with the nucleolus; thus, HANG is probably involved in the stabilization, processing or export of RNAs. As synaptic plasticity can be studied in single neurons at the larval neuromuscular junction, the morphology of the synaptic terminals of hangAE10 mutants was analyzed at muscle 6/7, segment A4. These studies revealed that hangAE10 mutants display a 40 % increase in bouton number and axonal branch length; in addition, some boutons have an abnormal hourglass-like shape, suggesting that they are arrested in a semi-separated state following the initiation of bouton division. The increase in bouton number of hang mutants is mainly due to an increase in numbers of type Ib boutons. The analysis of the distribution of several synaptic markers in hang mutants did not show abnormalities. The presynaptic expression of HANG in hang mutants rescues the increase in bouton number and axonal branch length, thus proving that the phenotypes seen in the P-element insertion hangAE10 are attributable to the lack of HANG rather than to effects of the P-element marker rosy or to a secondary hit on the same chromsome during mutagensis. This finding is further supported by the fact that postsynaptic expression of HANG does not rescue the abnormal NMJ morphology of hangAE10. Alterations in cAMP levels regulate the number of boutons; since hang mutants display an increase in bouton number, the questions was whether this morphological abnormality was due to defects in cAMP signalling. To test this hypothesis, hangAE10 NMJs were compared to those of the hypomorphic allele dnc1 that has a defective cAMP cascade. Some aspects of the NMJ phenotype (e.g. the increase in bouton number and the unaltered ratio of active zones per bouton area) are similar in hangAE10 and dnc1, other differ. Expression of a UAS-dnc transgene in hangAE10 mutants does not modify the phenotype. In summary, the results of this study indicate that nuclear protein HANG might be involved in isoform-specific splicing of genes required for synaptic plasticity at the NMJ.
Genetische Inaktivierung des somatischen Cytochrom C Gens der Maus Cytochrom C wurde als ein Interaktionspartner im Apoptosom beschrieben. Ziel dieses Projektes war es, die Rolle von Cytochrom C bei der Apoptose von Nervenzellen in vivo durch genetische Inaktivierung in der Maus zu untersuchen. Die homozygote Deletion des Cytochrom C Gens führt jedoch zu einem sehr frühen Entwicklungsdefekt: Schon am 8. Embryonaltag findet man nur noch Embryonen ohne erkennbare Körperachse. Im weiteren wurden daher heterozygote Tiere untersucht, die in bestimmten Geweben, wie Gehirn und Rückenmark, eine Reduktion der Menge von Cytochrom C aufweisen. Am ersten Tag nach der Geburt konnten keine Unterschiede zwischen Tieren mit einem oder zwei Cytochrom C Genen in Bezug die Anzahl von Motoneuronen gefunden werden. Auch nach perinataler Fazialisläsion war die Rate des Zelltods bei Tieren mit heterozygoter Deletion des Cytochrom C Gens unverändert. In vitro zeigte sich jedoch eine erhöhte Resitenz von Motoneuronen gegenüber Fas-induzierter Apoptose. Bei der Analyse der Apoptose von Thymozyten zeigte sich ein Trend, der eine kleine, aber reproduzierbare Verzögerung einer späten Zelltodphase nach UV-induzierter Apoptose nahelegt. Erste Experimente deuten außerdem auf einen Effekt der Cytochrom C Gendosis auf den Verlauf einer Experimentellen Autoimmunencephalitis (EAE) hin. Charakterisierung der NFL-Cre Maus Die zelltypspezifische Genablation mit dem Cre/loxP System umgeht einige der größten Probleme der klassischen Methode der Geninaktivierung in Mäusen, indem nur in bestimmten Geweben oder Zelltypen, eventuell sogar nur ab einem bestimmten Zeitpunkt, ein Gen gezielt ausgeschaltet werden kann. Allerdings hängt das Cre/loxP System von der Verfügbarkeit von brauchbaren Cre-transgenen Mauslinien mit entsprechenden Expressionsmustern und –kinetiken ab. Wir haben eine transgene Mauslinie etabliert und analysiert, die die Cre Rekombinase unter der Kontrolle des humanen Neurofilament-L Promotors exprimiert. Das Expressionsmuster von Cre wurde in mehreren Geweben mit RT-PCR und durch Verkreuzung mit einer Reportergenmaus untersucht. Im Gehirn wurden Cre exprimierende Zelltypen mit in-situ Hybridisierung, Immunhistochemie und wiederum mit Hilfe der Reportermaus identifiziert. Dabei zeigte sich eine spezifische Cre Expression in bestimmten Neuronpopulationen wie hippocampalen Pyramidenzellen und spinalen und cranialen Motoneuronen. Unsere NFL-Cre Maus besitzt einige Eigenschaften, die bisher publizierte Cre-Linien nicht aufweisen, so z.B.eine starke Cre Expression in hippocampalen Pyramidenzellen, aber nicht in Körnerzellen des Gyrus dentatus; Expression in cortikalen Pyramidenzellen, aber keine Expression im Striatum; Expression in zerebellären Purkinje-, aber nicht Körnerzellen; sowie die Expression in spinalen und cranialen Motoneuronen, aber nicht in angrenzenden Interneuronen. Die Rolle von Stat3 für das Überleben von Motoneuronen Die Mitglieder der CNTF/LIF/Cardiotrophin Genfamilie sind potente Überlebensfaktoren für embryonale und lädierte Motoneurone sowohl in vitro als auch in vivo. Diese Faktoren binden an Rezeptorkomplexe, die gp130 und LIFR als signaltransduzierende Komponenten enthalten. Im Gegensatz zu den Rezeptoren für andere neurotrophe Faktoren, führt die Aktivierung von gp130 und LIFR zur Phosphorylierung und Aktivierung des Transkriptionsfaktors Stat3. Es war aber zu Beginn dieser Arbeiten unklar, ob die Aktivierung von Stat3 für den Überlebenseffekt der neuropoietischen Zytokine notwendig ist. Um diese Frage zu beantworten, wurde Stat3 in Motoneuronen mit Hilfe des Cre/loxP Systems konditional inaktiviert. Stat3 ist nicht für das Überleben embryonaler Motoneurone essentiell, obwohl man in vitro eine Verschiebung der Dosis-Wirkungskurve für CNTF findet. In vivo hingegen kann kein erhöhter Zelltod von Motoneuronen nachgewiesen werden. Im Gegensatz dazu, kommt es bei adulten Tieren mit Inaktivierung von Stat3 in Motoneuronen zu einem erhöhten Zelltod nach Fazialisläsion. Diese Neurone können wiederum durch die Applikation neurotropher Faktoren, einschließlich CNTF, gerettet werden. Durch semiquantitative RT-PCR kann man zeigen, daß Stat3-regulierte Gene, deren Expression nach Nervenläsion induziert wird, in Neuronen mit Inaktivierung von Stat3 weniger stark exprimiert werden. Zu diesen Genen gehören Reg-2, ein Mitogen für Schwannzellen, das von regenerierenden Neuronen exprimiert wird, und Bcl-xL, ein Gen, welches direkt in die Apoptoseregulation eingreift. Diese Daten zeigen, daß Stat3 Aktivierung eine essentielle Rolle für das Überleben nach Läsion von postnatalen Motoneuronen spielt, aber nicht während der Embryonalentwicklung. Das bedeutet, daß die Signalwege ein und desselben neurotrophen Faktors sich während der Entwicklung und reifung des Organismus verändern können.
In the mammalian host, the Trypanosoma brucei cell surface is covered with a densely packed protein coat of a single protein, the variant surface glycoprotein (VSG). The VSG is believed to shield invariant surface proteins from host antibodies but there is limited information on how far antibodies can penetrate into the VSG monolayer. Here, the VSG surface coat was probed to determine whether it acts as a barrier to binding of antibodies to the membrane proximal VSG C-terminal domain. The binding of C-terminal domain antibodies to VSG221 or VSG118 was compared with antibodies recognising the cognate whole VSGs. The C-terminal VSG domain was inaccessible to antibodies on live cells but not on fixed cells. This provides further evidence that the VSG coat acts as a barrier and protects the cell from antibodies that would otherwise bind to some of the other externally disposed proteins.
Structure and dynamics of the plasma membrane: a single-molecule study in \(Trypanosoma\) \(brucei\)

The unicellular, flagellated parasite Trypanosoma brucei is the causative agent of human African sleeping sickness and nagana in livestock. In the last decades, it has become an established eukaryotic model organism in the field of biology, as well as in the interdisciplinary field of biophysics. For instance, the dense variant surface glycoprotein (VSG) coat offers the possibility to study the dynamics of GPI-anchored proteins in the plasma membrane of living cells. The fluidity of the VSG coat is not only an interesting object of study for its own sake, but is critically important for the survival of the parasite in the mammalian host. In order to maintain the integrity of the coat, the entire VSG coat is recycled within a few minutes. This is surprisingly fast for a purely diffusive process with the flagellar pocket (FP) as the sole site for endo- and exocytosis. Previous studies characterising VSG dynamics using FRAP reported diffusion coefficients that were not sufficient to to enable fast turnover based on passive VSG randomisation on the trypanosome surface.
In this thesis, live-cell single-molecule fluorescence microscopy (SMFM) was employed to elucidate whether VSG diffusion coefficients were priorly underestimated or whether directed forces could be involved to bias VSGs towards the entrance of the FP. Embedding the highly motile trypanosomes in thermo-stable hydrogels facilitated the investigation of VSG dynamics on living trypanosomes at the mammalian host's temperature of 37°C. To allow for a spatial correlation of the VSG dynamics to the FP entrance, a cell line was employed harbouring a fluorescently labelled structure as a reference. Sequential two-colour SMFM was then established to allow for recording and registration of the dynamic and static single-molecule information.
In order to characterise VSG dynamics, an algorithm to obtain reliable information from short trajectories was adapted (shortTrAn). It allowed for the quantification of the local dynamics in two distinct scenarios: diffusion and directed motion. The adaptation of the algorithm to the VSG data sets required the introduction of an additional projection filter. The algorithm was further extended to take into account the localisation errors inherent to single-particle tracking. The results of the quantification of diffusion and directed motion were presented in maps of the trypanosome surface, including an outline generated from a super-resolved static structure as a reference. Information on diffusion was displayed in one map, an ellipse plot. The colour code represented the local diffusion coefficient, while the shape of the ellipses provided an indication of the diffusion behaviour (aniso- or isotropic diffusion). The eccentricity of the ellipses was used to quantify deviations from isotropic diffusion. Information on directed motion was shown in three maps: A velocity map, representing the amplitude of the local velocities in a colour code. A quiver plot, illustrating the orientation of directed motion, and a third map which indicated the relative standard error of the local velocities colour-coded. Finally, a guideline based on random walk simulations was used to identify which of the two motion scenarios dominated locally. Application of the guideline to the VSG dynamics analysed by shortTrAn yielded supermaps that showed the locally dominant motion mode colour-coded.
I found that VSG dynamics are dominated by diffusion, but several times faster than previously determined. The diffusion behaviour was additionally characterised by spatial heterogeneity. Moreover, isolated regions exhibiting the characteristics of round and elongated traps were observed on the cell surface. Additionally, VSG dynamics were studied with respect to the entrance of the FP. VSG dynamics in this region displayed similar characteristics compared to the remainder of the cell surface and forces biasing VSGs into the FP were not found.
Furthermore, I investigated a potential interference of the attachment of the cytoskeleton to the plasma membrane with the dynamics of VSGs which are anchored to the outer leaflet of the membrane. Preliminary experiments were conducted on osmotically swollen trypanosomes and trypanosomes depleted for a microtubule-associated protein anchoring the subpellicular microtubule cytoskeleton to the plasma membrane. The measurements revealed a trend that detachment of the cytoskeleton could be associated with a reduction in the VSG diffusion coefficient and a loss of elongated traps. The latter could be an indication that these isolated regions were caused by underlying structures associated with the cytoskeleton.
The measurements on cells with an intact cytoskeleton were complemented by random walk simulations of VSG dynamics with the newly determined diffusion coefficient on long time scales not accessible in experiments. Simulations showed that passive VSG randomisation is fast enough to allow for a turnover of the full VSG coat within a few minutes. According to an estimate based on the known rate of endocytosis and the newly determined VSG diffusion coefficient, the majority of exocytosed VSGs could escape from the FP to the cell surface without being immediately re-endocytosed.
Proteine bestehen aus einer spezifischen Sequenz verschiedener Aminosäuren, die ihre charakteristische Funktion bestimmt. Die große Variabilität an Aminosäuresequenzen ermöglichte die Evolution einer nahezu unbegrenzten Anzahl an Proteinen. Meistens nehmen diese Schlüsselpositionen ein, von robusten Baustoffen bis hin zu molekularen Maschinen. Daher kann eine Fehlfunktion gravierende Auswirkungen auf das Leben haben, z.B. Krankheiten wie Alzheimer oder Epilepsi. Um die Funktionen und Fehlfunktionen zu verstehen, ist eine umfassende Kenntnis der Proteinfaltung, der Protein-Protein Assoziation, sowie den Dynamiken innerhalb von Proteinen erforderlich. Diese Vorgänge wurden in dieser Arbeit an drei isolierten Proteindomänen durch die Anwendung der Fluoreszenzlöschmechanismen der H-Dimerbildung und des photoinduzierten Elektronentransfers untersucht.
Der entfaltete Zustand der Bindungsdomäne BBL, das Teil des 2-oxo-acid Dehydrogenasekomplexes ist, wurde unter physiologischen Bedingungen mit Zirkulardichroismus (CD) und einer Kombination aus photoinduziertem Elektronentransfer und Fluoreszenzkorrelationsspektroskopie analysiert. Beide Methoden zeigten übereinstimmend anhand von 20 in BBL einzeln eingefügten konservativen Punktmutationen, dass Seitenketteninteraktionen keine Auswirkungen auf die Sekundärstruktur des denaturierten Zustandes, den Ausgangspunkt der Faltung, haben. Mit Hilfe der Dekonvolation der CD-Spektren wurde zudem gezeigt, dass die Reststruktur im denaturierten Zustand der helikalen Proteindomäne von β-Strängen und β-Kehren dominiert wird, die eine entscheidende Funktion bei der Faltung in den nativen Zustand haben könnten.
Die N-terminale Domäne (NTD), der für die Materialforschung hochinteressanten Spinnen-seidenfaser, ist für die Polymerisation des Spinnenseidenfadens auf den pH-Wechsel von pH 7 auf pH 6 hin verantwortlich. Dieser für die Proteinfunktion wichtige Prozess wurde durch die Einbringung eines extrinsischen Fluoreszenzschalters, basierend auf der H-Dimerbildung, mit der Stopped-Flow-Technik untersucht. Es wurde gezeigt, dass die NTDs

mit einer Rate von 3 x 10^8 M-1 s-1 assoziieren und somit nahezu das Geschwindigkeitslimit der Protein-Protein Assoziation erreicht wird. Zwei geladenen Seitenketten, der D39 und D40, kommt eine entscheidende Funktion in dem Prozess zu, da eine Mutation dieser die Assoziation verhindert. Des Weiteren wurde gezeigt, dass sich die NTD auf eine Erhöhung der Ionenstärke entgegengesetzt zu anderen Proteinen verhält: die Dissoziation wird beschleunigt, die Assoziation nicht beeinflusst. Gleiches Verhalten wurde auf den einzelnen Austausch der übrigen protonierbaren Aminosäureseitenketten hin beobachtet, ausgenommen die Mutation der E119, welche die Dissoziation verlangsamt. Daher scheint der makromolekulare Dipol, der auf Grund der Ladungsverteilung in der NTD entsteht, die Assoziation maßgeblich zu beeinflussen.
Glutamatrezeptoren sind an der schnellen synaptischen Signalweiterleitung im Nervensys-tem von Vertebraten beteiligt. Die Konformationen der Ligandenbindungsdomäne (LBD) haben dabei entscheidende Auswirkungen auf die Funktion des Gesamtrezeptors. Diese wurden mit einer Kombination aus photoinduziertem Elektronentransfer und Fluoreszenzkorrelationsspektroskopie untersucht. Mit dieser Methode wurde ein dynamisches Bild der gebundenen sowie ungebundenen Form der AMPA-spezifischen Glutamatrezeptor 2-LBD gezeigt. Es wurde zudem gezeigt, dass sich die Dynamiken in Abhängigkeit der Bindung von den Agonisten Glutamat und AMPA, dem partiellen Agonisten Kainate oder Cyclothiazid (CTZ), welches eine Dimerisierung der LBDs bewirkt, unterschiedlich verändern. Dies könnte eine Auswirkung auf die Funktion der Rezeptoren haben.
Die Anwendung der Fluoreszenzlöschmechanismen der H-Dimerbildung und des photoinduzierten Elektronentransfers in dieser Arbeit hat gezeigt, dass diese die Möglichkeit bieten, unterschiedlichste Fragestellungen zu beantworten und so Einblicke in dynamische Funktionsweisen von Proteinen eröffnen. Kombiniert mit etablierten Fluoreszenzmethoden ist es so möglich quantitativ Kinetiken auf unterschiedlichen Zeitskalen zu untersuchen.
Sequence Logos and its variants are the most commonly used method for visualization of multiple sequence alignments (MSAs) and sequence motifs. They provide consensus-based summaries of the sequences in the alignment. Consequently, individual sequences cannot be identified in the visualization and covariant sites are not easily discernible. We recently proposed Sequence Bundles, a motif visualization technique that maintains a one-to-one relationship between sequences and their graphical representation and visualizes covariant sites. We here present Alvis, an open-source platform for the joint explorative analysis of MSAs and phylogenetic trees, employing Sequence Bundles as its main visualization method. Alvis combines the power of the visualization method with an interactive toolkit allowing detection of covariant sites, annotation of trees with synapomorphies and homoplasies, and motif detection. It also offers numerical analysis functionality, such as dimension reduction and classification. Alvis is user-friendly, highly customizable and can export results in publication-quality figures. It is available as a full-featured standalone version (http://www.bitbucket.org/rfs/alvis) and its Sequence Bundles visualization module is further available as a web application (http://science-practice.com/projects/sequence-bundles).
Im gleichen Maße wie informatisches Wissen mehr und mehr in den wissenschaftlichen Alltag aller Lebenswissenschaften Einzug gehalten hat, hat sich der Schwerpunkt bioinformatischer Forschung in stärker mathematisch und informatisch-orientierte Themengebiete verschoben. Bioinformatik heute ist mehr als die computergestützte Verarbeitung großer Mengen an biologischen Daten, sondern hat einen entscheidenden Fokus auf der Modellierung komplexer biologischer Systeme. Zur Anwendung kommen hierbei insbesondere Theorien aus dem Bereich der Stochastik und Statistik, des maschinellen Lernens und der theoretischen Informatik. In der vorliegenden Dissertation beschreibe ich in Fallstudien die systematische Modellierung biologischer Systeme aus einem informatisch - mathematischen Standpunkt unter Anwendung von Verfahren aus den genannten Teilbereichen und auf unterschiedlichen Ebenen biologischer Abstraktion. Ausgehend von der Sequenzinformation über Transkriptom, Metabolom und deren regulatorischer Interaktion hin zur Modellierung von Populationseffekten werden hierbei aktuelle biologische Fragestellungen mit mathematisch - informatischen Modellen und einer Vielzahl experimenteller Daten kombiniert. Ein besonderer Augenmerk liegt dabei auf dem Vorgang der Modellierung und des Modellbegriffs als solchem im Rahmen moderner bioinformatischer Forschung. Im Detail umfassen die Projekte (mehrere Publikationen) die Entwicklung eines neuen Ansatzes zur Einbettung und Visualisierung von Multiplen Sequenz- und Sequenz-Strukturalignments, illustriert am Beispiel eines Hemagglutininalignments unterschiedlicher H5N1 Varianten, sowie die Modellierung des Transkriptoms von A. thaliana, bei welchem mit Hilfe einer kernelisierten nicht-parametrischen Metaanalyse neue, an der Infektionsabwehr beteiligten, Gene ausfindig gemacht werden konnten. Desweiteren ist uns mit Hilfe unserer Software YANAsquare eine detaillierte Untersuchung des Metabolismus von L. monocytogenes unter Aktivierung des Transkriptionsfaktors prfA gelungen, dessen Vorhersagen durch experimentelle 13C Isotopologstudien belegt werden konnten. In einem Anschlußprojekt war der Zusammenhang zwischen Regulation des Metabolismus durch Regulation der Genexpression und der Fluxverteilung des metabolischen Steady- State-Netzwerks das Ziel. Die Modellierung eines komplexen organismischen Phänotyps, der Zellgrößenentwicklung der Diatomee Pseudo-nitzschia delicatissima, schließt die Untersuchungen ab.
The human recombination activating gene 1 (RAGl) has previously been mapped to chromosomes 14q and 11 p. Here we confirm the chromosome 11 assignment by two independent approaches: autoradiographic and fluorescence in situ hybridization to metaphase spreads and analysis of human-hamster somatic cell hybrid DNA by the polymerase chain reaction (PCR) and Southern blotting. Our results unequivocally localize RAG1 to llp13.
Cellular growth is a fundamental process of life and must be precisely controlled in multicellular organisms. Growth is crucially controlled by the number of functional ribosomes available in cells. The production of new ribosomes depends critically on the activity of RNA polymerase (RNAP) II in addition to the activity of RNAP I and III, which produce ribosomal RNAs. Indeed, the expression of both, ribosomal proteins and proteins required for ribosome assembly (ribosomal biogenesis factors), is considered rate-limiting for ribosome synthesis. Here, we used genetic screening to identify novel transcriptional regulators of cell growth genes by fusing promoters from a ribosomal protein gene (Rpl18) and from a ribosomal biogenesis factor (Fbl) with fluorescent protein genes (RFP, GFP) as reporters. Subsequently, both reporters were stably integrated into immortalized mouse fibroblasts, which were then transduced with a genome-wide sgRNA-CRISPR knockout library. Subsequently, cells with altered reporter activity were isolated by FACS and the causative sgRNAs were identified. Interestingly, we identified two novel regulators of growth genes. Firstly, the exon junction complex protein RBM8A controls transcript levels of the intronless reporters used here. By acute depletion of RBM8A protein using the auxin degron system combined with the genome-wide analysis of nascent transcription, we showed that RBM8A is an important global regulator of ribosomal protein transcripts. Secondly, we unexpectedly observed that the glycolytic enzyme aldolase A (ALDOA) regulates the expression of ribosomal biogenesis factors. Consistent with published observations that a fraction of this protein is located in the nucleus, this may be a mechanism linking transcription of growth genes to metabolic processes and possibly to metabolite availability.
Cellular growth and proliferation are among the most important processes for cells and
organisms. One of the major determinants of these processes is the amount of proteins
and consequently also the amount of ribosomes. Their synthesis involves several hundred
proteins and four different ribosomal RNA species, is highly coordinated and very
energy-demanding. However, the molecular mechanims of transcriptional regulation of
the protein-coding genes involved, is only poorly understood in mammals.
In this thesis, unbiased genome-wide knockout reporter screens were performed, aiming
to identify previously unknown transcriptional regulators of ribosome biogenesis
factors (RiBis), which are important for the assembly and maturation of ribosomes,
and ribosomal proteins (RPs), which are ribosomal components themself. With that
approach and follow-up (validation) experiments, ALDOA and RBM8A among others,
could be identified as regulators of ribosome biogenesis.
Depletion of the glycolytic enzyme ALDOA led to a downregulation of RiBi- and RPpromoter
driven reporters on protein and transcript level, as well as to a downregulation
of ribosome biogenesis gene transcripts and of mRNAs of other genes important for
proliferation.
Reducing the amount of the exon junction complex protein RBM8A, led to a more prominent
downregulation of one of the fluorescent reporters, but this regulation was independent
of the promoter driving the expression of the reporter. However, acute protein
depletion experiments in combination with nascent RNA sequencing (4sU-Seq)
revealed, that mainly cytosolic ribosomal proteins (CRPs) were downregulated upon
acute RBM8A withdrawal. ChIP experiments showed RBM8A binding to promoters of
RP genes, but also to other chromatin regions. Total POL II or elongating and initiating
POL II levels were not altered upon acute RBM8A depletion.
These data provide a starting point for further research on the mechanisms of transcriptional
regulation of RP and RiBi genes in mammals.
Developmental delay or mental retardation is a frequent component of multi-system anomaly syndromes associated with chromosomal deletions. Isolation of genes involved in the mental dysfunction in these disorders should define loci important in brain formation or function. We have identified a highly conserved locus in the distal part of 11 p 13 that is prominently expressed in fetal brain. Minimal expression is observed in a number of other fetal tissues. The gene maps distal to PAX-6 but proximal to the loci for brain-derived neurotrophic factor (BDNF) and the beta subunit of follicle stimulating hormone (FSHB), within a region previously implicated in the mental retardation component of some WAGR syndrome patients. Within fetal brain, the corresponding transcript is prominent in frontal, motor and primary visual cortex as weil as in the caudate-putamen. The characteristics of this gene, including the striking evolutionary conservation at the locus, suggest that the encoded protein may function in brain development.

Pulse-labelling experiments with growing Neurospora crassa revealed that the polypeptides composing the protein moiety of a cytochrome oxidase preparation are derived from at least four independent pools of precursor polypeptides. The pool sizes range from 2 ° f 0 to 25 °/0 of the amount of the corresponding polypeptide present in cytochrome oxidase. The smallest pool is assigned to a polypeptide of mitochondrial origm. Serial pools were found for one of the polypeptides.
African trypanosomes cause sleeping sickness in humans and nagana in cattle. These unicellular parasites are transmitted by the bloodsucking tsetse fly. In the mammalian host’s circulation, proliferating slender stage cells differentiate into cell cycle-arrested stumpy stage cells when they reach high population densities. This stage transition is thought to fulfil two main functions: first, it auto-regulates the parasite load in the host; second, the stumpy stage is regarded as the only stage capable of successful vector transmission. Here, we show that proliferating slender stage trypanosomes express the mRNA and protein of a known stumpy stage marker, complete the complex life cycle in the fly as successfully as the stumpy stage, and require only a single parasite for productive infection. These findings suggest a reassessment of the traditional view of the trypanosome life cycle. They may also provide a solution to a long-lasting paradox, namely the successful transmission of parasites in chronic infections, despite low parasitemia.
The highly motile and versatile protozoan pathogen Trypanosoma brucei undergoes a complex life cycle in the tsetse fly. Here we introduce the host insect as an expedient model environment for microswimmer research, as it allows examination of microbial motion within a diversified, secluded and yet microscopically tractable space. During their week-long journey through the different microenvironments of the fly´s interior organs, the incessantly swimming trypanosomes cross various barriers and confined surroundings, with concurrently occurring major changes of parasite cell architecture. Multicolour light sheet fluorescence microscopy provided information about tsetse tissue topology with unprecedented resolution and allowed the first 3D analysis of the infection process. High-speed fluorescence microscopy illuminated the versatile behaviour of trypanosome developmental stages, ranging from solitary motion and near-wall swimming to collective motility in synchronised swarms and in confinement. We correlate the microenvironments and trypanosome morphologies to high-speed motility data, which paves the way for cross-disciplinary microswimmer research in a naturally evolved environment.
Analysis of \(Trypanosoma\) \(brucei\) motility and the infection process in the tsetse fly vector

African trypanosomes are protist pathogens that are infective for a wide spectrum of mammalian hosts. Motility has been shown to be essential for their survival and represents an important virulence factor. Trypanosoma brucei is transmitted by the bite of the bloodsucking tsetse fly, the only vector for these parasites. The voyage through the fly is complex and requires several migration, proliferation and differentiation steps, which take place in a defined order and in specific fly tissues.
The first part of this doctoral thesis deals with the establishment of the trypanosome tsetse system as a new model for microswimmer analysis. There is an increasing interdisciplinary interest in microbial motility, but a lack of accessible model systems. Therefore, this work introduces the first enclosed in vivo host parasite system that is suitable for analysis of diverse microswimmer types in specific microenvironments. Several methods were used and adapted to gain unprecedented insights into trypanosome motion, the fly´s interior architecture and the physical interaction between host and parasite. This work provides a detailed overview on trypanosome motile behavior as a function of development in diverse host surroundings. In additional, the potential use of artificial environments is shown. This can be used to partly abstract the complex fly architecture and analyze trypanosome motion in defined nature inspired geometries.
In the second part of the thesis, the infection of the tsetse fly is under investigation. Two different trypanosome forms exist in the blood: proliferative slender cells and cell cycle arrested stumpy cells. Previous literature states that stumpy cells are pre adapted to survive inside the fly, whereas slender cells die shortly after ingestion. However, infection experiments in our laboratory showed that slender cells were also potentially infective. During this work, infections were set up so as to minimize the possibility of stumpy cells being ingested, corroborating the observation that slender cells are able to infect flies. Using live cell microscopy and fluorescent reporter cell lines, a comparative analysis of the early development following infection with either slender or stumpy cells was performed. The experiments showed, for the first time, the survival of slender trypanosomes and their direct differentiation to the procyclic midgut stage, contradicting the current view in the field of research. Therefore, we can shift perspectives in trypanosome biology by proposing a revised life cycle model of T. brucei, where both bloodstream stages are infective for the vector.
Fanconi anemia (FA) is an autosomal recessive or X-chromosomal inherited disorder, which is not only phenotypically but also genotypically very heterogeneous. While its hallmark feature is progressive bone marrow failure, many yet not all patients suffer additionally from typical congenital malformations like radial ray defects and growth retardation. In young adulthood the cumulative risk for developing hematological or other malignancies is compared to the general population several hundred-fold increased. The underlying molecular defect is the deficiency of DNA interstrand crosslink (ICL) repair. ICLs are deleterious lesions, which interfere with crucial cellular processes like transcription and replication and thereby can lead to malignant transformation, premature senescence or cell death. To overcome this threat evolution developed a highly complex network of interacting DNA repair pathways, which is conserved completely only in vertebrates. The so called FA/BRCA DNA damage response pathway is able to recognize ICLs on stalled replication forks and promotes their repair through homologous recombination (HR). Today we know 15 FA genes (FANCA, -B, -C, -D1, -D2, -E, -F, -G, -I, -J, -L, -M, -N, -O and -P) whose products are involved in this pathway. Although more than 80% of FA patients carry biallelic mutations in either FANCA, FANCC or FANCG, there are still some who cannot be assigned to any of the known complementation groups. This work aimed to indentify the di¬sease causing mutations in a cohort of those unassigned patients. Initial screens of the candidate genes FAN1, MHF1 and MHF2 did not reveal any pathogenic alterations. Moreover, FAN1 could be excluded as FA candidate gene because patients carrying a homozygous microdeletion including the FAN1 locus did not show a phenotype comparable to FA patients. In the case of MHF1 and MHF2 the reason for the negative screening result is not clear. Mutation carriers might be rare or, regarding the diverse and also FA pathway independent protein functions, phenotypically not comparable to FA patients. Nevertheless, this study contri¬buted to the identification and characterization of the most recent members of the FA pathway - RAD51C (FANCO), SLX4 (FANCP) and XPF (FANCQ). FANCO is one of the RAD51 paralogs and is involved in crucial steps of HR. But since the only reported FA-O patient has so far not developed any hematological anomalies, FANCO is tentatively designated as gene underlying an FA-like disorder. In contrast, patients carrying biallelic mutations in FANCP do not only show hematological anomalies, but as well congenital malformations typical for FA. The distinct role of FANCP in the FA pathway could not be determined, but it is most likely the coordination of structure-specific nucleases during ICL excision. One of these nucleases is the heterodimer XPF/ERCC1. XPF is probably disease causing in the complementation group FA-Q and is the first FA gene, which was identified by Next Generation Sequencing (NGS). Extraordinarily is that mutations in this gene had previously been reported to cause two other disorders, xeroderma pigmentosum and segmental progeria. Despite some overlaps, it was shown that the divergent phenotypes could clearly be distinguished and are caused by distinct functional defects of XPF. Additionally, this work aimed to improve and accelerate the genotyping process of FA patients in general. Therefore, classical approaches should be complemented or fully replaced by approa¬ches using NGS. Massively parallel sequencing of the whole exome proved to be most appro¬priate and the establishment of an FA-specific analysis pipeline facilitated improved molecular diagnostics by combining complementation group assignment and mutation analysis in one step. Consequently two NGS studies revealed the pathogenic defect in several previously unassigned FA patients and thereby added another patient to one of the most recent subtypes, FA-P. In summary, this work contributed not only to further completion of the FA/BRCA DNA repair network by adding three novel genes, it also showed that classical molecular approaches for re¬search as well as for diagnostics could be replaced by NGS.
Die Expression der Hämatopoetischen Progenitor Kinase 1 (HPK1), einem Mitglied der Familie der „Germinal Centre“ Kinasen, ist im adulten Organismus auf die Zellen des hämatopoetischen Systems beschränkt. Die HPK1 wurde ursprünglich als ein Aktivator des JNK-Signalübertragungsweges beschrieben [Hu et al., 1996; Kiefer et al., 1996], und kürzlich wurde eine transiente Aktivierung der HPK1 nach TZR-Stimulation nachgewiesen. Auch wurde eine Assoziation der HPK1 mit dem Linker aktivierter T-Zellen (LAT) und den Adaptorproteinen Nck, Crk, Gads, Grb2, Grap, CrkL sowie SLP-76 gezeigt. Für die Aktivierung der nach TZR-Stimulation in den Lipid-Rafts lokalisierten HPK1 sind sowohl Lck als auch ZAP-70 notwendig [Liou et al., 2000; Liu et al., 2000a; Ling et al., 2001]. Diese Daten legen eine mögliche Funktion von HPK1 bei der TZR-vermittelten Signalübertragung nahe. Trotzdem konnte bisher eine physiologische Rolle der HPK1 im Rahmen der Immunrezeptor-Signalübertragung nicht nachgewiesen werden. In der vorliegenden Arbeit wird dargestellt, dass eine wichtige Funktion der HPK1 in T-Zellen nach TZR-Stimulation, die durch die Förderung des Aktivierungs-induzierten Zelltodes (AICD) vermittelt wird, in der Kontrolle der Termination der Immunantwort und damit Homöostase des Immunsystems besteht. Dies wurde durch retrovirale Überexpression der wildtypischen (wt) HPK1 in murinen CD4+ T-Zellen nachgewiesen, in denen die HPK1 zu einem Anstieg der spontanen und antiCD3-vermittelten Apoptose sowie zu einer gesteigerten Expression des Fas-Liganden (FasL oder auch CD95L) führte. Die Expression einer HPK1-„antisense“ (AS)-RNA in CD4+ T-Zellen bewirkte dagegen eine schwache, jedoch signifikant nachweisbare Hemmung der Apoptose und FasL-Expression. Die Apoptose-Hemmung durch die HPK1-AS-RNA war besonders stark in H2O2-stimulierten EL-4 T-Zellen ausgeprägt, in denen die Überexpression der wt HPK1 den durch reaktive Sauerstoffmetabolite (ROS) induzierten Zelltod verstärkte. Aus diesen Daten folgt, dass die HPK1 die T-Zell-Apoptose reguliert. In H2O2-stimulierten EL-4 T-Zellen führt die HPK1-Expression zu einer verstärkten und anhaltenden Aktivierung der c-Jun N-terminalen Kinase (JNK), die wahrscheinlich an der HPK1-vermittelten Apoptoseinduktion beteiligt ist. Unter den gleichen Bedingungen konnte eine schnelle Spaltung der HPK1 beobachtet werden. Die Überexpression der N- oder C-terminalen Spaltprodukte in CD4+ T-Zellen führte - wie die der Gesamt-HPK1 - zu einem Anstieg des AICD. In Übereinstimmung mit publizierten Daten konnten wir eine Hemmung der NFkB-Aktivität durch das C-terminale HPK1-Peptid nachweisen, das die IkBalpha-Degradation inhibiert. Die erzielten Ergebnisse führten uns in ihrer Gesamtheit zu folgendem Modell: während der Initiationsphase der T-Zell-Stimulierung werden nach schneller, transienter HPK1-Aktivierung pro- und anti-apoptotische Signale durch den JNK- und NFkB-Signalübertragungsweg vermittelt. Durch die Akkumulation der C-terminalen HPK1-Spaltprodukte kommt es später zur Inhibierung der NFkB-Aktivität und damit zu einer Verschiebung des Gleichgewichts zwischen den Überlebens- und Apoptose-stimulierenden Signalen zugunsten des AICD. Allerdings gibt es sicherlich weitere Faktoren und Signalwege, die an der HPK1-vermittelten Kontrolle der T-Zell-Apoptose beteiligt sind und von deren Untersuchung ein detaillierteres Verständnis der HPK1-Physiologie erwartet wird. Die Nukleären Faktoren aktivierter T-Zellen (NFAT´s) gehören zu einer Familie von Transkriptionsfaktoren, denen eine konservierte, ca. 300 Aminosäuren (aa) große DNA-Bindedomäne und eine Calcineurin-Bindedomäne gemeinsam ist. NFATc (auch NFATc1 oder NFAT2 genannt) und NFATp (NFATc2 oder NFAT1) werden in peripheren T-Zellen stark exprimiert und kontrollieren deren Effektorfunktionen u.a. über die Expression von IL-2, IL-3, IL-4, IL-5, IFNgamma und weiterer Lymphokine. Weitere von den NFAT´s kontrollierte Gene sind p21WAF1, der CD40L und der CD95L. Somit scheinen die NFAT´s bei der Zellzyklus-Kontrolle und beim AICD von T-Lymphozyten eine wichtige Rolle zu spielen. Daten unseres Labors zeigten, dass die T-Zell-Aktivierung zu einer massiven Induktion der kurzen Isoform A von NFATc innerhalb von 3-4 h führt [Chuvpilo et al., 1999b], noch vor dem Start des AICD. Dies ließ vermuten, dass sich die biologische Funktion von NFATc/A durch das Fehlen des C-terminalen Peptids von ca. 245 aa, das in allen anderen NFAT-Proteinen einschließlich der längeren Isoform NFATc/C vorhanden ist, unterscheidet. Deshalb sollte in der vorliegenden Arbeit die Induktion und Funktion von NFATc/A in murinen T-Lymphozyten untersucht werden. Es konnte gezeigt werden, dass die Infektion primärer CD4+ T-Lymphozyten mit NFATc/A-exprimierenden rekombinanten Retroviren, im Gegensatz zu der mit NFATc/C- oder NFATp-exprimierenden Retroviren, den AICD unbeeinflusst lässt. Dies deutet darauf hin, dass es durch die massive NFATc/A-Synthese nach Effektor-T-Zell-Aktivierung zur Induktion von Effektor-Funktionen kommt, ohne dass dabei die T-Zell-Apoptose beschleunigt wird. Im Gegensatz dazu üben die langen NFAT-Faktoren wie NFATc/C und NFATp eine pro-apoptotische Wirkung aus.
Background
Phytoplankton communities are often used as a marker for the determination of fresh water quality. The routine analysis, however, is very time consuming and expensive as it is carried out manually by trained personnel. The goal of this work is to develop a system for an automated analysis.
Results
A novel open source system for the automated recognition of phytoplankton by the use of microscopy and image analysis was developed. It integrates the segmentation of the organisms from the background, the calculation of a large range of features, and a neural network for the classification of imaged organisms into different groups of plankton taxa. The analysis of samples containing 10 different taxa showed an average recognition rate of 94.7% and an average error rate of 5.5%. The presented system has a flexible framework which easily allows expanding it to include additional taxa in the future.
Conclusions
The implemented automated microscopy and the new open source image analysis system - PlanktoVision - showed classification results that were comparable or better than existing systems and the exclusion of non-plankton particles could be greatly improved. The software package is published as free software and is available to anyone to help make the analysis of water quality more reproducible and cost effective.
Zentrales Ziel dieser Arbeit war es, Methoden der Mikroskopie, Bildverarbeitung und Bilderkennung für die Charakterisierungen verschiedener Phyotplankter zu nutzen, um deren Analyse zu verbessern und zu vereinfachen.
Der erste Schwerpunkt der Arbeit lag auf der Analyse von Phytoplanktongemeinschaften, die im Rahmen der Überprüfung der Süßwasserqualität als Marker dienen. Die konventionelle Analyse ist dabei sehr aufwendig, da diese noch immer vollständig von Hand durchgeführt wird und hierfür speziell ausgebildetes Personal eingesetzt werden muss. Ziel war es, ein System zur automatischen Erkennung aufzubauen, um die Analyse vereinfachen zu können. Mit Hilfe von automatischer Mikroskopie war es möglich Plankter unterschiedlicher Ausdehnung durch die Integration mehrerer Schärfeebenen besser in einem Bild aufzunehmen. Weiterhin wurden verschiedene Fluoreszenzeigenschaften in die Analyse integriert. Mit einem für ImageJ erstellten Plugin können Organismen vom Hintergrund der Aufnahmen abgetrennt und eine Vielzahl von Merkmalen berechnet werden. Über das Training von neuralen Netzen wird die Unterscheidung von verschieden Gruppen von Planktontaxa möglich. Zudem können weitere Taxa einfach in die Analyse integriert und die Erkennung erweitert werden. Die erste Analyse von Mischproben, bestehend aus 10 verschiedenen Taxa, zeigte dabei eine durchschnittliche Erkennungsrate von 94.7% und eine durchschnittliche Falsch-Positiv Rate von 5.5%. Im Vergleich mit bestehenden Systemen konnte die Erkennungsrate verbessert und die Falsch Positiv Rate deutlich gesenkt werde. Bei einer Erweiterung des Datensatzes auf 22 Taxa wurde darauf geachtet, Arten zu verwenden, die verschiedene Stadien in ihrem Wachstum durchlaufen oder höhere Ähnlichkeiten zu den bereits vorhandenen Arten aufweisen, um evtl. Schwachstellen des Systemes erkennen zu können. Hier ergab sich eine gute Erkennungsrate (86.8%), bei der der Ausschluss von nicht-planktonischen Partikeln (11.9%) weiterhin verbessert war. Der Vergleich mit weiteren Klassifikationsverfahren zeigte, dass neuronale Netze anderen Verfahren bei dieser Problemstellung überlegen sind. Ähnlich gute Klassifikationsraten konnten durch Support Vektor Maschinen erzielt werden. Allerdings waren diese bei der Unterscheidung von unbekannten Partikeln dem neuralen Netz deutlich unterlegen.
Der zweite Abschnitt stellt die Entwicklung einer einfachen Methode zur Viabilitätsanalyse von Cyanobakterien, bei der keine weitere Behandlung der Proben notwendig ist, dar. Dabei wird die rote Chlorophyll - Autofluoreszenz als Marker für lebende Zellen und eine grüne unspezifische Fluoreszenz als Marker für tote Zellen genutzt. Der Assay wurde mit dem Modellorganismus Synechocystis sp. PCC 6803 etabliert und validiert. Die Auswahl eines geeigeneten Filtersets ermöglicht es beide Signale gleichzeitig anzuregen und zu beobachten und somit direkt zwischen lebendenden und toten Zellen zu unterscheiden. Die Ergebnisse zur Etablierung des Assays konnten durch Ausplattieren, Chlorophyllbestimmung und Bestimmung des Absorbtionsspektrums bestätigt werden. Durch den Einsatz von automatisierter Mikroskopie und einem neu erstellten ImageJ Plugin wurde eine sehr genaue und schnelle Analyse der Proben möglich. Der Einsatz beim Monitoring einer mutagenisierten Kultur zur Erhöhung der Temperaturtoleranz ermöglichte genaue und zeitnahe Einblicke in den Zustand der Kultur. Weitere Ergebnisse weisen darauf hin, dass die Kombination mit Absorptionsspektren es ermöglichen können bessere Einblicke in die Vitalität der Kultur zu erhalten.
Background
The actin cytoskeleton is essential for many physiological processes of eukaryotic cells. The emergence of new actin fibers is initiated by actin nucleators. Whereas most of them are evolutionary old, the cordon-bleu actin nucleator is classified as vertebrate specific.
Findings
Using sensitive methods for sequence similarity detection, we identified homologs of cordon-bleu not only in non-vertebrate chordates but also in arthropods, molluscs, annelids and platyhelminthes. These genes contain only a single WH2 domain and therefore resemble more the vertebrate cordon-bleu related 1 protein than the three WH2 domain containing cordon-bleu. Furthermore, we identified a homolog of the N-terminal, ubiquitin like, cobl domain of cordon-bleu in the cnidarian Nematostella vectensis.
Conclusion
Our results suggest that the ur-form of the cordon-bleu protein family evolved already with the emergence of the bilateria by the combination of existing cobl and WH2 domains. Following a vertebrate specific gene-duplication, one copy gained two additional WH2 domains leading to the actin nucleating cordon-bleu. The function of the ur-form of the cordon-bleu protein family is so far unknown. The identification of a homolog in the model organism Drosophila melanogaster could facilitate its experimental characterization.
Morphemes are the smallest meaningful parts of words and therefore represent a natural unit to study the evolution of words. To analyze the influence of language change on morphemes, we performed a large scale analysis of German and English vocabulary covering the last 200 years. Using a network approach from bioinformatics, we examined the historical dynamics of morphemes, the fixation of new morphemes and the emergence of words containing existing morphemes. We found that these processes are driven mainly by the number of different direct neighbors of a morpheme in words (connectivity, an equivalent to family size or type frequency) and not its frequency of usage (equivalent to token frequency). This contrasts words, whose survival is determined by their frequency of usage. We therefore identified features of morphemes which are not dictated by the statistical properties of words. As morphemes are also relevant for the mental representation of words, this result might enable establishing a link between an individual’s perception of language and historical language change.
Background
Information about genes, transcripts and proteins is spread over a wide variety of databases. Different tools have been developed using these databases to identify biological signals in gene lists from large scale analysis. Mostly, they search for enrichments of specific features. But, these tools do not allow an explorative walk through different views and to change the gene lists according to newly upcoming stories.
Results
To fill this niche, we have developed ISAAC, the InterSpecies Analysing Application using Containers. The central idea of this web based tool is to enable the analysis of sets of genes, transcripts and proteins under different biological viewpoints and to interactively modify these sets at any point of the analysis. Detailed history and snapshot information allows tracing each action. Furthermore, one can easily switch back to previous states and perform new analyses. Currently, sets can be viewed in the context of genomes, protein functions, protein interactions, pathways, regulation, diseases and drugs. Additionally, users can switch between species with an automatic, orthology based translation of existing gene sets. As todays research usually is performed in larger teams and consortia, ISAAC provides group based functionalities. Here, sets as well as results of analyses can be exchanged between members of groups.
Conclusions
ISAAC fills the gap between primary databases and tools for the analysis of large gene lists. With its highly modular, JavaEE based design, the implementation of new modules is straight forward. Furthermore, ISAAC comes with an extensive web-based administration interface including tools for the integration of third party data. Thus, a local installation is easily feasible. In summary, ISAAC is tailor made for highly explorative interactive analyses of gene, transcript and protein sets in a collaborative environment.
Mit über 24.000 Arten sind etwa die Hälfte aller heute lebenden Wirbeltiere Fische. Im Gegensatz zu Vögeln oder Säugetieren weisen Fische eine erstaunliche Vielfalt und Variabilität der Geschlechtsbestimmungsmechanismen auf. Sämtliche Formen von Zwittrigkeit sowie umweltbedingte und genetische Geschlechtsbestimmung sind beschrieben worden. Die molekularen Grundlagen der genetischen Geschlechtsbestimmung bei Fischen sind jedoch weitgehend unbekannt. Für einige Fischarten, wie etwa der Zebrafisch, die beliebte Modellorganismen zur Untersuchung z.B. von Krankheiten sind, liegen bereits sequenzierte Genome vor. Dennoch sind diese Modellorganismen aufgrund bisher nicht identifizierbarer Geschlechtschromosomen oder fehlender geschlechtsgebundener molekularer Marker als Modellorganismen zur Untersuchung der genetischen Geschlechtsbestimmung und der Evolution der Geschlechtschromosomen ungeeignet. Bei Stichling und Medaka, ebenfalls Fische mit vollständig sequenzierten Genomen, konnte hingegen die geschlechtsbestimmende Region identifiziert werden. Im Medaka ist bereits das geschlechtsbestimmende Gen identifiziert worden, eine Y-spezifische Kopie des Gens dmrt1. Dmrt1bY konnte aber lediglich in einigen Medaka Arten nachgewiesen werden und stellt somit keinesfalls das universelle geschlechtsbestimmende Gen der Fische dar. Da die geschlechtsbestimmenden Regionen von Medaka und Stichling evolutionär gesehen relativ jung und linienspezifisch sind, spiegeln sie nur begrenzt den evolutionären Verlauf der Entstehung von Geschlechtschromosomen und Geschlechtsbestimmungsmechanismen wider. Der Platyfisch Xiphophorus maculatus ist ein hervorragender Modellorganismus zur Untersuchung der Geschlechtsbestimmung und Evolution von Geschlechtschromosomen. Er wird seit Ende 1920 zur Untersuchung von malignen Melanomen verwendet. Interspezifische Hybride bilden durch die kreuzungsbedingte Aktivierung eines Tumorlocus erbliche Melanome aus. Der Tumorlocus konnte bereits molekular identifiziert werden. Er entspricht dem Onkogen Xmrk, das durch eine Xiphophorus-spezifische Duplikation des Protoonkogens egfrb gebildet worden ist. Onkogen und Protoonkogen, die beide für epidermale Wachstumsfaktorrezeptoren codieren, befinden sich in der Subtelomerregion auf den Geschlechtschromosomen des Platyfisches. Sie flankieren die etwa 1 Mb große geschlechtsbestimmende Region. Neben dem geschlechtsbestimmenden Locus sind verschiedene pigmentzelldefinierende Loci in dieser Region vorzufinden. Die Geschlechtschromosomen X und Y des Platyfisches sind sehr homolog, lassen sich aber sowohl cytogenetisch als auch genetisch gut voneinander unterscheiden. Zur Untersuchung der genetischen Struktur der geschlechtsbestimmenden Region und zur Identifizierung des geschlechtsbestimmenden Gens mittels positioneller Klonierung, wurde eine artifizielle Bakterienchromosom-(BAC) Bibliothek aus männlichen Platyfischen (Genotyp XY) angelegt. Onkogen und Protoonkogen sowie verschiedene andere X- und Y-chromosomale molekulare Marker wurden als Startpunkte für „Chromosomen-Walking“ und den Aufbau von X- und Y-chromosomalen artifizielle Bakterienchromosom (BAC)-Contigs verwendet. Hauptaufgabe meiner Doktorarbeit war die Erweiterung und physikalische Verknüpfung verschiedener X- und Y-chromosomaler Contigs mittels molekularbiologischer und cytogenetischer Methoden sowie die Identifizierung von Genen mittels Bioinformatik und funktioneller Analyse. Bis zum jetzigen Zeitpunkt decken die BAC-Contigs 3,1 Mb auf dem Y-Chromosom und 3,8 Mb auf dem X-Chromosom in der geschlechtsbestimmenden Region ab. Sie stellen mitunter die größten geschlechtschromosomalen Contigs bei Fischen dar. Die X- und Y-chromosomalen Contigs werden derzeit in Kollaboration mit dem Sequenzierungszentrum Genoscope in Frankreich komplett durchsequenziert. Erste Sequenzanalysen weisen auf eine molekulare Differenzierung zwischen den X- und Y-Geschlechtschromosomen in der geschlechtsbestimmenden Region hin. Es konnten ein duplizierter Bereich auf dem Y Chromosom sowie eine Inversion in der geschlechtsbestimmenden Region identifiziert werden. Nichthomologe Rekombinationsereignisse zwischen transponierbaren Elementen und wiederholende Sequenzen sind mutmaßlich an dieser molekularen Umordnung beteiligt. Solche transponierbaren und sich wiederholenden Elemente akkumulieren in der geschlechtsbestimmenden Region und erschwerten auch maßgeblich Aufbau und Ausweitung der geschlechtschromosomalen Contigs. Während die meisten Elemente auf beiden Geschlechtschromosomen zu finden sind, konnten auch Y-spezifische Kopien nachgewiesen werden, wie beispielsweise der endogene Retrovirus foamy. Eine Reihe von Genkandidaten wurden in der geschlechtsbestimmenden Region identifiziert. Einige stellen aussichtsreiche Kandidaten für den geschlechtsbestimmenden Locus dar. So ist das Gen fredi, das für einen putativen Transkriptionsfaktor mit Helix-Turn-Helix Motiv codiert, im Hoden stark exprimiert. Verschiedene fredi Kopien sind auf dem X und Y Chromosom in der geschlechtsbestimmenden Region identifiziert worden. Interessanterweise ist die codierende Sequenz der X-chromosomalen fredi Kopien durch ein transponierbares Element zerstört. Die Y-chromosomalen Kopien sind hingegen scheinbar nicht beeinträchtigt. Zwei weitere miteinander verwandter Genkandidaten namens fah und tan, die bislang für Genprodukte mit unbekannten Eigenschaften codieren, liegen nebeneinander in der geschlechtsbestimmenden Region vor. Expressionsanalysen beider Gene weisen eine spezifische Expression im Ovar und zwar in der vegetativen Hemisphäre der Oocyten auf. Orthologe Gene wurden in Medaka und Zebrafisch identifiziert und kloniert. Expressionsanalysen in Medaka zeigten eine Ovar-spezifische Transkription wie in Xiphophorus, während im Zebrafisch fah und tan ubiquitär exprimiert sind. Interessanterweise konnte im Platyfisch eine Spleißvariante von fah identifiziert werden, die auch im Hoden exprimiert ist. Dies macht fah zu einem vielversprechenden Kandidaten für den geschlechtsbestimmenden Locus. Die genomischen Regionen, in der fah und tan bei anderen Fischarten wie Medaka, Zebrafisch und Kugelfisch identifiziert wurden, zeigen hohe Syntenie zur geschlechtsbestimmenden Region des Platyfisches und könnten auch bei diesen Fischarten eine Rolle in der Geschlechtsbestimmung spielen. Ein einziges Gen, das mit fah und tan verwandt ist, konnte auch in Maus, Huhn und Frosch nachgewiesen werden. Interessanterweise konnte auf dem menschlichen X-Chromosom eine mit Stoppcodons durchzogene, zu fah/tan homologe Pseudogene Sequenz identifiziert werden. Diese Syntenie zwischen Geschlechtschromosomen von Fischen und Säugern könnte auf eine evolutionär sehr alte geschlechtsbestimmende Region der Wirbeltiere hindeuten. Zusammenfassend hat diese Arbeit neben neuen Erkenntnissen über die Evolution der Geschlechtschromosomen bei Fischen verschiedene Genkandidaten für den geschlechtsbestimmenden Locus geliefert, die nun auch funktionell analysiert werden müssen.
Bone Morphogenetic Proteins (BMPs) are important growth factors that regulate many cellular processes. During embryogenesis they act as morphogens and play a critical role during organ development. They influence cell fates via concentration-gradients in the embryos where cells transduce this extracellular information into gene expression profiles and cell fate decisions. How receiving cells decode and quantify BMP2/4 signals is hardly understood. There is little data on the quantitative relationships between signal input, transducing molecules, their states and location, and ultimately their ability to integrate graded systemic inputs and generate qualitative responses. Understanding this signaling network on a quantitative level should be considered a prerequisite for efficient pathway modulation, as the BMP pathway is a prime target for therapeutic invention. Hence, we quantified the spatial distribution of the main signal transducer of the BMP2/4 pathway in response to different types and levels of stimuli in c2c12 cells. We found that the subcellular localization of Smad1 is independent of ligand concentration. In contrast, Smad1 phosphorylation levels relate proportionally to BMP2 ligand concentrations and they are entirely located in the nucleus. Interestingly, we found that BMP2 stimulates target gene expression in non-linear, wave-like forms. Amplitudes showed a clear concentration-dependency, for sustained and transient stimulation. We found that even burst-stimulation triggers gene-expression wave-like modulations that are detectable for at least 30 h. Finally, we show here that target gene expression oscillations depend on receptor kinase activity, as the kinase drives further expression pulses without receptor reactivation and the target gene expression breaks off after inhibitor treatment in c2c12 cells.
Bone Morphogenetic Proteins (BMPs) are key regulators for a lot of diverse cellular processes. During embryonic development these proteins act as morphogens and play a crucial role particularly in organogenesis. BMPs have a direct impact on distinct cellular fates by means of concentration-gradients in the developing embryos. Using the diverse signaling input information within the embryo due to the gradient, the cells transduce the varying extracellular information into distinct gene expression profiles and cell fate decisions. Furthermore, BMP proteins bear important functions in adult organisms like tissue homeostasis or regeneration. In contrast to TGF-ß signaling, currently only little is known about how cells decode and quantify incoming BMP signals. There is poor knowledge about the quantitative relationships between signal input, transducing molecules, their states and location, and finally their ability to incorporate graded systemic inputs and produce qualitative responses. A key requirement for efficient pathway modulation is the complete comprehension of this signaling network on a quantitative level as the BMP signaling pathway, just like many other signaling pathways, is a major target for medicative interference. I therefore at first studied the subcellular distribution of Smad1, which is the main signal transducing protein of the BMP signaling pathway, in a quantitative manner and in response to various types and levels of stimuli in murine c2c12 cells. Results indicate that the subcellular localization of Smad1 is not dependent on the initial BMP input. Surprisingly, only the phospho-Smad1 level is proportionally associated to ligand concentration. Furthermore, the activated transducer proteins were entirely located in the nucleus. Besides the subcellular localization of Smad1, I have analyzed the gene expression profile induced by BMP signaling. Therefore, I examined two endogenous immediate early BMP targets as well as the expression of the stably transgenic Gaussia Luciferase. Interestingly, the results of these independent experimental setups and read-outs suggest oscillating target gene expression. The amplitudes of the oscillations showed a precise concentration-dependence for continuous and transient stimulation. Additionally, even short-time stimulation of 15’ activates oscillating gene-expression pulses that are detectable for at least 30h post-stimulation. Only treatment with a BMP type I receptor kinase inhibitor leads to the complete abolishment of the target gene expression. This indicated that target gene expression oscillations depend directly on BMP type I receptor kinase activity.
The increasing loss of pollinators over the last decades has become more and more evident. Intensive use of plant protection products is one key factor contributing to this decline. Especially the mixture of different plant protection products can pose an increased risk for pollinators as synergistic effects may occur. In this study we investigated the effect of the fungicide Cantus® Gold (boscalid/dimoxystrobin), the neonicotinoid insecticide Mospilan® (acetamiprid) and their mixture on honeybees. Since both plant protection products are frequently applied sequentially to the same plants (e.g. oilseed rape), their combination is a realistic scenario for honeybees. We investigated the mortality, the sucrose responsiveness and the differential olfactory learning performance of honeybees under controlled conditions in the laboratory to reduce environmental noise. Intact sucrose responsiveness and learning performance are of pivotal importance for the survival of individual honeybees as well as for the functioning of the entire colony. Treatment with two sublethal and field relevant concentrations of each plant protection product did not lead to any significant effects on these behaviors but affected the mortality rate. However, our study cannot exclude possible negative sublethal effects of these substances in higher concentrations. In addition, the honeybee seems to be quite robust when it comes to effects of plant protection products, while wild bees might be more sensitive.

Ziel dieser Arbeit war es, NF-AT1-Gen-defiziente Mauslinien zu erzeugen und die Folgen dieser genetischen Manipulation in vivo zu untersuchen. Die Untersuchung sollte die durch die Gendefizienz erwarteten Mängel während der Entwicklung (Embryogenese) und, im Besonderen, die Auswirkungen auf das Immunsytem und die Entwicklung und Differenzierung der T-Zellen aufzeigen. Zur Untersuchung der genomischen Organisation des Maus-NF-AT1-Gens wurde eine genomische l-Phagen-DNA-Bibliothek "gescreent" (durchgeführt von Dr. E. Jankevics, Universität von Riga, Lettland), die entsprechenden l-Phagen, die das NF-AT1-Gen enthielten, isoliert und die DNA präpariert. Nach Analyse der klonierten Phagen (Subklonierung und Sequenzierung) wurde eine Restriktionskarte der entsprechenden Bereiche erstellt und der "targeting-vector" erstellt. Der "targeting-vector" wurde durch Elektroporation in embryonale Stammzellen (ES-Zellen) eingebracht und die Integration in das Genom ("Homologe Rekombination") durch Southern Blotting- bzw. PCR-Analyse untersucht. Manipulierte ES-Zellklone wurden in C57Bl/6-Blastozysten injiziert, diese in scheinschwangere Ammentiere transferiert und die Nachkommen nach Geburt anhand der Fellfarben klassifiziert. Nachkommen mit einem hohen Anteil hellen Fells wurden mit C57 Bl/6-Tieren verpaart und die Integration des manipulierten Zellklons in die Keimbahn wurde anhand der wildtypischen Fellfarbe und Genotypisierung nachgewiesen. Bezüglich des manipulierten NF-ATp-Gens heterozygote F1-Tiere wurden miteinander verpaart, um eine homozygote NF-ATp-defiziente Mäuse zu erhalten. Die Deletion des NF-ATp-Proteins wurde durch in Western-Blotting-Experimenten und EMSAs ("electrophoretic mobility shift assays") nachgewiesen. Die NF-ATp-/--Tiere zeigten keine augenscheinlichen Veränderungen während der Entwicklung und, bei jungen Tieren, keine offensichtlichen Veränderungen bei der Entwicklung des Immunsystems. In älteren Tieren (> 6 Wochen) war eine Hyperproliferation der Zellen des Immunsystems zu beobachten, was mit einer Splenomegalie, einer verstärkten Bildung von Keimzentren in lymphatischen Organen, vergrößerten Lymphknoten und einer verlangsamten Involution des Thymus einherging. Weitergehende Untersuchungen der Ursache dieser hyperproliferativen Erkrankung offenbarten eine verminderte klonale Deletion nach Aktivierung. Die Ursachen dieses überraschenden Effekts sind wahrscheinlich vielfältig, da NF-AT-Faktoren an der Regulation der Expression vieler Gene beteiligt sind, u.a. des Apoptose-assoziierten CD95-Liganden. Da sich bezüglich der IL-2-Expression keine Unterschiede zwischen NF-ATp-defizienten Tieren und Kontrollen zeigten, jedoch eine erhöhte IL-2-Konzentration im Medium kultivierter NF-ATp-defizienter T-Zellen beobachtet wurde, wurde die Bindung von NF-ATp an putative NF-AT-Bindungssequenzen des CD25-Promotors, die transkriptionelle Aktivierung des Promotors mittels Luciferase-Assays und die Expression der IL-2R-alpha-Kette (CD25) untersucht. Es konnte gezeigt werden, daß (1.) NF-ATp an zwei Regionen des CD25-Promotors bindet, (2.) der CD25-Promotor durch NF-ATp transkriptionell stark stimuliert wird und (3.) T-Zellen NF-ATp-defizienter Tiere nach Stimulation eine verminderte CD25-Expression zeigen. In NF-ATp-defizienten Tieren war die Expression von CD25 moderat reduziert, was eine Erklärung für den abgeschwächten Phänotyp dieser Tiere - im Vergleich zu IL-2- oder CD25-defizienten Tieren - sein kann. Die hyperproliferativen Erkrankungen dieser verschiedenen Mauslinien weisen auf eine Beteiligung der NF-AT-/IL-2-/IL-2R-Signalwege nicht nur während der T-Zell-Aktivierung hin, sondern auch auf eine Beteiligung an Signalwegen, die zur anschließenden Inaktivierung und Apoptose der T-Lymphozyten nötig sind.
Background
The identification of additional prognostic markers to improve risk stratification and to avoid overtreatment is one of the most urgent clinical needs in prostate cancer (PCa). MicroRNAs, being important regulators of gene expression, are promising biomarkers in various cancer entities, though the impact as prognostic predictors in PCa is poorly understood. The aim of this study was to identify specific miRNAs as potential prognostic markers in high-risk PCa and to validate their clinical impact.
Methodology and Principal Findings
We performed miRNA-microarray analysis in a high-risk PCa study group selected by their clinical outcome (clinical progression free survival (CPFS) vs. clinical failure (CF)). We identified seven candidate miRNAs (let-7a/b/c, miR-515-3p/5p, -181b, -146b, and -361) that showed differential expression between both groups. Further qRT-PCR analysis revealed down-regulation of members of the let-7 family in the majority of a large, well-characterized high-risk PCa cohort (n = 98). Expression of let-7a/b/and -c was correlated to clinical outcome parameters of this group. While let-7a showed no association or correlation with clinical relevant data, let-7b and let-7c were associated with CF in PCa patients and functioned partially as independent prognostic marker. Validation of the data using an independent high-risk study cohort revealed that let-7b, but not let-7c, has impact as an independent prognostic marker for BCR and CF. Furthermore, we identified HMGA1, a non-histone protein, as a new target of let-7b and found correlation of let-7b down-regulation with HMGA1 over-expression in primary PCa samples.
Conclusion
Our findings define a distinct miRNA expression profile in PCa cases with early CF and identified let-7b as prognostic biomarker in high-risk PCa. This study highlights the importance of let-7b as tumor suppressor miRNA in high-risk PCa and presents a basis to improve individual therapy for high-risk PCa patients.
Many proteins are molecular machines, whose function is dependent on multiple conformational changes that are initiated and tightly controlled through biochemical stimuli. Their mechanistic understanding calls for spectroscopy that can probe simultaneously such structural coordinates. Here we present two-colour fluorescence microscopy in combination with photoinduced electron transfer (PET) probes as a method that simultaneously detects two structural coordinates in single protein molecules, one colour per coordinate. This contrasts with the commonly applied resonance energy transfer (FRET) technique that requires two colours per coordinate. We demonstrate the technique by directly and simultaneously observing three critical structural changes within the Hsp90 molecular chaperone machinery. Our results reveal synchronicity of conformational motions at remote sites during ATPase-driven closure of the Hsp90 molecular clamp, providing evidence for a cooperativity mechanism in the chaperone’s catalytic cycle. Single-molecule PET fluorescence microscopy opens up avenues in the multi-dimensional exploration of protein dynamics and allosteric mechanisms.

Im Forschungsfeld der Proteindynamik häufen sich in den letzten Jahren Untersuchungen an einzelnen Molekülen. Damit können molekulare Ereignisse, die in konventioneller Spektroskopie durch stochastische Prozesse unentdeckt bleiben, durch direkte Beobachtung identifiziert und analysiert werden, was zu tieferem mechanistischem Verständnis des untersuchten Systems beitragen kann.
Die Implikation des molekularen Chaperons Hsp90 in die korrekte Faltung und Aktivierung einer Vielzahl davon abhängiger Klientenproteine machen es zu einem zentralen Knotenpunkt der zellulären Proteinhomöostase, allerdings ist der Mechanismus seiner breiten Klientenerkennung und -prozessierung bisher nur lückenhaft untersucht. Mit der Erkenntnis, dass Hsp90 ATP abhängig große, ratenlimitierende Umstrukturierungen erfährt, wurden Reportersysteme entwickelt, die auf dem Förster-Resonanzenergietransfer mit einer räumlichen Auflösung von ca. 2-10 nm basieren. Diese dokumentieren einen Klammerschluss des Chaperons und prognostizieren einen intermediatbbasierten Konformations-Zyklus. Details über den Mechanismus der Umstrukturierungen wurden mit der Entwicklung von Reportersystemen ermittelt, die auf dem photoinduzierten Elektronentransfer zwischen der Aminosäure Tryptophan und einem organischen Farbstoff basieren. Die Technik beruht auf kontaktinduzierter Fluoreszenzlöschung und damit verbundenen digitalen Intensitätsübergängen, dabei ermöglicht die räumliche Sensitivität von < 1 nm die Beobachtung von lokalen Umstrukturierungen. In Hsp90 wurden damit mittels konventioneller Spektroskopie drei kritische lokale Umlagerungen untersucht und daraus ein Modell mit heterogenen apo-Konformationen sowie ein kooperativer Konformationszyklus abgeleitet, der dem intermediatbasierten Modell gegenübersteht.
Im Rahmen dieser Dissertation wurde anhand des Hsp90-Chaperons eine Methode entwickelt, die eine bildgebende PET Fluoreszenzspektroskopie von mehreren Umstrukturierungen gleichzeitig an einzelnen Molekülen erlaubt. Ein umfangreiches Farbstoffscreening führte zur Identifizierung eines Farbstoffpaars, das die PET-basierte simultane Aufzeichnung zweier Konformations-Koordinaten ermöglicht. Über verschiedene Modifikationen des Chaperons konnten einzelmolekültaugliche Oberflächen hergestellt werden, auf denen zweifach markierte Hsp90-Proteine immobilisiert sind. Fluoreszenzintensitätszeitspuren einzelner Chaperone und entsprechende Kontrollkonstrukte bestätigen qualitativ den Erfolg der Methode, für die quantitative Analyse wurde eine Routine in der Programmiersprache Python entwickelt, mit welcher kinetische Informationen ermittelt werden konnten.
Diese legen eine enge wechselseitige Abhängigkeit der drei lokalen Elemente nahe, wobei der Großteil der Konformationsübergänge zweier simultan aufgezeichneter Umstrukturierungen Synchronität innerhalb von zwei Sekunden zeigt. Im Vergleich zur Hydrolyse von einem ATP in mehreren Minuten deutet das auf eine enge Kopplung hin. Weiter konnte eine Beschleunigung der Dynamiken durch aromatische Modifikation des N-Terminus von Hsp90 beobachtet werden, zudem erlaubt der Einzelmolekülansatz die Verwendung des nativen Nukleotids ATP, wodurch auch die lokalen Öffnungsdynamiken zugänglich werden. Die zur Bestimmung der Zeitkonstanten durchgeführte Analyse unterstützt die Ansicht heterogener apo-Zustände und einer einheitlich geschlossenen Konformation.
Die bildgebende Zweifarben-Einzelmolekül-PET-Spektroskopie konnte insgesamt zu einem Komplement der Einzelmolekül-FRET-Spektroskopie entwickelt werden, um damit lokale Konformationsdynamiken zu untersuchen. Der bildgebende Ansatz erlaubt eine einfache Implementierung in einen experimentellen Einzelmolekül-FRET Aufbau bei gleichzeitiger Erweiterung der beobachteten Koordinaten und wird so zu einem breit anwendbaren Werkzeug multidimensionaler Dynamikuntersuchungen einzelner Proteine.
All living organisms need timekeeping mechanisms to track and anticipate cyclic changes in their environment. The ability to prepare for and respond to daily and seasonal changes is endowed by circadian clocks. The systemic features and molecular mechanisms that drive circadian rhythmicity are highly conserved across kingdoms. Therefore, Drosophila melanogaster with its relatively small brain (ca. 135.000 neurons) and the outstanding genetic tools that are available, is a perfect model to investigate the properties and relevance of the circadian system in a complex, but yet comprehensible organism.
The last 50 years of chronobiological research in the fruit fly resulted in a deep understanding of the molecular machinery that drives circadian rhythmicity, and various histological studies revealed the neural substrate of the circadian system. However, a detailed neuroanatomical and physiological description on the single-cell level has still to be acquired. Thus, I employed a multicolor labeling approach to characterize the clock network of Drosophila melanogaster with single-cell resolution and additionally investigated the putative in- and output sites of selected neurons.
To further study the functional hierarchy within the clock network and to monitor the “ticking clock“ over the course of several circadian cycles, I established a method, which allows us to follow the accumulation and degradation of the core clock genes in living brain explants by the means of bioluminescence imaging of single-cells.
Auf der Suche nach Mutanten mit einer vom Wildtyp abweichenden Verteilung des Aktive Zone-Proteins Bruchpilot wurde die Serin/Arginin-Proteinkinase SRPK79D identifiziert. Hier zeigte sich, dass die Mutation im Srpk79D-Gen zu einer Agglomeration von Bruchpilot in den larvalen segmentalen und intersegmentalen Nerven führt. In der vorliegenden Arbeit sollte die SRPK79D genauer charakterisiert werden. Nach Präadsorptionen und Affinitätsreinigungen von in einer früheren Arbeit erzeugten Antiseren, gelang es die Lokalisation der überexprimierten SRPK79D-GFP-Isoformen zu bestimmen. Dabei zeigte sich, dass keines der Antiseren die endogene Kinase im Western Blot oder immunhistocheimisch detektieren konnte. Dies legt den Schluss nahe, dass die Expression der SRPK79D in einer geringen Konzentration erfolgt. Es war jedoch möglich die endogene SRPK79D-PC-Isoform mittels einer Immunpräzipitation soweit anzureichern, dass sie im Western Blot nachweisbar war. Für die SRPK79D-PB-Isoform gelang dies allerdings nicht. Anhand von larvalen Nerv-Muskel-Präparaten konnte gezeigt werden, dass die panneural überexprimierte SRPK79D-PC-GFP-Isoform an die Aktiven Zone transportiert wird und dort mit Bruchpilot, sowie den Interaktionspartnern von Bruchpilot Liprin-α und Rab3 kolokalisiert. Außerdem liegt sie diffus im Zytoplasma von neuronalen Zellkörpern vor. In adulten Gehirnen lokalisiert die transgen überexprimierte SRPK79D-PC-GFP im Fanshaped body, Ringkomplex und in neuronalen Zellkörpern. Die panneural überexprimierte SRPK79D-PB-GFP-Isoform liegt im larvalen und adulten Gehirn lokal im Zytoplasma der Perikaryen akkumuliert vor und wird nicht an die Aktive Zone transportiert. Das PB-Antiserum erkennt im adulten Gehirn neuronale Zellkörper und das Neuropil in der Calyxregion der Pilzkörper. Immunhistochemische Färbungen von larvalen Nerv-Muskel-Präparaten mit verschiedenen Antikörpern gegen neuronale Proteine belegen, dass die Agglomerate in der Srpk79D-Mutante für Bruchpilot spezifisch sind. Es konnten bisher keine weiteren Komponenten der Agglomerate detektiert werden. Auch ein genereller axonaler Defekt konnte durch Färbungen gegen CSP, Synaptotagmin und Experimenten mit dem Mitochondrienfarbstoff MitoTracker® FM Green ausgeschlossen werden. Die quantitative Auswertung der Präparate zeigte, dass die Morphologie der synaptischen Boutons und die Zahl der Aktiven Zonen durch die Mutation im Srpk79D-Gen nicht beeinflusst werden. Um gesicherte Kenntnis darüber zu erlangen, ob die Mutation im Srpk79D-Gen die beobachteten Phänotypen verursacht, wurden Rettungsexperimente durchgeführt. Es konnte sowohl für das hypomorphe Srpk79DP1-Allel, als auch für die Nullmutante Srpk79DVN eine nahezu vollständige Rettung des Agglomerat-Phänotyps mit der panneural exprimierten SRPK79D-PF- oder der SRPK79D-PB-Isoform erreicht werden. Aus diesen Ergebnissen folgt, dass beide Isoformen der SRPK79D in der Lage sind den Bruchpilot-Agglomerat-Phänotyp zu retten, die Rettung der Verhaltensdefizite jedoch alle Isoformgruppen benötigen. Um zu untersuchen, ob der Agglomerations-Phänotyp der Srpk79D-Mutanten auf einer Überexpression des Bruchpilotgens oder auf Fehlspleißen seiner prä-mRNA beruht, wurden Immunpräzipitationen, semiquantitative RT-PCRs und Real Time-PCRs durchgeführt. Ausgehend von den Ergebnissen kann eine mögliche Überexpression bzw. Spleißdefekte von Bruchpilot weitgehend ausgeschlossen werden. Die simultane Überexpression von SRPK79D und Bruchpilot konnte den Phänotyp der Bruchpilot-Überexpression nicht retten. Anhand der stimulated emission depletion-Mikroskopie konnte gezeigt werden, dass die gebildeten Agglomerate das charakteristische Donut-förmige Muster der T-bars zeigen und wahrscheinlich als fusionierte Ketten von T-bars in den larvalen Nerven vorliegen. Beim in vivo Imaging Versuch konnte demonstriert werden, dass das verkürzte Bruchpilot-D3-Strawberry in die Bruchpilot-Agglomerate der Srpk79D-Nullmutante eingebaut wird und dass größere Agglomerate unbewegt im Nerv verharren. Der anterograde und retrograde Transport kleinerer Agglomerate konnte verzeichnet werden. Bei CytoTrap-Yeast-two-hybrid-Experimenten konnten für die SRPK79D-PB Isoform vier potentielle Interaktionspartner identifiziert werden: das Hitzeschockprotein Hsp70Bbb, die mitochondriale NADH-Dehydrogenase mt:ND5, das large ribosomal RNA Gen in Mitochondrien und das am Spleißen beteiligte Protein 1.3CC/Caper. Die Sequenzierung zeigte, dass nur das letzte Exon von Caper im pMyr-Vektor vorliegt. Der für die PC-Isoform durchgeführte CytoTrap-Versuch ergab nur Temperatur-Revertanten. SR-Proteinkinasen phosphorylieren die RS-Domäne von SR-Proteinen und sind dadurch an der Regulation des konstitutiven und alternativen Spleißens beteiligt. Somit stellen die acht identifizierten SR-Proteine in Drosophila potentielle Interaktionspartner der SRPK79D dar. Die durch RNAi-vermittelte Reduktion von sieben SR-Proteinen führte zu keiner Agglomeration von Bruchpilot. Jedoch führte die RNAi-vermittelte Reduktion des SR-Proteins Spleißfaktor 2 (SF2) zu kleineren Bruchpilot-Agglomeraten in den axonalen Nerven. SF2 ist selbst kein Bestandteil der Agglomerate der Srpk79D-Nullmutante. Die Überexpression von SF2 führt wahrscheinlich zu einem axonalen Transportdefekt, wie die Färbung gegen das Cysteine string protein zeigte. Weiterhin führt die Überexpression zu einer Akkumulation von SF2 in larvalen Axonen und im adulten Gehirn der Fliegen. SF2 ist nicht nur in Zellkernen sämtlicher Zellen nachweisbar, sondern es konnte auch ein spezifisches Signal im subsynaptischen Retikulum der Postsynapse detektiert werden, wie die Färbungen gegen Disc large bestätigten.
In dieser Arbeit wurden zwei Aspekte der Yersinia β-Laktamasen bearbeitet: (1) Charakterisierung der β-Laktamasen hinsichtlich β-Laktam-Antibiotikaresistenz, Sekretion und Thermostabilität. (2) Untersuchung der Sekretionsfähigkeit von verschiedenen thermostabilen β Laktamasen über das Yersinia T3SS. Im ersten Teil wurden β Laktamase-Deletionsmutanten im Y. enterocolitica Serotyp O:8 Stamm WA-314 hergestellt, um den Einfluss der chromosomalen β Laktamasen auf die in vitro-Resistenz zu untersuchen. Es konnte gezeigt werden, dass WA-314 konstitutiv BlaA produziert und BlaA somit – unter nicht-induzierbaren Bedingungen – der dominante Faktor in der in vitro-Resistenz gegenüber Penicillinen mit erweitertem Wirkungsspektrum (z.B. Ampicillin) und Cephalosporinen der 1. Generation (z.B. Cefazolin) ist. Weiterhin konnte gezeigt werden, dass die zweite chromosomale β Laktamase AmpC (BlaB) unter Zugabe von subinhibitorischen Konzentrationen von Imipenem stark induziert wird. Keine der β Laktamasen ist in der Lage, in vitro-Resistenz gegenüber Carbapenemen und Monobactamen zu vermitteln. Die Konstruktion und Bestimmung der in vitro Antibiotika-Empfindlichkeit der β Laktamase-Deletionsmutanten dient als Grundlage für nachfolgende Untersuchungen im Mausinfektionsmodell. Weiterhin wurden die Transporteigenschaften beider β Laktamasen untersucht. In Gram-negativen Bakterien sind reife β Laktamasen im Periplasma lokalisiert und müssen somit nach der Synthese im Cytosol über die Cytoplasmamembran transportiert werden. Bis auf drei Ausnahmen (β Laktamasen aus Mycobacterium smegmatis, M. tuberculosis und Stenotrophomonas maltophila) sind bisher nur Sec-abhängige β Laktamasen beschrieben worden. Mittels Fusionsproteinen bestehend aus β Laktamase-Signalpeptiden und GFP konnte in dieser Arbeit eindeutig gezeigt werden, dass es sich bei Yersinia BlaA um ein Tat-Substrat handelt, bei Yersinia AmpC hingegen um ein Sec-Substrat. Somit konnte im Rahmen dieser Arbeit zum ersten Mal eine Tat-abhängige β Laktamase bei einer Bakterienart aus der Familie der Enterobacteriaceae nachgewiesen werden. Außerdem konnte gezeigt werden, dass die β Laktamase BlaA nicht diffus im Periplasma, sondern auf bestimmte Bereiche im Periplasma lokalisiert verteilt ist. Allerdings konnte die Art der Lokalisierung bisher nicht genau spezifiziert werden. Die cytosolische Faltung und die Tat-abhängige Translokation von BlaA lassen vermuten, dass eine besondere Thermostabilität von BlaA vorliegt. Deshalb wurde das BlaA-Enzym hinsichtlich seiner Thermostabilität und temperaturabhängigen enzymatischen Aktivität untersucht. Im Vergleich zur E. coli β Laktamase TEM-1 und der hitzestabilen TEM-1-Variante MEGA zeigte BlaA eine erhöhte Thermostabilität und einen starken Anstieg der Aktivität in einem Temperaturbereich zwischen 30 °C und 45 °C. Im zweiten Teil dieser Arbeit wurde geprüft, ob die charakterisierten Yersinia β Laktamasen als Reporterkonstrukte zur Untersuchung des Typ III Sekretionssystems (T3SS) geeignet sind. Y. enterocolitica besitzt ein pYV Virulenzplasmid, auf dem der vollständige Satz der Gene für das Ysc-T3SS und die Effektor-Yops (Yersinia outer protein) lokalisiert sind. Injektion der Yops in eukaryotische Zielzellen ermöglicht das extrazelluläre Überleben der Yersinien im Wirtsorganismus. Bei YopE handelt es sich um ein gut charakterisiertes Effektor-Yop, dessen N Terminus fusioniert an den reifen Teil der β Laktamase TEM-1 bereits vielfach als Reporterkonstrukt eingesetzt wurde. Unter Verwendung des fluoreszierenden β Laktamase-Substrats CCF4-AM kann die Translokation von YopEi-TEM-1 in Zielzellen in Zellkultur-Experimenten und im Mausinfektionsmodell visualisiert werden. In dieser Arbeit sollte deshalb die T3SS-Sekretionsfähigkeit von YopE-β Laktamase-Fusionsproteinen in Abhängigkeit von der „Schmelztemperatur“ (temperaturabhängige Stabilität, TM) untersucht werden. Yop-Substrate werden im ungefalteten Zustand (YscN wirkt dabei vermutlich als ATP-abhängige „Unfoldase“) über das Ysc-„Injektisom“ transloziert. YopEi-TEM-1 wird effizient sekretiert und transloziert (TM (TEM-1) = 50,8 °C). YopE-Fusionsproteine mit thermostabilen TEM-1 Varianten, YopEi-RLT bzw. YopEi-MEGA (TM (RLT) = 60,4 °C; TM (MEGA) = 69,2 °C) werden hingegen nur schwach bzw. nicht sekretiert. Weiterhin konnte gezeigt werden, dass die Sec-abhängige β Laktamase AmpC als YopE-Fusionsprotein (YopEi-AmpC) effizient T3SS-abhängig sekretiert und transloziert werden kann; das native Tat-Substrat BlaA (YopEi-BlaA) kann jedoch weder sekretiert noch transloziert wird. Eine mögliche Erklärung wäre, dass die ATPase YscN nicht in der Lage ist, BlaA und die thermostabilen TEM-1-Varianten zu entfalten und über das T3SS zu sekretieren und zu translozieren. RLT und MEGA können hingegen mithilfe ihrer nativen Signalsequenz über das Sec-System (und somit im ungefalteten Zustand) transloziert werden.
The synaptonemal complex (SC) is a proteinaceous, meiosis-specific structure that is highly conserved in evolution. During meiosis, the SC mediates synapsis of homologous chromosomes. It is essential for proper recombination and segregation of homologous chromosomes, and therefore for genome haploidization. Mutations in human SC genes can cause infertility. In order to gain a better understanding of the process of SC assembly in a model system that would be relevant for humans, we are investigating meiosis in mice. Here, we report on a newly identified component of the murine SC, which we named SYCE3. SYCE3 is strongly conserved among mammals and localizes to the central element (CE) of the SC. By generating a Syce3 knockout mouse, we found that SYCE3 is required for fertility in both sexes. Loss of SYCE3 blocks synapsis initiation and results in meiotic arrest. In the absence of SYCE3, initiation of meiotic recombination appears to be normal, but its progression is severely impaired resulting in complete absence of MLH1 foci, which are presumed markers of crossovers in wild-type meiocytes. In the process of SC assembly, SYCE3 is required downstream of transverse filament protein SYCP1, but upstream of the other previously described CE–specific proteins. We conclude that SYCE3 enables chromosome loading of the other CE–specific proteins, which in turn would promote synapsis between homologous chromosomes.
SYCE3, ein neues Synaptonemalkomplexprotein: Expression, funktionelle Analyse und Bindungspartner

Der Synaptonemalkomplex ist eine evolutionär hoch konservierte Struktur. Er wird spezifisch während der Prophase I der Meiose ausgebildet und ist essentiell für die Segregation der homologen Chromosomen während der Meiose und auch für die Entstehung genetischer Vielfalt. Der Synaptonemalkomplex ist eine proteinöse Struktur, deren Aufbau dem einer Leiter ähnelt. Dabei werden die Leiterholme als Lateralelemente bezeichnet. Sie bestehen unter anderem aus den Proteinen SYCP2 und SYCP3 und assoziieren mit dem Chromatin der homologen Chromosomen. Die Stufen der Leiter bestehen hingegen aus Transversalfilamenten, deren Hauptkomponente parallele Homodimere des meiosespezifische Proteins SYCP1 sind. Dabei wird ein SYCP1 Dimer mit seinem C-Terminus in den Lateralelementen verankert und kann über seine N-terminale Domäne eine schwache Interaktion mit der N-terminalen Domäne eines gegenüberliegenden SYCP1 Dimers eingehen. Um diese Bindung zu stabilisieren werden Proteine des Zentralelements des Synaptonemalkomplexes benötigt: Während SYCE1 durch seine Interaktion mit SYCP1 die N-terminale Assoziation zweier gegenüberliegender SYCP1 Dimere stabilisiert, verknüpfen die zwei anderen zentralelementspezifischen Proteine SYCE2 und Tex12 lateral benachbarte SYCP1 Filamente und breiten so das SYCP1 Netzwerk entlang der chromosomalen Achsen aus. Dieser Prozess wird als Synapse bezeichnet und stellt eines der Schlüsselereignisse der Meiose dar. Fehler während dieses Prozesses führen meist zu Aneuploidie der entstehenden Gameten oder zum Abbruch der Meiose und somit zu Infertilität des betroffenen Organismus. In dieser Arbeit wurde mit SYCE3 ein neues Protein des murinen Synaptonemalkomplexes charakterisiert. Es konnte gezeigt werden, dass SYCE3 meiosespezifisch in Männchen und Weibchen exprimiert wird und Bestandteil des Zentralelements des Synaptonemalkomplexes ist. Hierbei zeigt es dasselbe Verteilungsmuster wie SYCP1 und SYCE1 und kann mit beiden Proteinen interagieren. Eine zusätzliche Interaktion konnte zwischen SYCE3 und SYCE2 nachgewiesen werden. Durch Untersuchungen an entsprechenden Knockout Mausmodellen konnte in dieser Arbeit außerdem gezeigt werden, dass SYCE3 in Abwesenheit von SYCP1 nicht an die chromosomalen Achsen rekrutiert werden kann. Die Ausbildung der Lateralelemente und auch die Anwesenheit der anderen zentralelementspezifischen Proteine SYCE1 und SYCE2 sind hingegen für die Anlagerung von SYCE3 an die chromosomalen Achsen nicht essentiell. Somit steht SYCE3 hinsichtlich seiner Bedeutung für die Paarung und die Synapse der homologen Chromosomen hierarchisch offenbar über den bisher beschriebenen Zentralelementproteinen SYCE1, SYCE2 und Tex12. Die funktionelle Bedeutung von SYCE3 für die Synapse der homologen Chromosomen und für den korrekten Ablauf der homologen Rekombination wurde im Rahmen dieser Arbeit durch die Herstellung und die Charakterisierung einer Syce3-/- Maus detailliert untersucht: Dabei führte der Knockout von SYCE3 zur Infertilität in beiden Geschlechtern, die gleichzeitig mit einer signifikanten Reduktion der Größe der entsprechenden Hoden und Ovarien im Vergleich zum Wildtyp einherging. Weitere Untersuchungen ergaben zudem, dass es in Syce3 defizienten Tieren zu einem Abbruch der Meiose kommt. Dabei hatte das Fehlen von SYCE3 keinen Einfluss auf die Ausbildung der Axialelemente. Die Initiation der Synapse hingegen war sowohl in Oocyten als auch in Spermatocyten in Abwesenheit von SYCE3 stark gestört. Darüber hinaus konnte in der vorliegenden Arbeit nachgewiesen werden, dass das Fehlen von SYCE3 Einfluss auf die homologe Rekombination nimmt: Zwar können sich frühe (DNA Doppelstrangbrüche) und intermediäre (Transitionsknoten) Rekombinationsereignisse in der Abwesenheit von SYCE3 ausbilden, die Prozessierung zu späten Rekombinationsstrukturen (Rekombinationsknoten) und die damit einhergehende Ausbildung von Crossing-over Strukturen fand jedoch nicht statt. Zusammengefasst wurde in dieser Arbeit gezeigt, dass das neue Synaptonemalkomplexprotein SYCE3 essentiell für die Fertilität von Mäusen ist. Durch den Knockout von Syce3 kann die Synapse zwischen den Homoligen nicht initiiert werden und es findet kein Crossing-over statt. Im Assembly Prozess des Synaptonemalkomplexes agiert SYCE3 oberhalb der anderen zentralelementspezifischen Proteine und unterhalb von SYCP1.
T-Zellimmunantworten werden normalerweise durch folgenden Weg initiiert: unreife dendritische Zellen nehmen Antigen in der Peripherie auf, wandern in die sekundären lymphatischen Organe, wobei sie auf ihrem Weg sowohl reifen als auch das Antigen prozessieren. In den sekundären lymphatischen Organen angekommen, präsentieren sie als reife dendritische Zellen den T-Zellen die Antigene in Form von Peptiden zusammen mit kostimulierenden Molekülen. Dadurch rufen sie eine spezifische T-Zellantwort hervor. In der vorliegenden Arbeit wurde untersucht, ob nicht Situationen herbeigeführt werden können, die ein T-Zell priming außerhalb der sekundären lymphatischen Organe erlauben. Dazu wurden ein murines Modell, bei dem das Zytokin Lymphotoxin-alpha spezifisch am Tumor angereichert wurde, und ein humanes Modell, bei dem reife, antigenbeladene DC intradermal appliziert wurden, untersucht. Im murinen Modell zeigte sich, dass die gerichtete Anreicherung von Lymphotoxin-alpha am Tumor zu dessen Zerstörung führte, welche durch T-Zellen vermittelt wurde, und mit der Induktion eines tertiären lymphatischen Gewebes am Tumor assoziiert war. Dieses tertiäre lymphatische Gewebe war durch die Kompartimentalisierung von T- und B-Zellen und der Präsenz von high endothelial venules charakterisiert und besaß zudem mit dendritischen Zellen und naïven T-Zellen alle Voraussetzungen für ein in loco priming. Dementsprechend konnte in der Folge der gerichteten Lymphotoxin-alpa Therapie im Tumor ein Anstieg am T-Zellinfiltrat, welches sich oligoklonal zusammensetzte, beobachtet werden. In vitro Experimente verdeutlichte die Tumorspezifität der Therapie-induzierten T-Zellantwort, da die T-Zellen auf ein Tumorantigen mit der Ausschüttung von Interferon gamma reagierten und die Tumorzellen lysierten. Im humanen Modell wurden Hautbiopsien von Melanompatienten untersucht, denen im Rahmen einer klinischen Studie autologe, in vitro generierte und antigenbeladene DC intradermal appliziert wurden. Die Patienten erlaubten die Entnahme von Hautbiopsien aus den Injektionsstellen für wissenschaftliche Untersuchungen. Eine Induktion bzw. Verstärkung einer spezifischen T-Zellantwort durch die Vakzinierung mit antigenbeladenen dendritischen Zellen konnte bereits in zahlreichen Arbeiten und auch in dem in dieser Arbeit untersuchten Patientenkollektiv gezeigt werden. Bei der Analyse der Injektionsstellen zeigt sich, dass ein großer Teil der injizierten dendritischen Zellen in der Vakzinierungsstelle verharren und dass diese unabhängig von einer Beladung mit Antigen zu einer Induktion von high endothelial venules Charakteristika führte. Waren die dendritischen Zellen mit Antigen beladen, so führte dies zu einem stärkeren T-Zellinfiltrat in den Injektionsstellen, wobei sowohl naïve als auch central memory T-Zellen nachgewiesen wurde. Diese Zellen wurden vermutlich durch die Überexpression der DC CK1 und SDF1 Chemokinen in den Injektionsstellen, die chemotaktisch auf T-Zellen wirken, angezogen. Das Infiltrat in den Injektionsstellen war oligoklonal und wies tumorspezifische T-Zellen auf. Nachdem diese T-Zellklone im Blut der Patienten vor der Vakzinierung nicht nachweisbar waren, müssen sie zumindest in den Injektionsstellen expandiert sein. Interessanterweise konnte einer dieser Klone in Metastasen nachgewiesen werden, die nach der Vakzinierung dem Patienten entfernt wurden. In beiden Modellen wurde also durch die Manipulation des Mikromilieus, d.h. Lymphotoxin-alpa Anreicherung am Tumor bzw. Injektion von reifen dendritischen Zellen in die Haut, Strukturen wie z.B. high endothelial venules induziert, die ein in loco priming ermöglichen sollten. Dementsprechend riefen diese Veränderungen ein Tumorantigen-spezifisches Infiltrat hervor. Diese Ergebnisse deuten darauf hin, dass T-Zell priming auch außerhalb sekundärer lymphatischer Organe erfolgen kann. Prinzipiell scheint also nur der Kontakt von reifen, antigenbeladenen dendritischen Zellen mit den entsprechenden antigenspezifischen, naïven T-Zellen entscheiden zu sein. Die Möglichkeit des in vitro primings bekräftigt diese These. In vivo erfolgt dieses Aufeinandertreffen normalerweise in den sekundären lymphatischen Organen, doch konnte in der vorliegenden Arbeit gezeigt werden, dass Veränderungen des Mikromilieus diesen Kontakt auch in anderen Geweben ermöglicht.
Adhesion-type G protein-coupled receptors (aGPCRs), a large molecule family with over 30 members in humans, operate in organ development, brain function and govern immunological responses. Correspondingly, this receptor family is linked to a multitude of diverse human diseases. aGPCRs have been suggested to possess mechanosensory properties, though their mechanism of action is fully unknown. Here we show that the Drosophila aGPCR Latrophilin/dCIRL acts in mechanosensory neurons by modulating ionotropic receptor currents, the initiating step of cellular mechanosensation. This process depends on the length of the extended ectodomain and the tethered agonist of the receptor, but not on its autoproteolysis, a characteristic biochemical feature of the aGPCR family. Intracellularly, dCIRL quenches cAMP levels upon mechanical activation thereby specifically increasing the mechanosensitivity of neurons. These results provide direct evidence that the aGPCR dCIRL acts as a molecular sensor and signal transducer that detects and converts mechanical stimuli into a metabotropic response.
G-protein-coupled receptors (GPCRs) are typically regarded as chemosensors that control cellular states in response to soluble extracellular cues. However, the modality of stimuli recognized through adhesion GPCR (aGPCR), the second largest class of the GPCR superfamily, is unresolved. Our study characterizes the Drosophila aGPCR Latrophilin/dCirl, a prototype member of this enigmatic receptor class. We show that dCirl shapes the perception of tactile, proprioceptive, and auditory stimuli through chordotonal neurons, the principal mechanosensors of Drosophila. dCirl sensitizes these neurons for the detection of mechanical stimulation by amplifying their input-output function. Our results indicate that aGPCR may generally process and modulate the perception of mechanical signals, linking these important stimuli to the sensory canon of the GPCR superfamily.
During my PhD I studied two principal biological aspects employing Drosophila melanogaster. Therefore, this study is divided into Part I and II.
Part I: Bruchpilot and Complexin interact to regulate synaptic vesicle tethering to the
active zone cytomatrix
At the presynaptic active zone (AZ) synaptic vesicles (SVs) are often physically linked to an electron-dense cytomatrix – a process referred to as “SV tethering”. This process serves to concentrate SVs in close proximity to their release sites before contacting the SNARE complex for subsequent fusion (Hallermann and Silver, 2013). In Drosophila, the AZ protein Bruchpilot (BRP) is part of the proteinous cytomatrix at which SVs accumulate (Kittel et al., 2006b; Wagh et al., 2006; Fouquet et al., 2009). Intriguingly, truncation of only 1% of the C-terminal region of BRP results in a severe defect in SV tethering to this AZ scaffold (hence named brpnude; Hallermann et al., 2010b).
Consistent with these findings, cell-specific overexpression of a C-terminal BRP fragment, named mBRPC-tip (corresponds to 1% absent in brpnude; m = mobile) phenocopied the brpnude mutant in behavioral and functional experiments. These data indicate that mBRPC-tip suffices to saturate putative SV binding sites, which induced a functional tethering deficit at motoneuronal AZs. However, the molecular identity of the BRP complement to tether SVs to the presynaptic AZ scaffold remains unknown. Moreover, within larval motoneurons membrane-attached C-terminal portions of BRP were sufficient to tether SVs to sites outside of the AZ. Based on this finding a genetic screen was designed to identify BRP interactors in vivo. This screen identified Complexin (CPX), which is known to inhibit spontaneous SV fusion and to enhance stimulus evoked SV release (Huntwork and Littleton, 2007; Cho et al., 2010; Martin et al., 2011). However, so far CPX has not been associated with a function upstream of priming/docking and release of SVs. This work provides morphological and functional evidence, which suggests that CPX promotes recruitment of SVs to the AZ and thereby curtails synaptic short-term depression. Together, the presented findings indicate a functional interaction between BRP and CPX at Drosophila AZs.
Part II: The Adhesion-GPCR Latrophilin/CIRL shapes mechanosensation
The calcium independent receptor of α-latrotoxin (CIRL), also named Latrophilin, represents a prototypic Adhesion class G-protein coupled-receptor (aGPCR). Initially, Latrophilin was identified based on its capacity to bind the α-component of latrotoxin (α-LTX; Davletov et al., 1996; Krasnoperov et al., 1996), which triggers massive exocytotic activity from neurons of the peripheral nervous system (Scheer et al., 1984; Umbach et al., 1998; Orlova et al., 2000). As a result Latrophilin is considered to play a role in synaptic transmission. Later on, Latrophilins have been associated with other biological processes including tissue polarity (Langenhan et al., 2009), fertility (Prömel et al., 2012) and synaptogenesis (Silva et al., 2011). However, thus far its subcellular localization and the identity of endogenous ligands, two aspects crucial for the comprehension of Latrophilin’s in vivo function, remain enigmatic.
Drosophila contains only one latrophilin homolog, named dCirl, whose function has not been investigated thus far.
This study demonstrates abundant dCirl expression throughout the nervous system of Drosophila larvae. dCirlKO animals are viable and display no defects in development and neuronal differentiation. However, dCirl appears to influence the dimension of the postsynaptic sub-synaptic reticulum (SSR), which was accompanied by an increase in the postsynaptic Discs-large abundance (DLG). In contrast, morphological and functional properties of presynaptic motoneurons were not compromised by the removal of dCirl. Instead, dCirl is required for the perception of mechanical challenges (acoustic-, tactile- and proprioceptive stimuli) through specialized mechanosensory devices, chordotonal organs (Eberl, 1999). The data indicate that dCirl modulates the sensitivity of chordotonal neurons towards mechanical stimulation and thereby adjusts their input-output relation. Genetic interaction analyses suggest that adaption of the molecular mechanotransduction machinery by dCirl may underlie this process. Together, these results uncover an unexpected function of Latrophilin/dCIRL in mechanosensation and imply general modulatory roles of aGPCR in mechanoception.
The honeybee Apis mellifera is a social insect well known for its complex behavior and the ability to learn tasks associated with central place foraging, such as visual navigation or to learn and remember odor-reward associations. Although its brain is smaller than 1mm² with only 8.2 x 105 neurons compared to ~ 20 x 109 in humans, bees still show amazing social, cognitive and learning skills. They express an age – related division of labor with nurse bees staying inside the hive and performing tasks like caring for the brood or cleaning, and foragers who collect food and water outside the hive. This challenges foragers with new responsibilities like sophisticated navigation skills to find and remember food sources, drastic changes in the sensory environment and to communicate new information to other bees. Associated with this plasticity of the behavior, the brain and especially the mushroom bodies (MBs) - sensory integration and association centers involved in learning and memory formation – undergo massive structural and functional neuronal alterations. Related to this background my thesis on one hand focuses on neuronal plasticity and underlying molecular mechanisms in the MBs that accompany the nurse – forager transition.
In the first part I investigated an endogenous and an internal factor that may contribute to the nurse - forager phenotype plasticity and the correlating changes in neuronal network in the MBs: sensory exposure (light) and juvenile hormone (JH). Young bees were precociously exposed to light and subsequently synaptic complexes (microglomeruli, MG) in the MBs or respectively hemolymph juvenile hormone (JH) levels were quantified. The results show that light input indeed triggered a significant decrease in MG density, and mass spectrometry JH detection revealed an increase in JH titer. Interestingly light stimulation in young bees (presumably nurse bees) triggered changes in MG density and JH levels comparable to natural foragers. This indicates that both sensory stimuli as well as the endocrine system may play a part in preparing bees for the behavioral transition to foraging.
Considering a connection between the JH levels and synaptic remodeling I used gene knockdown to disturb JH pathways and artificially increase the JH level. Even though the knockdown was successful, the results show that MG densities remained unchanged, showing no direct effect of JH on synaptic restructuring.
To find a potential mediator of structural synaptic plasticity I focused on the calcium-calmodulin-dependent protein kinase II (CaMKII) in the second part of my thesis. CaMKII is a protein known to be involved in neuronal and behavioral plasticity and also plays an important part in structural plasticity reorganizing synapses. Therefore it is an interesting candidate for molecular mechanisms underlying MG reorganization in the MBs in the honeybee. Corresponding to the high abundance of CaMKII in the learning center in vertebrates (hippocampus), CaMKII was shown to be enriched in the MBs of the honeybee. Here I first investigated the function of CaMKII in learning and memory formation as from vertebrate work CaMKII is known to be associated with the strengthening of synaptic connections inducing long term potentiation and memory formation. The experimental approach included manipulating CaMKII function using 2 different inhibitors and a specific siRNA to create a CaMKII knockdown phenotype. Afterwards bees were subjected to classical olfactory conditioning which is known to induce stable long-term memory. All bees showed normal learning curves and an intact memory acquisition, short-term and mid-term memory (1 hour retention). However, in all cases long-term memory formation was significantly disrupted (24 and 72 hour retention). These results suggests the necessity of functional CaMKII in the MBs for the induction of both early and late phases of long-term memory in honeybees. The neuronal and molecular bases underlying long-term memory and the resulting plasticity in behavior is key to understanding higher brain function and phenotype plasticity. In this context CaMKII may be an important mediator inducing structural synaptic and neuronal changes in the MB synaptic network.
Tardigrades have fascinated researchers for more than 300 years because of their extraordinary capability to undergo cryptobiosis and survive extreme environmental conditions. However, the survival mechanisms of tardigrades are still poorly understood mainly due to the absence of detailed knowledge about the proteome and genome of these organisms. Our study was intended to provide a basis for the functional characterization of expressed proteins in different states of tardigrades. High-throughput, high-accuracy proteomics in combination with a newly developed tardigrade specific protein database resulted in the identification of more than 3000 proteins in three different states: early embryonic state and adult animals in active and anhydrobiotic state. This comprehensive proteome resource includes protein families such as chaperones, antioxidants, ribosomal proteins, cytoskeletal proteins, transporters, protein channels, nutrient reservoirs, and developmental proteins. A comparative analysis of protein families in the different states was performed by calculating the exponentially modified protein abundance index which classifies proteins in major and minor components. This is the first step to analyzing the proteins involved in early embryonic development, and furthermore proteins which might play an important role in the transition into the anhydrobiotic state.
Listeria monocytogenes ist ein fakultativ humanpathogenes Bakterium und aufgrund seiner Fähigkeit, in Zellen des Wirtes einzudringen und sich im Zytoplasma der befallenen Wirtszelle zu vermehren, ein attraktiver Träger, um heterolog exprimierte Antigene in den MHC-I- und -II-Präsentationsweg antigenpräsentierender Zellen (APC) einzuschleusen und so eine effektive zelluläre Immunreaktion zu erzeugen. Dabei hat die Art und Weise der Antigenexpression einen wesentlichen Einfluss auf die Erzeugung der antigenspezifischen Immunität. So konnte unter Verwendung extrazellulärer Trägerbakterien gezeigt werden, dass insbesondere die Verankerung von Antigenen auf der Zelloberfläche der Bakterien zu einer effektiven Induktion einer humoralen Immunantwort führt. Mit dem Ziel, mit einem derartigen Ansatz auch eine zelluläre Immunität zu erzeugen, wurde ein Plasmidsystem für die Expression von heterologen Proteinen in der Zellwand von L. monocytogenes entwickelt. Dabei gelang die Verankerung zahlreicher Proteine eukaryontischer wie auch prokaryontischer Herkunft über das LPXTG-Ankermotiv von Internalin A. Die so erzielte starke Expression in der Zellwand setzte aber sowohl die Fitness der Bakterien als auch deren Invasivität in vitro deutlich herab und verhinderte damit eine effektive MHC-I-Präsentation des verwendeten Modellantigens. Alternativ wurde L. monocytogenes bereits erfolgreich zur Übertragung von DNA-Vakzinen eingesetzt, um so auch die Synthese gegebenenfalls posttranslationell modifizierter Antigene in ihrer korrekten Konformation durch die infizierte Wirtszelle zu erzielen. Allerdings erfolgte die Expression des als Reporterprotein verwendeten EGFP insbesondere in APC sehr langsam und war von geringer Effizienz. Dabei konnte in der vorliegenden Arbeit erstmals gezeigt werden, dass nach bakterieller Übertragung von DNA-Vakzinen der Import der Plasmidmoleküle in den Kern insbesondere sich nicht teilender Zellen einen der wichtigsten Engpässe für eine möglichst frühzeitige und effektive Reportergenexpression darstellt. Einen Ausweg bietet die bakterielle Übertragung codierender mRNA, die unmittelbar nach der Freisetzung aus der Bakterienzelle im Zytoplasma der infizierten Wirtszelle zur Translation zu Verfügung steht. Dazu wurde das 5’-Ende der EGFP-codierenden Sequenz mit dem IRES-Element des Encephalomyocarditisvirus genetisch fusioniert. Um eine möglichst hohe Syntheserate zu erzielen und damit dem Abbau der mRNA in der Bakterienzelle entgegenzuwirken, erfolgte die Synthese der mRNA in L. monocytogenes mit Hilfe eines T7-RNA-Polymerase-basierten Transkriptionssystems. Im Gegensatz zur bakteriellen Übertragung von Plasmid-DNA konnte so bereits 4 h nach Infektion sowohl in epithelialen als auch in APC wie Makrophagen und humanen dendritischen Zellen eine deutliche EGFP-Expression nachgewiesen werden sowie bei Verwendung von Ovalbumin als Reporterprotein eine effektive MHC-I-Präsentation in vitro. Damit stellt die bakterielle Übertragung von mRNA einen vielversprechenden neuartigen Ansatz dar zur Erzeugung einer zellulären und gegebenenfalls auch humoralen Immunantwort gegen posttranslational modifizierte Antigene.
As viruses are obligatory intracellular parasites, any step during their life cycle strictly depends on successful interaction with their particular host cells. In particular, their interaction with cellular membranes is of crucial importance for most steps in the viral replication cycle. Such interactions are initiated by uptake of viral particles and subsequent trafficking to intracellular compartments to access their replication compartments which provide a spatially confined environment concentrating viral and cellular components, and subsequently, employ cellular membranes for assembly and exit of viral progeny. The ability of viruses to actively modulate lipid composition such as sphingolipids (SLs) is essential for successful completion of the viral life cycle. In addition to their structural and biophysical properties of cellular membranes, some sphingolipid (SL) species are bioactive and as such, take part in cellular signaling processes involved in regulating viral replication. It is especially due to the progress made in tools to study accumulation and dynamics of SLs, which visualize their compartmentalization and identify interaction partners at a cellular level, as well as the availability of genetic knockout systems, that the role of particular SL species in the viral replication process can be analyzed and, most importantly, be explored as targets for therapeutic intervention.
Characterisation of Metalloprotease-mediated EGFR Signal Transactivation after GPCR Stimulation

In the context of metalloprotease-mediated transactivation of the epidermal growth factor receptor, different monoclonal antibodies against ADAM17 / TACE were characterized for their ability to block the sheddase. Activity of some of them was observed at doses between 2µg/mL and 10µg/mL. Kinetic analyses showed their activity starting at around 30 minutes. In cellular assays performed with the antibodies, especially upon treatment of cells with sphingosine-1-phosphate a reduction in proliferation was observed with some candidates. Moreover this study provides potential new roles for ß-Arrestins. Their involvement in the triple membrane-passing signal pathway of EGFR transactivation was shown. Furthermore, in overexpressing cellular model systems, an interaction between ADAM17 and ß-Arrestin1 could be observed. Detailed analysis discovered that phosphorylation of ß-Arrestin1 is crucial for this interaction. Additionally, the novel mechanism of UV-induced EGFR transactivation was extended to squamous cell carcinoma. The mechanism happens in a dose dependent manner and requires a metalloprotease to shed the proligand Amphiregulin. The involvement of both ADAM9 and ADAM17, being the metalloproteases responsible for this cleavage, was shown for SCC9 cells.
Im ersten Teil der vorliegenden Arbeit wurde der monoklonale Antikörper IV´D4 biochemisch charakterisiert und die zelluläre Verteilung des Antigens mittels Immunfluoreszenz-Mikroskopie untersucht. Durch elektronenmikroskopische Lokalisierungsexperimente wurde gezeigt, dass es sich dabei um Nuage handelt. Obwohl der Antikörper eine oozytenspezifische Struktur markierte, färbte er in der Immunfluoreszenz überraschenderweise auch somatische Xenopus Kulturzellen (A6 und XTC) an. Als nächstes wurde das Antigen von IV´D4 und damit eine neue Proteinkomponente der Nuage identifiziert. Durch Immunblots von prävitellogenen Oozyten und Expression rekombinanter Proteine wurde festgestellt, dass der Antikörper das Protein 42Sp50 erkennt. Es war nicht auszuschließen, dass die Nuage lediglich die somatischen EF1A-Isoformen akkumulieren. Tatsächlich werden alle drei EF1A-Isoformen in Oozyten exprimiert, wie RT-PCR-Experimente belegten. Die ubiquitäre Expression und hohe Sequenzverwandtschaft der beiden traditionellen Xenopus EF1A-Isoformen mit denen der Säuger veranlassten uns, die Nomenklatur anzugleichen (Xenopus EF1A-1 für EF1A-S und EF1A-2 für EF1A-O). Durch Mikroinjektion entsprechender mRNAs wurden Fluoreszenz-EF1A Fusionsproteine (gekoppelt an EGFP, monomeres DsRed oder monomeres RFP) in lebenden Oozyten exprimiert und lokalisiert. Neben 42Sp50 wurde auch die zweite Proteinkomponente der 42S Partikel, 42Sp43, in Form von fluoreszierenden Fusionsproteinen in Oozyten exprimiert und lokalisiert. In einem weiteren Teil der Arbeit wurde die Dynamik der Nuage untersucht. Dazu wurden Versuche mit verschiedenen Inhibitoren durchgeführt. Es sollte überprüft werden, ob die Hemmung unterschiedlicher zellulärer Prozesse Einfluss auf die strukturelle Organisation der Nuage hat. Zu Beginn der Arbeit lagen keine Kenntnisse darüber vor, in welchem Zellkompartiment das Assembly der 42S RNPs stattfindet. Zunächst wurden deshalb die beiden Proteine 42Sp50 und 42Sp43 als fluoreszierende Fusionsproteine in prävitellogenen Ooyzten koexprimiert. Ein eindeutiger Nachweis der spezifischen Interaktion zwischen 42Sp43 und 42Sp50 gelang insbesondere durch die transiente Expression der entsprechenden fluoreszenzmarkierten Proteinpaare in somatischen Kulturzellen (Xenopus A6 und Säuger COS-7 Zellen). Die hier beschriebene Koexpression von Proteinpaaren mit unterschiedlichen Fluoreszenzfarbstoffen in Säugerzellen stellt eine einfache Methode dar, um in vivo Interaktionen mikroskopisch sichtbar zu machen. Damit sollte es möglich sein, durch gezielte Mutationen und Deletionen von 42Sp50 und 42Sp43 diejenigen Aminosäuren und strukturellen Determinanten zu identifzieren, die bei der spezifischen Interaktion und damit beim Assembly der 42S Partikel eine Rolle spielen.
1) Modern European agricultural landscapes form a patchy mosaic of highly fragmented natural and semi-natural habitat remnants embedded in a matrix of intensively managed agricultural land. In those landscapes many organism frequently cross habitat borders including the crop – non-crop boundary, hereby connecting the biotic interactions of multiple habitat types. Therefore biodiversity and ecosystem functions within habitats are expected to depend on adjacent habitat types and the surrounding landscape matrix. In this thesis the biodiversity of non-crop habitats, and ecosystem services and disservices in crop habitats were studied in the human-dominated agricultural landscape in the district Lower Franconia, Bavaria, Germany. First we examined the effect of adjacent habitat type on species composition, diversity and ecosystem functions in semi-natural calcareous grasslands, a biodiversity-rich habitat of high conservation value (chapter 2 and 3). Second we studied the effect of habitat composition in the landscape on herbivory, biological pest control and yield in oilseed rape fields (chapter 4).
2) We examined the effect of adjacent habitat type on the diversity of carabid beetles in 20 calcareous grasslands using pitfall traps. Half of the grasslands were adjacent to a coniferous forest and half to a cereal crop field. We found different species compositions of carabid beetles depending on adjacent habitat type. In addition calcareous grasslands adjacent to crop fields harboured a higher species richness and activity density but a lower evenness of carabid beetles than calcareous grasslands adjacent to forests. These differences can be explained by the spillover of carabid beetles from the adjacent habitats. After crop harvest carabid beetle activity density in crop fields decreased while in parallel the activity density in the calcareous grasslands adjacent to the crop fields increased, indicating an unidirectional carabid beetle spillover. Our results underline that type and management of adjacent habitats affect community composition and diversity in calcareous grasslands. Therefore nature conservation measures, which focused on the improvement of local habitat quality so far, additionally need to consider adjacent habitat type.
3) In addition to carabid beetle communities we also surveyed predation rates of ground-dwelling predators on the same calcareous grasslands in two study periods (June and late August). As ground-dwelling predators of forests or crop fields can move into adjacent calcareous grasslands we expected different predation rates depending on adjacent habitat type. We exposed in total 32.000 lady bird eggs as prey items on the calcareous grasslands in distances of 5 and 20m from the habitat border. We found higher predation rates on calcareous grasslands adjacent to forests than on calcareous grasslands adjacent to crop fields, but only on cool days. On warm days a very high extent (often 100%) of the exposed prey items were consumed adjacent to both habitat types, which did not allow the detection of possible differences between the adjacent habitat types. Predation rates differed not between the two study periods or the two distances to the habitat edge. The higher predation rates adjacent to forests can be explained by the spillover of ground-dwelling predators from forests into calcareous grasslands. Our results show, that spillover into semi-natural habitats affects ecosystem functioning in addition to species composition and diversity.
4) In chapter 4 of this thesis we examined the effect of spatiotemporal changes in crop cover on pest - natural enemy interactions and crop yields. During two study years we surveyed the abundance of adult and larval pollen beetles, parasitism of pollen beetle larvae by a hymenopteran parasitoid and oilseed rape yields of 36 oilseed rape fields. The surrounding landscape of the fields (1 km radius) differed in the oilseed rape proportion and in the inter-annual change in the oilseed rape proportion since the previous year. We found a dilution effect, i.e. a decreasing abundance with increasing oilseed rape proportions, for pollen beetle larvae and parasitoids in both study years and for adult pollen beetles in one study year. Oilseed rape yields increased with increasing oilseed rape proportions. Inter-annual changes in oilseed rape proportions led to inter-annual crowding and dilution effects for pollen beetles, but had no effect on parasitism or yield. Our results indicate the potential to reduce pest loads and increase yields in intensively managed oilseed rape fields by a coordinated management of the spatiotemporal oilseed rape cover in the landscape.
5) In summary, we showed in this thesis that the biodiversity and functioning of crop and non-crop habitats within agricultural landscapes is affected by the spillover of organisms and thus by the habitat composition in the close surrounding and in the broader landscape context. Spillover affects also ecosystem services and disservices and therefore crop productivity. Thereby the spatial and temporal variation of specific crop types in the landscape can be of particular importance for crop yields. Thus a coordinated landscape wide management can help to optimize both biodiversity conservation and the delivery of ecosystem services and thus crop yields. Future studies integrating landscape effects across several ecosystem functions, multiple taxonomic groups and different crop types are necessary to develop definite landscape management schemes.
Angesichts des dramatischen, weltweiten Anstiegs der Prävalenz von Demenzerkrankungen und der aktuellen, unzureichenden Therapieansätze ist die Bereitstellung neuer, wirkungsvoller Behandlungsoptionen von größter Bedeutung. Technologische, pharmakologische und verhaltensbasierte Verfahren des Memory Enhancement könnten zur Lösung dieses Problems beitragen: Hierzu zählt die Stammzelltransplantation, die in mehreren Tierstudien zu einer Verbesserung der Gedächtnisfunktion führte. Zudem wird seit Längerem an einer Impfung gegen die Alzheimer-Krankheit mittels β-Amyloid-Antikörpern geforscht. Ein weiterer therapeutischer Ansatz für die Alzheimer-Krankheit besteht in der optogenetischen Stimulation spezifischer hippocampaler Engramm-Zellen, durch die bei einem Maus-Modell verloren gegangene Erinnerungen wiederhergestellt werden konnten. Unkonventionelle Pharmazeutika wie Erythropoetin führten in Tierstudien und bei Patienten mit neuropsychiatrischen Erkrankungen zu einer Verbesserung der kognitiven Fähigkeiten und des Gedächtnisses. Eine Modifikation der Ernährung und der Einsatz von Pro- und Präbiotika beeinflussen das Gedächtnis über eine Manipulation der Darm-Hirn-Achse. Verhaltensbasierte Maßnahmen wie körperliche Aktivität und der Einsatz von Mnemotechniken stellen effektive Ansätze des Memory Enhancement dar, welche bereits heute von gesunden Individuen implementiert werden können. Für die Anwendung von Augmented Reality (AR) konnten kognitionsfördernde Wirkungen beim Lernen neuroanatomischer Themen und dem Zusammenbau von Objekten nachgewiesen werden. Besonders vielversprechend stellt sich die Entwicklung einer Gedächtnisprothese dar, durch die vergessene Informationen bei Personen mit stattgehabtem Schädel-Hirn-Trauma und apoplektischem Insult reaktiviert werden könnten. Memory Enhancement ist prinzipiell bereits heute bei gesunden und kranken Individuen anwendbar und verspricht wirksame zukünftige Präventions- und Therapieoptionen. Ein realer Einsatz in der klinischen Praxis ist in naher Zukunft jedoch noch nicht zu erwarten.
Normal human brain development is dependent on highly dynamic epigenetic processes for spatial and temporal gene regulation. Recent work identified wide-spread changes in DNA methylation during fetal brain development. We profiled CpG methylation in frontal cortex of 27 fetuses from gestational weeks 12-42, using Illumina 450K methylation arrays. Sites showing genome-wide significant correlation with gestational age were compared to a publicly available data set from gestational weeks 3-26. Altogether, we identified 2016 matching developmentally regulated differentially methylated positions (m-dDMPs): 1767 m-dDMPs were hypermethylated and 1149 hypomethylated during fetal development. M-dDMPs are underrepresented in CpG islands and gene promoters, and enriched in gene bodies. They appear to cluster in certain chromosome regions. M-dDMPs are significantly enriched in autism-associated genes and CpGs. Our results promote the idea that reduced methylation dynamics during fetal brain development may predispose to autism. In addition, m-dDMPs are enriched in genes with human-specific brain expression patterns and/or histone modifications. Collectively, we defined a subset of dDMPs exhibiting constant methylation changes from early to late pregnancy. The same epigenetic mechanisms involving methylation changes in cis-regulatory regions may have been adopted for human brain evolution and ontogeny.
The development of insecticides requires valid risk assessment procedures to avoid causing harm to beneficial insects and especially to pollinators such as the honeybee Apis mellifera. In addition to testing according to current guidelines designed to detect bee mortality, tests are needed to determine possible sublethal effects interfering with the animal's vitality and behavioral performance. Several methods have been used to detect sublethal effects of different insecticides under laboratory conditions using olfactory conditioning. Furthermore, studies have been conducted on the influence insecticides have on foraging activity and homing ability which require time-consuming visual observation. We tested an experimental design using the radiofrequency identification (RFID) method to monitor the influence of sublethal doses of insecticides on individual honeybee foragers on an automated basis. With electronic readers positioned at the hive entrance and at an artificial food source, we obtained quantifiable data on honeybee foraging behavior. This enabled us to efficiently retrieve detailed information on flight parameters. We compared several groups of bees, fed simultaneously with different dosages of a tested substance. With this experimental approach we monitored the acute effects of sublethal doses of the neonicotinoids imidacloprid (0.15-6 ng/bee) and clothianidin (0.05-2 ng/bee) under field-like circumstances. At field-relevant doses for nectar and pollen no adverse effects were observed for either substance. Both substances led to a significant reduction of foraging activity and to longer foraging flights at doses of >= 0.5 ng/bee (clothianidin) and >= 1.5 ng/bee (imidacloprid) during the first three hours after treatment. This study demonstrates that the RFID-method is an effective way to record short-term alterations in foraging activity after insecticides have been administered once, orally, to individual bees. We contribute further information on the understanding of how honeybees are affected by sublethal doses of insecticides.
This study was conducted to determine the influence of different stress factors on the honeybee Apis mellifera. The investigation was motivated by previous experiments that suggested the existence of an unspecific defense mechanism causing a generalized change of flight behavior after the onset of different diseases. This mechanism is thought to impede the ability of flight bees to return to their respective colonies thereby removing the disease from the colony over time. During the last years, the existence of such a “suicidal behavior” was supported by further studies. Thus, an unnoticed, potentially highly effective defense mechanism of social insects was revealed whose spectrum of activity and physiological basics require further investigation. Suggesting that the reaction by the bees is unspecific to different diseases as well as to other potential stress factors, this study was designed to investigate the influence of pathogens, insecticides, and different brood rearing temperatures on different parameters like lifespan, foraging activity, and foraging trip duration of worker bees.
Assistierte Reproduktionstechniken (ARTs) zur Behandlung von Infertilität werden mit einer erhöhten Häufigkeit von epigenetischen Aberrationen während der Gametogenese und der frühen Embryonalentwicklung in Verbindung gebracht, speziell durch eine Beeinträchtigung von geprägten Genen. Die in vitro-Maturation (IVM) von Eizellen ist eine ART, die bereits routinemäßig zur Reproduktion von ökonomisch wertvollen Zuchttieren wie dem Hausrind (Bos taurus) eingesetzt wird. IVM-Oozyten weisen jedoch eine verringerte Entwicklungs-kompetenz zum Blastozystenstadium dar, welche möglicherweise auf eine beeinträchtigte epigenetische Regulation zurückzuführen ist.
Von allen bekannten epigenetischen Mechanismen ist die DNA-Methylierung die meist untersuchte DNA-Modifikation. In dieser Arbeit wurden zur Klärung der Frage nach den Auswirkungen der IVM auf die DNA-Methylierung geprägter als auch nicht geprägter Gene Oozyten des Hausrinds analysiert. Diese Tierart weist eine ähnliche Präimplantations-entwicklung und Tragezeit wie der Mensch auf und wird daher zunehmend als Modell zum Studium der humanen Keimzell- und Embryonalentwicklung herangezogen. Im Gegensatz zu Mensch und Maus gibt es bislang nur wenig Information über bovine geprägte Gene. Das erste Ziel der hier dargestellten Forschungsarbeiten war daher die Identifizierung und Charakterisierung der bovinen differenziell methylierten Regionen (DMRs) der drei geprägten Genorte von IGF2/H19, SNRPN und PEG3, welche mit Imprintingdefekten des Menschen und/oder im Mausmodell assoziiert werden. Die hier erstmalig erfolgte Beschreibung von mehreren intergenischen DMRs mittels Bisulfitsequenzierung und Pyrosequenzierung belegt die Existenz und evolutionäre Konservierung der IGF2/H19-Imprintingkontrollregion (ICR) beim Rind. Der geprägte Zustand der IGF2/H19-ICR sowie der bovinen Gene SNRPN und PEG3 wurde durch den Nachweis differenzieller Methylierung in plazentalen und somatischen Geweben sowie in Spermien und parthenogenetischen Embryonen bestätigt. Die beobachteten Methylierungsprofile waren typisch für genomische Prägung.
Die direkte Bisulfitsequenzierung nach vorangegangener Limiting Dilution (LD) erlaubt die Analyse von Methylierungsmustern einzelner Allele (DNA-Moleküle) von einigen wenigen oder auch nur einer einzigen Zelle (El Hajj et al., 2011). In einem ersten LD-Versuch an bovinen Oozyten wurden die drei vorab charakterisierten und geprägten Gene hinsichtlich möglicher epigenetischer Veränderungen untersucht, welche durch verschiedene IVM-Bedingungen und -Medien (TCM und mSOF) hervorgerufen werden könnten. Die Gesamtrate von Methylierungsfehlern einzelner CpG-Stellen sowie die von ganzen Allelen (Imprintingfehlern) unterschied sich nicht wesentlich zwischen den beiden IVM-Gruppen und der in vivo-Gruppe. Dieses Ergebnis weist darauf hin, dass die gängigen IVM-Protokolle keinen oder nur einen geringfügigen Einfluss auf diese entscheidenden epigenetischen Markierungen haben.
IVM-Oozyten präpuberaler Kälber weisen eine herabgesetzte Entwicklungskompetenz im Vergleich zu IVM-Oozyten aus adulten Tieren auf. Aus diesem Grund wurde in einem zweiten LD-Versuchsansatz die Promotormethylierung von drei entwicklungsrelevanten, nicht geprägten Genen (SLC2A1, PRDX1, ZAR1) nach ovarieller Stimulation mit FSH und/oder IGF1 untersucht. Sowohl ungereifte als auch in vitro-gereifte Oozyten präpuberaler und adulter Kühe zeigten eine deutliche, unbeeinträchtige Hypomethylierung der drei Genpromotoren ohne jegliche Unterschiede zwischen den verschiedenen Alterstypen der Spendertiere oder deren Behandlung. Weder das Alter, die hormonelle Stimulation noch die IVM scheinen somit einen Einfluss auf den Methylierungsstatus dieser drei Gene zu haben.
Zusammenfassend spiegelte sich die reduzierte Entwicklungsfähigkeit von IVM-Eizellen aus adulten und präpuberalen Kühen nicht in abnormalen Methylierungsmustern der untersuchten geprägten und ungeprägten Gene wider. Dies lässt auf eine generelle Stabilität der etablierten DNA-Methylierungsprofile in Oozyten schließen. Aus diesem Grund müssen andere epigenetische Mechanismen als die DNA-Methylierung wie beispielsweise ncRNAs oder Histonmodifikationen zur Reduktion der Entwicklungskompetenz von präpuberalen und IVM-Oozyten beitragen. Diese Veränderungen behindern mutmaßlich die zytoplasmatische Reifung der Eizelle, welche wiederum zu einer späteren Beeinträchtigung der Entwicklung der Zygote und des Embryos führt.
Tumore der Nebennieren stellen häufige Tumore dar, welche bei mindestens 3 % der Population über 50-Jähriger vorkommen. Im Gegensatz dazu ist das Nebennierenrindenkarzinom mit einer Inzidenz von 1-2 Einwohner pro Million ein sehr seltener Tumor. Da seine Prognose allerdings ungünstig, und diese maßgeblich davon abhängt wie fortgeschritten der Tumor bei Diagnosestellung ist, ist es wichtig, dass die richtige Diagnose frühzeitig gestellt wird. Bis heute ist kein zuverlässiger immunhistochemischer Nebennierenrindenkarzinom-spezifischer Marker etabliert um das Nebennierenrindenkarzinom von anderen retroperitonealen Tumoren zu differenzieren. Sasano et al. schlug bereits 1995 erstmalig den Transkriptionsfaktor Steroidogenic Factor 1 (SF1) als Marker zur Differenzierung von Nebennierenrinden- und Nicht-Nebennierenrindentumoren vor. Allerdings wurde die diagnostische Wertigkeit bisher nur in sehr kleinen Fallserien mit insgesamt nur 17 Nebennierenrindenkarzinomen untersucht. In der vorliegenden Arbeit wurde die SF1 Protein-Expression bei 163 Nebennierenrindenkarzinomen, 52 Nebennierenrinden-Adenomen, 12 normalen steroidogenen Geweben (6 Nebennieren und 6 Ovare), sowie 73 Nicht-Steroidtumoren immunhistochemisch untersucht. Hierbei zeigte sich, das SF1 bei 158 von 161 evaluierbaren Nebennierenrindenkarzinomen und bei allen Proben von normalen und gutartigen Geweben (n=64) nachweisbar war. Im Gegensatz dazu war keine der 73 Nicht-Steroidgeweben SF1 positiv, so dass die diagnostische Genauigkeit extrem gut ist (Sensitivität: 98.6 %, Spezifität: 100 %, positive und negative predictive value jeweils 100 % und 97.3 %). In einem zweiten Schritt wurde untersucht ob die Protein-Expression von SF1 beim Nebennierenrindenkarzinom auch prognostische Bedeutung hat. Hierbei zeigte sich, dass Patienten mit Tumoren mit starker SF1 Färbung (30 %) ein deutlich schlechteres tumorstadium-adjustiertes Rezidiffreies- und Gesamt-Überleben haben als Patienten mit geringer SF1 Expression (hazard ratio: 2.45). Zusätzlich zu den immunhistochemischen Untersuchungen wurden FISH Analysen durchgeführt. Hierbei zeigte sich allerdings keine signifikante Korrelation zwischen SF1 Gendosis und der SF1 Protein-Expression, so dass zu vermuten ist, dass SF1 maßgeblich auf Transkriptions- und Translationsebene reguliert wird. In einem Versuch diese Frage zu beantworten wurden zwei mutmaßliche SF1 Interaktionspartner, FATE1 und DAX1, genauer immunhistochemisch untersucht. Hierbei wurde deutlich, dass FATE1 bei 62 von 141 evaluierbaren Nebenierenrindenkarzinomen und 12 von 62 normalen und gutartigen Geweben nachweisbar war. Im Gegensatz hierzu waren alle 9 Nicht-Steroidgewebe FATE1 negativ. Dies zeigt, das FATE1 nicht zur Diagnostik nutzbar ist (Sensitivität: 61 %, Spezifität: 100 %, positive und negative predictive value 100 % bzw. 14 %). Die DAX1 Analyse zeigte, dass alle 20 normalen und gutartigen Gewebe eine positive DAX1 Färbereaktion zeigten. Von 126 Nebennierenrindenkarzinomen waren 71 DAX1 positiv. Von den 8 untersuchten Nicht-Steroidgeweben waren 6 DAX1 positiv. Diese Ergebnisse belegen, dass auch DAX1 keine diagnostische Genauigkeit besitzt (Sensitivität: 56 %, Spezifität: 25 %, positive und negative predictive value 92 % bzw. 4 %). Die Untersuchung der prognostischen Fähigkeiten von FATE1 und DAX1 zeigte, dass Patienten mit Tumoren mit starker FATE1 Färbung (39 %) ein schlechteres tumorstadium-adjustiertes Gesamt- aber nicht Rezidiffreies-Überleben haben als Patienten mit niedriger FATE1 Protein-Expression (hazard ratio: 2.01). Weiterhin wurde deutlich, dass DAX1 keine deutlichen prognostischen Fähigkeiten besitzt. Zusammenfassend läßt sich aus der vorliegenden Arbeit folgern, das SF1 aktuell der beste diagnostische Marker zur Diagnose von Tumoren der Nebennierenrinde ist und damit Eingang in die histopathologische Routine-Diagnostik von Nebennierentumoren finden wird. Zusätzlich ist die SF1 Expression ein sehr guter prognostischer Marker beim Nebennierenrindenkarzinom, wobei sich die prognostische Aussage durch zusätzliche Färbung von FATE1 und DAX1 nur unwesentlich verbessern läßt.
Ofall amphibians living in arid habitats, reed frogs (belonging to the super species Hyperolius viridiflavus) are the most peculiar. Froglets are able to tolerate dry periods of up to 35 days or longer immediately after metamorphosis, in climatically exposed positions. They face similar problems to estivating juveniles, i.e. enduranee of long periods of high temperature and low RH with rather limited energy and water reserves. In addition, they must have had to develop meehanisms to prevent poisoning by nitrogenous wastes that rapidly accumulate during dry periods as a metabolie consequenee of maintaining a non-torpid state. During dry periods, plasma osmolarity of H. v. taeniatus froglets strongly increased, mainly through urea accumulation. Urea accumulation was also observed during metamorphic climax. During postmetamorphic growth, chromatophores develop with the density and morphology typical of the adult pigmentary pattern. The dermal iridophore layer, which is still incomplete at this time, is fully developed within 4-8 days after metamorphosis, irrespective of maintenance conditions. These iridophores mainly contain the purines guanine and hypoxanthine. The ability of these purines to reflect light provides an excellent basis for the role of iridophores in temperature regulation. In individuals experiencing dehydration stress, the initial rate of purine synthesis is doubled in eomparison to specimens continuously maintained under wet season conditions. This increase in synthesis rate leads to a rapid increase in the thiekness of the iridophore layer, thereby effectively reducing radiation absorption. Thus, the danger of overheating is diminished during periods of water shortage when evaporative cooling must be avoided. After the development of an iridophore layer of sufficient thickness for effective radiation reflectance, synthesis of iridophore pigments does not cease. Rather, this pathway is further used during the remaining dry season for solving osmotic problems eaused by accumulation of nitrogenous wastes. During prolonged water deprivation, in spite of reduced metabolic rates, purine pigments are produced at the same rate as in wet season conditions. This leads to a higher relative proportion of nitrogen end products being stored in skin pigments under dry season conditions. At the end of an experimental dry season lasting 35 days, up to 38% of the accrued nitrogen is stored in the form of osmotically inactive purines in thc skin. Thus the osmotic problems caused by evaporative water loss and urea production are greatly reduced.
The relationship between different degrees of intraspecific crowding of reedfrog tadpoles and their physiological responses to a deterioration of the natal pond water quality was examined under laboratory conditions. Tadpoles that were reared at a lower density metamorphosed significantly earlier than those raised at a higher density. As density increases, the average body length at metamorphosis decreases. However, at low tadpole density, a significantly higher diversity of body size classes among freshly metamorphosed froglets was observed than under more crowded conditions. Mortality increased during metamorphic climax and was inversely correlated with the tadpole density. In ephemeral ponds, an accumulation of nitrogenous wastes from metabolic processes and/or a concentration by evaporation in prolonged rainless periods can pose a considerable chemical stress to reedfrog tadpoles. Hyperolius viridiflavus ommatostictus responded to an increasing ammonia concentration with an activity increase of the ornithine cycle (intensified urea synthesis). hi contrast, Hyperolius marmoratus taeniatus exhibited a strong tolerance against high ammonia levels. A deterioration of the natal pond water quality caused H. v. ommatostictus and H. v. nitidulus tadpoles to adjust to harsher climatic conditions at the time of metamorphosis. This physiological preadjustment enabled the froglets to start feeding and growing immediately after metamorphosis even at low air humidity and rare precipitation events. In contrast, froglets that were raised in daily refreshed water exhibited high mortality rates if subjected to identical conditions. As one possible indicator of the actual climatic conditions prevailing in the surrounding terrestrial habitat, fluctuations in the water ammonia level are discussed.
Methionine restriction (MetR) is an efficient method of amino acid restriction (AR) in cells and organisms that induces low energy metabolism (LEM) similar to caloric restriction (CR). The implementation of MetR as a therapy for cancer or other diseases is not simple since the elimination of a single amino acid in the diet is difficult. However, the in vivo turnover rate of cysteine is usually higher than the rate of intake through food. For this reason, every cell can enzymatically synthesize cysteine from methionine, which enables the use of specific enzymatic inhibitors. In this work, we analysed the potential of cysteine restriction (CysR) in the murine cell line L929. This study determined metabolic fingerprints using mass spectrometry (LC/MS). The profiles were compared with profiles created in an earlier work under MetR. The study was supplemented by proliferation studies using D-amino acid analogues and inhibitors of intracellular cysteine synthesis. CysR showed a proliferation inhibition potential comparable to that of MetR. However, the metabolic footprints differed significantly and showed that CysR does not induce classic LEM at the metabolic level. Nevertheless, CysR offers great potential as an alternative for decisive interventions in general and tumour metabolism at the metabolic level.
Since Otto Warburg reported in 1924 that cancer cells address their increased energy requirement through a massive intake of glucose, the cellular energy level has offered a therapeutic anticancer strategy. Methionine restriction (MetR) is one of the most effective approaches for inducing low-energy metabolism (LEM) due to the central position in metabolism of this amino acid. However, no simple in vitro system for the rapid analysis of MetR is currently available, and this study establishes the murine cell line L929 as such a model system. L929 cells react rapidly and efficiently to MetR, and the analysis of more than 150 different metabolites belonging to different classes (amino acids, urea and tricarboxylic acid cycle (TCA) cycles, carbohydrates, etc.) by liquid chromatography/mass spectrometry (LC/MS) defines a metabolic fingerprint and enables the identification of specific metabolites representing normal or MetR conditions. The system facilitates the rapid and efficient testing of potential cancer therapeutic metabolic targets. To date, MS studies of MetR have been performed using organisms and yeast, and the current LC/MS analysis of the intra- and extracellular metabolites in the murine cell line L929 over a period of 5 days thus provides new insights into the effects of MetR at the cellular metabolic level.
Insects exhibit complex systems of communication with chemical signalling being the most important mode. Although there are many studies on chemical communication in insects, the evolution of chemical signals is not well understood. Due to the conflict of interests between individuals, different selective pressures might act on sender and receiver. In this thesis I investigate different types of communication where either the sender, the receiver or both parties yield benefits. These studies were conducted with one digger wasp species, honeybees, one chrysidid wasp, and three ant species. Senders might benefit by exploiting existing preferences of receivers. Such sensory exploitation might influence the evolution of male signals that are designed to attract females. The sex pheromone of male European beewolves Philanthus triangulum (Hymenoptera, Crabronidae) might have evolved according to the sensory exploitation hypothesis. A three-step scenario is supported by our studies. First, a major component of the honeybee alarm pheromone, (Z)-11-eicosen-1-ol, is also found on the cuticles and in the air surrounding foraging honeybees. Second, it could be shown, that (Z)-11- eicosen-1-ol plays a crucial role as kairomone for prey identification of honeybees by beewolf females. Third, a reanalysis of the beewolf male sex pheromone shows a remarkable similarity of compounds between the pheromone and the honeybee cuticle, besides the co-occurrence of (Z)-11-eisosen-ol. The majority of the cuticular hydrocarbons of honeybees occur also in the headspace of foraging workers. These results strongly support the hypothesis that beewolf males evolved a pheromone that exploits the females’ pre-existing sensory sensitivity. In addition, the male sex pheromone shows a significantly higher similarity among brothers than among non-related individuals, which might enable beewolf females to discriminate against brothers and avoid detrimental effects of breeding. Together with the studies on the possible sensory exploitation this result shows that both, male and female beewolves probably gain more benefits than costs from the pheromone communication and, thus, the communication system as a whole can be regarded as cooperative. To maintain the reproductive division of labour in eusocial colonies, queens have to signal their presence and fecundity. In the ant Camponotus floridanus (Hymenoptera, Formicidae) queens mark their own eggs with a distinctive pattern of cuticular hydrocarbons. Two different hypotheses have been developed. One suggests a form of worker manipulation by the queen. The alternative hypothesis assumes a cooperative signal that provides information on the condition of the queen. The results of our investigation clearly favour the latter hypothesis. Chemical mimicry is a form of non-cooperative communication that benefits predominantly the sender. We provided conclusive evidence that the cockoo wasp, Hedychrum rutilans (Hymenoptera, Chrysididae), the primary brood parasitoid of Philanthus triangulum, evades recognition by beewolf females most probably by chemical mimicry of the odour of its host. Furthermore, the adaptation of the chemical signature in the social ant parasite Protomognathus americanus (Hymenoptera, Formicidae) to its Leptothorax (Hymenoptera, Formicidae) hosts was investigated. Although this parasite is principally adapted to its hosts’ cuticular hydrocarbon profile, there are still pronounced differences between the profiles of parasites and hosts. This might be explained by the trade-off, which the parasites faces when confronted locally with two host species with different cuticular hydrocarbon profiles. Non-cooperative communication in the sense that only receivers benefit was discovered in the exploitation of honeybees volatile cuticular hydrocarbons by beewolf females. By using emitted (Z)-11-eicosen-1-ol as a kairomone, the receiver, the beewolf female, yields the benefits and the sender, the honeybee prey, bears all the costs. The results of these studies contribute to the understanding of the evolution of cooperative and non-cooperative communication with chemical signals taking into account differential benefits for sender and/or receiver.
Precise control of mitotic progression is vital for the maintenance of genomic integrity. Since the loss of genomic integrity is known to promote tumorigenesis, the identification of knew G2/M regulatory genes attracts great attention. LINC, a human multiprotein complex, is a transcriptional activator of a set of G2/M specific genes. By depleting LIN9 in MEFs, a core subunit of LINC, Gas2l3 was identified as a novel LINC target gene. The so far uncharacterized Gas2l3 gene encodes for a member of the family of growth arrest specific 2 (GAS2) proteins, which share a highly conserved putative actin binding CH and a putative microtubule binding GAS2 domain. In the present study GAS2L3 was identified as a LINC target gene also in human cells. Gene expression analysis revealed that GAS2L3 transcription, in contrast to all other GAS2 family members, is highly regulated during the cell cycle with highest expression in G2/M. The GAS2L3 protein showed a specific localization pattern during the M phase: In metaphase, GAS2L3 localized to the mitotic spindle, relocated to the spindle midzone microtubules in late anaphase and concentrated at the midbody in telophase where it persisted until the end of cytokinesis. Overexpression of a set of different GAS2L3 deletion mutants demonstrated that the localization to the mitotic microtubule network is dependent on the C-terminus, whereas the midbody localization is dependent on full length GAS2L3 protein. Additionally, exclusive overexpression of the CH domain induced the formation of actin stress fibers, suggesting that the CH domain is an actin binding domain. In contrast, the GAS2 domain was neither needed nor sufficient for microtubule binding, indicating that there must be an additional so far unknown microtubule binding domain in the C-terminus. Interestingly, immunoblot analysis also identified the C-terminus as the domain responsible for GAS2L3 protein instability, partially dependent on proteasomal degradation. Consistent with its specific localization pattern, GAS2L3 depletion by RNAi demonstrated its responsibility for proper mitosis and cytokinesis. GAS2L3 depletion in HeLa cells resulted in the accumulation of multinucleated cells, an indicator for chromosome mis-segregation during mitosis. Also the amount of cells in cytokinesis was enriched, indicating failures in completing the last step of cytokinesis, the abscission. Strikingly, treatment with microtubule poisons that lead to the activation of the spindle assembly checkpoint (SAC) indicated that the SAC was weakened in GAS2L3 depleted cells. Although the exact molecular mechanism is still unknown, fist experiments support the hypothesis that GAS2L3 might be a regulator of the SAC master kinase BUBR1. In conclusion, this study provides first evidence for GAS2L3 as a novel regulator of mitosis and cytokinesis and it might therefore be an important guardian against tumorigenesis.
Die Gattung Bordetella, die phylogenetisch in die Gruppe der β-Proteobakterien eingeordnet und zur Familie der Alcaligenaceae gezählt wird, umfasst nach heutigem Wissenstand neun Gram-negative Arten. Die klassischen Bordetella-Arten B. pertussis, B. parapertussis und B. bronchiseptica werden im sogenannten B. bronchiseptica-Cluster zusammengefasst. Der strikt humanpathogene Erreger B. pertussis stellt als Verursacher des Keuchhustens das wohl bedeutendste Mitglied der Gattung dar. B. parapertussis ist der Verursacher von respiratorischen Erkrankungen in Menschen und Schafen, während B. bronchiseptica für Atemwegserkrankungen in verschiedenen Säugetieren verantwortlich gemacht wird. Zudem kann B. bronchiseptica für einen längeren Zeitraum in der Umwelt überleben. Die in den letzte Jahren identifizierten „neuen“ Bordetella-Arten, B. avium, B. hinzii, B. holmesii, B. trematum und B. ansorpii, wurden alle human- oder tierassoziiert isoliert und besitzen unterschiedliches pathogenes Potential, das zum Teil noch näher untersucht werden muss. Eine Ausnahme stellt der aus einer anaeroben dechlorinierten Flusssediment-Anreicherungskultur isolierte Keim B. petrii dar. Dieser ist bis zum heutigen Zeitpunkt der einzige Umweltkeim der Gattung Bordetella (von Wintzingerode, Schattke et al. 2001). In evolutionärer Hinsicht ist B. petrii besonders interessant, da er sowohl für orthologe Gene einiger Virulenzfaktoren der pathogenen Bordetellen kodiert, als auch die typischen Eigenschaften eines Umweltkeims aufweist und somit als Bindeglied zu fungieren scheint. Ein solcher Virulenzfaktor ist das BvgAS-System, das in den pathogenen Bordetellen den Hauptregulator der Virulenzgenexpression darstellt, aber in B. petrii strukturell komplexer aufgebaut ist. Neben dem auf Aminosäureebene hoch konservierten Response Regulator bvgA, finden sich in B. petrii Gene für zwei Histidinkinasen, bvgS1 und bvgS2, sowie eine unabhängige hpt-Domäne. Eine periplasmatische Sensordomäne fehlt in beiden Kinasen, und nur in BvgS1 konnte eine PAS-Domäne identifiziert werden. In den letzten Jahren wurden zunehmend B. petrii-Isolate aus den verschiedensten Habitaten isoliert, wie z.B. das Schwammisolate R521 (Sfanos, Harmody et al. 2005) und das klinisches Isolat aus einem Patienten mit mandibulärer Osteomyelitis (Fry, Duncan et al. 2005). Im Rahmen dieser Arbeit wurde über einen PCR-Ansatz versucht, mit aus der Wildtypsequenz abgeleiteten Oligonukleotiden das BvgAS1,2-System der Isolate zu sequenzieren, aber nur im klinischen Isolat konnte ein orthologes Genfragment zum Response Regulator bvgA identifiziert werden. Ein Nachweis der Histidinkinasen sowie der hpt-Domäne schlug in allen untersuchten Isolaten fehl. Die vergleichenden Genomanalysen mittels DNA-Microarrays konnten aufgrund fehlender Hybridisierungen keine weiteren Gemeinsamkeiten und Unterschiede auf DNA-Ebene zwischen den Isolaten und B. petrii DSM 12804 aufzeigen. B. petrii ist ein hoch variabler Umweltkeim, der sich an verschiedene Lebensbedingungen anpassen kann. Dies konnte auch durch die Isolation dreier phänotypisch unterscheidbare Varianten während eines Langzeitwachstumsversuches gezeigt werden (Lechner 2008). Durch die Genomsequenzierung von B. petrii DSM 12804 konnten wenigsten sieben genomischen Inseln beschrieben werden (Gross, Guzman et al. 2008), die durch unterschiedliche Exzision für die Entstehung der Varianten und daraus resultierend für die Variabilität in B. petrii verantwortlich sind. Im Rahmen dieser Arbeit konnte die Größe der einzelnen genomischen Inseln im Genom von B. petrii durch vergleichende Genomanalysen mittels DNA-Microarrays, mit Ausnahme von GI1, GI5 und GI6, im Vergleich zu den bioinformatischen Vorhersagen bestätigt werden. Diese Inseln zeigten in den Microarray-Analysen eine Vergrößerung bzw. Verkleinerung im Vergleich zu den zuvor beschrieben putativen Grenzen. Die große Instabilität des Genoms von B. petrii DSM 12804 konnte in dieser Arbeit auch durch Microarray-Analysen einzelner Klone aufgezeigt werden, die unterschiedliche Variationen im Bereich der genomischen Inseln aufwiesen. In den Analysen von B. petrii 12804 ΔbvgA bzw. ΔbvgAS konnten zusätzlich zu den gezielten Manipulation im BvgAS1,2-Lokus weitere Deletionen im Bereich von bpet0196-0200, bpet4219-4235 und bpet4176 detektiert werden. Die Re-Integration dieser Genbereiche nach Klonierung einer BvgA-Komplementationsmutante deutet auf eine extrachromosomale plasmid-ähnliche Struktur dieser Bereiche hin. Dies konnte im Rahmen dieser Arbeit nicht abschließend bestätigt werden und bleibt weiter zu untersuchen. Im Verlauf der evolutionären Entwicklung der Bordetellen wurde das BvgAS-System, das ursprünglich für die Adaption an Umweltbedingungen mit verschiedenen Sauerstoff-konzentrationen und/oder Temperaturen zuständig war, mit der Regulation der Expression der Virulenzgene verknüpft (von Wintzingerode, Gerlach et al. 2002). In den Transkriptomanalysen zur Untersuchung der Funktionalität des BvgAS1,2-Systems in B. petrii konnte aufgezeigt werden, dass die Temperatur ein wichtiger Signalgeber für die Expression des Flagellen- und Chemotaxisoperons ist. In B. bronchiseptica wird die Motilität, bei Temperaturen unter 25°C, negativ durch das BvgAS-System reguliert. Auch in B. petrii konnte in den Untersuchungen eine negative Regulation der Flagellen- und Chemotaxisgene durch das BvgAS1,2-System unter diesen Bedingungen detektiert werden. Ob aber in B. petrii die gleiche hierarchische Struktur zur Regulation der Motilität besteht wie in B. bronchiseptica, bleibt zu untersuchen. Im Verlauf der Untersuchungen konnte dem BvgAS-Zwei-Komponentensystem in B. petrii auch eine Funktion im Energiestoffwechsel eingeräumt werden, um auf wechselnde Sauerstoffbedingungen reagieren zu können. Die Messung des Sauerstoffgehaltes der Umgebung und damit eine Regulation der aeroben bzw. anaeroben Atmung erfolgt in B. petrii wahrscheinlich ebenfalls über das BvgAS1,2-System. Die in der Histidinkinase BvgS1 vorhergesagte PAS-Domäne scheint laut den Analysen für diesen Vorgang von großer Bedeutung zu sein. Desweiteren scheint das System auch die Zusammensetzung der Cytochromoxidase zur optimalen Anpassung an aerobe, mikroaerophile und anaerobe Bedingungen zu regulieren.
Während der Spermatogenese finden erstaunliche Differenzierungsprozessen statt. Reguliert wird die Spermatogenese sowohl hormonell als auch durch Wechselwirkungen zwischen verschiedenen Zelltypen und der extrazellulärer Matrix. Unterteilt wird die Spermatogenese in drei funktionelle Einheiten. Die Proliferationsphase, die Meiose und die Spermiogenese. Im Laufe der Proliferationsphase gehen aus den Spermatogonien, Spermatocyten hervor, die die Meiose durchlaufen. Während der Prophase I der Meiose kommt es zur Reduktion und Rekombination des genetischen Materials, was mit charakteristischen und höchst dynamischen Bewegungsvorgängen der Telomere einhergeht. Auf die Meiose folgt die Spermiogenese, in der das genetische Material in seine „Transportform“ überführt wird und aus einer stationären, zellverbundenen Einheit ein mobiles autark funktionierendes Vehikel des genetischen Materials wird; das Spermium. Um das Verständnis dieser Vorgänge zu erweitern wurden in dieser Arbeit die Verteilungsmuster einiger Proteine in der Kernhülle von Zellen der Spermatogenese, in Hinblick auf ihre dynamische Umverteilung untersucht. Bei diesen Proteinen handelte es sich um die SUN-Domänen Proteine und das meiosespezifische Lamin C2. Die SUN-Domänen Proteine sind Teil des membrandurchspannenden LINC-Komplexes, der Komponenten des Nukleoplasma mit denen des Cytoplasma verbindet. In dieser Arbeit konnte gezeigt werden, dass die SUN-Domänen Proteine, Sun1 und Sun2 während der Meiose exprimiert werden, und an den Anheftungsplatten meiotischer Chromosomen lokalisieren und deren dynamisches Verteilungsmuster dem Verteilungsmuster der Telomere während der Prophase I der Meiose entsprechen. Dies deutet darauf hin, dass Sun1 und Sun2 eine tragende Rolle, während der koordinierten Bewegungsprozessen der Prophase I der Meiose spielen. In der Spermiogenese sind die SUN-Domänen Proteine, Sun1 und Sun3 vertreten. Dabei weist deren unterschiedliche Lokalisation an entgegengesetzten Zellpolen darauf hin, dass Sun1 und Sun3 möglicherweise unterschiedliche Funktionen bei der Umgestaltung des Spermienkopfes während der Spermiogenese erfüllen. Ein weiterer Schwerpunkt dieser Arbeit war die Etablierung einer Mauslinie um die Rolle von Lamin C2 in der Meiose untersuchen zu können. Hierzu wurde eine Lamin C2 Knock-out Studie begonnen. In ersten Untersuchungen der knock-out Tiere konnte eine Größenreduktion der Hoden beobachtet werden. Ebenso konnte ein Abbruch der Meiose vermerkt werden. Die Ergebnisse dieser Arbeit verdeutlichen, dass sowohl die SUN-Domänen Proteine, als auch Lamin C2, wichtige Rollen in dem komplexen Arrangement der Spermatogenese übernehmen.
Several studies report autoantibody signatures in cancer. The majority of these studies analyzed adult tumors and compared the seroreactivity pattern of tumor patients with the pattern in healthy controls. Here, we compared the autoimmune response in patients with neuroblastoma and patients with Wilms tumor representing two different childhood tumors. We were able to differentiate untreated neuroblastoma patients from untreated Wilms tumor patients with an accuracy of 86.8%, a sensitivity of 87.0% and a specificity of 86.7%. The separation of treated neuroblastoma patients from treated Wilms tumor patients' yielded comparable results with an accuracy of 83.8%. We furthermore identified the antigens that contribute most to the differentiation between both tumor types. The analysis of these antigens revealed that neuroblastoma was considerably more immunogenic than Wilms tumor. The reported antigens have not been found to be relevant for comparative analyses between other tumors and controls. In summary, neuroblastoma appears as a highly immunogenic tumor as demonstrated by the extended number of antigens that separate this tumor from Wilms tumor.
Background
Blood-born miRNA signatures have recently been reported for various tumor diseases. Here, we compared the miRNA signature in Wilms tumor patients prior and after preoperative chemotherapy according to SIOP protocol 2001.
Results
We did not find a significant difference between miRNA signature of both groups. However both, Wilms tumor patients prior and after chemotherapy showed a miRNA signature different from healthy controls. The signature of Wilms tumor patients prior to chemotherapy showed an accuracy of 97.5% and of patients after chemotherapy an accuracy of 97.0%, each as compared to healthy controls.
Conclusion
Our results provide evidence for a blood-born Wilms tumor miRNA signature largely independent of four weeks preoperative chemotherapy treatment.
Peroxiredoxin 6 (PRDX6) is a bifunctional enzyme comprising a peroxidase and a Ca2+-independent phospholipase (iPLA2) activity. This renders the enzyme capable of detoxifying reactive oxygen species (ROS) and of catalyzing the liberation of arachidonic acid (AA) from cellular membranes. Released AA can be further metabolized to bioactive lipids including eicosanoids, which are involved in inflammation, cell growth, differentiation, invasion and proliferation. Human melanoma cells are often characterized by imbalances in both ROS and lipid levels, which can be generated by oncogenic signaling, altered metabolism or UV irradiation.
In previous studies, a comparative proteome analysis of the Xiphophorus fish melanoma model revealed a strong upregulation of Prdx6 in benign and malignant lesions compared to healthy skin. As the Xiphophorus melanoma model displays in many respects molecular characteristics that are similar to human melanoma, I investigated the functional role of PRDX6 in human melanoma cells.
The first part of the study deals with the regulation of PRDX6 in melanocytes and human melanoma cells. I could demonstrate that the protein level of PRDX6 was strongly enhanced by the induction of the EGFR orthologue Xmrk from the Xiphophorus fish as well as the human EGFR. The upregulation of PRDX6 was further shown to be mediated in a PI3K-dependent and ROS-independent manner.
The main part of the thesis comprises the investigation of the functional role of PRDX6 in human melanoma cells as well as the analysis of the underlying mechanism. I could show that knockdown of PRDX6 enhanced the oxidative stress response and led to decreased proliferation of melanoma cells. This cell growth effect was mainly mediated by the iPLA2 activity of PRDX6. Under conditions of strongly enhanced oxidative stress, the peroxidase activity became also important for cellular proliferation. Furthermore, the anti-proliferative effect in cells with lowered PRDX6 levels was the result of reduced cellular AA content and the decrease in the activation of SRC family proteins. Similarly, supplementation with AA led to regeneration of SRC family kinase activity and to an improvement in the reduced proliferation after knockdown of PRDX6. Since AA can be further processed into the prostaglandin PGE2, which has a pro-tumorigenic function in some cancer types, I further examined whether this eicosanoid is involved in the proliferative function of PRDX6. In contrast to AA, PGE2 was not consistently required for melanoma proliferation.
In summary, I could demonstrate that PRDX6 plays a major role in AA-dependent lipid signaling in melanoma cells and thereby regulates proliferation. Interestingly, the proliferation relevant iPLA2 activity can be pharmacologically targeted, and melanoma cell growth was clearly blocked by the inhibitor BEL. Thus, I could identify the phospholipase activity of PRDX6 as a new therapeutically interesting target for melanoma treatment.
Regulated progression through the cell cycle is essential for ordered cell proliferation. One of the best characterized tumor suppressors is the retinoblastoma protein pRB, which together with the E2F transcription factors regulates cell cycle progression. In the model organisms Drosophila melanogaster and Caenorhabditis elegans, RB/E2F containing multiprotein complexes have been described as transcriptional regulators of gene expression. This work first describes a homologous complex in human cells named LINC (for LIN complex). It consists of a stable core complex containing LIN-9, LIN-37, LIN-52, LIN-54 and RbAp48. This core complex interacts cell cycle-dependently with different pocket proteins and transcription factors. In quiescent cells, LINC associates with p130 and E2F4. In S-phase cells these interactions are lost and LINC binds to B-MYB and p107. The transient knock-down of LIN-54 in primary fibroblasts, as the depletion of LIN-9, leads to cell cycle defects. The cells are delayed before the entry into mitosis. This effect is due to the fact that the knock-down of LINC components leads to the downregulation of cell cycle genes responsible for the entry into and exit from mitosis as well as for checkpoints during mitosis. These LINC target genes are known E2F G2/M target genes, which are expressed later than the classical G1/S E2F target genes. The transcriptional regulation by LINC is a direct effect as LINC binds to the promoters of its target genes throughout the cell cycle. LINC contains three DNA-binding proteins. E2F4 and B-MYB, which cell cycle-dependently bind to LINC, are known DNA-binding transcription factors. Additionally, it is show here that the LINC core complex member LIN-54 also directly binds to the promoter of a LINC target gene. Although the exact molecular mechanism of LINC function needs to be analyzed further, data in this work provide a model for the delayed activation of G2/M target genes. B-MYB, a G1/S E2F target gene, binds to LINC upon its expression in S-phase. Then only LINC is a transcriptional activator that induces the expression of the G2/M genes. This provides an explanation for the delayed expression of these E2F G2/M target genes.
Hey1, Hey2 and HeyL are downstream effectors of the Notch signalling pathway. Hey genes play decisive roles during embryonic development for example in cardiovascular development. However, the precise transcriptional programmes and genes, which are affected by each single Hey gene, are still poorly understood. One drawback for the analysis of Hey1, Hey2 or HeyL single gene function is that these genes are co-expressed in many tissues and share a high degree of functional redundancy. Thus, it was necessary to establish a system, which is either devoid of Hey expression, or just comprises one single Hey gene family member. For this, Hey1(fl/fl)/Hey2(-/-)/HeyL(-/-)- as well as Hey-triple- knock out (KO)-ES cells (embryonic stem cells) were generated in this work, because ES cells and their differentiation as EBs (embryoid bodies) represent a valuable tool for the in vitro analysis of embryonic developmental processes. After the establishment of Hey1(fl/fl)/Hey2(-/-)/HeyL(-/-)- and Hey-triple- KO-ES cells, it could be seen by ALP staining and pluripotency marker expression that loss of Hey expression did not affect ES cell pluripotency features. Thus, these ES cells represent bona fide ES cells and could be further used for the differentiation as EBs. Here, differences in gene expression between Hey1(fl/fl)/Hey2(-/-)/HeyL(-/-)- and Hey-triple- KO-ES cells (after the loss of Hey1) could be observed in realtime-RT-PCR analysis for the endodermal marker AFP as well as for neural and myogenic markers in d10 EBs. However, the establishment of inducible Hey1, Hey2 or HeyL ES cell lines will be essential to confirm these findings and to search for novel Hey target genes. To get further insight into the mode of Hey action, the analysis of Hey interaction partners is necessary. One such binding partner, the Bre protein, has previously been found in a yeast-two-hybrid screen. Bre has been described to be a member of two distinct complexes (i.e. the nuclear BRCA1-A complex with a function in DNA damage response and the cytoplasmic BRISC complex), to directly interact with the TNF-receptor and Fas and to interfere with apoptotic signalling. The Hey-Bre interaction could be further corroborated in this work; yet, it was not possible to narrow down the interaction site of Bre with Hey1. It rather seems that non-overlapping parts of the Bre protein may bind to Hey. This interaction may be direct– pointing to more than one interaction site inside the Bre protein – or via a common binding partner such as the endogenous Bre protein itself. Besides the interaction studies, functional assays were performed for a more detailed characterisation of Hey1 and Bre interaction. Here, it could be shown that Hey1 over-expression did not have any influence on Bre sub-cellular localisation. Interestingly, it could be demonstrated that Bre positively interfered with Hey1 repressive function in luciferase assays at three of four promoters analysed. Moreover, interaction with Bre seems to lead to a stabilisation of Hey1. As Bre has been described to modulate the E3-ligase activity intrinsic to the BRCC complex it was analysed whether Bre over-expression results in an ubiquitination of Hey1. Yet, this could not be observed in the present work. Furthermore, an interaction of Bre with ubiquitinated proteins could not be demonstrated in an ubiquitin binding assay. To obtain a better insight into Bre function, Bre LacZ gene trap-ES cells and animals were generated. However, realtime-RT-analyses revealed that these cells and mice did not show a loss of Bre expression on mRNA level indicating that insertion mutagenesis did not occur as expected. However, embryos derived from these mice could nevertheless be used for the detection of tissues with Bre expression by β-galactosidase staining. Bre deficiency on mRNA levels was only achieved after the deletion of the floxed exon 3 resulting in the generation of Bre del-mice. Bre del-mice were fertile and without any obvious phenotype and they were used for the generation of Bre del- and wt-MEFs (murine embryonic fibroblasts). Characterisation of these cells showed that proliferation was not affected after loss of Bre (neither under normal nor under stress conditions). However, loss of Bre notably resulted in a reduction in the BRCA1 DNA damage response, in a slightly increased sensitivity towards apoptosis induction by FasL treatment and in an increase in the K63-poly-ubiquitin content in Bre del-cytoplasmic fractions, probably linked to a change in the BRISC de-ubiquitinase activity. Even though these results have the same tendencies as observed in former studies, the effects in the present work are less striking. Further studies as well as intercrossing of Bre del- to Hey KO-animals will be necessary to further understand the functional relevance of Hey and Bre interaction.
The gastrointestinal tract is abundantly colonized by microbes, yet the translocation of oral species to the intestine is considered a rare aberrant event, and a hallmark of disease. By studying salivary and fecal microbial strain populations of 310 species in 470 individuals from five countries, we found that transmission to, and subsequent colonization of, the large intestine by oral microbes is common and extensive among healthy individuals. We found evidence for a vast majority of oral species to be transferable, with increased levels of transmission in colorectal cancer and rheumatoid arthritis patients and, more generally, for species described as opportunistic pathogens. This establishes the oral cavity as an endogenous reservoir for gut microbial strains, and oral-fecal transmission as an important process that shapes the gastrointestinal microbiome in health and disease.
Under physiological conditions, protein synthesis controls cell growth and survival and is strictly regulated. Deregulation of protein synthesis is a frequent event in cancer. The majority of mutations found in colorectal cancer (CRC), including alterations in the WNT pathway as well as activation of RAS/MAPK and PI3K/AKT and, subsequently, mTOR signaling, lead to deregulation of the translational machinery. Besides mutations in upstream signaling pathways, deregulation of global protein synthesis occurs through additional mechanisms including altered expression or activity of initiation and elongation factors (e.g., eIF4F, eIF2α/eIF2B, eEF2) as well as upregulation of components involved in ribosome biogenesis and factors that control the adaptation of translation in response to stress (e.g., GCN2). Therefore, influencing mechanisms that control mRNA translation may open a therapeutic window for CRC. Over the last decade, several potential therapeutic strategies targeting these alterations have been investigated and have shown promising results in cell lines, intestinal organoids, and mouse models. Despite these encouraging in vitro results, patients have not clinically benefited from those advances so far. In this review, we outline the mechanisms that lead to deregulated mRNA translation in CRC and highlight recent progress that has been made in developing therapeutic strategies that target these mechanisms for tumor therapy.
Blimp-1 (B lymphocyte induced maturation protein-1) kontrolliert die Regulation der terminalen B-Zelldifferenzierung. So ist die ektopische Expression von Blimp-1 ausreichend, damit naive B-Zellen zu antikörpersezernierenden Zellen differenzieren können. Dabei wirkt Blimp-1 als transkriptioneller Repressor, der zusammen mit Kofaktoren die Chromatinstruktur in der Promotorregion der Zielgene modifiziert und so deren Expression steuert. Neben der ursprünglich beschriebnen Blimp-1 mRNA existiert eine weitere mRNA, welcher das Exon 7 fehlt (Blimp-1?exon7). In diesem Exon sind die ersten zwei von insgesamt fünf Zinkfingern kodiert, welche nachweislich essentiell für die sequenzspezifische DNA-Interaktion von Blimp-1 sind. In dieser Arbeit konnte gezeigt werden, dass die Blimp-1?exon7 Deletionsmutante vorwiegend in ruhenden CD19+ B-Zellen der Maus und in unstimulierten humanen B-Zellen exprimiert wird. Obwohl die Blimp-1 sequenzspezifische DNA-Bindung des Proteins (Blimp-1?Ex7) nicht mehr gegeben ist, lokalisiert es teilweise in den Kern, interagiert ebenfalls mit Korepressoren wie Histondeacetylase-2, und assoziiert mit heterochromatischen Bereichen der DNA. Die ektopische Expression von Blimp-1?Ex7 in einer murinen B-Zell-Lymphomlinie, führt zu Zellzyklusarrest und Apoptose, ohne jedoch die Differenzierung zur Plasmazelle zu ermöglichen. Darüber hinaus ist in Gegenwart von Blimp-1?Ex7 die LPS-induzierte B-Zelldifferenzierung blockiert. Die Unterdrückung der Differenzierung korreliert mit einer verminderten Blimp-1 Expression. Zusammenfassend legen die Ergebnisse den Schluss nahe, dass Blimp-1?Ex7 in naiven B-Zellen exprimiert wird und eine vorzeitige Differenzierung verhindert, indem es autoregulativ die Promotoraktivität herabsetzt und damit Blimp-1 kontrolliert.
Processing peptidase of Neurospora mitochondria. Two-step cleavage of imported ATPase subunit 9

Subunit 9 (dicyclohexylcarbodümide binding protein, 'proteolipid') of the mitochondrial F 1F0-ATPase is a nuclearly coded protein in Neurospora crassa. lt is synthesized on free cytoplasmic ribosomes as a larger precursor with an NH2-terminal peptide extension. The peptide extension is cleaved ofT after transport of the protein into the mitochondria. A processing activity referred to as processing peptidase that cleaves the precursor to subunit 9 and other mitochondrial proteins is described and characterized using a cell-free system. Precursor synthesized in vitro was incubated with extracts of mitochondria. Processing peptidase required Mn2 + for its activity. Localization studies suggested that it is a soluble component of the mitochondrial matrix. The precursor was cleaved in two sequential steps via an intermediate-sized polypeptide. The intermediate form in the processing of subunit 9 was also seen in vivo and upon import of the precursor into isolated mitochondria in vitro. The two dcavage sites in the precursor molecule were determined. The data indicate that: {a) the correct NH2-terminus of the mature protein was generated, (b) the NH2-terminal amino acid of the intermediate-sized polypeptide is isoleueine in position -31. The cleavage sites show similarity ofprimary structure. It is concluded that processing peptidase removes the peptide extension from the precursor to subunit 9 (and probably other precursors) after translocation of these polypeptides (or the NHrterminal part of these polypeptides) into the matrix space of mitochondria.
In the course of this study, several endogenous compounds and model substances were used to mimic the conditions in patients suffering from hypertension. As endogenous compounds, angiotensin II and aldosterone were chosen. As model substances, 4-nitroquinoline-1-oxide (NQO), hydrogen peroxide and phorbol 12-myristate 13-acetate (PMA) were selected. Benfotiamine as well as α-tocopherol proved in the course of the experiments to be able to prevent angiotensin II-induced formation of oxidative DNA strand breaks and micronuclei. This could be due to a prior inhibition of the release of reactive oxygen species and is in contrast to results which were achieved using thiamine. Furthermore, experiments in which cells were pre-incubated with benfotiamine followed by incubation with NQO showed that benfotiamine was not able to prevent the induction of oxidative stress. The hypothesis that benfotiamine has, like α-tocopherol, direct antioxidative capacity was fortified by measurements in cell free systems. In brief, a new working mechanism for benfotiamine in addition to the ones already known could be provided. In the second part of the study, angiotensin II was shown to be dose-dependently genotoxic. This effect is mediated via the angiotensin II type 1 receptor (AT1R) which. Further experiments were extended from in vitro settings to the isolated perfused kidney. Here it could be shown that angiotensin II caused vasoconstriction and DNA strand breaks. Co-perfusion of kidneys with angiotensin II and candesartan prevented vasoconstriction and formation of strand breaks. DNA strand break formation due to mechanical stress or hypoxia could be ruled out after additional experiments with the thromboxane mimetic U 46619. Detailed investigation of the DNA damage in vitro revealed that angiotensin II induces single strand breaks, double strand breaks and 8-hydroxydeoxyguanosine (8-oxodG)-adducts as well as abasic sites. Investigations of the effects of aldosterone-treatment in kidney cells showed an increase of oxidative stress, DNA strand breaks and micronuclei which could be prevented by the steroidal mineralocorticoid receptor antagonist eplerenone. Additional experiments with the non-steroidal mineralocorticoid receptor antagonist (S)-BR-4628 revealed that this substance was also able to prevent oxidative stress and genomic damage and proved to be more potent than eplerenone. In vivo, hyperaldosteronism was imitated in rats by aid of the deoxycorticosteroneacetate (DOCA) salt model. After this treatment, levels of DNA strand breaks and chromosomal aberrations in the kidney could be observed. Furthermore, an increase in the release of ROS could be measured. Treatment of these animals with spironolactone , BR-4628 and enalaprile revealed that all antagonists were effective BR-4628 was the most potent drug. Finally, rosuvastatin was investigated. In HL-60 cells phorbol 12-myristate 13-acetate caused oxidative stress. Rosuvastatin was able to prevent the release of ROS and subsequent oxidative DNA damage when co-incubated with PMA. Furthermore, not only an inhibition of PMA-induced oxidative stress but also inhibition of the unspecific release of ROS induced by hydrogen peroxide was observable. Addition of farnesyl pyrophosphate (FPP), geranylgeranyl pyrophosphate (GGPP), and mevalonate, intermediates of the cholesterol pathway, caused only a marginal increase of oxidative stress in cells treated simultaneously with PMA and rosuvastatin, thus indicating the effect of rosuvastatin to be HMG-CoA-reductase-independent. Investigation of the gene expression of subunits of NAD(P)H oxidase revealed a down-regulation of p67phox following rosuvastatin-treatment. Furthermore, it could be shown that rosuvastatin treatment alone or in combination with PMA increased total glutathione levels probably due to an induction of the gene expression and enzyme activity of γ-glutamylcysteine synthetase (γ-GCS).
Background: Current imaging methods such as Magnetic Resonance Imaging (MRI), Confocal microscopy, Electron Microscopy (EM) or Selective Plane Illumination Microscopy (SPIM) yield three-dimensional (3D) data sets in need of appropriate computational methods for their analysis. The reconstruction, segmentation and registration are best approached from the 3D representation of the data set. Results: Here we present a platform-independent framework based on Java and Java 3D for accelerated rendering of biological images. Our framework is seamlessly integrated into ImageJ, a free image processing package with a vast collection of community-developed biological image analysis tools. Our framework enriches the ImageJ software libraries with methods that greatly reduce the complexity of developing image analysis tools in an interactive 3D visualization environment. In particular, we provide high-level access to volume rendering, volume editing, surface extraction, and image annotation. The ability to rely on a library that removes the low-level details enables concentrating software development efforts on the algorithm implementation parts. Conclusions: Our framework enables biomedical image software development to be built with 3D visualization capabilities with very little effort. We offer the source code and convenient binary packages along with extensive documentation at http://3dviewer.neurofly.de.
Neuroanatomical data in fly brain research are mostly available as spatial gene expression patterns of genetically distinct fly strains. The Drosophila standard brain, which was developed in the past to provide a reference coordinate system, can be used to integrate these data. Working with the standard brain requires advanced image processing methods, including visualisation, segmentation and registration. The previously published VIB Protocol addressed the problem of image registration. Unfortunately, its usage was severely limited by the necessity of manually labelling a predefined set of neuropils in the brain images at hand. In this work I present novel tools to facilitate the work with the Drosophila standard brain. These tools are integrated in a well-known open-source image processing framework which can potentially serve as a common platform for image analysis in the neuroanatomical research community: ImageJ. In particular, a hardware-accelerated 3D visualisation framework was developed for ImageJ which extends its limited 3D visualisation capabilities. It is used for the development of a novel semi-automatic segmentation method, which implements automatic surface growing based on user-provided seed points. Template surfaces, incorporated with a modified variant of an active surface model, complement the segmentation. An automatic nonrigid warping algorithm is applied, based on point correspondences established through the extracted surfaces. Finally, I show how the individual steps can be fully automated, and demonstrate its application for the successful registration of fly brain images. The new tools are freely available as ImageJ plugins. I compare the results obtained by the introduced methods with the output of the VIB Protocol and conclude that our methods reduce the required effort five to ten fold. Furthermore, reproducibility and accuracy are enhanced using the proposed tools.
The behavior of honeybees and bumblebees relies on a constant sensory integration of abiotic or biotic stimuli. As eusocial insects, a sophisticated intraspecific communication as well as the processing of multisensory cues during foraging is of utter importance. To tackle the arising challenges, both honeybees and bumblebees have evolved a sophisticated olfactory and visual processing system.
In both organisms, olfactory reception starts at the antennae, where olfactory sensilla cover the antennal surface in a sex-specific manner. These sensilla house olfactory receptor neurons (ORN) that express olfactory receptors. ORNs send their axons via four tracts to the antennal lobe (AL), the prime olfactory processing center in the bee brain. Here, ORNs specifically innervate spheroidal structures, so-called glomeruli, in which they form synapses with local interneurons and projection neurons (PN). PNs subsequently project the olfactory information via two distinct tracts, the medial and the lateral antennal-lobe tract, to the mushroom body (MB), the main center of sensory integration and memory formation. In the honeybee calyx, the sensory input region of the MB, PNs synapse on Kenyon cells (KC), the principal neuron type of the MB. Olfactory PNs mainly innervate the lip and basal ring layer of the calyx. In addition, the basal ring receives input from visual PNs, making it the first site of integration of visual and olfactory information. Visual PNs, carrying sensory information from the optic lobes, send their terminals not only to the to the basal ring compartment but also to the collar of the calyx. Receiving olfactory or visual input, KCs send their axons along the MB peduncle and terminate in the main output regions of the MB, the medial and the vertical lobe (VL) in a layer-specific manner. In the MB lobes, KCs synapse onto mushroom body output neurons (MBON). In so far barely understood processes, multimodal information is integrated by the MBONs and then relayed further into the protocerebral lobes, the contralateral brain hemisphere, or the central brain among others.
This dissertation comprises a dichotomous structure that (i) aims to gain more insight into the olfactory processing in bumblebees and (ii) sets out to broaden our understanding of visual processing in honeybee MBONs.
The first manuscript examines the olfactory processing of Bombus terrestris and specifically investigates sex-specific differences. We used behavioral (absolute conditioning) and electrophysiological approaches to elaborate the processing of ecologically relevant odors (components of plant odors and pheromones) at three distinct levels, in the periphery, in the AL and during olfactory conditioning. We found both sexes to form robust memories after absolute conditioning and to generalize towards the carbon chain length of the presented odors. On the contrary, electroantennographic (EAG) activity showed distinct stimulus and sex-specific activity, e.g. reduced activity towards citronellol in drones. Interestingly, extracellular multi-unit recordings in the AL confirmed stimulus and sex-specific differences in olfactory processing, but did not reflect the differences previously found in the EAG. Here, farnesol and 2,3-dihydrofarnesol, components of sex-specific pheromones, show a distinct representation, especially in workers, corroborating the results of a previous study. This explicitly different representation suggests that the peripheral stimulus representation is an imperfect indication for neuronal representation in high-order neuropils and ecological importance of a specific odor.
The second manuscript investigates MBONs in honeybees to gain more insights into visual processing in the VL. Honeybee MBONs can be categorized into visually responsive, olfactory responsive and multimodal. To clarify which visual features are represented at this high-order integration center, we used extracellular multi-unit recordings in combination with visual and olfactory stimulation. We show for the first time that information about brightness and wavelength is preserved in the VL. Furthermore, we defined three specific classes of visual MBONs that distinctly encode the intensity, identity or simply the onset of a stimulus. The identity-subgroup exhibits a specific tuning towards UV light. These results support the view of the MB as the center of multimodal integration that categorizes sensory input and subsequently channels this information into specific MBON populations.
Finally, I discuss differences between the peripheral representations of stimuli and their distinct processing in high-order neuropils. The unique activity of farnesol in manuscript 1 or the representation of UV light in manuscript 2 suggest that the peripheral representation of a stimulus is insufficient as a sole indicator for its neural activity in subsequent neuropils or its putative behavioral importance. In addition, I discuss the influence of hard-wired concepts or plasticity induced changes in the sensory pathways on the processing of such key stimuli in the peripheral reception as well as in high-order centers like the AL or the MB. The MB as the center of multisensory integration has been broadly examined for its olfactory processing capabilities and receives increasing interest about its visual coding properties. To further unravel its role of sensory integration and to include neglected modalities, future studies need to combine additional approaches and gain more insights on the multimodal aspects in both the input and output region.
Das Ziel der vorliegenden Arbeit war die Charakterisierung der molekularen Grundlagen der Proepikardentwicklung im Huhn. Das Proepikard (PE) stellt die Vorläuferpopulation des Koronargefäßsystems dar. Es wurden zwei Schwerpunkte bearbeitet, zum einen die Rolle von einem Mitglied der TGFß-Superfamilie (BMP, bone morphogenetic protein) während der Induktionsphase des PE und zweitens die molekularen Mechanismen, welche der links/rechts Asymmetrie der PE Entwicklung zugrunde liegen. Die Expressionsmuster von TBX18, WT1, CFC weisen diese als proepikardiale Marker aus. BMP4 wird ebenfalls im PE exprimiert, wenngleich wesentlich schwächer als BMP2 im benachbarten Sinusmyokard. Durch in vitro Experimente mit proepikardialen Primärkulturen wurde festgestellt, dass die Zugabe von rekombinatem BMP2 einen Teil der Zellen zu Kardiomyozyten differenzieren lässt. Daher wird angenommen, dass ein Teil der proepikardialen Zellen konzentrationsabhängig auf Wachstumsfaktoren reagieren und in der Lage sind, die epikardiale Linie zu verlassen und ein myokardiales Schicksal anzunehmen. Im zweiten Teil der Arbeit wurde die Rolle des NODAL-PITX2-Signalweges in Bezug auf die Unilateralität des Proepikards im Hühnchen analysiert. Dazu wurden Manipulationen des Hensenschen Knotens im HH Stadium 4 durchgeführt, mit dem Ziel linksseitige Markergene auf der rechten Seite ektopisch zu induzieren. Keine dieser Manipulationen, als auch eine virale Überexpression von PITX2 in sinuatrialen Progenitoren in vivo, liess eine Veränderung der TBX18-Lateralität erkennen, obwohl die PITX2-Expression randomisiert war. Dagegen führte die Inhibition des asymmetrischen Ionenfluxes sowie der Apoptose im Primitivstreifen zu einer völligen Randomisierung der TBX18-Expression, sowie unter anderem der Entwicklung bilateraler Proepikardien. Die Induktion bilateraler TBX18-Expressionsdomänen war ebenfalls durch ektopisches FGF8 auf der linken Seite des Knotens zu beobachten. Der Verlust der rechtsseitigen FGF Signalgebung im Knoten resultierte in einem Verlust der rechtsseitigen TBX18-Expression im Sinus. Daraus kann geschlossen werden, dass proepikardiale Progenitoren nicht nur durch den asymmetrischen Ionenflux sowie Apoptose im Primitivstreifen in ihrer Lateralität festgelegt werden, sondern auch von rechtsseitigen FGF-Signalen im Knoten und unabhängig vom linkseitigen NODAL-PITX2-Signalweg lateralisiert werden.
Pseudosexual behaviour is a rare phenomenon associated with unisexuality in vertebrates. In the gynogenetic, all-female teleost Poecilia formosa, rare individuals occur that resemble males of closely related gonochoristic species both in behaviour and external morphology. These masculinized gynogens and normal gynogens are members of the same clone, as demonstrated by DNA-fingerprinting. The behaviour of these masculinized gynogens is described and compared to the behaviour of the gonochoristic species Poecilia mexicana, P. latipinna and their hybrid as weil as androgen-treated individuals of P. formosa. No statistically significant difTerences were found between masculinized gynogens and hormonetreated individuals nor between the gonochoristic P. mexicana and P. latipinna males. Differences exist between gonochoristic and unisexual species. Passihle causes and effects of masculinized gynogens are discussed.
The livebearing all-female fish Poecilia formosa reproduces by gynogenesis, a modified form of parthenogenesis. P. formosa forms at least two breeding complexes: in its northern range it exists sympatrically with Poecilia latipinna and in its southern range with Poecilia mexicana. Differences between these complexes and their possible origin are discussed. Embryogenesis is triggered by sperm of males of these closely related sympatric species. Because inheritance is stricdy maternal, from the male point of view energy and time invested are totally lost. In this study we wanted to elucidate whether males are able to distinguish between conspecific and parasitic females. It could be shown that males are able to distinguish females optically, but that this ability was obscured as soon as chemical and/or tactile contact was possible. Furthermore, we found that females in an attractive phase of their sexual cycle are always preferred, regardless of species. This is possibly the mechanism by which parasitic females obtain the matings they need to reproduce.
Agricultural intensification often leads to fragmentation of natural habitats, such as forests, and thereby negatively affects forest specialist species. However, human introduced habitats, such as hedges, may counteract negative effects of forest fragmentation and increase dispersal, particularly of forest specialists. We studied effects of habitat type (forest edge versus hedge) and hedge isolation from forests (connected versus isolated hedge) in agricultural landscapes on abundance, species richness and community composition of mice, voles and shrews in forest edges and hedges. Simultaneously to these effects of forest edge/hedge type we analysed impacts of habitat structure, namely percentage of bare ground and forest edge/hedge width, on abundance, species richness and community composition of small mammals. Total abundance and forest specialist abundance (both driven by the most abundant species Myodes glareolus, bank vole) were higher in forest edges than in hedges, while hedge isolation had no effect. In contrast, abundance of habitat generalists was higher in isolated compared to connected hedges, with no effect of habitat type (forest edge versus hedge). Species richness as well as abundance of the most abundant habitat generalist Sorex araneus (common shrew), were not affected by habitat type or hedge isolation. Decreasing percentage of bare ground and increasing forest edge/hedge width was associated with increased abundance of forest specialists, while habitat structure was unrelated to species richness or abundance of any other group. Community composition was driven by forest specialists, which exceeded habitat generalist abundance in forest edges and connected hedges, while abundances were similar to each other in isolated hedges. Our results show that small mammal forest specialists prefer forest edges as habitats over hedges, while habitat generalists are able to use unoccupied ecological niches in isolated hedges. Consequently even isolated hedges can be marginal habitats for forest specialists and habitat generalists and thereby may increase regional farmland biodiversity.

Cryptochromes (CRYs) are a class of flavoproteins that sense blue light. In animals, CRYs are expressed in the eyes and in the clock neurons that control sleep/wake cycles and are implied in the generation and/or entrainment of circadian rhythmicity. Moreover, CRYs are sensing magnetic fields in insects as well as in humans. Here, we show that in the fruit fly Drosophila melanogaster CRY plays a light-independent role as “assembling” protein in the rhabdomeres of the compound eyes. CRY interacts with actin and appears to increase light sensitivity of the eyes by keeping the “signalplex” of the phototransduction cascade close to the membrane. By this way, CRY also enhances light-responses of the circadian clock.
Is behaviour response or action? In this Thesis I study this question regarding a rather simple organism, the larva of the fruit fly Drosophila melanogaster. Despite its numerically simple brain and limited behavioural repertoire, it is nevertheless capable to accomplish surprisingly complex tasks. After association of an odour and a rewarding or punishing reinforcement signal, the learnt odour is able to retrieve the formed memory trace. However, the activated memory trace is not automatically turned into learned behaviour: Appetitive memory traces are behaviourally expressed only in absence of the rewarding tastant whereas aversive memory traces are behaviourally expressed in the presence of the punishing tastant. The ‘decision’ whether to behaviourally express a memory trace or not relies on a quantitive comparison between memory trace and current situation: only if the memory trace (after odour-sugar training) predicts a stronger sugar reward than currently present, animals show appetitive conditioned behaviour. Learned appetitive behaviour is best seen as active search for food – being pointless in the presence of (enough) food. Learned aversive behaviour, in turn, can be seen as escape from a punishment – being pointless in absence of punishment. Importantly, appetitive and aversive memory traces can be formed and retrieved independent from each other but also can, under appriate circumstances, summate to jointly organise conditioned behaviour. In contrast to learned behaviour, innate olfactory behaviour is not influenced by gustatory processing and vice versa. Thus, innate olfactory and gustatory behaviour is rather rigid and reflexive in nature, being executed almost regardless of other environmental cues. I suggest a behavioural circuit-model of chemosensory behaviour and the ‘decision’ process whether to behaviourally express a memory trace or not. This model reflects known components of the larval chemobehavioural circuit and provides clear hypotheses about the kinds of architecture to look for in the currently unknown parts of this circuit. The second chapter deals with gustatory perception and processing (especially of bitter substances). Quinine, the bitter tastant in tonic water and bitter lemon, is aversive for larvae, suppresses feeding behaviour and can act as aversive reinforcer in learning experiments. However, all three examined behaviours differ in their dose-effect dynamics, suggesting different molecular and cellular processing streams at some level. Innate choice behaviour, thought to be relatively reflexive and hard-wired, nevertheless can be influenced by the gustatory context. That is, attraction toward sweet tastants is decreased in presence of bitter tastants. The extent of this inhibitory effect depends on the concentration of both sweet and bitter tastant. Importantly, sweet tastants differ in their sensitivity to bitter interference, indicating a stimulus-specific mechanism. The molecular and cellular processes underlying the inhibitory effect of bitter tastants are unknown, but the behavioural results presented here provide a framework to further investigate interactions of gustatory processing streams.
Forest fragmentation and selective logging are two main drivers of global environmental change and modify biodiversity and environmental conditions in many tropical forests. The consequences of these changes for the functioning of tropical forest ecosystems have rarely been explored in a comprehensive approach. In a Kenyan rainforest, we studied six animal-mediated ecosystem processes and recorded species richness and community composition of all animal taxa involved in these processes. We used linear models and a formal meta-analysis to test whether forest fragmentation and selective logging affected ecosystem processes and biodiversity and used structural equation models to disentangle direct from biodiversity-related indirect effects of human disturbance on multiple ecosystem processes. Fragmentation increased decomposition and reduced antbird predation, while selective logging consistently increased pollination, seed dispersal and army-ant raiding. Fragmentation modified species richness or community composition of five taxa, whereas selective logging did not affect any component of biodiversity. Changes in the abundance of functionally important species were related to lower predation by antbirds and higher decomposition rates in small forest fragments. The positive effects of selective logging on bee pollination, bird seed dispersal and army-ant raiding were direct, i.e. not related to changes in biodiversity, and were probably due to behavioural changes of these highly mobile animal taxa. We conclude that animal-mediated ecosystem processes respond in distinct ways to different types of human disturbance in Kakamega Forest. Our findings suggest that forest fragmentation affects ecosystem processes indirectly by changes in biodiversity, whereas selective logging influences processes directly by modifying local environmental conditions and resource distributions. The positive to neutral effects of selective logging on ecosystem processes show that the functionality of tropical forests can be maintained in moderately disturbed forest fragments. Conservation concepts for tropical forests should thus include not only remaining pristine forests but also functionally viable forest remnants.
Human adult cartilage is an aneural and avascular type of connective tissue, which consequently reflects reduced growth and repair rates. The main cell type of cartilage are chondrocytes, previously derived from human mesenchymal stem cells (hMSCs). They are responsible for the production and maintainance of the cartilaginous extracellular matrix (ECM), which consists mainly of collagen and proteoglycans. Signal transmission to or from chondrocytes, generally occurs via interaction with signalling factors connected to the cartilaginous ECM. In this context, proteins of the CCN family were identified as important matricellular and multifunctional regulators with high significance during skeletal development and fracture repair. In this thesis, main focus lies on WISP1/CCN4, which is known as a general survival factor in a variety of cell types and seems to be crucial during lineage progression of hMSCs into chondrocytes. We intend to counter the lack of knowledge about the general importance of WISP1-signalling within the musculoskeletal system and especially regarding cell death and survival by a variety of molecular and cell biology methods. First, we established a successful down-regulation of endogenous WISP1 transcripts within different cell types of the human musculoskeletal system through gene-silencing. Interestingly, WISP1 seems to be crucial to the survival of all examined cell lines and primary hMSCs, since a loss of WISP1 resulted in cell death. Bioinformatical analyses of subsequent performed microarrays (WISP1 down-regulated vs. control samples) confirmed this observation in primary hMSCs and the chondrocyte cell line Tc28a2. Distinct clusters of regulated genes, closely related to apoptosis induction, could be identified. In this context, TRAIL induced apoptosis as well as p53 mediated cell death seem to play a crucial role during the absence of WISP1 in hMSCs. By contrast, microarray analysis of WISP1 down-regulated chondrocytes indicated rather apoptosis induction via MAPK-signalling. Despite apoptosis relevant gene regulations, microarray analyses also identified clusters of differentially expressed genes of other important cellular activities, e.g. a huge cluster of interferon-inducible genes in hMSCs or gene regulations affecting cartilage homeostasis in chondrocytes. Results of this thesis emphasize the importance of regulatory mechanisms that influence cell survival of primary hMSCs and chondrocytes in the enforced absence of WISP1. Moreover, findings intensified the assumed importance for WISP1-signalling in cartilage homeostasis. Thus, this thesis generated an essential fundament for further examinations to investigate the role of WISP1-signalling in cartilage homeostasis and cell death.
Biological systems are dynamic and three-dimensional but many techniques allow only static and two-dimensional observation of cells. We used three-dimensional (3D) lattice light-sheet single-molecule localization microscopy (dSTORM) to investigate the complex interactions and distribution of single molecules in the plasma membrane of whole cells. Different receptor densities of the adhesion receptor CD56 at different parts of the cell highlight the importance and need of three-dimensional observation and analysis techniques.
Neisseria meningitidis (meningococcus) is a Gram-negative bacterium responsible for epidemic meningitis and sepsis worldwide. A critical step in the development of meningitis is the interaction of bacteria with cells forming the blood-cerebrospinal fluid barrier, which requires tight adhesion of the pathogen to highly specialized brain endothelial cells. Two endothelial receptors, CD147 and the β2-adrenergic receptor, have been found to be sequentially recruited by meningococci involving the interaction with type IV pilus. Despite the identification of cellular key players in bacterial adhesion the detailed mechanism of invasion is still poorly understood. Here, we investigated cellular dynamics and mobility of the type IV pilus receptor CD147 upon treatment with pili enriched fractions and specific antibodies directed against two extracellular Ig-like domains in living human brain microvascular endothelial cells. Modulation of CD147 mobility after ligand binding revealed by single-molecule tracking experiments demonstrates receptor activation and indicates plasma membrane rearrangements. Exploiting the binding of Shiga (STxB) and Cholera toxin B (CTxB) subunits to the two native plasma membrane sphingolipids globotriaosylceramide (Gb3) and raft-associated monosialotetrahexosylganglioside GM1, respectively, we investigated their involvement in bacterial invasion by super-resolution microscopy. Structured illumination microscopy (SIM) and direct stochastic optical reconstruction microscopy (dSTORM) unraveled accumulation and coating of meningococci with GM1 upon cellular uptake. Blocking of CTxB binding sites did not impair bacterial adhesion but dramatically reduced bacterial invasion efficiency. In addition, cell cycle arrest in G1 phase induced by serum starvation led to an overall increase of GM1 molecules in the plasma membrane and consequently also in bacterial invasion efficiency. Our results will help to understand downstream signaling events after initial type IV pilus-host cell interactions and thus have general impact on the development of new therapeutics targeting key molecules involved in infection.
In this thesis, I introduce the Virtual Brain Protocol, which facilitates applications of the Standard Brain of Drosophila melanogaster. By providing reliable and extensible tools for the handling of neuroanatomical data, this protocol simplifies and organizes the recurring tasks involved in these applications. It is demonstrated that this protocol can also be used to generate average brains, i.e. to combine recordings of several brains with the same features such that the common features are emphasized. One of the most important steps of the Virtual Insect Protocol is the aligning of newly recorded data sets with the Standard Brain. After presenting methods commonly applied in a biological or medical context to align two different recordings, it is evaluated to what extent this alignment can be automated. To that end, existing Image Processing techniques are assessed. I demonstrate that these techniques do not satisfy the requirements needed to guarantee sensible alignments between two brains. Then, I analyze what needs to be taken into account in order to formulate an algorithm which satisfies the needs of the protocol. In the last chapter, I derive such an algorithm using methods from Information Theory, which bases the technique on a solid mathematical foundation. I show how Bayesian Inference can be applied to enhance the results further. It is demonstrated that this approach yields good results on very noisy images, detecting apparent boundaries between structures. The same approach can be extended to take additional knowledge into account, e.g. the relative position of the anatomical structures and their shape. It is shown how this extension can be utilized to segment a newly recorded brain automatically.

Highly eusocial insect societies, such as all known ants, are typically characterized by a reproductive division of labor between queens, who are inseminated and reproduce, and virgin workers, who engage in foraging, nest maintenance and brood care. In most species workers have little reproductive options left: They usually produce haploid males by arrhenotokous parthenogenesis, both in the queenright and queenless condition. In the phylogenetically primitive subfamily Ponerinae reproductive caste dimorphism is much less pronounced: Ovarian morphology is rather similar in queens and workers, which additionally retain a spermatheca. In many ponerine species workers mate and may have completely replaced the queen caste. This similarity in reproductive potential provides for the evolution of diverse reproductive systems. In addition, it increases the opportunity for reproductive conflicts among nestmates substantially. Only in a handful of ant species, including Platythyrea punctata, workers are also able to rear diploid female offspring from unfertilized eggs by thelytokous parthenogenesis. The small ponerine ant P. punctata (Smith) is the only New World member of the genus reaching as far north as the southern USA, with its center of distribution in Central America and the West Indies. P. punctata occurs in a range of forest habitats including subtropical hardwood forests as well as tropical rain forests. In addition to queens, gamergates and thelytokous workers co-occur in the same species. This remarkable complexity of reproductive strategies makes P. punctata unique within ants and provides an ideal model system for the investigation of reproductive conflicts within the female caste. Colonies are usually found in rotten branches on the forest floor but may also be present in higher strata. Colonies contained on average 60 workers, with a maximum colony size of 148 workers. Queens were present in only ten percent of the colonies collected from Florida, but completely absent both from the populations studied in Barbados and Puerto Rico. Males were generally rare. In addition, morphological intermediates between workers and queens (so-called intercastes) were found in 16 colonies collected in Florida. Their thorax morphology varied from an almost worker-like to an almost queen-like thorax structure. Queen and intercaste size, however, did not differ from those of workers. Although workers taken from colonies directly after collection from the field engaged in aggressive interactions, nestmate discrimination ceased in the laboratory suggesting that recognition cues used are derived from the environment. Only one of six queens dissected was found to be inseminated but not fertile. Instead, in most queenless colonies, a single uninseminated worker monopolized reproduction by means of thelytokous parthenogenesis. A single mated, reproductive worker (gamergate) was found dominating reproduction in the presence of an inseminated alate queen only in one of the Florida colonies. The regulation of reproduction was closely examined in ten experimental groups of virgin laboratory-reared workers, in which one worker typically dominated reproduction by thelytoky despite the presence of several individuals with elongated, developing ovaries. In each group only one worker was observed to oviposit. Conflict over reproduction was intense consisting of ritualized physical aggression between some nestmates including antennal boxing, biting, dragging, leap and immobilization behaviors. The average frequency of interactions was low. Aggressive interactions allowed to construct non-linear matrices of social rank. On average, only five workers were responsible for 90 percent of total agonistic interactions. In 80 percent of the groups the rate of agonistic interactions increased after the experimental removal of the reproductive worker. While antennal boxing and biting were the most frequent forms of agonistic behaviors both before and after the removal, biting and dragging increased significantly after the removal indicating that agonistic interactions increased in intensity. Once a worker obtains a high social status it is maintained without the need for physical aggression. The replacement of reproductives by another worker did however not closely correlate with the new reproductive's prior social status. Age, however, had a profound influence on the individual rate of agonistic interactions that workers initiated. Especially younger adults (up to two month of age) and callows were responsible for the increase in observed aggression after the supersedure of the old reproductive. These individuals have a higher chance to become reproductive since older, foraging workers may not be able to develop their ovaries. Aggressions among older workers ceased with increasing age. Workers that already started to develop their ovaries should pose the greatest threat to any reproductive individual. Indeed, dissection of all experimental group revealed that aggression was significantly more often directed towards both individuals with undeveloped and developing ovaries as compared to workers that had degenerated ovaries. In all experimental groups reproductive dominance was achieved by callows or younger workers not older than four month. Age is a better predictor of reproductive dominance than social status as inferred from physical interactions. Since no overt conflict between genetical identical individuals is expected, in P. punctata the function of agonistic interactions in all-worker colonies, given the predominance of thelytokous parthenogenesis, remains unclear. Physical aggression could alternatively function to facilitate a smooth division of non-reproductive labor thereby increasing overall colony efficiency. Asexuality is often thought to constitute an evolutionary dead end as compared with sexual reproduction because genetic recombination is limited or nonexistent in parthenogenetic populations. Microsatellite markers were developed to investigate the consequences of thelytokous reproduction on the genetic structure of four natural populations of P. punctata. In the analysis of 314 workers taken from 51 colonies, low intraspecific levels of variation at all loci, expressed both as the number of alleles detected and heterozygosities observed, was detected. Surprisingly, there was almost no differentiation within populations. Populations rather had a clonal structure, with all individuals from all colonies usually sharing the same genotype. This low level of genotypic diversity reflects the predominance of thelytoky under natural conditions in four populations of P. punctata. In addition, the specificity of ten dinucleotide microsatellite loci developed for P. punctata was investigated in 29 ant species comprising four different subfamilies by cross-species amplification. Positive amplification was only obtained in a limited number of species indicating that sequences flanking the hypervariable region are often not sufficiently conserved to allow amplification, even within the same genus. The karyotype of P. punctata (2n = 84) is one of the highest chromosome numbers reported in ants so far. A first investigation did not show any indication of polyploidy, a phenomenon which has been reported to be associated with the occurrence of parthenogenesis. Thelytokous parthenogenesis does not appear to be a very common phenomenon in the Hymenoptera. It is patchily distributed and restricted to taxa at the distant tips of phylogenies. Within the Formicidae, thelytoky has been demonstrated only in four phylogenetically very distant species, including P. punctata. Despite its advantages, severe costs and constraints may have restricted its rapid evolution and persistence over time. The mechanisms of thelytokous parthenogenesis and its ecological correlates are reviewed for the known cases in the Hymenoptera. Investigating the occurrence of sexual reproduction in asexual lineages indicates that thelytokous parthenogenesis may not be irreversible. In P. punctata the occasional production of sexuals in some of the colonies may provide opportunity for outbreeding and genetic recombination. Thelytoky can thus function as a conditional reproductive strategy. Thelytoky in P. punctata possibly evolved as an adaptation to the risk of colony orphanage or the foundation of new colonies by fission. The current adaptive value of physical aggression and the production of sexuals in clonal populations, where relatedness asymmetries are virtually absent, however is less clear. Quite contrary, thelytoky could thereby serve as the stepping stone for the subsequent loss of the queen caste in P. punctata. Although P. punctata clearly fulfills all three conditions of eusociality, the evolution of thelytoky is interpreted as a first step in a secondary reverse social evolution towards a social system more primitive than eusociality.
The biogenic amines octopamine and tyramine are important neurotransmitters in insects and other protostomes. They play a pivotal role in the sensory responses, learning and memory and social organisation of honeybees. Generally, octopamine and tyramine are believed to fulfil similar roles as their deuterostome counterparts epinephrine and norepinephrine. In some cases opposing functions of both amines have been observed. In this study, we examined the functions of tyramine and octopamine in honeybee responses to light. As a first step, electroretinography was used to analyse the effect of both amines on sensory sensitivity at the photoreceptor level. Here, the maximum receptor response was increased by octopamine and decreased by tyramine. As a second step, phototaxis experiments were performed to quantify the behavioural responses to light following treatment with either amine. Octopamine increased the walking speed towards different light sources while tyramine decreased it. This was independent of locomotor activity. Our results indicate that tyramine and octopamine act as functional opposites in processing responses to light.
