Introduction:
Individuals carrying pathogenic mutations in the BRCA1 and BRCA2 genes have a high lifetime risk of breast cancer. BRCA1 and BRCA2 are involved in DNA double-strand break repair, DNA alterations that can be caused by exposure to reactive oxygen species, a main source of which are mitochondria. Mitochondrial genome variations affect electron transport chain efficiency and reactive oxygen species production. Individuals with different mitochondrial haplogroups differ in their metabolism and sensitivity to oxidative stress. Variability in mitochondrial genetic background can alter reactive oxygen species production, leading to cancer risk. In the present study, we tested the hypothesis that mitochondrial haplogroups modify breast cancer risk in BRCA1/2 mutation carriers.
Methods:
We genotyped 22,214 (11,421 affected, 10,793 unaffected) mutation carriers belonging to the Consortium of Investigators of Modifiers of BRCA1/2 for 129 mitochondrial polymorphisms using the iCOGS array. Haplogroup inference and association detection were performed using a phylogenetic approach. ALTree was applied to explore the reference mitochondrial evolutionary tree and detect subclades enriched in affected or unaffected individuals.
Results:
We discovered that subclade T1a1 was depleted in affected BRCA2 mutation carriers compared with the rest of clade T (hazard ratio (HR) = 0.55; 95% confidence interval (CI), 0.34 to 0.88; P = 0.01). Compared with the most frequent haplogroup in the general population (that is, H and T clades), the T1a1 haplogroup has a HR of 0.62 (95% CI, 0.40 to 0.95; P = 0.03). We also identified three potential susceptibility loci, including G13708A/rs28359178, which has demonstrated an inverse association with familial breast cancer risk.
Conclusions:
This study illustrates how original approaches such as the phylogeny-based method we used can empower classical molecular epidemiological studies aimed at identifying association or risk modification effects.
The genomes of kinetoplastids are organized into polycistronic gene clusters that are flanked by the modified DNA base J. Previous work has established a role of base J in promoting RNA polymerase II termination in Leishmania spp. where the loss of J leads to termination defects and transcription into adjacent gene clusters. It remains unclear whether these termination defects affect gene expression and whether read through transcription is detrimental to cell growth, thus explaining the essential nature of J. We now demonstrate that reduction of base J at specific sites within polycistronic gene clusters in L. major leads to read through transcription and increased expression of downstream genes in the cluster. Interestingly, subsequent transcription into the opposing polycistronic gene cluster does not lead to downregulation of sense mRNAs. These findings indicate a conserved role for J regulating transcription termination and expression of genes within polycistronic gene clusters in trypanosomatids. In contrast to the expectations often attributed to opposing transcription, the essential nature of J in Leishmania spp. is related to its role in gene repression rather than preventing transcriptional interference resulting from read through and dual strand transcription.
Male Fischer F-344 rats were given ethanol in the drinking water and/or by single oral administration. Following this, the animals received p.o. 100 ng/kg of the hepatocarcinogen eHJaflatoxin BI (AFBI)' 24 h later, the level of DNA-bound AFBI was determined in the liver and was found not to be affected by any type of ethanol pretreatment. A cocarcinogenic effect of ethanol in the liver is therefore unlikely to be due to an effect on the metabolic activation and inactivation processes governing the formation of DNA-binding AFBI metabolites.
Binding of proteins to DNA is usually considered 1D with one protein bound to one DNA molecule. In principle, proteins with multiple DNA binding domains could also bind to and thereby cross-link different DNA molecules. We have investigated this possibility using high-mobility group A1 (HMGA1) proteins, which are architectural elements of chromatin and are involved in the regulation of multiple DNA-dependent processes. Using direct stochastic optical reconstruction microscopy (dSTORM), we could show that overexpression of HMGA1a-eGFP in Cos-7 cells leads to chromatin aggregation. To investigate if HMGA1a is directly responsible for this chromatin compaction we developed a DNA cross-linking assay. We were able to show for the first time that HMGA1a can cross-link DNA directly. Detailed analysis using point mutated proteins revealed a novel DNA cross-linking domain. Electron microscopy indicates that HMGA1 proteins are able to create DNA loops and supercoils in linearized DNA confirming the cross-linking ability of HMGA1a. This capacity has profound implications for the spatial organization of DNA in the cell nucleus and suggests cross-linking activities for additional nuclear proteins.
Natural DNA storage allows cellular differentiation, evolution, the growth of our children and controls all our ecosystems. Here, we discuss the fundamental aspects of DNA storage and recent advances in this field, with special emphasis on natural processes and solutions that can be exploited. We point out new ways of efficient DNA and nucleotide storage that are inspired by nature. Within a few years DNA-based information storage may become an attractive and natural complementation to current electronic data storage systems. We discuss rapid and directed access (e.g. DNA elements such as promotors, enhancers), regulatory signals and modulation (e.g. lncRNA) as well as integrated high-density storage and processing modules (e.g. chromosomal territories). There is pragmatic DNA storage for use in biotechnology and human genetics. We examine DNA storage as an approach for synthetic biology (e.g. light-controlled nucleotide processing enzymes). The natural polymers of DNA and RNA offer much for direct storage operations (read-in, read-out, access control). The inbuilt parallelism (many molecules at many places working at the same time) is important for fast processing of information. Using biology concepts from chromosomal storage, nucleic acid processing as well as polymer material sciences such as electronical effects in enzymes, graphene, nanocellulose up to DNA macramé , DNA wires and DNA-based aptamer field effect transistors will open up new applications gradually replacing classical information storage methods in ever more areas over time (decades).
Reaktive Sauerstoffspezies induzieren oxidative DNA-Schäden (Oxidativer Stress) und spielen daher eine entscheidende Rolle bei Mutagenese, Kanzerogenese und Alterung. Durch die zunehmende terrestrische UV-Strahlung, die die Generierung solcher Spezies fördert, ist dieses Thema von besonderer Aktualität. Während die Reaktivität von Hydroxylradikalen gegenüber DNA bereits intensiv erforscht worden ist, sind die photobiologischen Wirkungen von Alkoxylradikalen bisher kaum untersucht. Vor diesem Hintergrund sollten neue photochemische Alkoxylradikalquellen entwickelt und deren Reaktivität gegenüber Nukleinsäuren mit dem bereits etablierten System Perester I verglichen werden. Auf diese Weise sollte ein allgemeines DNA-Schadensprofil von Alkoxylradikalen aufgestellt und deren Wirkungsgrad ermittelt werden. 1. Das wasserlösliche Pyridon IIb ist aus dem entsprechenden Hydroxyderivat IIa durch Alkylierung mit tert-Butylbromid unter SN1-Bedingungen synthetisiert worden (Schema I). Seine photolytische Zersetzung führt zu den Produkten 2-Pyridon IIIa (30 Prozent) und 3-tert-Butoxy-2-pyridon IIIb (27 Prozent). Bei Bestrahlung sowohl in organischen Lösungsmitteln (Benzol) als auch in wässrigem Medium erfolgt Freisetzung von tert-Butoxylradikalen, die EPR-spektroskopisch durch Spinabfang mit DMPO als DMPO-OtBu-Addukt nachgewiesen werden. In wässrigem Medium, unter Ausschluss von molekularem Sauerstoff werden zusätzlich DMPO-Addukte von Methylradikalen (DMPO-Me) detektiert. Mit abnehmender Konzentration an eingesetztem DMPO entsprechen diese den Hauptradikaladdukten. Auch bei Photolyse der bereits etablierten tert-Butoxylradikalquelle Perester I werden unter diesen Bedingungen hauptsächlich Methylradikale abgefangen. Letztere werden aus den tert-Butoxylradikalen durch β-Fragmentierung generiert. In Gegenwart von superhelikaler pBR 322 DNA induzieren die von tert-Butoxypyridon IIb photolytisch freigesetzten Radikale Einzelstrangbrüche. 2'-Desoxyguanosin (dG) wird durch Pyridon IIb bei Bestrahlung unter aeroben Bedingungen vorwiegend zu Guanidin-freisetzenden Produkten (z.B. Oxazolon) oxidiert, während 8-oxodG in nur vernachlässigbaren Mengen gebildet wird. Der Perester I zeigt ein analoges Schadensprofil. Die Reduktion der DNA- und dG-Schädigung durch den Zusatz von Radikalfängern manifestiert, dass die von Pyridon IIb freigesetzten Radikale die Oxidantien sind. Photosensibilisierte oxidative Schädigung durch die Photoprodukte der Radikalquelle werden durch zeitabhängige Studien ausgeschlossen. Diese ergeben, dass nach vollständiger photo-lytischer Zersetzung des Pyridons IIb keine Schadensbildung sowohl an dG als auch an pBR 322 DNA mehr erfolgt. Unter Ausschluss von molekularem Sauerstoff induziert die Photolyse von Pyridon IIb und Perester I die Bildung von 8-MedG (2.3 Prozent für Pyridon IIb, 2.0 Prozent für Perester I) in beachtlichen Ausbeuten. Auch N7-MedG (0.3 Prozent) konnte detektiert werden. Daraus wird auf eine erhebliche Schadensbildung durch Methylradikale geschlossen. Unter Berücksichtigung der jeweiligen Geschwindigkeitskonstanten und der verwendeten dG-Konzentration wird ermittelt, dass weniger als 0.3 Prozent der aus Perester I oder Pyridon IIb freigesetzten tert-Butoxylradikale direkt mit dG reagieren, während mehr als 99 Prozent zu Methylradikale fragmentieren. Fazit 1: Das Pyridon IIb ist eine photochemische Quelle für tert-Butoxylradikale und zeigt das gleiche Schadensprofil gegenüber dG und DNA wie der Perester I. Die tert-Butoxylradikale können jedoch als schädigende Spezies ausgeschlossen werden, da sie viel effizienter zu Methylradikalen fragmentieren als mit dG reagieren. Die aus den Methylradikalen in Gegenwart von Sauerstoff gebildeten Methylperoxyl-radikale und deren Folgeradikale sind für die beobachteten Schäden verantwortlich. 2. Neben dem tert-Butoxypyridon IIb werden auch die Isopropoxylradikalquellen Pyridon IIc und Thiazolthion IV untersucht. Laserblitz-Studien ergeben, dass für beide Systeme die NO-Bindungsspaltung der dominierende erste photochemische Prozess ist [ФN-O = (75 ± 8)Prozent für Pyridon IIc und ФN-O = (65 ± 7)Prozent für Thiazolthion IV]. Im Falle des Thiazolthions IV zeigen sowohl Laserblitz-Experimente als auch Produktstudien auf, dass bei der Photolyse zunächst das Disulfid V gebildet wird, aus dem dann durch CS-Bindungsspaltung die Produkte VI-VIII hervorgehen. Das Isopropoxypyridon IIc liefert in Analogie zu dem tert-Butoxyderivat IIb die Photoprodukte 2-Pyridon IIIa und 3-Isopropoxy-2-pyridon IIIc. Die photolytische NO-Bindungsspaltung wird für beide Photo-Fenton-Reagenzien dadurch weiter bestätigt, dass in Gegenwart von DMPO in Benzol die Bildung von Isopropoxylradikal-Addukten EPR-spektroskopisch nachgewiesen wird. In wässrigem Medium (H2O : MeCN = 60 : 40) wird bei Bestrahlung von Pyridon IIc eine Mischung von Isopropoxyl- (DMPO-OiPr) und 2-Hydroxyprop-2-ylradikalen (DMPO-CMe2OH) mit DMPO abgefangen. Letztere Radikale gehen aus dem Isopropoxylradikal durch H-Shift hervor und werden bei Einsatz geringer Konzentrationen an DMPO EPR-spektroskopisch hauptsächlich detektiert (Schema II). Bei Bestrahlung in reinem Wasser sind diese die einzig abgefangenen Radikalspezies. Im Gegensatz dazu liefert das Thiazolthion IV unter jeglichen Bedingungen ausschließlich die DMPO-Addukte der Isopropoxylradikale. Kontrollexperimente ergeben, dass im Falle des Thiazolthions IV die 2-Hydroxyprop-2-ylradikale schneller von dem Photoprodukt Disulfid V als von DMPO abgefangen werden. Deshalb werden diese Kohlenstoffradikale nicht als DMPO-Addukte bei der Photolyse des Thiazolthions IV im EPR-Spektrum nachgewiesen, sondern ausschließlich die Isopropoxylradikaladdukte DMPO-OiPr. Fazit 2: Sowohl das Pyridon IIc als auch das Thiazolthion IV zerfallen durch photolytischen NO-Bindungsbruch unter Freisetzung von Isopropoxylradikalen, die in wässrigem Medium zu 2-Hydroxyprop-2-ylradikalen umlagern. Im Falle des Thiazolthions IV verhindert das Disulfid V, dass diese Spezies mit DMPO abgefangen werden, im Falle des Pyridons IIc sind sie die dominiernden DMPO-Radikalspezies im EPR-Spektrum. 3. Sowohl das Pyridon IIc (17 Prozent) als auch das Thiazolthion IV (12 Prozent) induzieren unter Bestrahlung in superhelikaler pBR 322 DNA in einem Lösungsmittelgemisch von H2O : MeCN = 60 : 40 nur geringe Mengen an offen-circularer DNA. In reinem Wasser hingegen, zeigt das Pyridon IIc eine viel höhere Reaktiviät zur Strangbruchbildung (32 Prozent offen-circulare DNA). Da in diesem Medium die 2-Hydroxyprop-2-ylradikale als einzige Spezies detektiert worden sind, sollten unter diesen Bedingungen Oxylradikale für die Strangbruchbildung verantwortlich sein, die aus den 2-Hydroxyprop-2-ylradikalen nach Addition von Luftsauerstoff hervorgehen. Die schwache Induktion von Strangbrüchen durch das Thiazolthion IV wird auf die Isopropoxylradikale zurückzuführen sein, da diese die einzigen Intermediate sind, die bei Bestrahlung dieses Photo-Fenton-Reagenzes detektiert werden. Fazit 3: Die von Pyridon IIc generierten 2-Hydroxyprop-2-ylradikale zeigen nach Addition von molekularem Sauerstoff eine höhere Aktivität zur Strangbruchbildung als die von Thiazolthion IV freigesetzten und ausschließlich detektierten Isopropoxylradikale.
Mechanistic possibilitles responsible for nonlinear shapes of the dose-response relationship in chemical carcinogenesis are discussed. (i) Induction and saturation of enzymatic activation and detoxification processes and of DNA repair affect the relationship between dose and steady-state DNA adduct Ievel; (ii) The fixation of DNA adducts in the form of mutations is accelerated by stimulation of the cell division, for Jnstance due to regenerative hyperplasia at cytotoxic dose Ievels; (iii) The rate of tumor formation results from a superposition of the rates of the individual steps. It can become exponential with dose if more than one step is accelerated by the DNA damage exerted by the genotoxic carcinogen. The strongly sigmoidal shapes often observed for dose-tumor incidence relationships in animal bioassays supports this analysis. A power of four for the dose in the su~linear part of the curve is the maximum observed (formaldehyde). In contrast to animal experiments, epidemiological data ln humans rarely show a slgnificant deviation from linearity. The discrepancy might be explained by the fact that a I arge nu mber of genes contribute to the overall sensitivity of an individual and to the respective heterogeneity within the human population. Mechanistic nonlinearities are flattened out in the presence of genetic and life-style factors which affect the sensitivity for the development of cancer. For a risk assessment, linear extrapolation from the high-dose lncidence to the spontaneaus rate can therefore be approprlate in a heterogeneous population even if the mechanism of action would result in a nonlinear shape of the dose-response curve in a homogeneaus population.
Effect of inhalation exposure regimen on DNA binding potency of 1,2-dichloroethane in the rat

1 ,2-Dichloroethane (DCE) was reported to be carcinogenic in rats in a long-tenn bioassay using gavage in com oil (24 and 48 mg/kg/day), but not by inhalation (up to 150-250 ppm, 7 h/day, 5 days/week). The daily dose metabolized was similar in the two experiments. In order to address this discrepancy, the genotoxicity of DCE was investigated in vivo under different exposure conditions. Fernale F-344 rats (183-188 g) were exposed to [1,2-14C]DCE in a closed inhalation chamber to either a low, constant concentration (0.3 mg/l = 80 ppm for 4 h) or to a peak concentration (up to 18 mg/1 = 4400 ppm) for a few minutes. After 12 h in the chamber, the dose metabolized under the two conditions was 34 mg/kg and 140 mg/k:g. DNA was isolated from liver and lung and was purified to constant specific radioactivity. DNA was enzymaticaBy hydrolyzed to the 3' -nucleotides which were separated by reverse phase HPLC. Most radioactivity eluted without detectable or with little optical density' indicating that the major part of the DNA radioactivity was due to covalent binding of the test compound. The Ievel of DNA adducts was expressed in the dose-nonnalized units ofthe Covalent Binding Index, CBI = f.Lmol adduct per mol DNA nucleotide/ mmol DCE per kg body wt. In liver DNA, the different exposure regimens resulted in markedly different CBI values of 1.8 and 69, for "constant-low" and ''peak" DCE exposure Ievels. In the Jung, the respective values were 0.9 and 31. It is concluded that the DNA darnage by DCE depends upon the concentration-time profile and that the carcinogenic potency determined in the gavage study should not be used for low-Ievel inhalation exposure.
Excitation energy transport in DNA modelled by multi-chromophoric field-induced surface hopping

Absorption of ultraviolet light is known as a major source of carcinogenic mutations of DNA. The underlying processes of excitation energy dissipation are yet not fully understood. In this work we provide a new and generally applicable route for studying the excitation energy transport in multi-chromophoric complexes at an atomistic level. The surface-hopping approach in the frame of the extended Frenkel exciton model combined with QM/MM techniques allowed us to simulate the photodynamics of the alternating (dAdT)10 : (dAdT)10 double-stranded DNA. In accordance with recent experiments, we find that the excited state decay is multiexponential, involving a long and a short component which are due to two distinct mechanisms: formation of long-lived delocalized excitonic and charge transfer states vs. ultrafast decaying localized states resembling those of the bare nucleobases. Our simulations explain all stages of the ultrafast photodynamics including initial photoexcitation, dynamical evolution out of the Franck-Condon region, excimer formation and nonradiative relaxation to the ground state.
In aqueous environment, hydrophobic interactions play an important role for DNA. The introduction of modifications based on hydrophobic aromatic moieties offers additional ways for controlling recognition and reactivity of functional groups in DNA. Modifications are introduced through an artificial backbone or in the form of an extension of the nucleobases, resulting in additional properties of the DNA.
This dissertation focuses on the use of hydrophobic units for the functionalization of DNA.
In the first part of the work, the tolane (i. e. diphenylacetylene) motif was used in combination with the acyclic backbone of GNA and BuNA to generate recognition units in the DNA context. Fluorination of the aromatic rings in the tolane moiety provided the basis for a supramolecular language based on arene-fluoroarene interactions. The specific recognition was investigated by thermodynamic, kinetic and NMR spectroscopic methods.
In the second part of the work, deoxyuridine derivatives with a hydrophobic aromatic modification were prepared and incorporated into DNA duplexes. The irradiation with UV light led to a [2+2] cycloaddition reaction between two modified nucleosides in the DNA. This reaction product was structurally characterized and the reaction was used in various biochemical and nanotechnological DNA applications.
Spontanmutationen spielen eine wichtige Rolle bei der Entstehung von Brustkrebs. Daher war das Ziel dieser Arbeit, Einflussfaktoren auf Mutationen in weiblichem Brustgewebe zu identifizieren.
Dafür wurden zunächst von 50 gesunden Frauen, die sich aus kosmetischen Gründen einer Mammareduktion unterzogen hatten, Brustgewebsproben akquiriert. Ein Teil der Spenderinnen nahm im Vorfeld der Operation an einer Isoflavon-Intervention teil. Das Gewebe wurde optisch in Fett- und Drüsengewebe separiert. Als potentielle Variablen, die die Mutationsfrequenz beeinflussen könnten, wurden am Lehrstuhl der lobule type, Estrogen- und Estrogenmetabolitspiegel und Tran-skriptspiegel von Genen, die für am Estrogen-Metabolismus beteiligte Enzyme, Transkriptonsfaktoren und Rezeptoren kodieren, im Gewebe der Probandinnen be-stimmt. Des Weiteren wurden am Lehrstuhl Oxycholesterolspiegel im Fettgewebe und am Max-Rubner-Institut in Karlsruhe Isoflavonspiegel im Drüsengewebe der Probandinnen bestimmt.
Zunächst wurde der Umfang an genotoxischem Stress auf mitochondrialer Ebene ermittelt. Dafür wurde der Random Mutation Capture Assay als genotypselektive Me-thode, die sensitiv genug zur Bestimmung der mitochondrialen Spontanmutations-frequenz ist, ausgewählt. Die erforderlichen Primer wurden für das Cytochrom-B-Gen designt. Nach Optimierung der Reaktion zur Kopienzahlbestimmung wurde ein linearer und varianzenhomogener Kalibrierbereich festgelegt. Die Standard-Wiederfindungsrate lag, je nach Bereich der Kalibrierung, bei 99 bis 102% mit einer Schwankung von 2 bis 10%. Bei Realproben lag das 10.-90. Perzentil der Stan-dardaddition-Wiederfindungsrate zwischen 62 und 117%. Das 90. Perzentil der Standardabweichung der Wiederfindungsrate lag bei 33% und das der Stan-dardabweichung der Kopienzahl der Proben bei 12%. Um eine möglichst hohe Sensitivität der Mutantenzahlbestimmungs-PCR zu erreichen, wurde die Reaktion ebenfalls optimiert. Bei Mutationsstandard-Wiederfindungsexperimenten wurden in 91 bis 95 Reaktionen im Mittel 11,0±1,7 PCR-Produkte detektiert, wobei kein statis-tisch signifikanter Unterschied zu den 13,6 erwarteten PCR-Produkten bestand. Die Spontanmutationsfrequenz in mitochondrialer DNA eines vor der DNA-Isolation aufgeteilten Brustdrüsengewebsaliqouts lag bei 1, 2 und 6*10-5 bp 1. Zwischen den Spontanmutationsfrequenzen im Fett- und im Drüsengewebe bestand sowohl indi-viduell bei allen getesten Proben, als auch interindividuell, statistisch kein signifi-kanter Unterschied. Ebenso unterschieden sich die mittels Sanger-Sequenzierung der Amplifikationsprodukte der Mutantenzahlbestimmungs-PCR ermittelten Mutati-onsspektren im Fett- und Drüsengewebe statistisch nicht signifikant. Da mehr Fett-gewebsproben als Drüsengewebsproben zur Verfügung standen, wurde die Spont-anmutationsfrequenz anschließend in allen geeigneten Fettgewebsproben be-stimmt.
Aufgrund der großen Anzahl an potentiellen Einflussfaktoren auf die mitochondria-le Spontanmutationsfrequenz, wurden diese im Brustfettgewebe mittels multipler linearer Regressionsanalyse ermittelt. Die mitochondriale Spontanmutationsfre-quenz in humanem Brustfettgewebe wurde dabei signifikant positiv durch das Alter beeinflusst. Dies wurde in der Literatur bereits für humane Gehirne und Gehirne von Ratten beschrieben, jedoch nicht für Brustgewebe. Variablen, die in Zusam-menhang mit der mitochondrialen Proliferation stehen, beeinflussten die mito-chondriale Spontanmutationsfrequenz dagegen nicht. Zudem wurde die mito-chondriale Spontanmutationsfrequenz von Oxycholesterolspiegeln, als Marker für durch reaktive Sauerstoff-Spezies induziertem oxidativen Stress, und Transkript-spiegeln und Genotypen von Genen, die für Enzyme, die im Zusammenhang mit oxidativem Stress stehen, kodieren, beeinflusst. Ein Einfluss von oxidativem Stress auf die Spontanmutationsfrequenz in humanem Brustgewebe wurde in der Literatur noch nicht beschrieben. Im Gegensatz dazu beeinflussten Variablen, die mit der Bildung von reaktiven Estrogenchinonen in Verbindung stehen, die mitochondriale Spontanmutationsfrequenz nicht signifikant. Auch Rauchen beeinflusste die mito-chondriale Spontanmutationsfrequenz nicht. In der Literatur wurde beschrieben, dass sich auch das mitochondriale Mutationsspektrum in Lungen von Raucher- und Nichtraucherzwillingen nicht unterschied. Ebenso beeinflussten der Fettgehalt des Gewebes und der BMI, welche in Verbindung mit proinflammatorischen Media-tioren gebracht werden, die Spontanmutationsfrequenz nicht signifikant. Berück-sichtigt werden muss allerdings, dass mit einem Variationskoeffizienten von 0,60 nur 60% der Varianz der Spontanmutationsfrequenz erklärten werden konnte und somit weitere Einflussfaktoren eine Rolle spielen könnten.
In Bezug auf nukleäre DNA erwies sich der Random Mutation Capture Assay in ei-ner vorangegangenen Arbeit als zu zeitaufwendig und unwirtschaftlich. Mutationen können aufgrund von DNA-Adduktbildung entstehen. Bei der Entstehung von reak-tiven Verbindungen, die in der weiblichen Brustdrüse in der Lage sind, DNA-Addukte zu bilden, wird derzeit von einer Rolle des Estrogenmetabolismus ausge-gangen. Am Lehrstuhl wurden bereits DNA-Adduktflüsse in weiblichem Brustdrü-sengewebe mittels bioinformatischer constraint-based Netzwerkmodellierung er-rechnet. Da die für das Netzwerk-Modell als Surrogat für die Enzymaktivität verwen-deten Transkriptspiegel eine Vereinfachung der Enzymaktivität darstellen, wurden zunächst Polymorphismen, die Einfluss auf die Bildung und Entgiftung reaktiver Estrogen-Metabolite nehmen können, identifiziert. Mittels allelischer Diskriminie-rung wurden für die Genotypisierung der Proben geeignete Positivkontrollen aus-gewählt und mittels Restriktionsfragmentlängen-Polymorphismus-PCR verifiziert. Die Allelfrequenzen der genotypisierten Brustgewebsproben lagen innerhalb des Hardy-Weinberg-Gleichgewichts und auch innerhalb bereits publizierter Frequen-zen gesunder deutscher bzw. hellhäutiger Frauen. Ebenso entsprach der Einfluss der Polymorphismen auf den jeweils assoziierten mRNA-Spiegel den Ergebnissen anderer Studien. Für den Polymorphismus innerhalb des Gens der Hydroxysteroid-Dehydrogenase 17β2 waren bisher keine Ergebnisse publiziert. In Brustgewebe nahm dieser Polymorphismus keinen signifikanten Einfluss auf den assoziierten mRNA-Spiegel.
Zur Identifizierung von Einflussfaktoren auf Estrogen-Gewebespiegel im Brustdrü-sen- und im Brustfettgewebe wurden am Lehrstuhl bereits multiple lineare Regres-sionsmodelle mit Estrogen-Gewebespiegeln und daraus errechneten Verhältnissen als abhängige Variablen gerechnet. Bei erneut gerechneten Modellen unter zusätz-licher Berücksichtung von Polymorphismen, in Genen, die für am Estrogenmetabo-lismus beteiligte Enzyme kodieren, wurden bei vier von neun Modellen Genotypen in die Modelle selektiert. Anschließend wurde in Kooperation mit dem Lehrstuhl für Bioinformatik der Universität Würzburg ein zusätzliches Netzwerkmodell erstellt, das die Transkriptspiegel um die relative Aktivität des entsprechenden Genotyps korri-gierte. Die Validierungsergebnisse deuteten darauf hin, dass beide Addukt-Modelle (mit und ohne Polymorphismus-Berücksichtigung) äquivalent die reale Situation der jeweils evaluierten Estrogenmetabolitspiegel im Gewebe widerspiegelten.
Daraufhin wurden mittels multipler linearer Regression Einflussfaktoren auf die mit und ohne Genotypen errechneten DNA-Adduktflüsse ermittelt. Die Adduktflüsse wurden dabei vom BMI signifikant positiv beeinflusst. In der Literatur wurde be-schrieben, dass Übergewicht, wahrscheinlich aufgrund erhöhter Plasma-Estrogenspiegel, mit dem Brustkrebsrisiko assoziiert ist. Dies könnte sich ebenso auf die DNA-Adduktbildung im Brustgewebe auswirken. Des Weiteren wurden die Adduktflüsse, welche unter Berücksichtigung von polymorphismusabhängiger en-zymatischer Umsetzung errechnet worden waren, positiv von einer Isoflavon-Intervention und Isoflavon-Gewebespiegeln beeinflusst. Ein Einfluss von Isoflavo-nen auf estrogenassoziierte DNA-Adduktbildung wurde in der Literatur bisher noch nicht beschrieben. Des Weiteren beeinflusste lobule type 1 nach altersbedingter Regression im Vergleich zu lobule type 2/3 die DNA-Adduktflüsse signifikant nega-tiv. Der postmenopausale Status beeinflusste im Vergleich zum prämenopausalen Status nur die Estron-DNA-Adduktflüsse ohne Berücksichtigung der polymorphis-musabhängigen enzymatischen Umsetzung signifikant negativ. Lobule type 1 nach altersbedingter Regression ist meist bei postmenopausalen Frauen vorzufinden. Daher sind lobule type 1 nach altersbedingter Regression und der postmenopausa-le Status zumindest annähernd vergleichbar. Das Ende der Estrogen-Produktion in den Ovarien in der Menopause verringert Estrogen-Plasmaspiegel, was sich ebenso auf das Brustgewebe auswirken und zu einer verringerten Estrogen-DNA-Adduktbildung im Brustgewebe führen könnte. Das Alter dagegen beeinflusste kei-ne der abhängigen Variablen signifikant. Obwohl bei Rauchern in vielen humanen Geweben bereits eine erhöhte Cytochrom P450-abhängige Monoxygenase 1A1- und 1B1-Expression nachgewiesen wurde, die potentiell zu mehr reaktiven Estro-genchinonen und damit auch DNA-Adduktbildung führen könnte, beeinflusste Rauchen bei keiner der Modellvarianten die jeweils abhängige Variable signifikant. Des Weiteren beeinflussten weder Ethinylestradiol, noch 17β-estradiol-freisetzende Medikamente bei einer der Modellvarianten die jeweils abhängige Variable signifi-kant.
Die Ergebnisse der multiplen linearen Regressionsanalyse der beiden Adduktfluss-Varianten (mit und ohne Berücksichtigung von polymorphismusabhängiger en-zymatischer Umsetzung) waren nicht identisch, widersprachen sich allerdings auch nicht. Berücksichtigt werden muss dabei, dass die Modelle mit einem Variationsko-effizienten zwischen 0,09 und 0,33 nur 9-33% der Varianz der jeweiligen abhängi-gen Variable erklärten und vermutlich weitere Parameter zur vollständigen Erklä-rung benötigt werden.
Oxidativer Stress kann ebenfalls zu DNA-Addukten führen, wird allerdings nicht durch das verwendete metabolische Netzwerk abgebildet. Daher wurden mittels multipler linearer Regression Einflussfaktoren auf Brustgewebs-Transkriptspiegel von der NADPH-Chinon Oxidoreduktase 1, der γ-Glutamyl-Cystein Ligase und des Transkriptionsfaktors nuclear factor (erythroid-derived 2)-like 2, Transkripten, deren Expression bei oxidativem Stress induziert wird, ermittelt. Die jeweils signifikant mit den abhängigen Variablen assoziierten erklärenden Variablen unterschieden sich dabei zum einen bezogen auf jeweils abhängigen Variable, zum anderen bezogen auf das Gewebe. Die Marker-Transkriptspiegel wurden vom BMI, Alkoholkonsum, Rauchen und vom menopausalen Status signifikant beeinflusst. Für diese Variab-len wurde in der Literatur bereits ein Einfluss auf Marker für oxidativen Stress in humanem Blut oder Plasma und anderen Geweben, jedoch nicht in Brustgewebe beschrieben. Zellzyklus-Marker und Marker der Gewebedifferenzierung beeinfluss-ten die abhängigen Variablen ebenso signifikant. Des Weiteren beeinflussten Transkriptspiegel und Genotypen von Genen, die für Enzyme kodieren, die zur Ka-techolbildung und -entgiftung führen konnen, die abhängigen Variablen signifi-kant. Estrogenspiegel selbst beeinflussten dagegen keine der abhängigen Variab-len signifikant. Des Weiteren beeinflussten Oxycholesterolspiegel, als Marker für durch reaktive Sauerstoffspezies induzierten, oxidativen Stress, entgegen der Er-wartung keine der abhängigen Variablen signifikant. Obwohl in der Literatur bereits ein Einfluss des Alters auf Marker für oxidativen Stress im humanen Frontal-Cortex, Endothelzellen der Oberarmarterie und in der humanen Leber beschrieben wurde, beeinflusste es keinen der Transkriptspiegel im Brustgewebe signifikant.
Zusammengefasst wurde zum ersten Mal die mitochondriale Spontanmutationsfre-quenz in gesundem humanem Brustgewebe bestimmt und in Kombination mit bio-informatischer Netzwerkmodellierung und multipler linearer Regressionsanalyse ein umfassendes Bild der verschiedenen Einflussfaktoren auf mitochondrialen und estrogeninduzierten genotoxischen Stress in der gesunden weiblichen Brust dar-gestellt.
In order to investigate the DNA localization within Ehrlich tumor cell nucleoli during mitosis, two recent immunocytochemical methods using either an anti-DNA or an anti-bromodeoxyuridine (BrdU) monoclonal antibody have been applied. In both cases, the immunogold labeling has been performed on ultrathin sections of cells embedded either in Lowicryl K4M or in Epon, respectively. Identical results are observed with both immunocytochemical approaches. In the interphase nucleolus, besides the labeling of the perinucleolar chromatin shell and of its intranucleolar invaginations which penetrate into the nucleolar body and often terminate at the fibrillar centers, a few gold particles are also preferentially found towards the peripheral region of the fibrillar centers. In contrast, the dense fibrillar component and the granular component are never labeled. During mitosis, the fibrillar centers persist at the chromosomal nucleolus organizing regions (NOR's) and can be selectively stained by the silver method. However, these metaphase fibrillar centers are no longer decorated by the DNA- or BrdU antibodies. These results indicate that until the end of prophase, rRNA genes are present inside the fibrillar center material, disappear during metaphase and reappear in reconstituting nucleoli during telophase. Thus, fibrillar centers appear to represent structures sui generis, which are populated by rRNA genes only when the nucleolus is functionally active. In segregated nucleoli after actinomycin D treatment, the DNA labeling is exclusively restricted to the perinucleolar chromatin blocks. These findings also suggest that the DNA content of the fibrillar center material varies according to the rRNA transcription level of the cells. The results are discussed in the light of the present knowledge of the functional organization of the nucleolus.
The determination of a covalent binding of radioactive chemieals to DNA in intact mammalian organisms is proposedas a short-term test for carcinogenicity. The effectiveness of covalent binding to rat liver DNA correlates well with the hepatocarcinogenicity known from long-term bioassays. The binding indices range over more than five orders of rriagnitude between the strongest hepatocarcinogen aflatoxin B 1 and the limit of detection of a binding with 100 f-LCi 14C-labelled chemical. The order of magnitude of binding is therefore a surprisingly good quantitative measure for carcinogenicity. The pattern of DNA binding sites is important especially for small alkylating agents where the determination of total binding might indicate a higher carcinogenic potency than is actually observed.
Background:
Chloroplast-encoded genes (matK and rbcL) have been formally proposed for use in DNA barcoding efforts targeting embryophytes. Extending such a protocol to chlorophytan green algae, though, is fraught with problems including non homology (matK) and heterogeneity that prevents the creation of a universal PCR toolkit (rbcL). Some have advocated the use of the nuclear-encoded, internal transcribed spacer two (ITS2) as an alternative to the traditional chloroplast markers. However, the ITS2 is broadly perceived to be insufficiently conserved or to be confounded by introgression or biparental inheritance patterns, precluding its broad use in phylogenetic reconstruction or as a DNA barcode. A growing body of evidence has shown that simultaneous analysis of nucleotide data with secondary structure information can overcome at least some of the limitations of ITS2. The goal of this investigation was to assess the feasibility of an automated, sequence-structure approach for analysis of IT2 data from a large sampling of phylum Chlorophyta.
Methodology/Principal Findings:
Sequences and secondary structures from 591 chlorophycean, 741 trebouxiophycean and 938 ulvophycean algae, all obtained from the ITS2 Database, were aligned using a sequence structure-specific scoring matrix. Phylogenetic relationships were reconstructed by Profile Neighbor-Joining coupled with a sequence structure-specific, general time reversible substitution model. Results from analyses of the ITS2 data were robust at multiple nodes and showed considerable congruence with results from published phylogenetic analyses.
Conclusions/Significance:
Our observations on the power of automated, sequence-structure analyses of ITS2 to reconstruct phylum-level phylogenies of the green algae validate this approach to assessing diversity for large sets of chlorophytan taxa. Moreover, our results indicate that objections to the use of ITS2 for DNA barcoding should be weighed against the utility of an automated, data analysis approach with demonstrated power to reconstruct evolutionary patterns for highly divergent lineages.
In dieser Arbeit wurden Bewohner/-innen der Würzburger Gemeinschaftsunterkünfte für Geflüchtete auf das Vorliegen einer Schistosomiasis gescreent. Lag eine behandlungsdürftige Infektion vor, wurden die Teilnehmenden mit Praziquantel behandelt, um im nachfolgenden Verlauf freiwillig an der Erstellung einer Schistosomen-DNA-Kinetik mitzuwirken. Eine Besonderheit der Studie lag dabei in der fehlenden Möglichkeit einer Reinfektion, da sich die Betroffenen während des Follow-ups in einem Endemie-freien Gebiet aufhielten. Für das Screening kamen ein CCA-Urin-Schnelltest sowie ein ICT zum Einsatz. Die Diagnosesicherung wurde durch die Mikroskopie oder die qPCR angestrebt. Es zeigte sich, dass die Kombination von CCA-Test und ICT einen positiven prädiktiven Wert von 80 % für das tatsächliche Vorliegen einer Schistosomen-Infektion liefert. Die Schistosomiasis-Prävalenz der hier untersuchten, in einem Nicht-Endemiegebiet lebenden Risikopopulation, wurde auf 3,9 % bestimmt und ist im Vergleich zu bisherigen Veröffentlichungen als niedrig anzusehen. Dabei ist zu beachten, dass die Prävalenz zum Teil deutlich überschätzt werden kann, sofern der CCA-Urin-Schnelltest als alleiniges Diagnosekriterium eingesetzt wird (PrävalenzCCA = 27,6 %). Die Erstellung der DNA-Kinetik mittels qPCR zeigte, dass die Behandlung mit Praziquantel einen nach 3 Tagen messbaren, signifikanten (p < 0,05) Anstieg der DNA-Konzentration im Serum zur Folge hatte, welcher im weiteren Verlauf kontinuierlich abfiel. Im Mittel wurde nach 48 Tagen der Schwellenwert der DNA-Konzentration unterschritten, der ohne vorausgegangene Behandlung als positiv und therapiebedürftig gewertet worden wäre. Durch Inter- und Extrapolation der gewonnen Daten, konnte eine Funktion errechnet werden, die den zeitlichen Verlauf des Zerfalls der Schistosomen-DNA beschreibt und somit zur Ermittlung weiterer Therapie- und Kontrollmöglichkeit der Schistosomiasis beitragen kann.
The distribution of DNA in Ehrlich tumour cell nucleoli was investigated by means of an immunocytochemical approach , involving a monoclonal antibody directed against double- and single-stranded DNA. Immunolabelling was performed . either before or after the embedding process. The postembedding labelling method allows better ultrastructural preservation than the preembedding labelling method. In particular, the various nucleolar components are well preserved and identifiable. In the nucleolus, labelling is particularly concentrated over the perinucleolar chromatin and over its intranucleolar invaginations, which penetrate the nucleolar body and often terminate at the fibrillar centres. In addition, aggregates of gold particles are found in the fibrillar centres, preferentially towards the peripheral regions. By contrast, the dense fibrillar component is completely devoid of labelling. The results seem to indicate that DNA containing the rDNA genes is located in the fibrillar centres, with a preference for the peripheral regions. This finding suggests that transcription of the rDNA genes should occur within the confines of the fibrillar centre, probably close to the boundary region of the surrounding dense fibrillar component. The results are discussed in the light of present knowledge of the functional organization of the nucleolus.
Epigenetic signatures such as methylation of the monoamine oxidase A (MAOA) gene have been found to be altered in panic disorder (PD). Hypothesizing temporal plasticity of epigenetic processes as a mechanism of successful fear extinction, the present psychotherapy-epigenetic study for we believe the first time investigated MAOA methylation changes during the course of exposure-based cognitive behavioral therapy (CBT) in PD. MAOA methylation was compared between N=28 female Caucasian PD patients (discovery sample) and N=28 age- and sex-matched healthy controls via direct sequencing of sodium bisulfite-treated DNA extracted from blood cells. MAOA methylation was furthermore analyzed at baseline (T0) and after a 6-week CBT (T1) in the discovery sample parallelized by a waiting time in healthy controls, as well as in an independent sample of female PD patients (N=20). Patients exhibited lower MAOA methylation than healthy controls (P<0.001), and baseline PD severity correlated negatively with MAOA methylation (P=0.01). In the discovery sample, MAOA methylation increased up to the level of healthy controls along with CBT response (number of panic attacks; T0-T1: +3.37±2.17%), while non-responders further decreased in methylation (-2.00±1.28%; P=0.001). In the replication sample, increases in MAOA methylation correlated with agoraphobic symptom reduction after CBT (P=0.02-0.03). The present results support previous evidence for MAOA hypomethylation as a PD risk marker and suggest reversibility of MAOA hypomethylation as a potential epigenetic correlate of response to CBT. The emerging notion of epigenetic signatures as a mechanism of action of psychotherapeutic interventions may promote epigenetic patterns as biomarkers of lasting extinction effects.
The influence of microsomal (mAHH) and nuclear (nAHH) aryl hydrocarbon hydroxylase activity on the covalent binding of t:titiated benzo(a)pyrene to rat liver DNA was evaluated in vivo. Induction ofmAHH was obtained after phenobarbitone treatment (180% of control), which increased DNA binding to 210%, but left the nAHH unchanged. mAHH and nAHH were slightly indilced with dieldrin (130% and 120%), but the binding remairred unchanged. The increasing effect of mAHlt as weil as the possibly decreasing effect of nAHH induction on the binding became obvious when the data of 11 individual rats were used to solve the equation Binding = aX(mAHH) + bX(nAHH) + c. Multiple linear regression analysis resulted in positive values for a and c, a negative value for b, and a multiple correlation coefficient R = 0.82. An influence of other enzymes involved in the metabolism of benzo(a)pyrene cannot be excluded. The Study shows clearly that the binding of a foreign compound to DNA in vivo is not only dependent on microsomal enzyme activities but also on nuclear activities even if the latter are considerably lower than those of mic'rosomes.
Molekulare Identifizierung von Neisseriaceae und Moraxellaceae mittels ribosomaler DNA-Sequenzierung

Die schnelle und verlässliche Identifizierung mikrobiologischer Isolate ist ein fundamentales Ziel der klinischen Mikrobiologie. Bei einigen gram–negativen Spezies ist die klassische phänotypische Identifizierung, basierend auf metabolischen, enzymatischen oder serologischen Methoden erschwert, zeitraubend oder nicht suffizient. Durch die Sequenzierung partieller Abschnitte der 16S- oder 23S-rDNA können Bakterien meist exakt spezifiziert werden. Hauptziel der vorliegenden Arbeit war es, hypervariable rDNA Abschnitte zu finden, die von stark konservierten Regionen flankiert werden, um auf molekularer Ebene Mitglieder der Familie Neisseriaceae und Moraxellaceae zu diskriminieren. Die inter- und intragenetischen Beziehungen von insgesamt 94 Stämmen wurden untersucht. Im Vergleich zu den Referenzstämmen der Genera waren bei der partiellen 16S-rDNA (E. coli Position 54 – 510) je Spezies durchschnittlich 30 polymorphe Positionen vorhanden. Die partiellen 23S-rDNA Abschnitte (E. coli Position 1400 – 1600) zeigten durchschnittlich 11 polymorphe Positionen. Neisseria macacae und N. mucosa subsp. mucosa (ATCC 19696) zeigten identische 16S- und 23S-rDNA Sequenzen. Die Gruppierung verschiedener Isolate war bei Acinetobacter lwoffii, Moraxella lacunata und Neisseria mucosa an beiden untersuchten Genabschnitten heterogen. Im Fall von N. meningitidis konnte mit Hilfe der 23S-rDNA Daten nicht suffizient gruppiert werden. Die Ergebnisse zeigen eine Überlegenheit der untersuchten partiellen 16S-rDNA zur Diagnostik der Neisseriaceae und Moraxellaceae. Eine Referenzdatenbank zur Diagnostik von Mikroorganismen sollte mehr als ein Isolat einer Spezies enthalten und zudem einen polyphasischen Ansatz verfolgen. Die Sequenz–Chromatogramme und weitere diagnostisch relevante Informationen wurden mit der „offline“-Datenbank RIDOM_Tool gesammelt und sind ein Teil des Internet-basierenden Service von RIDOM (www.ridom-rdna.de). Eine eingegebene Sequenzfolge kann online eingefügt und damit ein direkter Vergleich mit den in der RIDOM Referenzdatenbank existierenden Datensätzen initiiert werden.
Nucleic acid motifs consist of conserved and variable nucleotide regions. For functional action, several motifs are combined to modules. The tool AIModules allows identification of such motifs including combinations of them and conservation in several nucleic acid stretches. AIModules recognizes conserved motifs and combinations of motifs (modules) allowing a number of interesting biological applications such as analysis of promoter and transcription factor binding sites (TFBS), identification of conserved modules shared between several gene families, e.g. promoter regions, but also analysis of shared and conserved other DNA motifs such as enhancers and silencers, in mRNA (motifs or regulatory elements e.g. for polyadenylation) and lncRNAs. The tool AIModules presented here is an integrated solution for motif analysis, offered as a Web service as well as downloadable software. Several nucleotide sequences are queried for TFBSs using predefined matrices from the JASPAR DB or by using one’s own matrices for diverse types of DNA or RNA motif discovery. Furthermore, AIModules can find TFBSs common to two or more sequences. Demanding high or low conservation, AIModules outperforms other solutions in speed and finds more modules (specific combinations of TFBS) than alternative available software. The application also searches RNA motifs such as polyadenylation site or RNA–protein binding motifs as well as DNA motifs such as enhancers as well as user-specified motif combinations (https://bioinfo-wuerz.de/aimodules/; alternative entry pages: https://aimodules.heinzelab.de or https://www.biozentrum.uni-wuerzburg.de/bioinfo/computing/aimodules).
