Einflüsse der Photophysik und Photochemie von Cyaninfarbstoffen auf die Lokalisationsmikroskopie

In den letzten Jahren haben sich hochauflösende Fluoreszenzmikroskopiemethoden, basierend auf der Lokalisation einzelner Fluorophore, zu einem leistungsstarken Werkzeug etabliert, um Fluoreszenzbilder weit unterhalb der Auflösungsgrenze zu generieren. Hiermit können räumliche Auflösungen von ~ 20 nm erzielt werden, was weit unterhalb der Beugungsgrenze liegt. Dabei haben zahlreiche Optimierungen und Entwicklungen neuer Methoden in der Einzelmolekül-Lokalisationsmikroskopie die Genauigkeit der orstspezifischen Bestimmung einzelner Fluorophore auf bis zu ~ 1 – 3 nm erhöht. Eine Auflösung im molekularen Bereich, weit unterhalb von ~ 10 nm bleibt allerdings herausfordernd, da die Lokalisationsgenauigkeit nur ein Kriterium hierfür ist. Allerdings wurde sich in den letzten Jahren überwiegend auf die Verbesserung dieses Parameters konzentriert. Weitere Kriterien für die fluoreszenzmikroskopische Auflösung sind dabei unter anderem die Markierungsdichte und die Kopplungseffizienz der Zielstruktur, sowie der Kopplungsfehler (Abstand zur Zielstruktur nach Farbstoffkopplung), die sich herausfordernd für eine molekulare Auflösung darstellen. Auch wenn die Kopplungseffizienz und -dichte hoch und der Kopplungsfehler gering ist, steigt bei Interfluorophordistanzen < 5nm, abhängig von den Farbstoffen, die Wahrscheinlichkeit von starken und schwachen Farbstoffwechselwirkungen und damit von Energieübertragungsprozessen zwischen den Farbstoffen, stark an. Daneben sollten Farbstoffe, abhänging von der Lokalisationsmikroskopiemethode, spezifische Kriterien, wie beispielsweise die Photoschaltbarkeit bei dSTORM, erfüllen, was dazu führt, dass diese Methoden häufig nur auf einzelne Farbstoffe beschränkt sind. In dieser Arbeit konnte mithilfe von definierten DNA-Origami Konstrukten gezeigt werden, dass das Blinkverhalten von Cyaninfarbstoffen unter dSTORM-Bedingungen einer Abstandsabhängigkeit aufgrund von spezifischen Energieübertragungsprozessen folgt, womit Farbstoffabstände im sub-10 nm Bereich charakterisiert werden konnten. Darüber hinaus konnte diese Abstandsabhängigkeit an biologischen Proben gezeigt werden. Hierbei konnten verschiedene zelluläre Rezeptoren effizient und mit geringem Abstandsfehler zur Zielstruktur mit Cyaninfarbstoffen gekoppelt werden. Diese abstandsabhänigen Prozesse und damit Charakterisierungen könnten dabei nicht nur spezifisch für die häufig unter dSTORM-Bedingungen verwendeten Cyaninfarbstoffen gültig sein, sondern auch auf andere Farbstoffklassen, die einen Auszustand zeigen, übertragbar sein. Darüber hinaus konnte gezeigt werden, dass hochauflösende dSTORM Aufnahmen unabhängig vom Farbstoffkopplungsgrad der Antikörpern sind, welche häufig für Standardfärbungen von zellulären Strukturen verwendet werden. Dabei konnte durch Photonenkoinzidenzmessungen dargelegt werden, dass aufgrund komplexer Farbstoffwechselwirkungen im Mittel nur ein Farbstoff aktiv ist, wobei höhere Kopplungsgrade ein komplexes Blinkverhalten zu Beginn der Messung zeigen. Durch die undefinierten Farbstoffabstände an Antikörpern konnte hier kein eindeutiger Energieübertragungsmechanismus entschlüsselt werden. Dennoch konnte gezeigt werden, dass Farbstoffaggregate bzw. H-Dimere unter dSTORM-Bedingungen destabilisiert werden. Durch die zuvor erwähnten DNA-Origami Konstrukte definierter Interfluorophordistanzen konnten Energieübertragungsmechanismen entschlüsselt werden, die auch für die Antikörper diverser Kopplungsgrade gültig sind. Des Weiteren konnten, ausgelöst durch komplexe Energieübertragungsprozesse höherer Kopplungsgrade am Antikörper, Mehrfarbenaufnahmen zellulärer Strukturen generiert werden, die über die spezifische Fluoreszenzlebenszeit separiert werden konnten. Dies stellt hier eine weitere Möglichkeit dar, unter einfachen Bedingungen, schnelle Mehrfarbenaufnahmen zellulärer Strukturen zu generieren. Durch die Verwendung des selben Farbstoffes unterschiedlicher Kopplungsgrade kann hier nur mit einer Anregungswellenlänge und frei von chromatischer Aberration gearbeitet werden. Neben den photophysikalischen Untersuchungen der Cyaninfarbstoffe Cy5 und Alexa Fluor 647 wurden diese ebenso photochemisch näher betrachtet. Dabei konnte ein neuartiger chemischer Mechanismus entschlüsselt werden. Dieser Mechanismus führt, ausgelöst durch Singulett-Sauerstoff (1O2), zu einer Photozerschneidung des konjugierten Doppelbindungssystems um zwei Kohlenstoffatome, was zu strukturellen und spektroskopischen Veränderungen dieser Farbstoffe führt. Auf Grundlage dieses Mechanismus konnte eine neue DNA-PAINT Methode entwickelt werden, die zu einer Beschleunigung der Aufnahmezeit führt.
This thesis aimed the development of a correlated device which combines FluidFM® with Fluorescence Microscopy (FL) (FL-FluidFM®) and enables the simultaneous quantification of adhesion forces and fluorescent visualization of mature cells. The implementation of a PIFOC was crucial to achieve a high-resolution as well as a stable but dynamic focus level. The functionality of SCFS after hardware modification was verified by comparing two force-curves, both showing the typical force progression and measured with the optimized and conventional hardware, respectively. Then, the integration of FL was examined by detaching fluorescently labeled REF52 cells. The fluorescence illumination of the cytoskeleton showed the expected characteristic force profile and no evidence of interference effects. Afterwards a corresponding correlative data analysis was addressed including manual force step fitting, the identification of visualized cellular unbinding, and a time-dependent correlation. This procedure revealed a link between the area of cytoskeletal unbinding and force-jumps. This was followed by a comparison of the detachment characteristics of intercellular connected HUVECs and individual REF52 cells. HUVECs showed maximum detachment forces in the same order of magnitude as the ones of single REF52 cells. This contrasted with the expected strong cohesiveness of endothelial cells and indicated a lack of cell-cell contact formation. The latter was confirmed by a comparison of HUVECs, primary HBMVECs, and immortalized EA.hy926 cells fluorescently labeled for two marker proteins of intercellular junctions. This unveiled that both the previous cultivation duration and the cell type have a major impact on the development of intercellular junctions. In summary, the correlative FL FluidFM® represents a powerful novel approach, which enables a truly contemporaneous performance and, thus, has the potential to reveal new insights into the mechanobiological properties of cell adhesion.
Die Zelle stellt die kleinste Einheit des Lebens dar und zeichnet sich durch die hoch koordinierte Anordnung von mehreren Millionen (Bio-)Molekülen zu einem mikrometergroßen Objekt aus. Als struktureller Bestandteil der Lipiddoppelschicht eukaryotischer Zellen spielt neben Sterolen und Glycerolipiden die Verbindungsklasse der Sphingolipide eine zentrale Rolle bei der Aufrechterhaltung der Membranintegrität.[472] Darüber hinaus sind bioaktive Sphingolipide bei vielen grundlegenden zellulären Prozessen wie Apoptose, Wachstum, Differenzierung, Migration und Adhäsion entscheidend beteiligt.[87,120] Ein gestörtes Gleichgewicht des Sphingolipidmetabolismus und Defekte der entsprechenden Stoffwechselwege stehen im Zusammenhang mit vielen Krankheiten wie Krebs, Diabetes, Adipositas, Arteriosklerose, chronischen Entzündungen und Autoimmunerkrankungen sowie viraler und bakterieller Pathogenese.[22,143,473,474]
Die Entwicklung und Anwendung von Sphingolipidanaloga als potenzielle Wirkstoffe rückten in den letzten Jahren immer weiter in den Fokus der interdisziplinären Forschung von Biologen, Chemikern und Medizinern. Als bekanntestes Beispiel ist Fingolimod (FTY720) zu nennen, das als Sphingosin-1-phosphat-Mimetikum heute unter dem Markennamen Gilenya® erfolgreich als Arzneistoff zur Behandlung von Multipler Sklerose eingesetzt wird.[475] Es besteht jedoch die Gefahr, dass Fingolimod zur Schädigung anderer Zellfunktionen und zu gravierenden Nebeneffekten wie Bradykardie führen kann.[476] Da Sphingolipide ebenfalls in der Kontrolle von bakteriellen und viralen Infektionen essentiell beteiligt sind, spielen Sphingolipide und deren synthetisch dargestellte Derivate vermehrt eine Rolle in der Wirkstoffentwicklung im Kampf gegen pathogene Krankheitserreger.[175,477-479] Die Wirkweise von antimikrobiellen Sphingolipiden ist bisher nicht vollständig aufgeklärt. Für eine Weiterentwicklung von bekannten Medikamenten gegen verschiedene Krankheiten oder für die Entwicklung neuartiger Wirkstoffe gegen Erreger ist eine umfassende Untersuchung der zugrundeliegenden zellulären Mechanismen auf molekularer Ebene entscheidend.
Hierfür finden aufgrund der relativ einfachen Detektion mittels Fluoreszenzmikroskopie häufig fluoreszenzmarkierte Sphingolipidderivate breite Anwendung.[480] Die kovalent gebundene Farbstoffeinheit bringt jedoch wesentliche Nachteile mit sich, da sich die Biomoleküle durch die veränderte Struktur und Polarität in ihren biologischen Eigenschaften von den natürlichen Substraten unterscheiden können. Die Verwendung von bioorthogonal funktionalisierten Biomolekülen umgeht dieses Problem, da die strukturellen Änderungen minimal gehalten werden.
Nach dem zellulären Einbau dieser Derivate ist eine schnelle und spezifische Konjugation mit einem komplementären Fluorophor zu einem gewünschten Zeitpunkt durch sogenannte Click-Reaktionen wie CuAAC oder SPAAC möglich.[12,46] Das Prinzip der Click-Chemie wurde bereits auf eine Vielzahl an Biomolekülen wie Sphingolipide, Fettsäuren, Aminosäuren, Proteine, Kohlenhydrate, Nukleoside oder Nukleinsäuren (DNA und RNA) übertragen.[47,280] Jedoch bedarf es weiterer spezifisch modifizierter Verbindungen, die vielfältige bioorthogonale Reaktionen für die Untersuchung von Zellprozessen zulassen ‒ sowohl in vitro als auch in vivo.
Um neue Therapieansätze gegen verschiedene Krankheiten zu entwickeln und schwerwiegende Nebenwirkungen zu vermeiden, ist die detaillierte Erforschung hochkomplexer Zellvorgänge auf molekularer Ebene von entscheidender Bedeutung. Das Ziel dieser Arbeit war daher die Synthese und Charakterisierung von molekularen Werkzeugen, die in Kombination mit verschiedenen aktuellen Mikroskopie- und Massenspektrometriemethoden die Visualisierung und Untersuchung des Sphingolipidmetabolismus und weiterer biologischer Prozesse ermöglichen.
Zusammenfassend wurde in dieser Arbeit eine Vielzahl an Sphingolipiden und deren bioorthogonal funktionalisierte Analoga ausgehend von der Aminosäure L-Serin erfolgreich synthetisiert. Die vorgestellten Verbindungen eignen sich in Kombination mit Massenspektrometrie und Fluoreszenz- oder Elektronenmikroskopie als molekulare Werkzeuge zur Untersuchung des komplexen Sphingolipidmetabolismus sowie des Einbaus und der Dynamik von Sphingolipiden in Modell- und Zellmembranen. Sowohl in humanen und tierischen Zellen als auch in Bakterien wurden die azidmodifizierten Sphingolipide durch Click-Reaktionen visualisiert, um ein verbessertes Verständnis von bakteriellen und viralen Infektionsprozessen zu erhalten. Der modulare Ansatz der Click-Chemie ermöglicht die Verwendung verschiedener komplementär funktionalisierter Farbstoffe, die unterschiedliche Eigenschaften bezüglich der Membrandurchgängigkeit oder Absorptions- und Emissionswellenlängen besitzen und somit je nach biologischer Fragestellung gezielt eingesetzt werden können.
Alles in allem tragen die in dieser Arbeit synthetisierten Verbindungen dazu bei, die Rolle von Sphingolipiden bei Infektionsprozessen und Krankheitsverläufen auf subzellulärer Ebene aufzuklären. Dadurch wird ein entscheidender Beitrag für die Entwicklung neuartiger Wirkstoffe gegen bakterielle oder virale Erreger sowie innovativer Therapien gegen verschiedene humane Krankheiten geliefert.
Single-molecule dynamics at a bottleneck: a systematic study of the narrow escape problem in a disc

Diffusion facilitates numerous reactions within the biological context of a cell. It is remarkable how the cost-efficient random process of Brownian motion promotes fast reactions. From the narrow escape theory, it is possible to determine the mean first passage time of such processes based on their reaction space and diffusion coefficient. The narrow escape theory of Brownian particles is characterized by a confining domain with reflective boundaries and a small reaction site. In this thesis, the mean first passage time was systematically tested in a disc as a function of the escape opening size in vitro and in silico. For the in vitro experiments, a model system of patterned supported-lipid bilayers (SLB) was established. Such a model is prepared by a combined colloid metalization approach, where a gold scaffold on glass facilitates assembly of SLB patches of distinct sizes through vesicle fusion. The model setup was evaluated and found to match all necessary requirements to test the nar- row escape problem in vitro. In particular, the reflectivity of the boundaries, the unhindered, free diffusion of the tracer lipids, and the distinct area were assessed. Observed results of the mean first passage time agreed with the theory of the narrow escape problem. There was excellent agreement in both absolute values and across a range of small escape opening sizes. Additionally, I developed a straightforward method, a correction factor, to calculate the mean first passage time from incomplete experimental traces. By re-scaling the mean first passage time to the fraction of particles that escaped, I was able to overcome the lifetime limitations of fluorescent probes. Previously inaccessible measurements of the mean first passage time relying on fluorescent probes will be made possible through this approach. The in vitro experiments were complemented with various in silico experiments. The latter were based on random walk simulations in discs, mimicking the in vitro situation with its uncertainties. The lifetime of single particles was either set sufficiently long to allow all particles to escape, or was adjusted to meet the lifetime limitations observed in the in vitro experiments. A comparison of the mean first passage time from lifetime-unlimited particles to the corrected, lifetime-limited particles did support the use of the correction factor. In agreement with the narrow escape theory, it was experimentally found that the mean first passage time is independent of the start point of the particle within the domain. This is when the particle adheres to a minimum distance to the escape site. In general, the presented random walk simulations do accurately represent the in vitro experiments in this study. The required hardware for the establishment of an astigmatism-based 3D system was installed in the existing microscope. The first attempts to analyze the obtained 3D imaging data gave insight into the potential of the method to investigate molecule dynamics in living trypanosome cells. The full functionality will be realized with the ongoing improvement of image analysis outside of this thesis.
Autoantibodies against proteins of the node of Ranvier have been identified in a subset of patients with chronic inflammatory demyelinating polyradiculoneuropathy (CIDP). Main antigens targeted by autoantibodies are the paranodal proteins contactin 1 (CNTN1), neurofascin (NF) 155 or contactin associated protein (Caspr) as well as the nodal NF186. Several studies investigated the role of anti-paranodal autoantibodies in the pathophysiology of CIDP leading to the current knowledge that immunoglobulin G (IgG)4 deposition leads to detachment of myelin from the axon at the paranodes. However, many questions remain unsolved. Thus, autoantibodies against NF155 have been well studied and their pathogenicity has been proven in an animal model in vivo. However, in some patients, autoantibodies against all isoforms of NF are detectable. These anti-pan-NF autoantibodies occur more rarely and lead to a very severe clinical phenotype. As the pathogenesis of patient-derived autoantibodies against pan-NF has never been investigated in vivo before, we used an animal model to study the effect of acute exposure to anti-pan-NF IgG3 by intraneural injections to the rat sciatic nerve. In addition, we used anti-NF155 IgG4 from a seropositive patient. Behavioral testings as well as nerve conduction studies did not re- veal any deficits after injected neither for anti-NF155 nor for anti-pan-NF autoantibodies. This leads to the suspicion that the disease is more likely induced by a chronic process.
A common symptom in patients with anti-CNTN1 associated neuropathy is sensory ataxia and therefore, an involvement of dorsal root ganglia (DRGs) is hypothesized. We show that sera from anti-CNTN1 positive patients specifically bind to DRG neurons in vitro and reduce surface expression of CNTN1. This is most probably due to internalization mediated by coexisting IgG3 although IgG4 is the predominant subclass of autoantibodies. As it is known that CNTN1 interacts with the β1 subunit of specific sodium channels we analyzed channel expression and sodium currents of DRG neurons after incubation with anti-CNTN1 positive patients’ sera. We identified reduced sodium currents after long-term treatment with patients’ material although surface channel expression remained stable. We therefore concluded that CNTN1 might influence channel properties indirectly through auxiliary β1 subunits. Moreover, we suggest an involvement of DRG neurons in the pathogenesis of anti-CNTN1 associated CIDP as medium-large size neurons are more affected than small neurons. However, the exact mechanism of how anti-CNTN1 autoantibodies influence sodium channels should be subject of further studies.
Furthermore, preliminary results indicate that the epitope for anti-CNTN1 autoantibodies from seropositive patients might be associated with distinct clinical features. We could show that autoantibodies might be either directed against a conformational epitope as binding is prevented after deletion of the first immunoglobulin (Ig) domain of CNTN1 or against the fibronectin type III (FnIII) domains. Strikingly, both patients with FnIII do- main specificity had very high titers of anti-CNTN1 autoantibodies and a chronic disease progression, whereas patients binding to a conformational epitope or to the Ig domains are related to a relapsing-remitting or even monophasic disease course. However, these results need to be further confirmed before a clear statement can be made.
In conclusion, the present study contributes to elucidate the pathogenesis of peripheral neuropathies associated with anti-paranodal autoantibodies. However, further studies are required including a higher number of patients as well as considering effects on structures like DRGs besides the node of Ranvier to fully understand the disease mechanisms.
In Nervensystemen bedürfen Informationsweitergabe und Gedächtnisformation eines präzisen Zusammenspiels von Synapsen in Zeit und Raum. Synaptische Transmission basiert strukturell auf mesoskopischen cytosolischen Kompartimenten an der präsynaptischen Membran, sogenannten Aktiven Zonen (AZ). Ihre Cytomatrix, bestehend aus zentralen Gerüstproteinen wie Rab3 interacting molecule (RIM), ermöglicht eine schnelle Freisetzung synaptischer Vesikel. Die Defizienz der lokal häufigsten Isoform RIM1α resultiert an einer komplexen zentralen Säugersynapse, die des hippocampalen Moosfaserboutons (MFB) zu im Cornu ammonis (CA)3 befindlichen Pyramidalzellen, in einer dezimierten Langzeitplastizität. Auf Verhaltensebene zeigen diese Mäuse eine reduzierte Lernfähigkeit.
Die vorliegende Dissertation widmet sich grundlegend der bisher unbekannten dreidimensionalen (3D) AZ-Ultrastruktur des MFB in akuten Hippocampusschnitten der adulten Wildtyp- und RIM1α-Knock-Out-Maus (RIM1α\(^{-/-}\)). In einer methodischen Entwicklungsphase wurde ein neuartiges, anspruchsvolles Protokoll der nahezu artefaktfreien (near to native) Synapsenpräparation am MFB mittels Hochdruckgefrierung und Gefriersubstitution sowie der 3D-Modellierung mittels Elektronentomographie etabliert. In einer zweiten Experimentier- und Analysephase ermöglichte die hochwertige synaptische Gewebeerhaltung in beiden Genotypen eine standardisierte, auf Programmierskripten basierte Quantifizierung der AZ-Ultrastruktur bis auf die Ebene eines individuell gedockten synaptischen Vesikels.
Dieser Dissertation gelingt der Nachweis, dass eine Defizienz von RIM1α zu einer multidimensionalen ultrastrukturellen Veränderung der AZ und ihres Vesikelpools am MFB führt. Neben einer Reduktion, Dezentralisierung und strukturellen Veränderung (eng) gedockter Vesikel – der ultrastrukturellen Messgrößen von unmittelbar freisetzungsfähigen Vesikeln – verdichtet sich der distaler lokalisierte Vesikelpool auf zugleich größeren, heterogenen AZ-Flächen mit erweitertem synaptischem Spalt. Vorliegende Untersuchungen tragen zum Verständnisgewinn über eine zentrale Rolle von RIM1α für das Docking und die Organisation von Vesikeln der AZ im MFB bei. Darüber hinaus stellen die präzisen ultrastrukturellen Analysen eine morphologische Grundlage für weiterführende Studien mit Hilfe modernster Techniken dar, beispielsweise über die Auswirkungen der geänderten RIM1α\(^{-/-}\) AZ-Ultrastruktur auf die präsynaptische Plastizität sowie in Korrelation zum Gedächtnis und Lernen der Tiere.
Platelets play an important role in the body, since they are part of the hemostasis
system, preventing and stopping blood loss. Nevertheless, when platelet or
coagulation system function are impaired, uncontrolled bleedings but also irreversible
vessel occlusion followed by ischemic tissue damage can occur. Therefore,
understanding platelet function and activation, mechanisms which are controlled by a
variety of platelet membrane receptors and other factors is important to advance out
knowledge of hemostasis and platelet malfunction. For a complete picture of platelet
function and their modulating behavior it is desired to be able to quantify receptor
distributions and interactions of these densely packed molecular ensembles in the
membrane. This challenges scientists for several reasons. Most importantly, platelets
are microscopically small objects, challenging the spatial resolution of conventional
light microscopy. Moreover, platelet receptors are highly abundant on the membrane
so even super-resolution microscopy struggles with quantitative receptor imaging on
platelets.
With Expansion microscopy (ExM), a new super-resolution technique was introduced,
allowing resolutions to achieve super-resolution without using a super-resolution
microscope, but by combining a conventional confocal microscopy with a highly
processed sample that has been expanded physically. In this doctoral thesis, I
evaluated the potential of this technique for super-resolution platelet imaging by
optimizing the sample preparation process and establishing an imaging and image
processing pipeline for dual-color 3D images of different membrane receptors. The
analysis of receptor colocalization using ExM demonstrated a clear superiority
compared to conventional microscopy. Furthermore, I identified a library of
fluorescently labeled antibodies against different platelet receptors compatible with
ExM and showed the possibility of staining membrane receptors and parts of the
cytoskeleton at the same time.
Spinal muscular atrophy (SMA) is a genetic pediatric condition that affects lower motoneurons leading to their degeneration and muscle weakness. It is caused by homozygous loss or mutations in the Survival Motor Neuron 1 (SMN1) gene; however, the pathomechanism leading to motoneuron degeneration is not fully resolved. Cultured embryonic SMA motoneurons display axon elongation and differentiation defects accompanied by collapsed growth cones with a disturbed actin cytoskeleton. Intriguingly, motoneurons cultured from mice deficient for the Tropomyosin-kinase receptor B (TrkB), exhibit similar pathological features. Thus, the question arises whether SMA motoneurons suffer from defective Brain-derived neurotrophic factor (BDNF)/TrkB signaling and whether there is a link to the disturbed actin cytoskeleton. In the recent years, modifier genes such as Plastin 3 (PLS3) were shown to beneficially interfere with SMA pathology. Nevertheless, the mechanism of how the actin-bundler PLS3 counteracts SMN deficiency is not well understood. In this study, we investigated TrkB localization and its activation in cultured SMA motoneurons and neuromuscular junctions (NMJs). While TrkB levels are only mildly affected locally in axon terminals, BDNF-mediated TrkB phosphorylation was massively disturbed. The activity-dependent TrkB translocation to the cell surface and its activation via BDNF were shown to be Pls3-dependent processes, that can be abolished by knockdown of Pls3. In contrast, PLS3 overexpression in SMA motoneurons rescued the defects on morphological and functional level. In particular, the relocation of TrkB to the cell surface after BDNF-induced internalization is disturbed in SMA, which is based on an actin-dependent TrkB translocation defect from intracellular stores. Lastly, AAV9-mediated PLS3 overexpression in vivo in neonatal SMA mice provided further evidence for the capacity of PLS3 to modulate actin dynamics necessary for accurate BDNF/TrkB signaling. In conclusion, we provide a novel role for PLS3 in mediating proper alignment of transmembrane proteins as prerequisite for their appropriate functioning. Hence, PLS3 is required for a key process indispensable for the development and function of motoneurons even beyond the context of SMA.
In highly polarized neurons, endoplasmic reticulum (ER) forms a dynamic and continuous network in axons that plays important roles in lipid synthesis, Ca2+ homeostasis and the maintenance of synapses. However, the mechanisms underlying the regulation of axonal ER dynamics and its function in regulation of local translation still remain elusive. In the course of my thesis, I investigated the fast dynamic movements of ER and ribosomes in the growth cone of wildtype motoneurons as well as motoneurons from a mouse model of Spinal Muscular Atrophy (SMA), in response to Brain-derived neurotrophic factor (BDNF) stimulation. Live cell imaging data show that ER extends into axonal growth cone filopodia along actin filaments and disruption of actin cytoskeleton by cytochalasin D treatment impairs the dynamic movement of ER in the axonal filopodia. In contrast to filopodia, ER movements in the growth cone core seem to depend on coordinated actions of the actin and microtubule cytoskeleton. Myosin VI is especially required for ER movements into filopodia and drebrin A mediates actin/microtubule coordinated ER dynamics. Furthermore, we found that BDNF/TrkB signaling induces assembly of 80S ribosomes in growth cones on a time scale of seconds. Activated ribosomes relocate to the presynaptic ER and undergo local translation. These findings describe the dynamic interaction between ER and ribosomes during local translation and identify a novel potential function for the presynaptic ER in intra-axonal synthesis of transmembrane proteins such as the α-1β subunit of N-type Ca2+ channels in motoneurons. In addition, we demonstrate that in Smn-deficient motoneurons, ER dynamic movements are impaired in axonal growth cones that seems to be due to impaired actin cytoskeleton. Interestingly, ribosomes fail to undergo rapid structural changes in Smn-deficient growth cones and do not associate to ER in response to BDNF. Thus, aberrant ER dynamics and ribosome response to extracellular stimuli could affect axonal growth and presynaptic function and maintenance, thereby contributing to the pathology of SMA.
The fusion of methods from several disciplines is a crucial component of scientific development. Artificial Neural Networks, based on the principle of biological neuronal networks, demonstrate how nature provides the best templates for technological advancement. These innovations can then be employed to solve the remaining mysteries of biology, including, in particular, processes that take place on microscopic scales and can only be studied with sophisticated techniques. For instance, direct Stochastic Optical Reconstruction Microscopy combines tools from chemistry, physics, and computer science to visualize biological processes at the molecular level. One of the key components is the computer-aided reconstruction of super-resolved images. Improving the corresponding algorithms increases the quality of the generated data, providing further insights into our biology. It is important, however, to ensure that the heavily processed images are still a reflection of reality and do not originate in random artefacts.
Expansion microscopy is expanding the sample by embedding it in a swellable hydrogel. The method can be combined with other super-resolution techniques to gain additional resolution. We tested this approach on microtubules, a well-known filamentous reference structure, to evaluate the performance of different protocols and labelling techniques.
We developed LineProfiler an objective tool for data collection. Instead of collecting perpendicular profiles in small areas, the software gathers line profiles from filamentous structures of the entire image. This improves data quantity, quality and prevents a biased choice of the evaluated regions. On the basis of the collected data, we deployed theoretical models of the expected intensity distribution across the filaments. This led to the conclusion that post-expansion labelling significantly reduces the labelling error and thus, improves the data quality. The software was further used to determine the expansion factor and arrangement of synaptonemal complex data.
Automated Simple Elastix uses state-of-the-art image alignment to compare pre- and post-expansion images. It corrects linear distortions occurring under isotropic expansion, calculates a structural expansion factor and highlights structural mismatches in a distortion map. We used the software to evaluate expanded fungi and NK cells. We found that the expansion factor differs for the two structures and is lower than the overall expansion of the hydrogel.
Assessing the fluorescence lifetime of emitters used for direct Stochastic Optical Reconstruction Microscopy can reveal additional information about the molecular environment or distinguish dyes emitting with a similar wavelength. The corresponding measurements require a confocal scanning of the sample in combination with the fluorescent switching of the underlying emitters. This leads to non-linear, interrupted Point Spread Functions. The software ReCSAI targets this problem by combining the classical algorithm of compressed sensing with modern methods of artificial intelligence. We evaluated several different approaches to combine these components and found, that unrolling compressed sensing into the network architecture yields the best performance in terms of reconstruction speed and accuracy.
In addition to a deep insight into the functioning and learning of artificial intelligence in combination with classical algorithms, we were able to reconstruct the described non-linearities with significantly improved resolution, in comparison to other state-of-the-art architectures.
